MARIGOLD and MitoCIAO, two searchable compendia to visualize and functionalize protein complexes during mitochondrial remodeling.

Mitochondrial proteins assemble dynamically in high molecular weight complexes essential for their functions. We generated and validated two searchable compendia of these mitochondrial complexes. Following identification by mass spectrometry of proteins in complexes separated using blue-native gel electrophoresis from unperturbed, cristae-remodeled, and outer membrane-permeabilized mitochondria, we created MARIGOLD, a mitochondrial apoptotic remodeling complexome database of 627 proteins. MARIGOLD elucidates how dynamically proteins distribute in complexes upon mitochondrial membrane remodelin

Integrating reduced amino acid composition into PSSM for improving copper ion-binding protein prediction.

Copper ion-binding proteins play an essential role in metabolic processes and are critical factors in many diseases, such as breast cancer, lung cancer, and Menkes disease. Many algorithms have been developed for predicting metal ion classification and binding sites, but none have been applied to copper ion-binding proteins. In this study, we developed a copper ion-bound protein classifier, RPCIBP, which integrating the reduced amino acid composition into position-specific scoring matrix (PSSM). The reduced amino acid composition filters out a large number of useless evolutionary features, imp

MolAICal: a soft tool for 3D drug design of protein targets by artificial intelligence and classical algorithm.

Deep learning is an important branch of artificial intelligence that has been successfully applied into medicine and two-dimensional ligand design. The three-dimensional (3D) ligand generation in the 3D pocket of protein target is an interesting and challenging issue for drug design by deep learning. Here, the MolAICal software is introduced to supply a way for generating 3D drugs in the 3D pocket of protein targets by combining with merits of deep learning model and classical algorithm. The MolAICal software mainly contains two modules for 3D drug design. In the first module of MolAICal, it e

Moving from unsequenced to sequenced genome: reanalysis of the proteome of Leishmania donovani.

UNLABELLED: The kinetoplastid protozoan parasite, Leishmania donovani, is the causative agent of kala azar or visceral leishmaniasis. Kala azar is a severe form of leishmaniasis that is fatal in the majority of untreated cases. Studies on proteomic analysis of L. donovani thus far have been carried out using homology-based identification based on related Leishmania species (L. infantum, L. major and L. braziliensis) whose genomes have been sequenced. Recently, the genome of L. donovani was fully sequenced and the data became publicly available. We took advantage of the availability of its geno

Prediction of the P. falciparum target space relevant to malaria drug discovery.

Malaria is still one of the most devastating infectious diseases, affecting hundreds of millions of patients worldwide. Even though there are several established drugs in clinical use for malaria treatment, there is an urgent need for new drugs acting through novel mechanisms of action due to the rapid development of resistance. Resistance emerges when the parasite manages to mutate the sequence of the drug targets to the extent that the protein can still perform its function in the parasite but can no longer be inhibited by the drug, which then becomes almost ineffective. The design of a new

A combined de novo protein sequencing and cDNA library approach to the venomic analysis of Chinese spider Araneus ventricosus.

In past years, spider venoms have attracted increasing attention due to their extraordinary chemical and pharmacological diversity. The recently popularized proteomic method highly improved our ability to analyze the proteins in the venom. However, the lack of information about isolated venom proteins sequences dramatically limits the ability to confidently identify venom proteins. In the present paper, the venom from Araneus ventricosus was analyzed using two complementary approaches: 2-DE/Shotgun-LC-MS/MS coupled to MASCOT search and 2-DE/Shotgun-LC-MS/MS coupled to manual de novo sequencing

The ConsensusPathDB interaction database: 2013 update.

Knowledge of the various interactions between molecules in the cell is crucial for understanding cellular processes in health and disease. Currently available interaction databases, being largely complementary to each other, must be integrated to obtain a comprehensive global map of the different types of interactions. We have previously reported the development of an integrative interaction database called ConsensusPathDB (http://ConsensusPathDB.org) that aims to fulfill this task. In this update article, we report its significant progress in terms of interaction content and web interface too

HKD-CPI: high-order knowledge distillation enhanced inductive compound-protein interaction prediction.

MOTIVATION: Accurately identifying compound-protein interactions (CPIs) is critical for accelerating drug discovery. Recent deep learning methods have achieved impressive results, yet they primarily focus on local structures and neighborhood information, often overlooking high-order interaction patterns shared among similar molecules. RESULTS: In this paper, we propose HKD-CPI, a high-order knowledge-enhanced inductive framework designed to improve generalization to unseen compound-protein pairs. Specifically, HKD-CPI introduces a molecular graph tokenization mechanism that aligns compound mo

Instance and Feature Selection: Algorithmic Identification of Unique Kinase Protein Interactions from the Protein Data Bank (PDB) and Their Features.

Use of two novel Machine Learning algorithms, Simultaneous perturbation Instance Selection (SpIS) and Simultaneous perturbation Feature and Instance Selection (SpFIS) enabled identification (and visualization) of unique Kinase Protein Interactions (KPIs), so-called instances and their features. The resultant minimal subset of both instances and features, based on the full data set of n = 188 KPIs and p = 83 features, successfully characterized the six human kinase groups: KG = 1 (TK), KG = 2 (Other), KG = 3 (CAMK), KG = 4 (AGC), KG = 5 (CMGC), KG = 6 (STE). IID 2025: Physical protein interaction data with detection types, co-purified protein sets, molecular docking, and immune cell networks.

Biomedical research benefits from the rapid growth and diversity of experimentally detected protein-protein interactions (PPIs) by gaining important biological insights. However, increasingly dense PPI networks can be challenging to interpret and apply. The 2025 update of the Integrated Interactions Database (IID) enhances accessibility and utility through several new features. We identify and incorporate network structural components from co-purified protein sets, as well as curated and predicted complexes, enabling users to explore network organization beyond binary interactions. Functional,

Structural analysis of hypothetical proteins from Helicobacter pylori: an approach to estimate functions of unknown or hypothetical proteins.

Helicobacter pylori (H. pylori) have a unique ability to survive in extreme acidic environments and to colonize the gastric mucosa. It can cause diverse gastric diseases such as peptic ulcers, chronic gastritis, mucosa-associated lymphoid tissue (MALT) lymphoma, gastric cancer, etc. Based on genomic research of H. pylori, over 1600 genes have been functionally identified so far. However, H. pylori possess some genes that are uncharacterized since: (i) the gene sequences are quite new; (ii) the function of genes have not been characterized in any other bacterial systems; and (iii) sometimes, th

Identification of putative drug targets and annotation of unknown proteins in Tropheryma whipplei.

Tropheryma whipplei (T. whipplei) is the causative agent of Whipple's disease and blood culture-negative endocarditis. Due to the variability of symptoms, the disease is often poorly diagnosed. Treatment for this bacterial infection is often lengthy, and improper uptake of antibiotics has resulted in relapses in many patients. In the present study, using available bioinformatic tools and databases such as the Cluster Database at High Identity with Tolerance (CD-HIT), the Basic Local Alignment Search Tool for proteins (BLASTp), the Database of Essential Genes (DEG), and the DrugBank database, 1

DBSecSys 2.0: a database of Burkholderia mallei and Burkholderia pseudomallei secretion systems.

BACKGROUND: Burkholderia mallei and B. pseudomallei are the causative agents of glanders and melioidosis, respectively, diseases with high morbidity and mortality rates. B. mallei and B. pseudomallei are closely related genetically; B. mallei evolved from an ancestral strain of B. pseudomallei by genome reduction and adaptation to an obligate intracellular lifestyle. Although these two bacteria cause different diseases, they share multiple virulence factors, including bacterial secretion systems, which represent key components of bacterial pathogenicity. Despite recent progress, the secretion

Exploration of deleterious single nucleotide polymorphisms in late-onset Alzheimer disease susceptibility genes.

Non-synonymous single nucleotide polymorphisms (nsSNPs) are considered as biomarkers to disease susceptibility. In the present study, nsSNPs in CLU, PICALM and BIN1 genes were screened for their functional impact on concerned proteins and their plausible role in Alzheimer disease (AD) susceptibility. Initially, SNPs were retrieved from dbSNP database, followed by identification of potentially deleterious nsSNPs and prediction of their effect on proteins by PolyPhen and SIFT. Protein stability and the probability of mutation occurrence were predicted using I-Mutant and PANTHER respectively. SNP

Integrating multi-omics data reveals function and therapeutic potential of deubiquitinating enzymes.

Deubiquitinating enzymes (DUBs), ~100 of which are found in human cells, are proteases that remove ubiquitin conjugates from proteins, thereby regulating protein turnover. They are involved in a wide range of cellular activities and are emerging therapeutic targets for cancer and other diseases. Drugs targeting USP1 and USP30 are in clinical development for cancer and kidney disease respectively. However, the majority of substrates and pathways regulated by DUBs remain unknown, impeding efforts to prioritize specific enzymes for research and drug development. To assemble a knowledgebase of DUB

The "2DE-Pattern" Database for Inventory of Proteoform Profiles: 2026 Upgrade and Update on Outcomes.

BACKGROUND: Modern proteomics faces a critical bottleneck: the vast discrepancy between the number of genes in the human genome and the exponentially greater variety of functional proteoforms that actually drive biological processes. METHODS: Our paper addresses the urgent need for high-resolution systematic mapping of these proteoforms, arguing that the true frontier of molecular biology lies in the precise identification and categorization of protein variants. It centers on the development and expansion of the "2DE-pattern" database, a specialized platform designed to bridge the gap between
