Mitochondrial fragmentation and network architecture in degenerative diseases.

Fragmentation of mitochondrial network has been implicated in many neurodegenerative, renal, and metabolic diseases. However, a quantitative measure of the microscopic parameters resulting in the impaired balance between fission and fusion of mitochondria and consequently the fragmented networks in a wide range of pathological conditions does not exist. Here we present a comprehensive analysis of mitochondrial networks in cells with Alzheimer's disease (AD), Huntington's disease (HD), amyotrophic lateral sclerosis (ALS), Parkinson's disease (PD), optic neuropathy (OPA), diabetes/cancer, acute

Predator traits determine food-web architecture across ecosystems.

Predator-prey interactions in natural ecosystems generate complex food webs that have a simple universal body-size architecture where predators are systematically larger than their prey. Food-web theory shows that the highest predator-prey body-mass ratios found in natural food webs may be especially important because they create weak interactions with slow dynamics that stabilize communities against perturbations and maintain ecosystem functioning. Identifying these vital interactions in real communities typically requires arduous identification of interactions in complex food webs. Here, we …

Impact of tissue preservation on collagen fiber architecture.

Microarchitectural features of collagen-rich extracellular matrices provide the mechanical foundation for tissue function and exhibit topographical cues that influence cellular behavior including proliferation, migration and protein expression. Preservation of tissue microarchitecture is required for accurate evaluation of tissue characteristics and pathology. It is unclear whether common tissue preservation methods possess equal ability to preserve microarchitecture. We investigated collagen microarchitecture in samples that had been flash frozen, fixed in formalin or preserved in RNAlater®, …

An Architecture for Semantically Interoperable Electronic Health Records.

Despite the increasing adhesion of electronic health records, the challenge of semantic interoperability remains unsolved. The fact that different parties can exchange messages does not mean they can understand the underlying clinical meaning, therefore, it cannot be assumed or treated as a requirement. This work introduces an architecture designed to achieve semantic interoperability, in a way which organizations that follow different policies may still share medical information through a common infrastructure comparable to an ecosystem, whose organisms are exemplified within the Brazilian sc…

Nuclear architecture dictates HIV-1 integration site selection.

Long-standing evidence indicates that human immunodeficiency virus type 1 (HIV-1) preferentially integrates into a subset of transcriptionally active genes of the host cell genome. However, the reason why the virus selects only certain genes among all transcriptionally active regions in a target cell remains largely unknown. Here we show that HIV-1 integration occurs in the outer shell of the nucleus in close correspondence with the nuclear pore. This region contains a series of cellular genes, which are preferentially targeted by the virus, and characterized by the presence of active transcri

Active site architecture of a sugar N-oxygenase.

KijD3 is a flavin-dependent N-oxygenase implicated in the formation of the nitro-containing sugar d-kijanose, found attached to the antibiotic kijanimicin. For this investigation, the structure of KijD3 in complex with FMN and its dTDP-sugar substrate was solved to 2.1 Å resolution. In contrast to the apoenzyme structure, the C-terminus of the protein becomes ordered and projects into the active site cleft [Bruender, N. A., Thoden, J. B., and Holden, H. M. (2010) Biochemistry 49, 3517-3524]. The amino group of the dTDP-aminosugar that is oxidized is located 4.9 Å from C4a of the flavin ring. T

Ancient genomic architecture for mammalian olfactory receptor clusters.

BACKGROUND: Mammalian olfactory receptor (OR) genes reside in numerous genomic clusters of up to several dozen genes. Whole-genome sequence alignment nets of five mammals allow their comprehensive comparison, aimed at reconstructing the ancestral olfactory subgenome. RESULTS: We developed a new and general tool for genome-wide definition of genomic gene clusters conserved in multiple species. Syntenic orthologs, defined as gene pairs showing conservation of both genomic location and coding sequence, were subjected to a graph theory algorithm for discovering CLICs (clusters in conservation). Cellular architecture in age-related human nuclear cataracts.

Age-related or senile human nuclear cataracts were examined using electron microscopy of thin sections prepared from thick vibrating-knife microtome sections of nuclei extracted by extracapsular surgery. The use of extended aldehyde-tannic acid fixation of 80-120-microns thick vibrating-knife microtome sections overcame the difficult problem of preserving the hardened nuclear core of aged lenses. Comparisons were made between a typical nuclear cataract, containing a central opacity and a transparent rim, and a more advanced, or mature, completely opaque nuclear cataract. The typical nuclear ca

Vitamin A effects on hepatic Golgi apparatus architecture.

Effects of dietary vitamin A deficiency and excess on Golgi apparatus architecture were determined for livers of male CDF rats. In deficient animals, Golgi apparatus stacks were reduced in diameter and characterized by small, often highly fenestrated, saccules. Total membrane surface occupied by Golgi apparatus membranes also was less. Golgi apparatus of livers of animals receiving vitamin A in excess were more variable ranging from nearly normal appearance to much larger than normal. Saccules were larger and lacked the numerous fenestrations shown by Gol;gi apparatus of vitamin A deficient an…

Musculoaponeurotic architecture of the human masseter muscle: an in vivo ultrasonographic study of architectural changes during mandibular protrusion and lateral excursions.

OBJECTIVE: The present study evaluated the in vivo musculoaponeurotic architecture of the superficial head (SH) of the masseter muscle (MM) of asymptomatic participants in excursive mandibular movements compared to the relaxed state as examined with ultrasonography. It was hypothesized that the mean fiber bundle length (FBL) and mean height of the aponeurosis (HA) of the laminae of the SH would differ significantly between the relaxed state and protrusion, ipsilateral excursion, and contralateral excursion. STUDY DESIGN: The MM was studied volumetrically in 12 female and 12 male asymptomatic …

Exploration of the genetic architecture of ANCA-associated vasculitis.

BACKGROUND: Antineutrophil cytoplasmic antibody-associated vasculitis (AAV) is a complex autoimmune disease with distinct clinical and serological subtypes. Previous genome-wide association studies (GWAS) have identified several susceptibility loci, particularly within the major histocompatibility complex (MHC), but the broader genetic architecture and causal variants underlying AAV remain incompletely defined. METHODS: We conducted a genome-wide association study including 2068 individuals with AAV and 3258 controls of European ancestry. The discovery cohort comprised a previously published …

Process Bigraphs and the Architecture of Compositional Systems Biology.

Building multiscale biological models requires the integration of independently developed submodels, which means moving shared variables between them and coordinating when each submodel runs. Existing tools typically address isolated biological mechanisms with specific numerical methods, rarely specify which variables each model reads and writes, how those variables are translated, and how model updates are synchronized. We present Process Bigraph, a framework for composing and simulating multiscale models. Process Bigraph generalize the architectural ideas previously used in the Vivarium soft

The Genetic Architecture of Self-Reported Psychopathy in Adults.

BACKGROUND: Psychopathy is a personality construct characterized by affective and interpersonal features coupled with severe antisocial behavior. While strongly associated with extreme behaviors such as violent crime, empirical work suggests that psychopathy exists as a dimensional trait in the general population. However, our understanding of the genetic structure of psychopathy remains limited, with genome-wide association studies (GWAS) having been restricted to broad measures of antisocial behavior. METHODS: We perform the first large-scale GWAS of psychopathy, using total and factor scor

The architecture of forensic knowledge: Ontology, transformation, and capture.

Forensic science has long struggled with "technical instrumentalism," a crisis where practical efficacy outpaces its intellectual foundation for producing reliable knowledge. This manuscript traces a history from this initial diagnosis toward a formal theory of warranted information. It first explores the ontological response provided by Haq et al., which redefines evidence not as isolated objects but as manifestations of structured change resulting from energy transfer, anchoring forensic inference in the robust reconstruction of events. This ontology is bridged with the concept of f-transfor

Cortical and network architectures in limb and oral apraxia.

To characterize the distinct network principles underlying limb and oral apraxias, we investigated the structural brain lesions and white matter disconnections associated with limb apraxia (LA), buccofacial apraxia (BFA), and apraxia of speech (AOS) within a single cohort. In 136 patients with acute left-hemisphere ischemic stroke, LA was assessed using pantomime of tool use and communicative gestures, BFA via non-verbal orofacial movements, and AOS through perceptual evaluation of speech production tasks. We employed voxel-based, region-of-interest-based, and connectome-based lesion-symptom m
