Spatial Microbiota-Metabolite-Mucosa Crosstalk During Piglet Weaning: A Niche-Aware Framework for the Design of Commensal Probiotic Consortia.

Weaning exposes piglets to abrupt dietary, social, and environmental changes that disrupt intestinal development and microbial ecosystem maturation. Post-weaning intestinal dysfunction is often accompanied by broad restructuring of intestinal microbial communities, but interpretations based primarily on fecal profiles can overlook the spatial organization of the gastrointestinal tract. Weaning also remodels local intestinal niches through changes in epithelial architecture, barrier integrity, nutrient flow, immune activity, and redox balance. These changes occur within distinct ecological habi

How microbial consortium-based compound enzyme influences conjugative transfer pathway of antibiotic resistance genes?

Microbial consortium-based compound enzyme (MCE) has been proved to be able to effectively reduce the risk of antibiotic resistance genes (ARGs) dissemination during biotransformation of food waste. However, in-depth mechanisms regarding the regulation of ARGs transfer among environmental bacteria by MCE pretreatment is remain unclear. This work analyzed the effect of MCE pretreatment on RP4 plasmid-mediated conjugative transfer of ARGs and relevant underlying mechanisms. Results showed that MCE pretreatment reduced the plasmid conjugative transfer frequency by 71 % compared with the control.

Spatial Variability of Microbial Communities and Salt Distributions Across a Latitudinal Aridity Gradient in the Atacama Desert.

Over the past 150 million years, the Chilean Atacama Desert has been transformed into one of the most inhospitable landscapes by geophysical … mmatimonadetes, Planctomycetes, and Acidobacteria, and Verrucomicrobia. Intriguingly, the hyperarid microbial consortia exhibited a similar pattern to the more southern desert. Salts at the shallow subsurface were dissolved and leached down to a deeper layer, challenging indigenous microorganisms with the increasing osmotic stress. Microbial viability was found to ch …

Carbon monoxide oxidation expands the known metabolic capacity in anaerobic methanotrophic consortia.

Consortia of anaerobic methane-oxidizing archaea (ANME-2) and sulphate-reducing bacteria (SRB) represent globally relevant syntrophic associations capable of growing with minimal amounts of free energy and can persist when methane becomes limiting. Carbon monoxide (CO) has been reported in seep environments and represents a thermodynamically favourable alternative electron donor due to its low reduction potential. Here, we show that environmental ANME-SRB consortia can oxidize CO in the absence of methane, in anoxic microcosm experiments using a combination of stable isotope geochemical tracer

Cross-feeding rewires carbon and nitrogen fluxes in anammox consortia treating long-chain fatty acids.

Long-chain fatty acids (LCFAs) are common in lipid-rich wastewater, yet the dose-dependent effects on anaerobic ammonium oxidation (anammox) remain unclear. In this work, the effect of oleate on anammox was evaluated in short- and long-term experiments at different C/N ratios using multi-omics approaches. Oleate showed a dose-dependent effect. Low oleate dosages, particularly at a C/N ratio of 0.1, improved nitrogen removal performance, whereas high dosages shifted nitrite consumption from anammox toward heterotrophic reduction. Multi-omics analysis showed that appropriate oleate dosages also

In situ engineering of synthetic yeast consortia for cross-species metabolic conversion of crude glycerol and byproducts into circular renewable bioenergy.

The rapid growth of biodiesel production generates large amounts of crude glycerol, a low-value byproduct with environmental and economic challenges. Here, we present an engineered yeast coculture system combining Saccharomyces cerevisiae and Yarrowia lipolytica to convert crude glycerol into isopropanol, a liquid organic hydrogen carrier. The system integrates metabolic engineering, cell surface display pairing, immobilization, and continuous cultivation in fibrous bed bioreactors. In S. cerevisiae, glycerol use was improved by transporter optimization, pathway redirection, and flux shift fro

Metabolomics and structural modeling reveal the mechanism of broad-spectrum phthalate degradation by an enriched microbial consortium.

Di-n-butyl phthalate (DBP) pollution poses significant ecological risks, necessitating effective green remediation strategies. This study constructed a robust microbial consortium (DBP-Micro-con) and systematically elucidated its degradation mechanism using an integrated multi-omics approach. Community analysis provided that enrichment culture shifted the dominant phylum from Pseudomonadota, Acidobacteriota and Actinomycetota to Bacillota. The consortium achieved 99.07% DBP removal within 120 h, significantly outperforming isolated single strains. It exhibited remarkable environmental robustne

Short- and long-term effects of manganese, zinc and copper ions on nitrogen removal in nitritation-anammox process.

This study provided a deep insight into the impacts of trace elements (Mn2+, Zn2+ and Cu2+) on nitritation-anammox process. For short-term exposure, all the three elements could improve the nitrogen removal rate (NRR) and the optimal concentrations were 2.0 mg/L, 2.0 mg/L and 0.5 mg/L for Mn2+, Zn2+ and Cu2+, respectively. Accordingly, the NRRs were enhanced 54.62%, 45.93% and 44.09%. The long-term experiments were carried out in lab-scale sequencing batch reactors. The surprising results showed that only Mn2+ addition could enhance the long-term nitritation-anammox process, and the NRR increa

Microbial dynamics during conversion from supragingival to subgingival biofilms in an in vitro model.

The development of dental caries and periodontal diseases result from distinct shifts in the microbiota of the tooth-associated biofilm. This in vitro study aimed to investigate changes in biofilm composition and structure, during the shift from a 'supragingival' aerobic profile to a 'subgingival' anaerobic profile. Biofilms consisting of Actinomyces oris, Candida albicans, Fusobacterium nucleatum, Streptococcus oralis, Streptococcus mutans and Veillonella dispar were aerobically grown in saliva-containing medium on hydroxyapatite disks. After 64 h, Campylobacter rectus, Prevotella intermedia

Prospector enables defined enriched consortium selection for PFAS degradation via defluorination and Chain-Shortening.

Per- and polyfluoroalkyl substances (PFAS) are recalcitrant environmental contaminants whose biodegradation remains challenging due to the exceptional stability of carbon-fluorine bonds. Here, we employed Prospector® nanowell array technology to isolate enriched bacterial consortia from cotton detritusphere capable of degrading perfluorooctane sulfonate (PFOS) and perfluorooctanoic acid (PFOA) as selective growth-promoting substrates. Screening of 96,000 nanowells across four inoculum-loading regimes identified high-density loading (20-33 genera per community) as the sole condition that yielde

A metagenomic perspective on microbial hydrocarbon degradation: uncovering novel pathways and community dynamics.

The microbial degradation of petroleum hydrocarbons is a fundamental biogeochemical process and a cornerstone of environmental bioremediation. While traditional culture-based studies have outlined the basic principles, the advent of metagenomics has revolutionised our understanding by revealing the full genetic and functional diversity of hydrocarbon-degrading communities in situ. This review synthesises the current state of knowledge on both aerobic and anaerobic hydrocarbon biodegradation, providing a critical comparative analysis of traditional versus multi-omics methodologies. We provide a

Hydrogel-encapsulated microalgae-bacteria consortia for resilient saline agriculture.

Soil salinization has emerged as a critical abiotic stressor threatening global food security, with salt-affected areas now exceeding 1.381 billion hectares. Although microbial inoculants represent a sustainable remediation alternative, their field performance is consistently limited by poor survival rates and community collapse under saline stress. This review proposes a spatially and functionally structured bio-strategy based on hydrogel encapsulated microalgae-bacteria consortia (MBC) for the restoration of saline-alkali soils. We mechanistically analyze how rationally designed hydrogel sca

Assessing the methanogenic activity of microbial communities enriched from a depleted reservoir.

Using a depleted gas reservoir as a natural reactor is a novel approach for microbial methanation of hydrogen (H2) and carbon dioxide (CO2) into methane (CH4). This approach, known as underground biomethanation reactor (UMR), could enable the simultaneous valorization of geologically sequestered CO2 and the excess renewable energy, stored in the form of H2 in the same formation as the CO2. In this study, we explore the possibility to trigger biomethanation from formation water sample by testing various carbon sources (CO2, trypticase peptone, glucose, and acetate) in batch test with a defined

Synergistic biodegradation of trichloroethylene-contaminated soil using Typha angustifolia L. and an anaerobic degrading bacterial consortium.

Plant-microorganism combined bioremediation is a highly efficient and environmentally sustainable method for the remediation of contaminated soils. Despite its potential, the synergistic effects of wetland plants and anaerobic microbial consortium on the removal of chlorinated hydrocarbons (CAHs) from soil remain inadequately understood. In this study, an anaerobic bacterial consortium, capable of completely dechlorinating trichloroethylene (TCE), was enriched and screened from long-term CAH-contaminated soil. Subsequently, the combined effects of the wetland plant Typha angustifolia L. and th

Gut Bacteroides act in a microbial consortium to cause susceptibility to severe malaria.

Malaria is caused by Plasmodium species and remains a significant cause of morbidity and mortality globally. Gut bacteria can influence the severity of malaria, but the contribution of specific bacteria to the risk of severe malaria is unknown. Here, multiomics approaches demonstrate that specific species of Bacteroides are causally linked to the risk of severe malaria. Plasmodium yoelii hyperparasitemia-resistant mice gavaged with murine-isolated Bacteroides fragilis develop P. yoelii hyperparasitemia. Moreover, Bacteroides are significantly more abundant in Ugandan children with severe malar

Optimization of inorganic carbon sources to improve the carbon fixation efficiency of the non-photosynthetic microbial community with different electron donors.

As the non-photosynthetic microbial community (NPMC) isolated from seawaters utilized inorganic carbon sources for carbon fixation, the concentrations and ratios of Na2CO3, NaHCO3, and CO2 were optimized by response surface methodology design. With H2 as the electron donor, the optimal carbon sources were 270 mg/L Na2CO3, 580 mg/L NaHCO3, and 120 mg/L CO2. The carbon fixation efficiency in response to total organic carbon (TOC) was up to 30.59 mg/L with optimal carbon sources, which was about 50% higher than that obtained with CO2 as the sole carbon source. The mixture of inorganic carbon sour
