Bioactivity-driven prediction of antibacterial synergy using machine learning models.

MOTIVATION: Combination therapies have demonstrated improved efficacy across diverse clinical settings. Predicting antibacterial drug synergy remains difficult due to strain variability and the limited scale of experimentally tested combinations. Existing machine-learning approaches for synergy prediction often rely on permissive cross-validation schemes that allow drug pairs to re-appear across folds, leading to inflated performance metrics. A rigorous evaluation framework and scalable feature representation are needed for robust generalization. RESULTS: We assembled a curated dataset of 3,1

Ligand Conformational Variability Enhances Machine Learning Prediction of Protein-Ligand Binding Affinity.

Rapid and accurate screening of protein-ligand binding affinities using machine learning (ML) remains a challenging yet critical task in drug discovery. In this work, two closely related challenges are addressed: the inherent sensitivity of the binding affinity to the ligands' geometry within the protein-ligand complex and the absence of prior knowledge of this geometry for previously unseen compounds. Three representative ML methods of varying complexity─Kernel Ridge Regression (KRR), SchNet, and Polarizable Atom Interaction Neural Network (PaiNN)─were evaluated on prediction of the binding a

Regime-aware causal Bayesian forecasting for non-stationary time series.

Non-stationary time series are common in many real-world domains, including infectious disease spread, where the underlying relationships between variables evolve over time. However, most existing forecasting methods assume stationarity and fail to capture changing causal dynamics. To address this challenge, we propose the Causal Regime Bayesian (CaReBayes) forecasting framework, which integrates regime detection, causal discovery, and Bayesian forecasting within a unified approach. CaReBayes segments time series into regimes using temporal causal discovery, fits a Bayesian structural autoregr

Advancing nanomedicine with machine learning: predicting protein corona and nano-bio interactions.

The protein corona (PC) has widely been demonstrated to impact the pharmacokinetics, safety, and efficiency of nanoparticle (NP) systems for clinical applications such as drug or vaccine delivery. However, a comprehensive understanding of PC formation and its overall impact on biological behavior remains challenging due to the wide range of possible physicochemical and experimental parameters that may impact NP-PC formation and interactions, leaving important patterns difficult to identify. Machine learning (ML) algorithms have increasingly been used to analyze datasets and identify patterns t

Network biology to artificial intelligence: building the next generation of predictive drug discovery.

Drug discovery remains constrained by high attrition rates, prolonged timelines, and limited ability to translate molecular insights into effective therapies. Although reductionist approaches targeting individual molecules have delivered transformative medicines, successful patient-centric treatment remains a major challenge. Furthermore, increasing evidence demonstrates that therapeutic outcomes emerge from complex, dynamic, and context-dependent biological networks. Systems biology has provided a framework to understand these interactions, yet its predictive capability has been limited by bi

PMAVP: A Mamba-Inspired Deep Learning Framework for Antiviral Peptide Identification and Functional Activity Prediction.

Accurate computational prediction of antiviral peptides (AVPs) can accelerate peptide screening and reduce experimental costs. However, existing deep learning-based methods still suffer from severe class imbalance, over-reliance on handcrafted features and limited interpretability. Here, we propose PMAVP, a multi-task learning framework that integrates the ProtT5 pre-trained protein language model with a Mamba-inspired module for AVP identification and functional activity prediction. We use ProtT5 to extract deep semantic representations from peptide sequences and a Mamba module to capture lon

Accurate prediction of asparagine deamidation in biologics using advanced machine learning models.

The spontaneous deamidation of asparagine residues remains a major obstacle to the stability and efficacy of protein therapeutics. Currently available models in the literature for predicting deamidation liabilities can suffer from limited generalizability, likely due to biases such as sequence similarity within datasets. In this study, we built machine learning models using protein language models (PLMs, e.g. ESM2) and graph neural networks (GNNs), trained on a comprehensive dataset of 591 asparagine sites from over 105 protein molecules. To address the critical issue of data leakage, we imple
