Regulatory element-based prediction identifies new susceptibility regulatory variants for osteoporosis.

Despite genome-wide association studies (GWASs) have identified many susceptibility genes for osteoporosis, it still leaves a large part of missing heritability to be discovered. Integrating regulatory information and GWASs could offer new insights into the biological link between the susceptibility SNPs and osteoporosis. We generated five machine learning classifiers with osteoporosis-associated variants and regulatory features data. We gained the optimal classifier and predicted genome-wide SNPs to discover susceptibility regulatory variants. We further utilized Genetic Factors for Osteoporo

Association between XRCC3 Thr241Met Polymorphism and Risk of Breast Cancer: Meta-Analysis of 23 Case-Control Studies.

BACKGROUND: Studies have shown that gene and environmental factors, such as BRCA1/2 mutations, ionized radiation, and chemical carcinogens, are related with breast cancer. X-ray repair cross-complementing group 3 (XRCC3) is involved in homologous repair of double DNA breaks. It was reported that Thr241Met single-nucleotide polymorphism (SNP) in XRCC3 is associated with increased risk of breast cancer. However, the finding remains controversial. The current meta-analysis aims to determine whether XRCC3 Thr241Met polymorphism is associated with increased risk of breast cancer. MATERIAL AND METH

Variants near FOXE1 are associated with hypothyroidism and other thyroid conditions: using electronic medical records for genome- and phenome-wide studies.

We repurposed existing genotypes in DNA biobanks across the Electronic Medical Records and Genomics network to perform a genome-wide association study for primary hypothyroidism, the most common thyroid disease. Electronic selection algorithms incorporating billing codes, laboratory values, text queries, and medication records identified 1317 cases and 5053 controls of European ancestry within five electronic medical records (EMRs); the algorithms' positive predictive values were 92.4% and 98.5% for cases and controls, respectively. Four single-nucleotide polymorphisms (SNPs) in linkage disequ

Multimodal deep learning enhances genomic risk prediction for cardiometabolic diseases.

Cardiometabolic diseases (CMDs) are multifactorial disorders influenced by numerous genetic variants and their complex interactions. Although recent studies have advanced the understanding of genetic risk prediction, current approaches predominantly rely on linear models that may not fully capture the complex, nonlinear relationships between genetic factors. Here, we present DeepGP (Deep learning-based Genome-wide Predictor), a novel multimodal deep learning framework that incorporates bidirectional state space models to predict CMD risk using genome-wide variants and demographic data. We cond

Investigating regions of shared genetic variation in attention deficit/hyperactivity disorder and major depressive disorder: a GWAS meta-analysis.

Attention deficit/hyperactivity disorder (ADHD) demonstrates a high level of comorbidity with major depressive disorder (MDD). One possible contributor to this is that the two disorders show high genetic correlation. However, the specific regions of the genome that may be responsible for this overlap are unclear. To identify variants associated with both ADHD and MDD, we performed a meta-analysis of GWAS of ADHD and MDD. All genome wide significant (p < 5 × 10-8) SNPs in the meta-analysis that were also strongly associated (p < 5 × 10-4) independently with each disorder were followed up. These

[Polygenic risk prediction of common diseases: from epidemiology to clinical application].

Since the first map of the human genome was published in 2001 our knowledge about our genetic code has increased exponentially. In addition to high-risk genes for monogenic diseases, such as Huntington's disease and cystic fibrosis, for a number of common diseases, such as breast cancer and cardiovascular disease, many genetic variants that each have a slight increased-risk effect, have been identified via genome-wide association studies (GWAS). A polygenic risk score (PRS) can be calculated on the basis of these single-nucleotide polymorphisms (SNPs), by which an increasingly accurate predict

Machine Learning Methods as a Tool for Predicting Risk of Illness Applying Next-Generation Sequencing Data.

Next-generation sequencing (NGS) data present an untapped potential to improve microbial risk assessment (MRA) through increased specificity and redefinition of the hazard. Most of the MRA models do not account for differences in survivability and virulence among strains. The potential of machine learning algorithms for predicting the risk/health burden at the population level while inputting large and complex NGS data was explored with Listeria monocytogenes as a case study. Listeria data consisted of a percentage similarity matrix from genome assemblies of 38 and 207 strains of clinical and

Allergenicity Assessment of Transgenic Wheat Lines In Silico.

Agriculture biotechnology is a promising tool for developing varieties with enhanced quality and quantity. Transgenic proteins expressed by genetically modified (GM) food crops improve crop characteristics like nutritional value, taste, and texture, and endow plants with resistance against fungus, pests, and insects. Despite such potential benefits, there are concerns regarding possible adverse effects of GM crops on human health, animals and the environment. Among the proposed guidelines for GM food safety testing-the weight-of-evidence approach proposed by the Codex Alimentarius Commission (

The fitness cost of antibiotic resistance in Streptococcus pneumoniae: insight from the field.

BACKGROUND: Laboratory studies have suggested that antibiotic resistance may result in decreased fitness in the bacteria that harbor it. Observational studies have supported this, but due to ethical and practical considerations, it is rare to have experimental control over antibiotic prescription rates. METHODS AND FINDINGS: We analyze data from a 54-month longitudinal trial that monitored pneumococcal drug resistance during and after biannual mass distribution of azithromycin for the elimination of the blinding eye disease, trachoma. Prescription of azithromycin and antibiotics that can crea

Simple rules underlying gene expression profiles of more than six subtypes of acute lymphoblastic leukemia (ALL) patients.

MOTIVATIONS AND RESULTS: For classifying gene expression profiles or other types of medical data, simple rules are preferable to non-linear distance or kernel functions. This is because rules may help us understand more about the application in addition to performing an accurate classification. In this paper, we discover novel rules that describe the gene expression profiles of more than six subtypes of acute lymphoblastic leukemia (ALL) patients. We also introduce a new classifier, named PCL, to make effective use of the rules. PCL is accurate and can handle multiple parallel classifications.

Integration of ANN-GA optimization and multi-scale mechanistic analysis for ultrasound-assisted enzymatic extraction of flavonoids from Cortex Mori.

Cortex Mori (CM), a valuable medicinal plant with abundant flavonoids, exhibits diverse biological and pharmacological activities. This work aims to develop an environmentally friendly and efficient ultrasound-assisted enzymatic extraction (UAEE) strategy for extracting flavonoids from CM, while also elucidating the mechanism underlying this process, characterizing major flavonoids and evaluating their bioactivities. First, UAEE was utilized for flavonoid extraction, and the critical parameters were determined using Plackett-Burman design (PBD), followed by optimization by integrating response

Explainable artificial intelligence in forensic DNA analysis: Alleles identification in challenging electropherograms using supervised machine learning methods.

Challenging samples in capillary electrophoresis (CE)-based short tandem repeat (STR) analysis often produce artefactual signals that cannot be completely filtered out by expert electropherogram (EPG) reading systems, complicating allele interpretation. Previous studies have demonstrated the potential of artificial intelligence (AI) to address this issue by accurately distinguishing allele signals from artefacts in EPGs. Traditional machine learning models offer significant advantages in enhancing the interpretability and transparency of AI models used in DNA analysis, particularly in criminal

Immune Landscape and Prognostic Significance of Gene Expression Profiles in Bladder Cancer: Insights from Immune Cell Infiltration and Risk Modeling.

To explore the immunological underpinnings and prognostic potential of gene expression profiles in bladder cancer through comprehensive analyses of The Cancer Genome Atlas (TCGA) data. We used the TCGA data to identify differentially expressed genes (DEGs) and performed enrichment analysis to reveal the related biological pathways. Meanwhile, the least absolute shrinkage and selection operator (LASSO) algorithm was adopted to develop a prognostic model. Then we evaluated the performance of the model in both TCGA and GSE13507 datasets. Furthermore, we conducted a comprehensive investigation on

MultiMAP: dimensionality reduction and integration of multimodal data.

Multimodal data is rapidly growing in many fields of science and engineering, including single-cell biology. We introduce MultiMAP, a novel algorithm for dimensionality reduction and integration. MultiMAP can integrate any number of datasets, leverages features not present in all datasets, is not restricted to a linear mapping, allows the user to specify the influence of each dataset, and is extremely scalable to large datasets. We apply MultiMAP to single-cell transcriptomics, chromatin accessibility, methylation, and spatial data and show that it outperforms current approaches. On a new thym

MCCMF: collaborative matrix factorization based on matrix completion for predicting miRNA-disease associations.

BACKGROUND: MicroRNAs (miRNAs) are non-coding RNAs with regulatory functions. Many studies have shown that miRNAs are closely associated with human diseases. Among the methods to explore the relationship between the miRNA and the disease, traditional methods are time-consuming and the accuracy needs to be improved. In view of the shortcoming of previous models, a method, collaborative matrix factorization based on matrix completion (MCCMF) is proposed to predict the unknown miRNA-disease associations. RESULTS: The complete matrix of the miRNA and the disease is obtained by matrix completion.

Genome Analysis of A Novel Recombinant Human Adenovirus Type 1 in China.

Human adenovirus (HAdV) group C are the common etiologic in infants with severe acute respiratory infections (SARI). In the study, we report that a novel recombinant HAdV-C group strain (SH2016) was isolated from an infant with SARI in Shanghai in Feb. 4, 2016. The whole-genome sequence of SH2016 strain was generated and compared to other HAdV genomes publicly available. The strain SH2016 genome contains 35,946 nucleotides and coded 40 putative proteins, which was divided into 11 regions. RDP and phylogenetic analyses of the complete genome showed that the SH2016 strain was arranged into a nov

Detection of long repeat expansions from PCR-free whole-genome sequence data.

Conventional RNA extraction with acid guanidinium thiocyanate-phenol-chloroform (AGPC) reagents incompletely recovers a subset of transcripts, termed semi-extractable RNAs (seRNAs). This underrepresented RNA population includes architectural RNAs (arcRNAs), which scaffold membraneless organelles, as well as stress-induced downstream-of-gene readthrough transcripts (DoGs). Although our previously developed AGPC extraction method incorporating physical disruption, such as heating or needle shearing, enhances seRNA recovery, it also co-extracts abundant, readily extractable RNAs, resulting in mix

Prenatal diagnosis of congenital upper limb differences: a current concept review.

Congenital upper limb differences are frequently associated with complex syndromes. Ultrasonography is considered as the first-line diagnostic modality, and fetal MRI can be useful to further evaluate ill-defined areas. Genetic and non-invasive prenatal testing help to identify the underlying genetic disorder. The diagnostic assessment is a multidisciplinary task that should involve early prenatal consultations with specialists involved in case management and treatment planning. Obstetricians, geneticists, radiologists, psychologists and dedicated surgeons are needed to provide good parental e
