Inter-individual variability and genetic influences on cytokine responses to bacteria and fungi.

Little is known about the inter-individual variation of cytokine responses to different pathogens in healthy individuals. To systematically … single-nucleotide polymorphism (SNP) genotypes with cytokine abundance and identified six cytokine quantitative trait loci (QTLs). Among them, a cytokine QTL at the NAA35-GOLM1 locus markedly modulated interleukin (IL)-6 production in response to multiple pathogens and was associated with susceptibility to candidemia. Furthermore, the cytokine QTLs that we identified we …

A systematic strategy for large-scale analysis of genotype phenotype correlations: identification of candidate genes involved in African trypanosomiasis.

It is increasingly common to combine Microarray and Quantitative Trait Loci data to aid the search for candidate genes responsible for phenotypic variation. Workflows provide a means of systematically processing these large datasets and also represent a framework for the re-use and the explicit declaration of experimental methods. In this article, we highlight the issues facing the manual analysis of microarray and QTL data for the discovery of candidate genes underlying complex phenotypes. We show how automated approaches provide a systematic means to investigate genotype-phenotype correlatio…

Investigating the Genetic and Molecular Basis of Melanin and Edible Quality in Auricularia cornea.

For the first time, a regulatory network linking melanin, genes, pathways, and edible quality was constructed for 138 Auricularia cornea strains sourced domestically and internationally. This marks the inaugural study of A. cornea spanning from cellular to physical-mechanical properties. Correlation analysis between melanin and edible quality traits (hardness, springiness, cohesiveness, gumminess, chewiness, and resilience) revealed that hardness, cohesiveness, and gumminess increased with rising melanin content, while springiness correspondingly decreased. Genome-wide association analysis ide

Neuromedin B identified as a therapeutic target for atopic dermatitis: evidence from Mendelian randomization and PCR validation.

INTRODUCTION: Atopic dermatitis (AD) is a long-standing inflammatory dermatosis marked by intense itching and immune imbalance. Despite recent advances in targeted biologic therapies, limitations in efficacy and cost highlight the urgent need for novel therapeutic targets. METHODS: We employed Mendelian randomization (MR) by combining genome-wide association studies (GWAS), expression quantitative trait loci (eQTL), and protein QTL (pQTL) datasets to identify causal druggable genes associated with AD. To enhance the validity of causal inference, we further utilized colocalization and summary-…

Different genetic mechanisms mediate spontaneous versus UVR-induced malignant melanoma.

Genetic variation conferring resistance and susceptibility to carcinogen-induced tumorigenesis is frequently studied in mice. We have now turned this idea to melanoma using the collaborative cross (CC), a resource of mouse strains designed to discover genes for complex diseases. We studied melanoma-prone transgenic progeny across seventy CC genetic backgrounds. We mapped a strong quantitative trait locus for rapid onset spontaneous melanoma onset to Prkdc, a gene involved in detection and repair of DNA damage. In contrast, rapid onset UVR-induced melanoma was linked to the ribosomal subunit ge

Identification photosynthesis-related genes in peanut (Arachis hypogaea L.) by hyperspectral phenomics, GWAS and RNA-seq.

Peanut (Arachis hypogaea L.) contributes importantly to the global food supply, and its yield potential is closely linked to leaf photosynth … ndex-based model (R2 = 0.66). Applying this model to a panel of 173 peanut genotypes identified two quantitative trait loci, qPn5.1 and qPn13.1, encompassing seven candidate genes. Integrated analyses prioritized Arahy.K5L3ZW, which encodes protein kinase 2B. Silencing this gene increased Leaf Pn, whereas transient overexpression decreased it, indicating that Arahy.K5L3Z …

Integrative QTL mapping and transcriptomic profiling uncover molecular mechanisms underlying lodging resistance in Brassica napus.

Lodging remains a significant agronomic challenge that limits the yield potential of Brassica napus globally, making the elucidation of its molecular basis critical for breeding new germplasm. Lignocellulose components (including lignin, cellulose, and hemicellulose) play an essential role in the mechanical strength of the stem, and they are regarded as the key determinants of lodging. In a doubled haploid (DH) population, 61 consensus quantitative trait loci (QTLs) associated with the lignocellulose content in the stem were identified through QTL analysis. Integrating QTL mapping with transcr…

miR-149 Promotes Apoptosis of Ovarian Granulosa Cells Through Inducing Caspase 8 Expression.

Follicular atresia constitutes a major constraint on sow reproductive performance. Aberrant miRNA expression is well documented to promote follicular atresia. However, precise identification of the functional miRNAs responsible for this process remains a formidable challenge. In this study, we integrated multiple transcriptome datasets and identified miR-149, a miRNA located within the quantitative trait loci (QTL) associated with litter size in sow. Notably, miR-149 was highly expressed in atretic follicles and ovaries of sow with low litter size. Subsequent in vitro culture of ovarian granul…

Association of antipsychotic drug target genes and risk of lung cancer: a Mendelian randomization study.

BACKGROUND: Antipsychotic drugs are associated with various tumors, but their causal relationship with lung cancer risk remains unclear. We aimed to investigate this association using Mendelian randomization (MR) analyses. METHODS: We performed summary-data-based MR (SMR) using blood-derived expression quantitative trait loci (eQTL) and two sample-MR using single nucleotide polymorphism (SNP) of antipsychotic drug target genes. Colocalization analysis was performed with cis-eQTLs, and sensitivity analyses included the Heterogeneity in dependent instruments (HEIDI) test and Multi-SNP-based SMR…

Single Nucleotide Polymorphisms in XMN1-HBG2, HBS1L-MYB, and BCL11A and Their Relation to High Fetal Hemoglobin Levels That Alleviate Anemia.

Anemia is a condition in which red blood cells and/or hemoglobin (Hb) concentrations are decreased below the normal range, resulting in a la … lp red blood cells produce more HbF. HbF expression increases with the downregulation of three main quantitative trait loci, namely, the XMN1-HBG2, HBS1L-MYB, and BCL11A genes. These genes contain single nucleotide polymorphisms (SNPs) that modulate the expression of HbF differently in various populations. Allele discrimination is important in SNP genotyping and is widel …

Marfan Syndrome Variability: Investigation of the Roles of Sarcolipin and Calcium as Potential Transregulator of FBN1 Expression.

Marfan syndrome (MFS) is an autosomal dominant connective tissue disorder that displays a great clinical variability. Previous work in our laboratory showed that fibrillin-1 (FBN1) messenger RNA (mRNA) expression is a surrogate endpoint for MFS severity. Therefore, an expression quantitative trait loci (eQTL) analysis was performed to identify trans-acting regulators of FBN1 expression, and a significant signal reached genome-wide significant threshold on chromosome 11. This signal delineated a region comprising one expressed gene, SLN (encoding sarcolipin), and a single pseudogene, SNX7-ps1 (…

Autophagy suppresses host adaptive immune responses toward Borrelia burgdorferi.

We have previously demonstrated that inhibition of autophagy increased the Borrelia burgdorferi induced innate cytokine production in vitro, … endent on IL-1β release but, interestingly, not on interleukin-23 production. In addition, cytokine quantitative trait loci in ATG9B modulate the Borrelia induced interleukin-17 production. Because high levels of IL-17 have been found in patients with confirmed, severe, chronic borreliosis, we propose that the modulation of autophagy may be a potential target for anti-in …

Heterogeneous stock mice are susceptible to encephalomyelitis and antibody-initiated arthritis but not to collagen- and G6PI-induced arthritis.

The strategy of using heterogeneous stock (HS) mice has proven to be successful in fine mapping of quantitative trait loci in complex diseases. However, whether these mice can be used for arthritis, encephalomyelitis and autoimmune phenotypes has not been addressed. Here, we screened the Northport HS mice for arthritis phenotypes using three different models: collagen-induced arthritis (CIA), using rat, bovine or chicken collagen type II (CII); recombinant human glucose-6-phosphate isomerase (G6PI)-induced arthritis; and collagen antibody-induced arthritis (CAIA). Irrespective of the origin of…

A family-based association study does not support DYX1C1 on 15q21.3 as a candidate gene in developmental dyslexia.

We applied a family-based association approach to investigate the role of the DYX1C1 gene on chromosome 15q as a candidate gene for developmental dyslexia (DD) to 158 families containing at least one dyslexic child. We directly sequenced exons 2 and 10 of the DYX1C1 gene and found eight single nucleotide polymorphism (SNPs), three of which (-3G>A, 1249 G>T, 1259 C>G) were suitable for the genetic analyses. We performed single- and multimarker association analyses with DD as a categorical trait by FBAT version 1.4 and TRANSMIT version 2.5.4 programs. Our sample had a power of at least 80% to de
