Leveraging molecular-QTL co-association to predict novel disease-associated genetic loci using a graph convolutional neural network.

Genome-wide association studies (GWAS) have successfully uncovered numerous associations between genetic variants and disease traits to date. Yet, identifying significantly associated loci remains a considerable challenge due to the concomitant multiple-testing burden of performing such analyses genome-wide. Here, we leverage the genetic associations of molecular traits - DNA CpG-site methylation status and RNA expression - to mitigate this problem. We encode their co-association across the genome using PinSage, a graph convolutional neural network-based recommender system previously deployed

National plan for reliable tuberculosis laboratory services using a systems approach. Recommendations from CDC and the Association of Public Health Laboratories Task Force on Tuberculosis Laboratory Services.

Since the mid-1990s, public health laboratories have improved tuberculosis (TB) test performance, which has contributed to the resumption of the decline in TB incidence in the United States. However, to eliminate TB in the United States, further improvements are needed in laboratory services to support TB treatment, prevention, and control. A critical step is the development of an integrated system that ensures prompt and reliable laboratory testing and flow of information among laboratorians, clinicians, and TB-control officials. Challenges to developing such a system include 1) establishing

Hip contact forces can be predicted with a neural network using only synthesised key points and electromyography in people with hip osteoarthritis.

OBJECTIVE: To develop and validate a neural network to estimate hip contact forces (HCF), and lower body kinematics and kinetics during walking in individuals with hip osteoarthritis (OA) using synthesised anatomical key points and electromyography. To assess the capability of the neural network to detect directional changes in HCF resulting from prescribed gait modifications. DESIGN: A calibrated electromyography-informed neuromusculoskeletal model was used to compute lower body joint angles, moments, and HCF for 17 participants with mild-to-moderate hip OA. Anatomical key points (e.g., join

Human cortical networks trade communication efficiency for computational reliability.

Brains are often described as cost-efficient communication networks that optimally balance long-connection costs against fast communication. Inspired by the "use it or lose it" principle, we present a game-theoretic model of self-organizing neural units showing the brain is suboptimal in both regards. Regional competition for connectivity under propagative dynamics yields networks resembling the human cortex yet more efficient and economical. In addition, using a reservoir computing framework, we find comparable information processing capacity, but synthetic optimal communication networks show

Medial temporal lobe encodes cognitive maps of real-world social networks.

Humans routinely solve social problems by navigating densely interconnected networks-gossiping strategically, brokering across cliques, and coordinating with allies. Yet, the neural representations supporting such complex navigation remain undocumented, leaving a crucial gap in our understanding of the mechanisms underlying flexible social cognition. We combine computational modeling with fMRI and a longitudinal measurement of a large, real-world social network (N = 187) to show that the medial temporal lobe encodes an abstract cognitive map of long-range connectivity in the broader network. Predictive pursuit emerges in high-dimensional recurrent neural networks.

Tracking dynamic moving objects in the external world is ethologically important for many organisms. Recent experiments have examined neural dynamics supporting such behaviors by employing visually-guided pursuit in freely moving rodents, yet computational principles underlying this cognitive process are not well understood. To address this, we developed a recurrent neural network model for examining the predictive behaviors and computations that emerge during pursuit. We demonstrate that the model generates internal predictions of the target's future locations, with anticipatory behaviors inc

Convolutional-neural-network-based diagnosis of appendicitis via CT scans in patients with acute abdominal pain presenting in the emergency department.

Acute appendicitis is one of the most common causes of abdominal emergencies. We investigated the feasibility of a neural-network-based diagnosis algorithm of appendicitis by using computed tomography (CT) for patients with acute abdominal pain visiting the emergency room (ER). A neural-network-based diagnostic algorithm of appendicitis was developed and validated using CT data from three institutions who visited the ER with abdominal pain and underwent abdominopelvic CT. For input data, 3D isotropic cubes including the appendix were manually extracted and labeled as appendicitis or a normal a

A diffusion-based generative prior approach to sparse-view computed tomography.

The reconstruction of X-rays CT images from sparse or limited-angle geometries is a highly challenging task. The lack of data typically results in artifacts in the reconstructed image and may even lead to object distortions. For this reason, the use of deep generative models in this context has great interest and potential success. In the Deep Generative Prior (DGP) framework, the use of diffusion-based generative models is combined with an iterative optimization algorithm for the reconstruction of CT images from sinograms acquired under sparse geometries, to maintain the explainability of a m

Semi-automatic individual tooth segmentation from CBCT images using anatomy-guided deep neural networks and watershed transform.

Individual tooth segmentation in cone beam computed tomography (CBCT) scan plays a crucial role in quantitatively analyzing oral diseases. However, the existing full-automatic methods exhibit limited accuracy and robustness due to the complex noise artifacts, intricate tooth morphological variability, and weak boundaries. To address this problem, we propose a semi-automatic individual tooth segmentation approach. Firstly, a semi-automatic tooth landmark detection algorithm was proposed to extract the position information of individual teeth. Secondly, we designed a deep learning network with a

Informing agent-based models with spatial data using convolutional autoencoders.

MOTIVATION: Spatial computational models such as agent-based models (ABMs) offer powerful in silico tools to study tumor dynamics, yet imaging data are still rarely used to inform these models directly. RESULTS: We present an ABM optimization framework that leverages convolutional encoders to compare spatial patterns between experimental imaging data and ABM-generated outputs within a shared latent space. This quantitative comparison was used to estimate ABM parameters across three datasets, ranging from synthetic data to 3D tumoroid-T cell co-culture microscopy and histopathology images from

An interpretable hybrid deep learning framework for gastric cancer diagnosis using histopathological imaging.

The increasing incidence of gastric cancer and the complexity of histopathological image interpretation present significant challenges for accurate and timely diagnosis. Manual assessments are often subjective and time-intensive, leading to a growing demand for reliable, automated diagnostic tools in digital pathology. This study proposes a hybrid deep learning approach combining convolutional neural networks (CNNs) and Transformer-based architectures to classify gastric histopathological images with high precision. The model is designed to enhance feature representation and spatial contextual

AMOTS: Partially supervised framework for abdominal multi-organ and tumor segmentation via aspect-aware complementary.

Achieving precise segmentation of the abdominal multi-organ and pan-cancer tumors is crucial for disease diagnosis and treatment planning in clinical fields such as surgery and radiotherapy. However, the diversity of abdominal organs and tumor types, as well as partially labeled datasets, significantly increases the difficulty in training and improving segmentation accuracy. While existing methods attempt to focus on the segmentation of multiple organs and lesions simultaneously, they mainly concentrate on addressing the issue of missing labels but do not simultaneously consider improvements a

Automated thyroid nodule classification in ultrasound imaging using a hybrid vision transformer and Wasserstein GAN with gradient penalty.

In this study, we present a novel hybrid model combining the Vision Transformer (ViT) and Wasserstein Generative Adversarial Networks with Gradient Penalty (WGAN-GP) for thyroid nodule detection in ultrasound images. While traditional methods, such as Convolutional Neural Networks (CNNs), have demonstrated success in image classification, they primarily focus on local features and may struggle with the global context, which is critical in medical imaging tasks. Recent studies have addressed data augmentation issues through Generative Adversarial Networks (GANs), but challenges remain with clas

Application of deep learning for detecting implants in computed tomography scout images with multi-institution and multi-vendor for personal identification.

The identification of deceased individuals is essential in forensic investigations, particularly when primary identification methods such as odontology, fingerprint, or DNA analysis are unavailable. In such cases, implanted medical devices may serve as supplementary identifiers for positive identification. This study proposes deep learning-based methods for the automatic detection of metallic implants in scout images acquired from computed tomography (CT). Using a multi-institutional and multi-vendor dataset, two object detection models, RetinaNet and Faster R-CNN, were trained and evaluated t

SA2Net: Scale-adaptive structure-affinity transformation for spine segmentation from ultrasound volume projection imaging.

Spine segmentation, based on ultrasound volume projection imaging (VPI), plays a vital role for intelligent scoliosis diagnosis in clinical applications. However, this task faces several significant challenges. Firstly, the global contextual knowledge of spines may not be well-learned if we neglect the high spatial correlation of different bone features. Secondly, the spine bones contain rich structural knowledge regarding their shapes and positions, which deserves to be encoded into the segmentation process. To address these challenges, we propose a novel scale-adaptive structure-aware networ

Multi-view parallel convolutional network for organ segmentation in mediastinal region on CT images.

In lung CT images, mediastinal organ segmentation is crucial for localizing different mediastinal regions. However, existing medical image segmentation methods exhibit significant limitations in modeling the diverse topological structures of organs, sensitivity to intra-class morphological variations, and inter-class feature differentiation. To address these limitations, we propose a novel multi-view parallel convolutional network (MVPCNet), built on an efficient U-shaped encoder-decoder framework. The shallow and deep information encoders are respectively composed of alternating multi-view pa

MOTC: Abdominal Multi-objective Segmentation Model with Parallel Fusion of Global and Local Information.

Convolutional Neural Networks have been widely applied in medical image segmentation. However, the existence of local inductive bias in convolutional operations restricts the modeling of long-term dependencies. The introduction of Transformer enables the modeling of long-term dependencies and partially eliminates the local inductive bias in convolutional operations, thereby improving the accuracy of tasks such as segmentation and classification. Researchers have proposed various hybrid structures combining Transformer and Convolutional Neural Networks. One strategy is to stack Transformer bloc
