Finished sequence and assembly of the DUF1220-rich 1q21 region using a haploid human genome.

BACKGROUND: Although the reference human genome sequence was declared finished in 2003, some regions of the genome remain incomplete due to their complex architecture. One such region, 1q21.1-q21.2, is of increasing interest due to its relevance to human disease and evolution. Elucidation of the exact variants behind these associations has been hampered by the repetitive nature of the region and its incomplete assembly. This region also contains 238 of the 270 human DUF1220 protein domains, which are implicated in human brain evolution and neurodevelopment. Additionally, examinations of this p

Combining optical genome mapping and RNA-seq for structural variants detection and interpretation in unsolved neurodevelopmental disorders.

BACKGROUND: Structural variations (SVs) are key genetic contributors to neurodevelopmental disorders (NDDs). Exome sequencing (ES), the current first-line tool for genetic testing of NDDs, falls short in SVs detection. This diagnostic gap is being actively addressed by new methods such as optical genome mapping (OGM). METHODS: This study evaluated the utility of combining OGM and RNA-seq in the detection and interpretation of SVs in ES-negative NDDs. OGM was performed in 43 patients with NDDs with inconclusive ES results. Candidate SVs were selected based on disease association and pathogenic

Structural variation of the malaria-associated human glycophorin A-B-E region.

BACKGROUND: Approximately 5% of the human genome shows common structural variation, which is enriched for genes involved in the immune response and cell-cell interactions. A well-established region of extensive structural variation is the glycophorin gene cluster, comprising three tandemly-repeated regions about 120 kb in length and carrying the highly homologous genes GYPA, GYPB and GYPE. Glycophorin A (encoded by GYPA) and glycophorin B (encoded by GYPB) are glycoproteins present at high levels on the surface of erythrocytes, and they have been suggested to act as decoy receptors for viral p

Genomic and Structural Analysis of Gamete Recognition Proteins in a Broadcast Spawning Echinoderm Mesocentrotus franciscanus.

Gamete recognition proteins are expressed on the surfaces of sperm and eggs, where they mediate interactions between gametes. The genetic basis for gamete recognition proteins, as well as their structure and interactions, have yet to be fully resolved. Using a new high-quality de novo genome assembly for the sea urchin Mesocentrotus franciscanus, we investigated the genomic structure, expression, and protein forms of several gamete recognition proteins: sperm bindin, egg receptor for sperm (HSP110), and egg bindin receptor (EBR1), as well as the receptor for egg jelly (REJ) and its paralogs. Paired-Duplication Signatures Mark Cryptic Inversions and Other Complex Structural Variation.

Copy-number variants (CNVs) have been the predominant focus of genetic studies of structural variation, and chromosomal microarray (CMA) for genome-wide CNV detection is the recommended first-tier genetic diagnostic screen in neurodevelopmental disorders. We compared CNVs observed by CMA to the structural variation detected by whole-genome large-insert sequencing in 259 individuals diagnosed with autism spectrum disorder (ASD) from the Simons Simplex Collection. These analyses revealed a diverse landscape of complex duplications in the human genome. One remarkably common class of complex rearr

Complete genomes reveal a refined map of Mycobacterium tuberculosis genetic diversity across evolutionary scales.

Elucidating the evolution and epidemiology of Mycobacterium tuberculosis requires comprehensive characterization of its genomic diversity; however, short-read sequencing fails to resolve part of this variation. Here, we assembled 216 complete genomes from clinical isolates in the Valencia Region, Spain, using long-read sequencing. This dataset, mostly encompassing Lineage 4, provides a refined map of M. tuberculosis genetic diversity across evolutionary scales. Complete genomes uncover a median of 312 (-1 to 792) additional SNPs per pairwise comparison, revealing an estimated evolutionary rate

Structural modeling and docking analysis of canonical and novel resistance-associated missense mutations in Sudanese Escherichia coli.

Multidrug-resistant Escherichia coli represents a growing public health challenge in low-resource settings, where therapeutic options and routine genomic surveillance remain limited. Here, we present a structural bioinformatics analysis of resistance-associated missense mutations identified in Sudanese E.coli clinical isolates. Using whole-genome sequencing data from 55 isolates, we performed an integrated in silico analysis of key antibiotic target proteins to characterize missense variation and assess its potential functional consequences. Consensus pathogenicity prediction identified 19 sub

DNA and protein heterogeneity in serial isolates of human immunodeficiency virus (HIV-1): indication of change in vivo.

Structural heterogeneity in human immunodeficiency virus (HIV-1) isolates from different sources has been reported. In order to investigate if the virus exhibits heterogeneity in vivo, HIV-1 was isolated over a 3 year period (1983-1985) from a blood donor who progressed from the asymptomatic carrier state to frank AIDS. The HIV-1 specific proteins were characterized and compared by metabolic labelling and immunoprecipitation of infected cells and by Western blot analysis of gradient purified isolates. The data indicate polymorphism in the apparent size of gag gene-encoded p55 and env gene-enco

Immunogenomics Approaches to Studying Antibody Repertoires and Vaccine Responses in Ruminants.

Ruminant species are vital for agriculture, ecosystems, and conservation and remain vulnerable to infectious and zoonotic diseases. Advances in genome sequencing and genomics now enable high-resolution analysis of immunoglobulin (IG) loci and antibody repertoires uncovering extensive germline diversity, structural variation, and lineage-specific adaptations, such as ultralong cysteine-rich Abs in cattle. This review summarizes current knowledge of ruminant IG locus organization and repertoire generation and discusses the evolutionary origins of ultralong Abs. It also examines the challenges hi

Copy number variation in the genomes of domestic animals.

Copy number variation (CNV) might be one of the main contributors to phenotypic diversity and evolutionary adaptation in animals and plants, employing a wide variety of mechanisms, such as gene dosage and transcript structure alterations, to modulate organismal plasticity. In the past 4 years, considerable advances have been made in the characterization of the genomic architecture of CNV in domestic species. First, low-resolution CNV maps were produced for cattle, goat, sheep, pig, dog, chicken, duck and turkey, showing that these structural polymorphisms comprise a significant part of these g

Delineation of the heterogeneity underlying genomic instability in hereditary breast cancers reveals four disease subtypes.

Hereditary breast cancers (hBCs) exhibit genomic heterogeneity, but their underlying genomic instability and clinical implications remain unclear. We conducted whole-genome sequencing on 129 BRCA1/2-negative hBCs, with subsets analyzed by methylome and transcriptome sequencing, and integrated COSMIC mutational, copy number (CN), and structural variation signatures. We identified four subtypes: homologous recombination-deficient (HRD), mutation-dominant (MUT), CN-dominant, and genome stable. HRD tumors exhibited genomic instability, including promoter hypermethylation and loss of heterozygosity

DNA copy number imbalances in primary cutaneous lymphomas.

BACKGROUND: Cutaneous lymphomas (CL) represent a clinically defined group of extranodal non-Hodgkin lymphomas harbouring heterogeneous and incompletely delineated molecular aberrations. Over the past decades, molecular studies have identified several chromosomal aberrations, but the interpretation of individual genomic studies can be challenging. OBJECTIVE: With a comprehensive meta-analysis, we aim to delineate genomic alterations for different types of CL and propose a more accurate classification in line with their various pathogenicity. METHODS: We searched PubMed and ISI Web of Knowledg

Convergent genome streamlining accompanies independent miniaturization in the world's smallest fishes.

Miniaturization, the reduction of adult body size to an extreme degree, has evolved repeatedly across vertebrates. Yet its genomic underpinnings remain poorly understood. Cypriniformes, the most species-rich order of freshwater fishes, contains multiple miniaturized lineages that have evolved via contrasting developmental processes. Proportioned dwarfs are tiny-bodied but otherwise morphologically similar to larger relatives, while progenetic miniatures exhibit developmental truncation and retain larval-like anatomical features into adulthood. Using a new time-calibrated phylogeny of 309 cypri

Rare k-mers reveal centromere haplogroups underlying human diversity and cancer translocations.

Human centromeres are highly variable but remain among the least characterized regions of the genome because their repetitive structure has hindered conventional analysis of population diversity and disease relevance. Here, we show that rare k-mers in centromeric regions capture lineage-specific variation, defining discrete haplogroups with distinct structural features. We developed ascairn to infer these haplogroups from short-read whole-genome sequencing (WGS) data. Applying this framework to >3,300 genomes reveals extensive global diversity in centromere haplogroups and signatures of popula

Genetic variability of West Nile virus in US blood donors, 2002-2005.

West Nile virus (WNV) was detected in the United States in 1999, has reoccurred every summer since, and has become endemic. Transfusion transmission was documented in 2002, and screening of blood donations for WNV began in 2003. We investigated genetic variation of WNV in human isolates obtained from specimens collected from 30 infected blood donors who tested positive for WNV RNA during 2002-2005. Complete genomic sequences of 8 isolates and structural gene sequences from 22 additional isolates were analyzed. We found some genetic diversity in isolates from different geographic regions and ge

The importance of phase analysis in multiexon copy number variation detected by aCGH in autosomal recessive disorder loci.

Cohen Syndrome (CS) is a rare autosomal recessive disorder caused by homozygous or compound heterozygous pathogenic variants in VPS13B, also known as COH1. Over 100 pathogenic variants in VSP13B, primarily truncations, and copy number variants, have been found in patients with CS. Here, we present an 11-month-old girl with CS caused by two multi-exonic small deletions in VSP13B in trans. Array comparative genomic hybridization has revolutionized the field of genome copy number analysis down to the exonic level, however it has its limitations. It cannot detect balanced structural variation nor

Genome sequencing of mouse induced pluripotent stem cells reveals retroelement stability and infrequent DNA rearrangement during reprogramming.

The biomedical utility of induced pluripotent stem cells (iPSCs) will be diminished if most iPSC lines harbor deleterious genetic mutations. Recent microarray studies have shown that human iPSCs carry elevated levels of DNA copy number variation compared with those in embryonic stem cells, suggesting that these and other classes of genomic structural variation (SV), including inversions, smaller duplications and deletions, complex rearrangements, and retroelement transpositions, may frequently arise as a consequence of reprogramming. Here we employ whole-genome paired-end DNA sequencing and se…

Global genome diversity of the Leishmania donovani complex.

Protozoan parasites of the Leishmania donovani complex - L. donovani and L. infantum - cause the fatal disease visceral leishmaniasis. We present the first comprehensive genome-wide global study, with 151 cultured field isolates representing most of the geographical distribution. L. donovani isolates separated into five groups that largely coincide with geographical origin but vary greatly in diversity. In contrast, the majority of L. infantum samples fell into one globally-distributed group with little diversity. This picture is complicated by several hybrid lineages. Identified genetic group
