Inferring Gene Regulatory Networks in Stem Cells: Methods and Applications.

Gene regulatory networks (GRNs) represent the complex interplay of transcription factors, regulatory elements, and target genes that orchestrate cellular identity and function, playing a crucial role in the differentiation and maintenance of stem cells. This chapter provides an overview of experimental and computational methodologies for inferring GRNs, with particular emphasis on single-cell approaches. We first review key experimental techniques for detecting transcription factor binding sites, chromatin accessibility, and DNA motifs, alongside essential databases that support GRN reconstruc

Systems biology-based drug repurposing for neuroinflammation treatment in activated human microglia.

Neuroinflammation is a physiological response triggered by alterations in tissue homeostasis within the Central Nervous System (CNS); depending on the magnitude and chronicity of inflammation, it is considered a common state in the pathophysiology of several neurodegenerative and psychiatric diseases. Neuroinflammation is a very complex and context-dependent condition, mediated by the activity of several pathways and molecules, thus the search of valuable targets and therapeutic strategies is a priority. This study proposes a systems biology approach to create a data network about genes, drugs

From operating room to circuit mechanisms: Clinical basic science partnerships as a strategic model for human neuroscience.

Epilepsy surgery offers a unique opportunity to connect clinical care with fundamental research on the human brain. Tissue resected as part of indicated surgical treatment can be studied using electrophysiology, imaging, transcriptomics, proteomics, connectomics, and computational modeling without altering the clinical procedure or exposing patients to additional risk. Close partnerships between high-volume epilepsy surgery centers and basic neuroscience laboratories can therefore provide direct insight into human neuronal and circuit function that cannot always be obtained from animal models.

LAFA: a framework for reproducible longitudinal assessment of protein function annotation models.

MOTIVATION: Protein function prediction is a challenging task and an open problem in computational biology. The Critical Assessment of protein Function Annotation (CAFA) is a triennial, community-driven initiative that provides an independent, large-scale evaluation of computational methods for protein function prediction through time-delayed benchmarking experiments. CAFA has played a key role in highlighting high-performing methodologies and fostering detailed analysis and exchange of ideas. However, outside the periodic CAFA challenges, there is no platform for the continuous evaluation of …

The impact of endotracheal intubation on oxygen delivery, trachea pressure and wall deformation.

This paper concerns improving endotracheal tube (ETT) insertion through advanced computational science modelling. The study aims to better understand endotracheal intubation (ETI) and reduce medical errors in intensive and critical care units since ETT insertion is unique for each patient, depending on age, gender, size, physiology, and underlying health conditions. We have employed computational fluid dynamics and biomechanics modelling to investigate the effect of ETT for three ventilation modes on (a) local oxygen delivery to the lungs, (b) air pressure and wall shear stress at the tracheal

Network medicine analysis of chondrocyte proteins towards new treatments of osteoarthritis.

Osteoarthritis (OA) is a progressive disorder with high incidence in the ageing human population that still has no treatment currently. This disorder induces the breakdown of articular cartilage, leading to the exposure and damage of bone surfaces. For a global understanding of OA development, the systematic integration of known OA-related proteins with protein-protein interaction (PPI) networks is required. In this work, the OA-related interactome was reconstructed using multiple data sources to have the most up-to-date information on OA-related proteins and their interactions. We then combin

The signaling petri net-based simulator: a non-parametric strategy for characterizing the dynamics of cell-specific signaling networks.

Reconstructing cellular signaling networks and understanding how they work are major endeavors in cell biology. The scale and complexity of these networks, however, render their analysis using experimental biology approaches alone very challenging. As a result, computational methods have been developed and combined with experimental biology approaches, producing powerful tools for the analysis of these networks. These computational methods mostly fall on either end of a spectrum of model parameterization. On one end is a class of structural network analysis methods; these typically use the net

Systems approaches to optimizing deep brain stimulation therapies in Parkinson's disease.

Over the last 30 years, deep brain stimulation (DBS) has been used to treat chronic neurological diseases like dystonia, obsessive-compulsive disorders, essential tremor, Parkinson's disease, and more recently, dementias, depression, cognitive disorders, and epilepsy. Despite its wide use, DBS presents numerous challenges for both clinicians and engineers. One challenge is the design of novel, more efficient DBS therapies, which are hampered by the lack of complete understanding about the cellular mechanisms of therapeutic DBS. Another challenge is the existence of redundancy in clinical outco

PiProteline: An R Package for Integrated Proteomics Data Analysis, from Label-Free Quantitation to Systems Biology.

The demand for user-friendly applications to support biologists in analyzing high-throughput proteomics data remains a pressing challenge. Given the complexity and the multiple intermediate steps involved, this process is time-consuming and often requires specialized computational skills. To simplify and accelerate the exploration of proteomics data, we present PiProteline, an R package designed to operate on high-dimensional data matrices assembled from the output of any search engine commonly used in bottom-up proteomics experiments. In addition to data preprocessing and descriptive statisti

Using molecular modeling and QSAR-based design strategies for advancing the development of therapeutic solute carrier 6 (SLC6) transporter ligands.

INTRODUCTION: The SLC6 transporter family serves as an important source of therapeutic targets, particularly in CNS disorders. Although advances in structural biology have rapidly expanded our knowledge of these transporters, rational drug design remains challenging due to their dynamic nature and a highly conserved orthosteric binding pocket. Consequently, in silico methods have become irreplaceable tools in the design of SLC6 inhibitors. AREAS COVERED: This review summarizes computational methods applied to the discovery of SLC6 transporter inhibitors between January 2020 and August 2026. P

Replacing of Cysteine with Selenocysteine: Biochemical Considerations, Computational Modeling, and Protein Engineering Applications.

Selenocysteine (Sec), the 21st amino acid, combines the structural compatibility of cysteine with the unique chemical properties of selenium, enabling exceptional redox and catalytic performance in both natural and engineered systems. Its low pKa, high nucleophilicity, and increased polarizability underpin the activity of selenoproteins involved in antioxidant defence, redox regulation, and metabolic processes. This work integrates biochemical, structural, and evolutionary perspectives on Sec with advances in protein engineering and synthetic biology, where strategic Sec incorporation in place

Spreading inequality: neural computations underlying paying-it-forward reciprocity.

People tend to pay the generosity they receive from a person forward to someone else even if they have no chance to reciprocate directly. This phenomenon, known as paying-it-forward (PIF) reciprocity, crucially contributes to the maintenance of a cooperative human society by passing kindness among strangers and has been widely studied in evolutionary biology. To further examine its neural implementation and underlying computations, we used functional magnetic resonance imaging together with computational modeling. In a modified PIF paradigm, participants first received a monetary split (i.e. g

Strategies and mechanisms of precision genome engineering: From gene editing to genome writing.

Genomic manipulation has advanced from stochastic nuclease-mediated disruption toward programmable, deterministic precision. Early clustered regularly interspaced short palindromic repeats (CRISPR) strategies enabled targeted mutagenesis through double-strand breaks; however, their therapeutic application is limited by genotoxicity, chromosomal instability, and dependence on endogenous repair pathways that are difficult to predict. In this review, we examined the transition from gene editing to genome writing, an approach that decouples genomic modification from host repair pathways to better

Exposure-aware multi-omics and artificial intelligence for biomarker discovery and precision prevention in diffuse glioma.

Diffuse gliomas are now diagnosed and studied through integrated molecular classification, radiomics, single-cell biology, spatial profiling, proteogenomics, metabolomics, and artificial intelligence. Yet many precision-medicine models still begin at diagnosis and emphasize tumor-intrinsic molecular features, leaving environmental, occupational, lifestyle, microbiome, metabolic, immune, and treatment-related exposures at the margins. This review develops an exposome-informed view of diffuse glioma biomarker discovery. Biomarker discovery is separated from clinical prevention: current evidence

RNA secondary structure prediction by using discrete mathematics: an interdisciplinary research experience for undergraduate students.

The focus of this Research Experience for Undergraduates (REU) project was on RNA secondary structure prediction by using a lattice walk approach. The lattice walk approach is a combinatorial and computational biology method used to enumerate possible secondary structures and predict RNA secondary structure from RNA sequences. The method uses discrete mathematical techniques and identifies specified base pairs as parameters. The goal of the REU was to introduce upper-level undergraduate students to the principles and challenges of interdisciplinary research in molecular biology and discrete ma…

Gaugefixer: overcoming parameter non-identifiability in models of sequence-function relationships.

BACKGROUND: Mathematical models of sequence-function relationships are widely used in computational biology. A key challenge when interpreting these models is that many different choices for model parameters can encode the same sequence-function relationship. These ambiguities, called "gauge freedoms," must be removed before parameter values can be meaningfully interpreted. Doing this requires imposing additional mathematical constraints on parameter values, a process called "fixing the gauge." We recently developed mathematical methods for fixing the gauge of a large class of commonly used mo…

Biomedical concept recognition with error-aware negative-enhanced ranking framework.

MOTIVATION: Mention-agnostic biomedical concept recognition (MA-BCR) requires inferring ontology concepts directly from passages, without relying on explicit mention spans. Prior work has mainly focused on generative and classification-based approaches. Ranking-based methods typically use a retrieve-rerank pipeline, and this paradigm has not been systematically studied for MA-BCR. Consequently, it remains unclear how ranking-based approaches compare with existing paradigms and what types of supervision are most beneficial for ranker training under limited annotation settings. RESULTS: Through

lagCI enables inference of temporal causal relationships from dense multi-omic time series.

Inferring causal relationships from time-series data is critical for uncovering the dynamics of biological regulation. However, in multi-omics studies, this task is often hampered by sparse temporal sampling and the limitations of existing methods. To address this, we developed Lagged-Correlation Based Causal Inference (lagCI), a computational framework designed to identify time-lagged associations by combining comprehensive lag-correlation profiling with a robust statistical filtering scheme. Rather than relying on simple cross-correlation, lagCI analyzes the entire correlation profile and ap

Haxe as a Swiss knife for bioinformatic applications: the SeqPHASE case story.

Haxe is a general purpose, object-oriented programming language supporting syntactic macros. The Haxe compiler is well known for its ability to translate the source code of Haxe programs into the source code of a variety of other programming languages including Java, C++, JavaScript, and Python. Although Haxe is more and more used for a variety of purposes, including games, it has not yet attracted much attention from bioinformaticians. This is surprising, as Haxe allows generating different versions of the same program (e.g. a graphical user interface version in JavaScript running in a web br
