Considering internal conflict in the face of natural product biosynthesis and biosynthetic gene cluster evolution.

The present essay attempts to stimulate interest and provide insight into the dynamics of internal conflicts, kin selection, and ecological interactions in multicellular, metabolically gifted microorganisms and how these processes may affect biosynthetic gene cluster (BGC) diversity. The multicellular antibiotic-producing soil bacterium Streptomyces provides a useful model for exploring how internal conflicts emerge and are resolved in biology. These organisms must balance two resource-intensive processes that can create internal conflicts-natural product biosynthesis and sporulation. In Strep

Correcting the on-plate conjugation artifact reveals limited antibiotic stimulation of plasmid dissemination.

The global spread of antibiotic-resistant bacteria (ARB) poses a major threat to public health, with wastewater frequently regarded as a hotspot for conjugation-mediated horizontal gene transfer. In this study, we employed a conjugation model and hybrid whole-genome sequencing to characterize the transfer of plasmid pRK2013 between Escherichia coli strains. Hybrid assembly revealed that conjugation frequently resulted in partial plasmid acquisition and chromosomal integration rather than stable episomal maintenance. Furthermore, we demonstrate that conventional plate-based enumeration is prone

The Evolutionary Maintenance of Amino Acid Prototrophy in Escherichia coli.

Escherichia coli is a prototroph and can synthesize all twenty proteinogenic amino acids when required to grow in minimal medium. There are approximately sixty protein-coding genes individually essential for amino acid synthesis. This is a large mutational target for the accumulation of detrimental mutations. E. coli can rewire biosynthetic pathways in response to mutational damage, but the limits of this capacity are poorly understood. Here, to address evolutionary robustness, we asked whether and how the phenotypes of irreversible mutations causing auxotrophy could be suppressed or bypassed

Evolutionary radiation of Polaromonas from mountain glaciers downstream.

Habitat transitions are central to microbial ecology and evolution and have been extensively studied across vastly different environments, such as between saline and non-saline environments. However, microbial habitat transitions along other large-scale environmental gradients remain poorly studied. This is particularly true for transitions involving the cryosphere, despite building evidence suggesting the Cryogenian as important for evolutionary radiation. Here, we investigated ecosystem transitions and the related genomic adaptations of the cosmopolitan cryospheric Polaromonas bacterium. We

Phenotypic divergence is driven by mobile genetic elements in a heritable insect symbiont.

Heritable microbes profoundly influence insect biology, yet the traits they confer often evolve rapidly and differ among closely related symbiont strains. Despite their importance, we lack a clear understanding of how novel traits arise in symbionts and how this diversity influences host ecology in nature. The aphid facultative symbiont Regiella insecticola is ideally suited to address this question due to strong lineage-specific variation in host benefits. By generating 20 high-quality genomes, we found that Regiella's evolution is driven largely by gene gains mediated by mobile genetic eleme

Sequencing the Obligate Intracellular Rhabdochlamydia helvetica within Its Tick Host Ixodes ricinus to Investigate Their Symbiotic Relationship.

The Rhabdochlamydiaceae family is one of the most widely distributed within the phylum Chlamydiae, but most of its members remain uncultivable. Rhabdochlamydia 16S rRNA was recently reported in more than 2% of 8,534 pools of ticks from Switzerland. Shotgun metagenomics was performed on a pool of five female Ixodes ricinus ticks presenting a high concentration of chlamydial DNA, allowing the assembly of a high-quality draft genome. About 60% of sequence reads originated from a single bacterial population that was named "Candidatus Rhabdochlamydia helvetica" whereas only few thousand reads mappe

Evidence of direct cell-cell fusion in Borrelia by cryogenic electron tomography.

Some Borrelia species are the causative agents of tick-borne Lyme disease responsible for different disabilities depending on species and hosts. Borrelia are highly motile bacterial cells, and light microscopy shows that these spirochetes can associate with each other during movement. Using cryo-electron tomography, we observed closely associated Borrelia cells. Some of these showed a single outer membrane surrounding two longitudinally arranged cytoplasmic cylinders. We also observed fusion of two cytoplasmic cylinders and differences in the surface layer density of fused spirochetes. These p

Independent and parallel lateral transfer of DNA transposons in tetrapod genomes.

In animals, the mode of transmission of transposable elements is generally vertical. However, recent studies have suggested that lateral transfer has occurred repeatedly in several distantly related tetrapod lineages, including mammals. Using transposons extracted from the genome of the lizard Anolis carolinensis as probes, we identified four novel families of hAT transposons that share extremely high similarity with elements in other genomes including several mammalian lineages (primates, chiropters, marsupials), one amphibian and one flatworm, the planarian Schmidtea mediterranea. The discon

Regularizing and Normalizing DAGs and Phylogenetic Networks.

Phylogenetic networks and, more generally, directed acyclic graphs (DAGs) represent hierarchical structure beyond trees, for instance in the presence of reticulate evolutionary events such as hybridization or horizontal gene transfer. A central question is which parts of such graphs are essential with respect to leaf-observable information, and which parts can be removed without changing this information. Resolving this question can lead to principled simplification methods for phylogenetic networks, such as the recent normalization approach of Francis et al. In this paper, we study this quest

Making waves: The overlooked role of non-antibiotic drugs in driving antibiotic resistance gene dissemination.

Antibiotic resistance gene (ARG) dissemination has long been attributed primarily to antibiotic contamination. However, this paradigm is increasingly challenged by emerging evidence that non antibiotic drugs (NADs) constitute a pervasive and previously overlooked driver of ARG spread. Here, we summarize that widely-used NADs (such as antidepressants and non-steroidal anti-inflammatory drugs) can actively promote horizontal gene transfer (HGT) and accelerate the emergence of multidrug resistance within microbial communities. Notably, significant enhancement of ARG dissemination has been reporte

Gene ancestries reveal diverse microbial associations during eukaryogenesis.

The origin of eukaryotes remains a central enigma in biology1. Continuing debates agree on the pivotal role of a symbiosis between an alphaproteobacterium and an Asgard archaeon2,3. However, the nature, timing and contributions of other potential bacterial partners4-6 and the role of interactions with viruses7-9 remain contentious. To address these questions, we used advanced phylogenomic approaches and comprehensive datasets spanning the known diversity of cellular life and viruses. Our analysis provided a revised reconstruction of the last eukaryotic common ancestor (LECA) proteome, in which

Rearing systems shape the successional dynamics of the gut microbiota, resistome, and mobilome in Lueyang Black-boned chickens.

Understanding the ecological factors shaping antimicrobial resistance (AMR) dissemination in agricultural environments is critical for global "One Health". Here, we performed metagenomic sequencing to investigate the impact of intensive cage-reared (CR) and free-range (FR) systems on the gut microbiota, resistome, and mobilome dynamics of Lueyang Black-boned chickens across different production stages. Our analyses revealed that distinct rearing systems drove resistome alterations by reshaping microbial community assembly and horizontal gene transfer (HGT) pathways. Specifically, the CR system

Draft Genome of Entamoeba marina Provides Insights Into the Attenuation of Pathogenicity and Adaptation to the Marine Environment.

Entamoeba is the amoebozoan parasite commonly found in the intestines of animals. E. marina is the first exception isolated from marine sediments, possibly adapting from animal intestines to the sea. However, the evolutionary process of E. marina remains uncertain due to the lack of a genome sequence. Here, we present the de novo genome and transcriptome of E. marina using Oxford Nanopore MinION and Illumina HiSeq/MiSeq. The genome of E. marina is approximately 37.5 Mbp in length and consists of 202 contigs, which is the second longest, next to E. invadens. E. marina showed a significant reduc

Genetic Context Significantly Influences the Maintenance and Evolution of Degenerate Pathways.

Understanding the evolution of novel physiological traits is highly relevant for expanding the characterization and manipulation of biological systems. Acquisition of new traits can be achieved through horizontal gene transfer (HGT). Here, we investigate drivers that promote or deter the maintenance of HGT-driven degeneracy, occurring when processes accomplish identical functions through nonidentical components. Subsequent evolution can optimize newly acquired functions; for example, beneficial alleles identified in an engineered Methylorubrum extorquens strain allowed it to utilize a "Foreign

Putative Horizontally Acquired Genes, Highly Transcribed during Yersinia pestis Flea Infection, Are Induced by Hyperosmotic Stress and Function in Aromatic Amino Acid Metabolism.

While alternating between insects and mammals during its life cycle, Yersinia pestis, the flea-transmitted bacterium that causes plague, regulates its gene expression appropriately to adapt to these two physiologically disparate host environments. In fleas competent to transmit Y. pestis, low-GC-content genes y3555, y3551, and y3550 are highly transcribed, suggesting that these genes have a highly prioritized role in flea infection. Here, we demonstrate that y3555, y3551, and y3550 are transcribed as part of a single polycistronic mRNA comprising the y3555, y3554, y3553, y355x, y3551, and y355

Phylogenomic Analysis Reveals the Evolutionary Route of Resistant Genes in Staphylococcus aureus.

Multidrug-resistant Staphylococcus aureus is a leading concern worldwide. Coagulase-Negative Staphylococci are claimed to be the reservoir and source of important resistant elements in S. aureus. However, the origin and evolutionary route of resistant genes in S. aureus are still remaining unknown. Here, we performed a detailed phylogenomic analysis of 152 completely sequenced S. aureus strains in comparison with 7,529 non-Staphylococcus aureus reference bacterial genomes. Our results reveal that S. aureus has a large open pan-genome where 97 (55%) of its known resistant-related genes belongin

Widespread introgression in deep-sea hydrothermal vent mussels.

BACKGROUND: The analysis of hybrid zones is crucial for gaining a mechanistic understanding of the process of speciation and the maintenance of species boundaries. Hybrid zones have been studied intensively in terrestrial and shallow-water ecosystems, but very little is known about their occurrence in deep-sea environments. Here we used diagnostic, single nucleotide polymorphisms in combination with one mitochondrial gene to re-examine prior hypotheses about a contact zone involving deep-sea hydrothermal vent mussels, Bathymodiolus azoricus and B. puteoserpentis, living along the Mid-Atlantic

Interplay of regulatory RNAs and mobile genetic elements in enteric pathogens.

Horizontal transfer of genetic information is a major driving force of evolution. In bacteria, genome plasticity is intimately linked to the ability of the bacterium to integrate novel material into existing gene expression circuits. Small RNAs (sRNAs) are a versatile class of regulatory molecules, and have recently been discovered to perform important tasks in the interplay between core genomic elements and horizontally-acquired DNA. Together with auxiliary proteins such as the RNA-chaperone Hfq and cellular ribonucleases, sRNAs typically act post-transcriptionally to either promote or restri

Fusarium oxysporum f. sp. niveum invasion promotes Pseudomonas-driven antibiotic resistance gene enrichment.

The dissemination of antibiotic resistance genes (ARGs) in agricultural soils poses a growing threat to ecosystem health and food security, highlighting the need to identify key environmental drivers. Although soil-borne phytopathogens disrupt microbial communities, their specific impact on ARG dynamics remains poorly understood. In this study, we examined how Fusarium oxysporum f. sp. niveum (FON) invasion changes soil ARG profiles. Our results indicate that increasing FON loads heighten the abundances of soil ARGs, virulence factor genes (VFGs), and mobile genetic elements (MGEs). This invas

Migration of fungicides, antibiotics and resistome in the soil-lettuce system.

The emergence and spread of antibiotic resistance genes (ARGs) have become a serious issue in global agricultural production. However, understanding how these ARGs spread across different spatial scales, especially when exposed to both pesticides and antibiotics, has remained a challenge. Here, metagenomic assembly and binning methodologies were used to determine the spread pathway of ARGs in the soil-lettuce system under individual and combined exposure of fungicides (carbendazim and pyraclostrobin) and antibiotics (chlortetracycline and ciprofloxacin). These agrochemicals not only facilitate
