Sensitive reverse transcription-digital droplet PCR-based discrimination of hepatitis delta virus RNAs reveals differential effects of interferon-α on viral RNA species.

Hepatitis delta virus (HDV) replication relies on the production of distinct viral RNA species, including genomic (HDV-G), antigenomic (HDV-AG) and mRNAs (HDV mRNAs), which differ in abundance and function. However, the lack of sensitive and quantitative approaches allowing their simultaneous discrimination has limited the precise analysis of HDV RNA dynamics, particularly under antiviral conditions. Here, we combined nascent RNA and RNA stability assays with a novel reverse transcription digital droplet PCR (RT-ddPCR) approach enabling strand-specific quantification of HDV RNAs. Using this me…

LNC_003296 regulates the proliferation and differentiation of ovine myoblasts by modulating the stability of Hsp70.

Long non-coding RNAs (lncRNAs) are involved in various regulatory processes during muscle development. Our previous RNA-seq study identified LNC_003296 as being significantly differentially expressed between ovariectomized Small-tailed Han sheep (OR-STH) and their non-ovariectomized counterparts (STH). Through biotinylated RNA pull-down assays and RNA immunoprecipitation (RIP), we further demonstrated that LNC_003296 directly interacts with Hsp70. Protein stability and degradation experiments revealed that LNC_003296 enhances the protein stability of Hsp70. Overexpression of either LNC_003296

Integrative analysis of mRNA stability regulation uncovers a metastasis-suppressive program in breast cancer.

Heterogeneity in cancer gene expression is typically linked to genetic and epigenetic alterations, yet the extent of contribution from posttranscriptional regulation remains unclear. Here, we systematically measured messenger RNA (mRNA) dynamics across diverse breast cancer models, revealing that mRNA stability substantially shapes gene expression variability. To decipher these dynamics, we developed GreyHound, an interpretable multimodal deep-learning framework integrating RNA sequence features and RNA binding protein (RBP) expression. GreyHound identified an extensive network of RBPs and the…

The nucleotidyl transferase URT1-directed mRNA surveillance is critical for embryo and seedling development in Arabidopsis.

In Arabidopsis, the nucleotidyl transferase UTP: RNA URIDYLYLTRANSFERASE (URT1) has been identified as a key mediator of mRNA uridylation and metabolic regulation. While its biochemical function in RNA modification has been established, the physiological relevance of URT1 across different developmental stages remains poorly understood. This study revealed that URT1 exhibits genetic interactions similar to those of EXORIBONUCLEASE 4 (XRN4) during developmental transitions, particularly at the globular embryo stage and during seedling establishment. Simultaneous dysfunction of URT1 and the SUPER

Studying Isoform-Specific mRNA Recruitment to Polyribosomes with Frac-seq.

Gene expression profiling is widely used as a measure of the protein output of cells. However, it is becoming more evident that there are multiple layers of post-transcriptional gene regulation that greatly impact protein output (Battle et al., Science 347:664-667, 2014; Khan et al., Science 342:1100-1104, 2013; Vogel et al., Mol Syst Biol 6:400, 2010). Alternative splicing (AS) impacts the expression of protein coding genes in several ways. Firstly, AS increases exponentially the coding-capacity of genes generating multiple transcripts from the same genomic sequence. Secondly, alternatively s

Targeted α-synuclein mRNA degradation by PMO-based RNA-degrading chimeras.

α-Synucleinopathies are devastating neurodegenerative diseases characterized by pathological accumulation of a neuronal protein, α-synuclein (αSyn). Lowering soluble αSyn levels is a promising therapeutic strategy to limit aggregation and neurotoxicity, but directly targeting this protein is hindered by its intrinsically disordered structure and other factors, such as its conformational heterogeneity and intracellular drug delivery barriers. Consequently, increasing attention has been directed toward targeting the SNCA transcript, which encodes αSyn. Here, we developed phosphorodiamidate morph

The 3' Untranslated Regions of Ebola Virus mRNAs Contain AU-Rich Elements Involved in Posttranscriptional Stabilization and Decay.

The 3' untranslated regions (UTRs) of Ebola virus (EBOV) mRNAs are enriched in their AU content and therefore represent potential targets for RNA binding proteins targeting AU-rich elements (ARE-BPs). ARE-BPs are known to fine-tune RNA turnover and translational activity. We identified putative AREs within EBOV mRNA 3' UTRs and assessed whether they might modulate mRNA stability. Using mammalian and zebrafish embryo reporter assays, we show a conserved, ARE-BP-mediated stabilizing effect and increased reporter activity with the tested EBOV 3' UTRs. When coexpressed with the prototypic ARE-BP t…

Study of an RNA-Focused DNA-Encoded Library Informs Design of a Degrader of a r(CUG) Repeat Expansion.

A solid-phase DNA-encoded library (DEL) was studied for binding the RNA repeat expansion r(CUG)exp, the causative agent of the most common form of adult-onset muscular dystrophy, myotonic dystrophy type 1 (DM1). A variety of uncharged and novel RNA binders were identified to selectively bind r(CUG)exp by using a two-color flow cytometry screen. The cellular activity of one binder was augmented by attaching it with a module that directly cleaves r(CUG)exp. In DM1 patient-derived muscle cells, the compound specifically bound r(CUG)exp and allele-specifically eliminated r(CUG)exp, improving disea

Distinct modes of RNA degradation by the structurally related coronavirus and arenavirus exoribonucleases.

UNLABELLED: Coronaviruses and arenaviruses encode evolutionarily related DEDDh-family 3'-5' exoribonuclease (ExoN) domains, which support the replication of their RNA genomes and evasion of the host's antiviral immunity. Here, we report comparative biochemical analyses of SARS-CoV-2 and Lassa virus (LASV) ExoN, which show that the two enzymes have distinct characteristics despite structural conservation and their shared preference for double-stranded RNA (dsRNA) substrates. SARS-CoV-2 nsp14/10 exhibits a highly processive behavior and tends to remove many nucleotides upon each binding event. B

Mycobacterium tuberculosis MutT4/RppH is an RNA pyrophosphohydrolase that forms condensate-like bodies and impacts mRNA degradation.

Bacterial adaptation to stress involves changes in transcription and messenger RNA (mRNA) degradation. In Escherichia coli, the Nudix hydrolase RppH initiates mRNA degradation by removing pyrophosphate from mRNA 5'-ends, converting 5'-triphosphates to 5'-monophosphates. We aimed to identify the RppH homolog in the globally important pathogen Mycobacterium tuberculosis (Mtb). We identified the protein encoded by Rv3908, previously annotated as a nucleotide pool cleanser mutT4, as the predominant mycobacterial RppH. Deletion of rppHMtb increased the relative abundance of 5'-triphosphates on myri

METTL1-mediated N7-methylguanosine epitranscriptomic alterations modulate mRNA stability of neurodegenerative disease-associated genes following cobalt exposure.

Excessive cobalt exposure adversely affects the nervous system, yet the underlying neurotoxic mechanisms remain largely elusive. In the present study, using human neuroblastoma H4 cells exposed to cobalt chloride (CoCl₂) as an in vitro model, we demonstrate for the first time that CoCl₂ induces widespread alterations in m7G modification in genes associated with neurodegenerative disease. MeRIP-sequencing (MeRIP-seq) analysis revealed significant remodeling of m7G modification features, including sequence motifs, genomic distribution, and peak densities following CoCl₂ exposure. Antisense Oligonucleotide Releasing Cassette for Conditional Targeted RNA Degradation.

Conventional single-stranded antisense oligonucleotides (ASOs) work by directly binding target mRNA, which limits their use to genes that need to be silenced without affecting healthy cells. To address this limitation and achieve conditional gene silencing specifically within target cells, we developed. This system activates its RNA-cleaving function only upon binding to a specific biomarker nucleic acid sequence followed by RNase H-dependent cleavage of the targeted RNA. Under cell-free conditions, ARC showed 3-fold greater RNA cleavage efficiency in the presence of the biomarker as compared

Degradation of ribosomal RNA during Plasmodium falciparum gametocytogenesis.

The life cycle of Plasmodium falciparum is characterized by complex regulatory changes that allow adaptation of the parasites to different environmental conditions, which are especially pronounced during transmission between the mammalian host and the insect vector. Previous studies have shown that P. falciparum uses three types of ribosomal RNAs (rRNA A, S1, and S2 types) at different stages of its life cycle. We used Oxford Nanopore Technologies direct RNA sequencing to investigate the dynamics of rRNA usage throughout the parasite's intraerythrocytic development, as well as in salivary glan

Cytoplasmic Control of Sense-Antisense mRNA Pairs.

Transcriptome analyses have revealed that convergent gene transcription can produce many 3'-overlapping mRNAs in diverse organisms. Few studies have examined the fate of 3'-complementary mRNAs in double-stranded RNA-dependent nuclear phenomena, and nothing is known about the cytoplasmic destiny of 3'-overlapping messengers or their impact on gene expression. Here, we demonstrate that the complementary tails of 3'-overlapping mRNAs can interact in the cytoplasm and promote post-transcriptional regulatory events including no-go decay (NGD) in Saccharomyces cerevisiae. Genome-wide experiments con

Perturbation of RNA homeostasis impairs mitochondrial respiration during poxvirus infection through excess RNA accumulation.

Induction of RNA degradation in infected cells is a strategy used by many viruses to promote efficient replication. Vaccinia virus, the prototype poxvirus and the vaccine platform for smallpox and mpox, encodes two decapping enzymes to accelerate mRNA and double-stranded RNA (dsRNA) degradation during infection, through functional coordination with host cell RNA exonuclease. Previous studies have largely focused on RNA degradation as a mechanism for regulating viral gene expression and evading innate immune sensing. Here, we show that impaired RNA degradation in vaccinia virus-infected cells,
