Compression of Spin-Adapted Multiconfigurational Wave Functions in Exchange-Coupled Polynuclear Spin Systems.

We present a protocol based on unitary transformations of molecular orbitals to reduce the number of nonvanishing coefficients of spin-adapted configuration interaction expansions. Methods that exploit the sparsity of the Hamiltonian matrix and compactness of its eigensolutions, such as the full configuration interaction quantum Monte Carlo (FCIQMC) algorithm in its spin-adapted implementation, are well suited to this protocol. The wave function compression resulting from this approach is particularly attractive for antiferromagnetically coupled polynuclear spin systems, such as transition-met

Development of tyrosinase biosensor based on quantum dots/chitosan nanocomposite for detection of phenolic compounds.

A sensitive and simple amperometric biosensor for phenols was developed based on the immobilization of tyrosinase into CdS quantum dots/chitosan nanocomposite matrix. The nanocomposite film with porous nanostructure, excellent hydrophilicity and biocompatibility resulted in high enzyme loading, and the tyrosinase (Tyr) immobilized in this novel matrix retained its activity to a large extent. The CdS quantum dots/chitosan nanocomposite film was characterized by scanning electron microscopy and electrochemical impedance spectroscopy, and the parameters of the various experimental variables for t

Ancestral Sequence Reconstruction Synergized with Deep Learning Significantly Enhances the Thermophilicity and Thermostability of the Highly Active Alkaline Protease AprE.

Although alkaline proteases have broad industrial applications, their practical use is hindered by insufficient thermostability and limited strategies to elevate optimal catalytic temperature (Topt) while retaining catalytic activity. To enhance Topt and thermostability of Bacillus clausii AprE without sacrificing catalytic performance, this work combined ancestral sequence reconstruction (ASR) with deep-learning prediction. Ancestral amino acid states were inferred to identify candidate substitution sites for grafting onto the wild-type (WT) backbone, and an ESM-1v-based support vector regres

Emerging classes of copper enzymes.

Copper-dependent enzymes catalyze some of nature's most challenging oxidative transformations, yet many copper cofactors lack distinctive spectroscopic signatures or are kinetically labile, complicating their discovery and mechanistic characterization. Recent advances in genome mining, heterologous expression, and protein structural prediction have accelerated the identification of previously unrecognized copper enzymes. This Current Opinion highlights two emerging families of binuclear type 2 copper enzymes: plant-specific BURP domain peptide cyclases (BpCs) and fungal DUF3328 dicopper oxidat

Spatially confined multi-enzyme cascade nanoreactor for portable and real-time pesticide detection.

Multi-enzyme cascade reactions offer powerful amplification and accelerated biotransformation, yet their implementation in free-solution systems is limited by enzyme instability, diffusion losses, and low coupling efficiency. Here, we reported a spatially confined multi-enzyme cascade nanoreactor (AChE/CHO/HRP@MSN) constructed by co-immobilizing acetylcholinesterase (AChE), choline oxidase (CHO), and horseradish peroxidase (HRP) within amino-functionalized mesoporous silica nanoparticles (MSN-NH2). The ordered mesoporous architecture provides high loading capacity, efficient substrate channeli

Enzyme Engineering: From Classical Strategies to AI-Driven Biocatalyst Design.

Nowadays, enzyme engineering has moved from traditional structure-based mutagenesis and directed evolution to data-intensive, AI-assisted design paradigms that involve the rapid discovery and optimization of biocatalysts. Whereas classical approaches relied on rational design and experimental screening, advances in high-throughput sequencing, modeling, and machine learning have enabled predictive exploration of sequence-structure-function relationships in enzymes. Importantly, the latest protein language models and deep learning approaches enable accurate prediction of mutational outcomes, sta

Synthesis and neuroprotective activity evaluation of diosgenin derivatives based on a biocatalytic-chemosynthetic combinatorial strategy.

The natural steroidal compound diosgenin possesses neuroprotective pharmacological activity. To obtain compounds with enhanced activity, this study, based on the molecular hybridization strategy, firstly synthesized a series of C-3 position substituted derivatives (DG1-DG15) via esterification reactions between diosgenin and cinnamic acid derivatives. Given the limited modifiable sites on diosgenin, this study then innovatively combined biotransformation and chemical semi-synthesis for its structural modification, integrating the high regio- and stereoselectivity of biocatalysis with the flexi

Protein Engineering to Change the Sugar Donor and Improve the Activity of PnUGT94Q39 for Efficient Ginsenoside Rf Biosynthesis.

Ginsenoside Rf, a rare protopanaxatriol-type ginsenoside derived from Panax ginseng, exhibits notable neuroprotective, anti-inflammatory, and antitumor properties. However, its low natural abundance has impeded large-scale production. Here, we reprogrammed the sugar donor specificity of PnUGT94Q39 from UDP-xylose to UDP-glucose, thereby enabling efficient ginsenoside Rf biosynthesis. A single-point mutation (I142T) within a flexible loop not only switched the sugar donor preference to UDP-glucose but also established efficient catalysis (kcat/Km, 1.18 μM-1·min-1) toward this donor. Coupling th

De Novo Design of Miniature and Efficient Metallo-Ketoreductases.

The rational design of enzymes capable of catalyzing abiotic transformations represents a frontier in synthetic biocatalysis. While computational strategies have successfully produced enzymes for acid-base chemistry, examples of de novo designed oxidoreductases are still rare. Here, we report a deep learning-guided workflow for designing metallo-ketoreductases from theoretical active sites, enabling asymmetric reduction of ketones via an abiotic hydride-transfer mechanism. The resulting miniature enzyme contains only 130 residues, while exhibiting high catalytic performance under whole-cell co

Efficient Production of Health-Beneficial Cajaninstilbene Acid in an In Situ Fermentation System Composed of Endophytic Fungus Penicillium polonicum R-461 and Agricultural Byproduct Pigeon Pea Roots.

Cajaninstilbene acid (CSA), an important stilbene compound primarily found in pigeon pea leaves, exhibits notable health-beneficial properties. This study developed an in situ fermentation system composed of the endophytic fungus Penicillium polonicum (P. polonicum) R-461 and pigeon pea roots (PPRs) to enhance CSA production. Under the optimal conditions, P. polonicum R-461 efficiently converted the CSA precursors/intermediates in PPRs, achieving a 126.3-fold increase in CSA yield (37,406.51 μg/g of DW) compared to untreated PPRs (296.21 μg/g of DW). The fungus could utilize the nutrients from

Reaction Discovery Using Spectroscopic Insights from an Enzymatic C-H Amination Intermediate.

Engineered hemoproteins can selectively incorporate nitrogen from nitrene precursors like hydroxylamine, O-substituted hydroxylamines, and organic azides into organic molecules. Although iron-nitrenoids are often invoked as the reactive intermediates in these reactions, their innate reactivity and transient nature have made their characterization challenging. Here we characterize an iron-nitrosyl intermediate generated from NH2OH within a protoglobin active site that can undergo nitrogen-group transfer catalysis, using UV-vis, electron paramagnetic resonance (EPR) spectroscopy, and high-resolu

A refined picture of the native amine dehydrogenase family revealed by extensive biodiversity screening.

Native amine dehydrogenases offer sustainable access to chiral amines, so the search for scaffolds capable of converting more diverse carbonyl compounds is required to reach the full potential of this alternative to conventional synthetic reductive aminations. Here we report a multidisciplinary strategy combining bioinformatics, chemoinformatics and biocatalysis to extensively screen billions of sequences in silico and to efficiently find native amine dehydrogenases features using computational approaches. In this way, we achieve a comprehensive overview of the initial native amine dehydrogena

Progesterone potentially degrades to potent androgens in surface waters.

Progesterone is a natural hormone, excreted in higher concentrations than estrogens, and has been detected in the aqueous environment. As with other compounds, it is transformed during wastewater treatment processes and in the environment. However, minor modifications to the structure may result in transformation products which still exhibit biological activity, so understanding what transformation products are formed is of importance. The current study was undertaken to identify putative transformation products resulting from spiking river water with progesterone in a laboratory-based degrada

Functionalized activated carbon as support for trypsin immobilization and its application in casein hydrolysis.

This study aimed to immobilize trypsin on activated carbon submitted to different surface modifications and its application in casein hydrolysis. With the aim of determining which support can promote better maintenance of the immobilized enzyme. Results showed that pH 5.0 was obtained as optimal for immobilization and pH 9.0 for the casein hydrolysis reaction for activated carbon and glutaraldehyde functionalized carbon. Among the supports used, activated carbon modified with iron ions in the presence of a chelating agent was the one that showed best results, under the conditions evaluated in

Combined Pocket-Tunnel Diagnosis Guides Engineering of UGTs for Enhanced Sterol Glycosylation.

Enzyme engineering drives green biocatalysis but lacks diagnostic tools to distinguish transport-limited from binding-limited catalytic bottlenecks, causing unnecessary trial and error. We developed the combined pocket-tunnel diagnosis (CPTD) framework to identify the rate-limiting step. It integrates static structural analysis with molecular dynamics to diagnose geometric and energetic barriers in the substrate transport and binding. Applying this to glycosyltransferase BsYjiC for the synthesis of bulky sterol glycosides revealed a steric tunnel bottleneck. A compact 44 mutant library achieve

One cofactor, many enzymes: mechanistic and functional insights into nickel-pincer nucleotide-dependent biochemistry.

Nickel-pincer nucleotide (NPN) cofactors represent a groundbreaking class of organometallic cofactors in which a nickel ion is embedded within a tridentate pincer ligand derived from a modified nucleotide. Initially discovered in lactate racemase (LarA), NPN cofactors have since been identified in three distinct enzyme (super)families: LarA homologs (racemases/epimerases), ornithine cyclodeaminases, and aldo-keto reductases. These enzymes catalyse diverse reactions from stereochemical inversion to oxidative deamination and redox disproportionation, unified by a proton-coupled hydride transfer

Scalable total synthesis of saxitoxin and related natural products.

Saxitoxin (STX, 1), a potent neurotoxin from shellfish, first isolated in 1957 (ref. 1), offers immense pharmaceutical potential owing to its interaction with voltage-gated sodium channels2, which are ubiquitously present in all excitable cells of the central and peripheral nervous system3. Hundreds of studies towards its synthesis have been disclosed so far, yet a fully modular and scalable approach to the family remains elusive4-12. Here we show how a tactical combination of radical retrosynthesis, biocatalysis and C-H functionalization logic can be used to solve this problem, resulting in a

Drug-Free Enzyme-Based Bactericidal Nanomotors against Pathogenic Bacteria.

The low efficacy of current conventional treatments for bacterial infections increases mortality rates worldwide. To alleviate this global health problem, we propose drug-free enzyme-based nanomotors for the treatment of bacterial urinary-tract infections. We develop nanomotors consisting of mesoporous silica nanoparticles (MSNPs) that were functionalized with either urease (U-MSNPs), lysozyme (L-MSNPs), or urease and lysozyme (M-MSNPs), and use them against nonpathogenic planktonic Escherichia coli. U-MSNPs exhibited the highest bactericidal activity due to biocatalysis of urea into NaHCO3 an

Diversity-Oriented Enzymatic Synthesis of Human Milk Oligosaccharides Bearing a 3-Fucosyllactose Core.

A notable subset of human milk oligosaccharides (HMOs) bearing an α1,3-fucosylated lactose (3FL) moiety at the reducing end constitutes one of the most abundant and representative classes of HMOs, referred to as 3FL-related HMOs (3FL-HMOs). Despite their significant biological relevance, the systematic synthesis of 3FL-HMOs has remained challenging due to their structural diversity and complexity, which has hindered comprehensive functional studies. Herein, we report a highly efficient enzymatic modular assembly strategy for the collective synthesis of 32 3FL-HMOs, encompassing 5 core backbone
