Identification of genomic signatures for the design of assays for the detection and monitoring of anthrax threats.

Sequences that are present in a given species or strain while absent from or different in any other organisms can be used to distinguish the target organism from other related or un-related species. Such DNA signatures are particularly important for the identification of genetic source of drug resistance of a strain or for the detection of organisms that can be used as biological agents in warfare or terrorism. Most approaches used to find DNA signatures are laboratory based, require a great deal of effort and can only distinguish between two organisms at a time. We propose a more efficient an

Evaluation of phenotypic and molecular typing techniques for determining diversity in Erwinia carotovora subspp. atroseptica.

A number of phenotypic and molecular fingerprinting techniques, including physiological profiling (Biolog), restriction fragment length polymorphism (RFLP), enterobacterial repetitive intergenic consensus (ERIC) and a phage typing system, were evaluated for their ability to differentiate between 60 strains of Erwinia carotovora ssp. atroseptica (Eca) from eight west European countries. These techniques were compared with other fingerprinting techniques, random amplified polymorphic DNA (RAPD) and Ouchterlony double diffusion (ODD), previously used to type this pathogen. Where possible, data we

Molecular tools in leptospirosis diagnosis and characterization of isolates.

The incidence of leptospirosis in human beings has been increasing in recent years. Early diagnosis and treatment can prevent complications and reduce mortality. The conventional laboratory methods for diagnosis rely on the demonstration of leptospires in clinical specimens, recovering the organisms in culture or the demonstration of antibodies to leptospires. Demonstration techniques have low sensitivity and specificity. Leptospires grow slowly and the positivity rate in culture is very low. Although microscopic agglutination test has been the cornerstone of serological diagnosis, the procedu

Optimization of randomly amplified polymorphic DNA-polymerase chain reaction for molecular typing of Salmonella enterica serovar Typhi.

Optimization of the RAPD reaction for characterizing Salmonella enterica serovar Typhi strains was studied in order to ensure the reproducibility and the discriminatory power of this technique. Eight Salmonella serovar Typhi strains isolated from various regions in Brazil were examined for the fragment patterns produced using different concentrations of DNA template, primer, MgCl2 and Taq DNA polymerase. Using two different low stringency thermal cycle profiles, the RAPD fingerprints obtained were compared. A set of sixteen primers was evaluated for their ability to produce a high number of di

Second episode of tuberculosis in an HIV-infected child: relapse or reinfection?

We report a case of an HIV-infected child with a second episode of tuberculosis 22 months after completing antituberculosis treatment. DNA fingerprinting of organisms from both episodes showed an identical strain of Mycobacterium tuberculosis. We believe this to be the first case of confirmed relapsed tuberculosis in an HIV-infected child, and suggest that a longer course of antituberculosis treatment be given to such children. ¿ 2000 The British Infection Society.

Extranodal marginal zone B-cell lymphoma genotyping by Alu-polymerase chain reaction.

DNA amplification by polymerase chain reaction (PCR) with primers designed on the widely distributed Alu sequences allows the production of specific inter-Alu DNA-fingerprints. Amplification of tumour and matched normal DNA can show differences due to genetic alterations within the tumour genome. We applied this approach to study low-grade extranodal marginal zone B-cell lymphoma (of MALT type). After digestion with restriction enzymes, DNA samples were separately amplified by PCR with three different Alu-primers. A comparison between the fingerprint pattern from lymphoma and normal samples wa

Analysis of Mycobacterium tuberculosis transmission patterns in a homeless shelter outbreak.

SETTING: From July 1997 through May 1998, ten tuberculosis (TB) cases were reported among men in a Syracuse New York homeless shelter for me … ONS: An outbreak of related TB cases in a high-risk setting was confirmed through the use of IS6110 DNA fingerprinting in conjunction with spoligotyping and epidemiologic evidence. Because of the high rate of infection in the homeless population, routine screening for TB and preventive therapy for eligible persons should be considered in shelters.

Random amplified polymorphic DNA technique for the identification of Trichinella species.

The random amplified polymorphic DNA (RAPD) technique was successfully used to produce genetic fingerprints distinguishing between Trichinella spiralis and Trichinella britovi. The same patterns were obtained from purified and crude DNA preparations of pooled and single muscle larvae. RAPD fingerprinting was applied to muscle larvae preserved under different conditions and recovered from different hosts. Larvae recovered from fresh and frozen meat and stored at -20 degrees C for a long time or under 70% ethyl alcohol at room temperature for 30 d gave good and reproducible results. Single larva

Multiple exon screening using restriction endonuclease fingerprinting (REF): detection of six novel mutations in the L1 cell adhesion molecule (L1CAM) gene.

Restriction endonuclease fingerprinting (REF) has been utilized to screen 19 of the 28 exons in the L1CAM gene using only 5 PCR reactions. The clustered exons were amplified and the PCR products were subjected to endonuclease digestion and subsequent gel electrophoresis to produce a highly informative fingerprint for each PCR product. An alteration in the fingerprint, when compared to a control, determined the specific DNA fragment containing the mutation. Sequencing of the corresponding exon and flanking region was done to determine the precise location of the mutation. Using this method we h

Challenges of DNA profiling in mass disaster investigations.

In cases of mass disaster, there is often a need for managing, analyzing, and comparing large numbers of biological samples and DNA profiles. This requires the use of laboratory information management systems for large-scale sample logging and tracking, coupled with bioinformatic tools for DNA database searching according to different matching algorithms, and for the evaluation of the significance of each match by likelihood ratio calculations. There are many different interrelated factors and circumstances involved in each specific mass disaster scenario that may challenge the final DNA ident

Collection techniques of touch DNA deposited on human skin following a strangulation scenario.

Trace DNA is a significant type of evidence for its ability to be collected from touched items or surfaces at crime scenes to link suspects to their crimes. In cases of violent crimes like assault, sexual offences, or even homicide, often touch DNA is collected from the victim's skin. However, the collection of touch DNA from the victim's skin can be complex because of the mixture of DNA present, as there is likely to be a small quantity of the offender's DNA compared to the victim's DNA. Validating different collection methods or techniques can improve touch DNA sampling; therefore, this stud

Genomic typing of Listeria monocytogenes strains by automated laser fluorescence analysis of amplified fragment length polymorphism fingerprint patterns.

The genetic relationship between isolates of Listeria monocytogenes belonging to different serotypes was determined and the suitability of automated laser fluorescent analysis (ALFA) of amplified fragment length polymorphism (AFLP) fingerprints was assessed by genomic typing of 106 L. monocytogenes isolates belonging to serotypes 1/2a, 1/2b, 1/2c, 3a, 3b, 3c, 4a, 4ab, 4b, 4c, 4d, 4e, 1, and 7. Digitised AFLP fingerprints were obtained that showed approximately 50 clearly distinguishable selectively amplified EcoRI/MseI bands for each strain. The coefficient of similarity between the profiles w

Forensic analysis of an alleged improvised explosive device (IED) from a multidisciplinary perspective: Organisation and outcomes of the ENFSI 2023 exercise.

Interdisciplinary examination of test materials requires careful consideration of how forensic routines can influence each other. This influence can be direct and obvious, or indirect and subtle. A multidisciplinary collaborative exercise (MdCE) should test a forensic laboratory's ability to account for these difficulties. Therefore, the MdCE should be set up in a way that considers how the applied procedure (i.e., the sequence of forensic disciplines) can impact the outcomes (i.e., the ability to recover traces). Building on lessons learned from a previous experience, this article summarises

The intervertebral discs' fibrocartilage as a DNA source for genetic identification in severely charred cadavers.

Identifying charred human remains poses a challenge to forensic laboratories. High temperature completely incinerates the superficial tissues and partially destroys bones, forcing the forensics to seek an alternative, for bones and teeth, forensic material that should quickly and cheaply deliver DNA of sufficient quantity and quality. We sought, other than rib cartilage, types of cartilages that could serve as a DNA source. DNA was isolated from the fibrous cartilage of a fibrous ring of intervertebral L1-L2 discs sampled from charred cadavers or charred body fragments: 5 victims of car fires,

Guiding proposition setting in forensic DNA interpretation.

There is a general reluctance to use conditioning profiles when forming propositions for cases where the evidence is a DNA mixture. However, the use of conditioning profiles improves the ability to differentiate true from false donors. There are at least four situations where this decision making is at its most difficult. These are:Rigorous mathematical treatment, given by Slooten and others, appears to offer strong guidance for these situations. This treatment assumes that the prior probabilities for conditioning, or not conditioning, on any individual are not extreme. It is when these prior
