The Relevance of the Bacterial Microbiome, Archaeome and Mycobiome in Pediatric Asthma and Respiratory Disorders.

Bacteria, as well as eukaryotes, principally fungi, of the upper respiratory tract play key roles in the etiopathogenesis of respiratory diseases, whereas the potential role of archaea remains poorly understood. In this review, we discuss the contribution of all three domains of cellular life to human naso- and oropharyngeal microbiomes, i.e., bacterial microbiota, eukaryotes (mostly fungi), as well as the archaeome and their relation to respiratory and atopic disorders in infancy and adolescence. With this review, we aim to summarize state-of-the-art contributions to the field published in th…

Biogas-based denitrification in a biotrickling filter: Influence of nitrate concentration and hydrogen sulfide.

The feasibility of NO3- removal by the synergistic action of a prevailing denitrifying anoxic methane oxidising (DAMO), and nitrate-reducing and sulfide-oxidising bacterial (NR-SOB) consortium, using CH4 and H2 S from biogas as electron donors in a biotrickling filter was investigated. The influence of NO3- concentration on N2 O production during this process was also evaluated. The results showed that NO3- was removed at rates up to 2.8 g mreactor-3  h-1 using CH4 as electron donor. N2 O production rates correlated with NO3- concentration in the liquid phase, with a 10-fold increase in N2 O p

Intestinal virome: An important research direction for alcoholic and nonalcoholic liver diseases.

In recent years, the interaction between the gut microflora and liver diseases has attracted much attention. The intestinal microflora is composed of bacteria, archaea, fungi and viruses. There are few studies on the intestinal virome, and whether it has a causal relationship with bacterial changes in the gut is still unclear. However, it is undeniable that the intestinal virome is also a very important portion of the blueprint for the development of liver diseases and the diagnosis and therapeutic modalities in the future.

Iron-mediated DAMO-anammox process: Revealing the mechanism of electron transfer.

The nitrate denitrifying anaerobic methane oxidation-anaerobic ammonia oxidation (DAMO-anammox) can accomplish nitrogen removal and methane … cellular electron transfer (EET), and when more Fe3+ existed, the more cytochrome C expressed. DAMO archaea (M. nitroreducens) in the system exhibited a high positive correlation with the functional genes (resa and ccda) for cytochrome c synthesis. Some denitrifying microorganisms showed positive correlations with the abundance of riboflavin. This finding …

Dynamics of archaeal diversity and functionality in the piglet gut microbiome under common antimicrobial treatments.

INTRODUCTION: The gut microbiota comprises a diverse and dynamic community of microorganisms that collectively enhance host metabolism, physiology, and overall functionality. In this context, the swine archaeome remains largely underexplored despite growing evidence that archaea may greatly influence host health. Advances in high-throughput approaches provide new opportunities to reveal the dynamics and composition of archaea. Herein, we uncover the taxonomic and functional landscape of the piglet archaeome during the weaning transition under multiple experimental conditions, integrating shotg…

Methane formation driven by reactive oxygen species across all living organisms.

Methane (CH4), the most abundant hydrocarbon in the atmosphere, originates largely from biogenic sources1 linked to an increasing number of organisms occurring in oxic and anoxic environments. Traditionally, biogenic CH4 has been regarded as the final product of anoxic decomposition of organic matter by methanogenic archaea. However, plants2,3, fungi4, algae5 and cyanobacteria6 can produce CH4 in the presence of oxygen. Although methanogens are known to produce CH4 enzymatically during anaerobic energy metabolism7, the requirements and pathways for CH4 production by non-methanogenic cells are …

Microbial Communities of Seawater and Coastal Soil of Russian Arctic Region and Their Potential for Bioremediation from Hydrocarbon Pollutants.

The development of Arctic regions leads to pollution of marine and coastal environments with oil and petroleum products. The purpose of this work was to determine the diversity of microbial communities in seawater, as well as in littoral and coastal soil, and the potential ability of their members to degrade hydrocarbons degradation and to isolate oil-degrading bacteria. Using high-throughput sequencing of the V4 region of the 16S rRNA gene, the dominance of bacteria in polar communities was shown, the proportion of archaea did not exceed 2% (of the total number of sequences in the libraries).…

Methanogenesis involves direct hydride transfer from H2 to an organic substrate.

Certain anaerobic microorganisms evolved a mechanism to use H2 as a reductant in their energy metabolisms. For these purposes, the microorganisms developed H2-activating enzymes, which are aspirational catalysts in a sustainable hydrogen economy. In the case of the hydrogenotrophic pathway performed by methanogenic archaea, 8e- are extracted from 4H2 and used as reducing equivalents to convert CO2 into CH4. Under standard cultivation conditions, these archaea express [NiFe]-hydrogenases, which are Ni-dependent and Fe-dependent enzymes and heterolytically cleave H2 into 2H+ and 2e-, the latter …

Deep microbial biosphere.

The deep microbial biosphere is a vast ecosystem extending kilometers beneath Earth's surface in terrestrial rocks, aquifers, marine sediments, and oceanic crust. Blocked from sunlight, and often severely limited in organic carbon and oxygen, these environments host microorganisms sustained by energy sources such as hydrogen gas, reduced metals, and sulfur compounds. Over the past few decades, advances in sampling, cultivation-independent methods, and deep-sea drilling have revealed diverse bacterial, archaeal, and eukaryotic life in the subsurface, including still poorly understood lineages w…

S-layers as natural building blocks for nanobiotechnology and synthetic biology.

Crystalline bacterial cell surface layers (S-layers) are self-assembling protein lattices that constitute the outermost envelope structure of many Bacteria and most Archaea. Beyond their classical role as cell surface components, S-layers are increasingly recognized as programmable, two-dimensional biological materials that combine nanometer-scale precision, defined porosity, and exceptional physicochemical properties. In this review, we synthesize current understanding of S-layer architecture, assembly, and functionalization to position them as a unifying platform for nanobiotechnology and sy…

Biosynthesis and assembly of hydrogenase [NiFe]-cofactor: recent advances and perspectives.

The large subunit of all [NiFe]-hydrogenases in bacteria and archaea has a heterobimetallic NiFe(CN)2CO cofactor coordinated by four cysteine residues. The iron ion has two cyanides and a carbon monoxide as diatomic ligands. Six ancillary Hyp (ABCDEF) proteins are necessary for anaerobic synthesis of this cofactor, while under oxic conditions at least one further protein, HypX, is required for CO synthesis. The Fe(CN)2CO moiety of the cofactor is synthesized on a separate HypCD scaffold complex. Nickel is inserted into the apo-large subunit only after Fe(CN)2CO has been introduced. Recent bioc…

The conservation of the succinimide-forming tripeptide sequence (E(N/D)(E/D)) in several archaeal GATases strongly suggests an adaptation of this otherwise detrimental post-translational modification as a harbinger of thermostability.
