Extending protein language models to a viral genomic scale using biologically induced sparse attention.

BACKGROUND: The transformer architecture in deep learning has revolutionized protein sequence analysis. Recent advancements in protein language models have paved the way for significant progress across various domains, including protein function and structure prediction, multiple sequence alignments, and mutation effect prediction. A protein language model is commonly trained on individual proteins, ignoring the interdependencies between sequences within a genome. However, biological understanding reveals that protein-protein interactions span entire genomic regions, underscoring the limitatio

Learning millisecond protein dynamics from what is missing in NMR spectra.

The biological functions of many proteins rely on interconversions between multiple conformations occurring at microsecond to millisecond (µs-ms) timescales. A lack of standardized, large-scale experimental data has hindered obtaining a more predictive understanding of these motions. Here, after curating over 100 nuclear magnetic resonance (NMR) relaxation datasets, we found that an observable for µs-ms dynamics may have been overlooked. Millisecond dynamics can cause NMR signals to broaden beyond detection, leaving some residues not assigned in the chemical shift datasets of around 10,000 pro

LLM research on public biosignals data is needed to protect patients.

Large language models (LLMs) have expanded the capabilities of AI and created new opportunities in medicine. To promote the development of safe and innovative digital health tools, there must be public biosignals datasets that encourage research and provide benchmarks. Multiple current examples involve data use agreements that restrict LLM studies. This work presents recommendations to ensure that public releases of biosignals data can ethically facilitate LLM research efforts.

Information extraction from medical case reports using OpenAI InstructGPT.

BACKGROUND AND OBJECTIVE: Researchers commonly use automated solutions such as Natural Language Processing (NLP) systems to extract clinical information from large volumes of unstructured data. However, clinical text's poor semantic structure and domain-specific vocabulary can make it challenging to develop a one-size-fits-all solution. Large Language Models (LLMs), such as OpenAI's Generative Pre-Trained Transformer 3 (GPT-3), offer a promising solution for capturing and standardizing unstructured clinical information. This study evaluated the performance of InstructGPT, a family of models de…

[An LLM for a friend.].

The large language models (LLMs) represent a technology that has not yet seen widespread use. In addition to the automatic transcription of doctor-patient conversations, these tools will be able to support doctors in diagnosis and improve communication between doctors and patients. Their large-scale adoption is still limited due to concerns about sharing sensitive data, a lack of digital literacy, and the need to build new processes in clinical routines. To fully realize their potential, it is essential to train healthcare personnel on the functionalities of LLMs and to promote interdisciplina…

Navigating the Seas of AI: Effectiveness of Small Language Models on Edge Devices for Maritime Applications.

This paper explores the feasibility of employing small language models (SLMs) on edge devices powered by batteries in environments with limited/no internet connectivity. SLMs in fact offer significant advantages in such scenarios due to their lower resource requirements with respect to large language models. The use case in this study is maritime navigation-in particular, the documentation on Sailing Directions (Enroutd) of the World Port Index (WPI) provided by the National Geospatial-Intelligence Agency (NGA), which provides information that cannot be shown graphically on nautical charts and…

Benchmarking transformer-based models for medical record de-identification in a single center multi-specialty evaluation.

Protecting patient confidentiality is central to enabling research using electronic health records. Automated text de-identification offers a scalable alternative to manual redaction. However, different approaches vary in accuracy and adaptability. We evaluated four transformer-based, task-specific models and five large language models on 3,650 clinical records spanning general and specialty datasets from a UK hospital group. Records were dual-annotated by clinicians, allowing precise comparison of performance. The Microsoft Azure de-identification service achieved the highest F1 score, approa…

Collaborate and explain on-the-fly: knowledge-based reasoning and learning in ad hoc teamwork.

This paper focuses on ad hoc teamwork, the problem of enabling an AI agent to collaborate with other agents without prior coordination. Methods considered state of the art for ad hoc teamwork formulate it primarily as a learning problem, using a large labeled dataset of different situations to model the action choices of other agents (or agent types) and determine the actions of the ad hoc agent. Such datasets are not readily available in practical domains, and these methods lack transparency and make it difficult to rapidly revise existing knowledge (or models) in response to changes in the d

Synthesized clinical notes enable training robust multimodal AI models from unimodal dermatology datasets.

Multimodal (MM) algorithms and foundation models have shown strong potential for automated skin lesion analysis in dermatology, however, their translation to clinical practice is hindered by the limited availability of large, high-quality image-text datasets. Most public dermatology datasets are small, unimodal, and paired with heterogeneous labels and metadata, restricting effective model development. Large Language Models (LLMs) provide an opportunity to synthesize clinical notes from existing unimodal datasets, but their application is limited by hallucinations that can hinder MM training. …

Asymmetric Inter-Hemisphere Communication Contributes to Speech Acquisition of Toddlers with Cochlear Implants.

How the lateralized language network and its functions emerge with early auditory experiences remains largely unknown. Here, early auditory development is examined using repeated optical imaging for cochlear implanted (CI) toddlers with congenital deafness from onset of restored hearing to around one year of CI hearing experiences. Machine learning models are constructed to resolve how functional organization of the bilateral language network and its sound processing support the CI children's post-implantation development of auditory and verbal communication skills. Behavioral improvement is p
