Low-Cost High-Resolution Potentiostat for Electrochemical Detection of Nucleic Acids and Biomolecular Interactions.

A handheld USB-powered instrument developed for the electrochemical detection of nucleic acids and biomolecular interactions is presented. The proposed instrument is capable of scanning ± 2.25 V while measuring currents up to ±10 mA, with a minimum current resolution of 6.87 pA. Therefore, it is suitable for nucleic acid sensors, which have high background currents. A low-cost microcontroller with an on-chip 16-bit analog-to-digital converter, 12-bit digital-to-analog converter, and a built-in USB controller were used to miniaturize the system. The offset voltages and gain errors of the analog…

Tunable Duplex Semiquantitative Detection of Nucleic Acids with a Visual Lateral Flow Immunoassay Readout.

Quantitative nucleic acid amplification testing (NAAT) is a key enabling technology for infectious disease management, especially in instances where viral load informs therapeutic decisions. Inadequate access to quantitative NAATs remains a challenge to the successful deployment of antiretroviral therapy (ART) regimens for patients with chronic hepatitis B virus (CHB) in low resourced settings (LRS). Current field-deployable NAATs are generally qualitative (yes/no) rather than quantitative in nature, making them ill-suited for viral load monitoring programs for CHB patients. Here, we report th

Innovative Therapeutic Approaches for Huntington's Disease: From Nucleic Acids to GPCR-Targeting Small Molecules.

Huntington's disease (HD) is a fatal neurodegenerative disorder due to an extraordinarily expanded CAG repeat in the huntingtin gene that confers a gain-of-toxic function in the mutant protein. There is currently no effective cure that attenuates progression and severity of the disease. Since HD is an inherited monogenic disorder, lowering the mutant huntingtin (mHTT) represents a promising therapeutic strategy. Huntingtin lowering strategies mostly focus on nucleic acid approaches, such as small interfering RNAs (siRNAs) and antisense oligonucleotides (ASOs). While these approaches seem to be

A simple and affordable kinetic assay of nucleic acids with SYBR Gold gel staining.

Labeling substrates or products are paramount in determining enzymatic kinetic parameters. Several options are available; many laboratories use either radioactive or fluorescent labeling because of their high sensitivity. However, those methods have their own drawbacks such as half-life decay, expensive and hazardous. Here, we propose a novel, simple, economical and fast alternative to substrate labeling for studying the kinetics of nucleic acids: post-migration gel staining with SYBR Gold. Cleavage rates similar to the ones reported in the literature for the I-R3 DNA-cleaving DNA enzyme in th…

Ability of Polyphosphate and Nucleic Acids to Trigger Blood Clotting: Some Observations and Caveats.

Polyphosphate plays several roles in coagulation and inflammation, while extracellular DNA and RNA are implicated in thrombosis and as disea … butable to silica particles shed by the spin columns. Therefore, silica-based methods for isolating nucleic acids or polyphosphate from mammalian cells are not suitable for studying their procoagulant activities. We now report that polyphosphate readily co-purified with DNA and RNA using several popular isolation methods, including phenol/chloroform extraction. …

An Integrated Spin-Labeling/Computational-Modeling Approach for Mapping Global Structures of Nucleic Acids.

The technique of site-directed spin labeling (SDSL) provides unique information on biomolecules by monitoring the behavior of a stable radical tag (i.e., spin label) using electron paramagnetic resonance (EPR) spectroscopy. In this chapter, we describe an approach in which SDSL is integrated with computational modeling to map conformations of nucleic acids. This approach builds upon a SDSL tool kit previously developed and validated, which includes three components: (i) a nucleotide-independent nitroxide probe, designated as R5, which can be efficiently attached at defined sites within arbitra…

Short antisense-locked nucleic acids (all-LNAs) correct alternative splicing abnormalities in myotonic dystrophy.

Myotonic dystrophy type 1 (DM1) is an autosomal dominant multisystemic disorder caused by expansion of CTG triplet repeats in 3'-untranslated region of DMPK gene. The pathomechanism of DM1 is driven by accumulation of toxic transcripts containing expanded CUG repeats (CUG(exp)) in nuclear foci which sequester several factors regulating RNA metabolism, such as Muscleblind-like proteins (MBNLs). In this work, we utilized very short chemically modified antisense oligonucleotides composed exclusively of locked nucleic acids (all-LNAs) complementary to CUG repeats, as potential therapeutic agents a…

Plasmodium knowlesi thioredoxin peroxidase 1 binds to nucleic acids and has RNA chaperone activity.

Malaria parasites are under oxidative attack throughout their life cycle in human body and mosquito vector. Therefore, Plasmodium antioxidant defenses are crucial for its survival and being considered as interesting target for antimalarial drug design. Plasmodium knowlesi has emerged recently from its simian host to human in Southeast Asia and has been recognized as the fifth Plasmodium species that can cause human malaria. In this study, we cloned and characterized thioredoxin peroxidase 1 from P. knowlesi (PkTPx-1). PkTPx-1 gene was cloned, and recombinant protein was produced by heterologou

Synthetic nucleic acids delivered by exosomes: a potential therapeutic for generelated metabolic brain diseases.

Many brain diseases, including Alzheimer's disease, are associated with genetic abnormalities. The search for more effective therapeutic approaches involving nucleic acids like interfering RNA, antisense oligonucleotides and mRNA has drawn much attention in the development of alternatives to virus-based gene therapy. Potentially, nucleic acids could not only specifically down-regulate and degrade misfolded proteins, but also relieve protein deficiencies by directing the translation of functional proteins. However, clinical applications have been stalled by the lack of proper delivery systems. …

Selective inhibition of mutant human mitochondrial DNA replication in vitro by peptide nucleic acids.

Mitochondrila DNA (mtDNA) is the only extrachromosomal DNA in humans. It is a small (16.5 kb) genome which encodes 13 essential peptides of … of only the wild-type molecule. To confirm the validity of such an approach we synthesised peptide nucleic acids (PNAs) complementary to human mtDNA templates containing a deletion breakpoint or single base mutation, both mutations well documented to cause disease. Using an in vitro replication run-off assay under physiological conditions, the antigenomic PNAs …

Molecular hybridization studies with scrapie brain nucleic acids. I. Search for specific DNA sequences.

Chromatography and hybridization techniques employing scrapie enriched fractions of hamster brains were employed to detect a scrapie-specific DNA molecule. 125I-labeled DNA from eight different scrapie-enriched hamster brain fractions was hybridized to total DNA and RNA from normal and scrapie hamster and mouse and to DNA from normal human brain and brain tissue from patients dying with Creutzfeldt-Jakob disease. Enrichment for infectivity was obtained by cellular partition, gel filtration and gel electrophoresis. Reassociation of the probes with the scrapie DNA did not have a higher value tha

The MODNAP benchmark set for modeling ribose-based modified nucleic acid and nucleic acid-protein complexes: a case study with AlphaFold 3.

Modified nucleic acids play important roles in biology and biotechnology. However, their chemical and structural diversity as well as effects on nucleic acid structure and intermolecular interactions remain incompletely characterized. The performance of structure prediction and co-folding algorithms for modeling modified nucleic acids and nucleic acid-protein complexes has also not been evaluated. Here, we systematically analyze ribose-based modified nucleotides present in structures deposited in the Protein Data Bank. Modified nucleotides are primarily localized to the nucleobase, where they …

Identification of Novel Enzymes Regulating ADP-Ribosylation of Uracil and Thymine in Nucleic Acids.

ADP-ribosylation (ADPr) is a conserved modification that regulates a wide range of cellular processes. Although proteins are the best-characterized substrates of ADPr, recent studies have demonstrated that nucleic acids can also be modified. However, the enzymes responsible for installing and removing nucleic acid ADPr, as well as its biological functions, remain poorly understood. Here, we identify human PARP15 as an ADP-ribosyltransferase that robustly modifies uracil bases in single-stranded RNA (ssRNA) and confirm that human TARG1 reverses PARP15-catalysed ADPr. We further identify the fir…

Programmable immune activation and antitumor efficacy enabled by spatially encoded biomimetic framework nucleic acids.

Biomimetic materials offer a powerful strategy for precise immune modulation by recapitulating natural biological architectures. However, achieving programmable control of immune functions through nanoscale spatial organization remains a significant challenge. Here, we report a class of 3D framework nucleic acids (FNAs) with precisely defined geometries that enable the ordered co-presentation of antigens and immunoadjuvants via a spatial encoding strategy, thereby systematically regulating immune responses. By constructing tetrahedral, triangular prism, and cubic topologies, we demonstrate tha…
