Interaction of energy balance, feed efficiency, early lactation health events, and fertility in first-lactation Holstein, Jersey, and reciprocal F1 crossbred cows.

First-lactation Holstein (HH), Jersey (JJ), and crossbred cows (HJ and JH, with sire breed listed first, followed by dam breed) were observed for cumulative energy intake (CEI15) and energy used for milk production (CEL15) at wk 15 of lactation in addition to recordings of health problems and pregnancy. Cumulative energy balance (CEB15) was calculated from CEI15 and estimates of expenditures at wk 15 of lactation. Feed efficiency (FE15) was calculated by dividing CEL15 by CEI15. Data included 140 cows with 43, 34, 41, and 22 in the HH, HJ, JH, and JJ groups, respectively. The first incidence o

The unstable trinucleotide repeat story of major psychosis.

New hopes for cloning susceptibility genes for schizophrenia and bipolar affective disorder followed the discovery of a novel type of DNA mutation, namely unstable DNA. One class of unstable DNA, trinucleotide repeat expansion, is the causal mutation in myotonic dystrophy, fragile X mental retardation, Huntington disease and a number of other rare Mendelian neurological disorders. This finding has led researchers in psychiatric genetics to search for unstable DNA sites as susceptibility factors for schizophrenia and bipolar affective disorder. Increased severity and decreased age at onset of d

RaPID2: a parallel scalable framework for identity-by-descent segment detection via parallel PBWT.

MOTIVATION: Identity-by-descent (IBD) detection plays a central role in genetic analysis, supporting applications such as genealogy, population history reconstruction, and disease gene mapping. RaPID, our previously developed IBD detection tool, demonstrated high detection power and accuracy. However, RaPID was not designed with high-performance computing (HPC) in mind and fails to scale efficiently to biobank-scale data. As large-scale datasets become increasingly common, parallel and distributed computing has become essential for maintaining performance at scale. RESULTS: We present RaPID2,

In Vitro Selection of Functional Neoproteins Containing Highly Fluorinated Cores.

The inclusion of non-proteinogenic amino acids (npAAs) into proteins vastly expands their chemical repertoire and hence possible functional diversity. However, it remains challenging to obtain non-proteinogenic sequences that carry out a specific task. Here we develop a platform to discover functional non-standard proteins and illustrate its utility by generating a family of bioactive proteins whose hydrophobic cores are built using fluorinated amino acids (fAAs). Starting from the protein chymotrypsin inhibitor 2 (CI2), we use genetic code reprogramming, combinatorial mutagenesis and mRNA dis…

Integrating population-level and cell-based signatures for drug repositioning.

MOTIVATION: Drug repositioning presents a streamlined and cost-efficient way to expand the range of therapeutic possibilities. Drugs with human genetic evidence are more likely to advance successfully through clinical trials toward Food and Drug Administration approval. Single gene-based drug repositioning methods have been implemented, but approaches leveraging a broad spectrum of molecular signatures remain underexplored. RESULTS: We propose a framework called "Transcriptome-informed Reversal Distance" (TReD) that embeds the disease signatures and drug response profiles into a high-dimensio

Genetic Association Between TMPRSS2 Polymorphisms and COVID-19 Severity in Brazilian Health Workers.

The diversity of clinical presentations and outcomes of COVID-19 suggests the influence of host-intrinsic factors that modulate the infectious process. Therefore, a study was conducted with professionals from a hospital in the state of Sergipe, in the Northeast region of Brazil, aiming to identify in this population the effect of rs12329760 and rs2070788, SNPs of the TMPRSS2 enzyme that facilitates the infectious process. Recruitment of the 363 participants followed a non-probabilistic method using a QR code that led to the Informed Consent Form (ICF) and a clinical-epidemiological questionnai

Non-Cardiac Amyloidosis Findings Are Not Increased in African American Carriers of TTR V142I with Heart Failure and/or Arrhythmia.

Transthyretin amyloid cardiomyopathy (ATTR-CM) is a progressive systemic disease involving the extracellular deposition of misfolded transthyretin protein. The hereditary subtype is caused by mutations in the transthyretin (TTR) gene. An estimated 2-3% of individuals of African American (AA) ancestry carry the p.Val142Ile (V142I, also referred to as V122I) TTR pathogenic variant. The non-specific clinical nature of ATTR-CM makes it challenging to diagnose clinically, and the high allele frequency of TTR V142I suggests that many patients with hereditary ATTR-CM may not have been tested. An anal

The E3 ubiquitin ligase RNF220 maintains hindbrain Hox expression patterns through regulation of WDR5 stability.

The spatial and temporal linear expression of Hox genes establishes a regional Hox code, which is crucial for the antero-posterior (A-P) patterning, segmentation, and neuronal circuit development of the hindbrain. RNF220, an E3 ubiquitin ligase, is widely involved in neural development via targeting of multiple substrates. Here, we found that the expression of Hox genes in the pons was markedly up-regulated at the late developmental stage (post-embryonic day E15.5) in Rnf220-/- and Rnf220+/- mouse embryos. Single-nucleus RNA sequencing (RNA-seq) analysis revealed different Hox de-repression pr

Epidermal Differentiation Genes of the Common Wall Lizard Encode Proteins with Extremely Biased Amino Acid Contents.

The epidermal differentiation complex (EDC) is a cluster of genes that code for protein components of cornified cells on the skin surface of amniotes. Squamates are the most species-rich clade of reptiles with skin adaptations to many different environments. As the genetic regulation of the skin epidermis and its evolution has been characterized for only a few species so far, we aimed to determine the organization of the EDC in a model species of squamates, the common wall lizard (Podarcis muralis). By comparative genomics, we identified EDC genes of the wall lizard and compared them with homo

Development and validation of a computable phenotype for Turner syndrome utilizing electronic health records from a national pediatric network.

Turner syndrome (TS) is a genetic condition occurring in ~1 in 2000 females characterized by the complete or partial absence of the second sex chromosome. TS research faces similar challenges to many other pediatric rare disease conditions, with homogenous, single-center, underpowered studies. Secondary data analyses utilizing electronic health record (EHR) have the potential to address these limitations; however, an algorithm to accurately identify TS cases in EHR data is needed. We developed a computable phenotype to identify patients with TS using PEDSnet, a pediatric research network. This

Sars-escape network for escape prediction of SARS-COV-2.

MOTIVATION: Viruses have coevolved with their hosts for over millions of years and learned to escape the host's immune system. Although not all genetic changes in viruses are deleterious, some significant mutations lead to the escape of neutralizing antibodies and weaken the immune system, which increases infectivity and transmissibility, thereby impeding the development of antiviral drugs or vaccines. Accurate and reliable identification of viral escape mutational sequences could be a good indicator for therapeutic design. We developed a computational model that recognizes significant mutatio

Deafness in Australian Cattle Dogs associated to QTL on chromosome 20 in genome-wide association study analyses.

Pigment-associated deafness is a common hereditary condition in a range of dog breeds. The aim of this study was to perform a genome-wide association analysis to investigate the genetic architecture of deafness in Australian Cattle Dogs. Genotypes for 104 757 polymorphisms in 216 dogs were available for analyses after quality control. A genomic relationship matrix was used in the mixed model analyses to account for polygenic effects, as we tested each polymorphism for its association with deafness, in a case/control experimental design. Three approaches were used to code the genotypes and test

Controlled biointerfaces with biomimetic phosphorus-containing polymers.

Phosphorus is a ubiquitous and one of the most common elements found in living organisms. Almost all molecules containing phosphorus in our body exist as analogs of phosphate salts or phosphoesters. Their functions are versatile and important, being responsible for forming the genetic code, cell membrane, and mineral components of hard tissue. Several materials inspired from these phosphorus-containing biomolecules have been recently developed. These materials have shown unique properties at the biointerface, such as nonfouling ability, blood compatibility, lubricity, mineralization induction …

Oxidative and radiation stress induces transposable element transcription in Drosophila melanogaster.

It has been shown that stressors are capable of activating transposable elements (TEs). Currently, there is a hypothesis that stress activation of TEs may be involved in adaptive evolution, favouring the increase in genetic variability when the population is under adverse conditions. However, TE activation under stress is still poorly understood. In the present study, we estimated the fraction of differentially expressed TEs (DETEs) under ionizing radiation (144, 360 and 864 Gy) and oxidative stress (dioxin, formaldehyde and toluene) treatments. The stress intensity of each treatment was estim

New PCR-specific markers for pollen fertility restoration QRfp-4R in rye (Secale cereale L.) with Pampa sterilizing cytoplasm.

Pampa cytoplasmic male sterility phenomenon is used extensively in the rye hybrid breeding programs. It relies on sterilizing action of the cytoplasm resulting in non-viable pollen of female lines. The sterilizing effect is problematic for reversion, and efficient restores are needed. The most promising QTL is located on chromosome 4R, but other chromosomes may also code the trait. Advanced recombinant inbred lines formed bi-parental mapping population genotyped with DArTseq markers. Genetic mapping allowed the seven linkage groups to construct with numerous markers and represent all rye chrom

Siderophore-Microcins in Escherichia coli: Determinants of Digestive Colonization, the First Step Toward Virulence.

Siderophore-microcins are antimicrobial peptides produced by enterobacteria, especially Escherichia coli and Klebsiella pneumoniae strains. The antibiotic peptide is post-translationally modified by the linkage of a siderophore moiety. Therefore, it can enter and kill phylogenetically related bacteria by a "Trojan Horse" stratagem, by mimicking the iron-siderophore complexes. Consequently, these antimicrobial peptides are key determinants of bacterial competition within the intestinal niche, which is the reservoir for pathogenic E. coli. The most frequent extraintestinal infections caused by E
