BACKGROUND: The steady-state behaviour of gene regulatory networks (GRNs) can provide crucial evidence for detecting disease-causing genes. However, monitoring the dynamics of GRNs is particularly difficult because biological data only reflects a snapshot of the dynamical behaviour of the living organism. Also most GRN data and methods are used to provide limited structural inferences.
RESULTS: In this study, the theory of stochastic GRNs, derived from G-Networks, is applied to GRNs in order to monitor their steady-state behaviours. This approach is applied to a simulation dataset which is ge

The ERG6 gene is crucial for the biosynthesis of ergosterol, a key component of yeast cell membranes. Our study examines the impact of ERG6 gene deletion on the membrane composition and physicochemical properties of the pathogenic yeast Candida glabrata. Specifically, we investigated changes in selected sterol content, phospholipid composition, transmembrane potential, and PDR16 gene activity. Sterol levels were measured using high-performance liquid chromatography, the phospholipid profile was analysed via thin-layer chromatography, transmembrane potential was assessed with fluorescence spect

The rise of drug resistance in fungal pathogens is becoming a serious problem owing to the limited number of antifungal drugs available. Identifying and targeting factors essential for virulence or development unique to fungal pathogens is one approach to develop novel treatments for fungal infections. In this study, we present the identification and functional characterization of a novel developmental regulator in Aspergillus fumigatus, AfMed15, which contained a conserved Med15_fungal domain, as determined by screening of a mutant library that contained more than 2,000 hygromycin-resistant A

Transcription factors are key players in the control of the activation or repression of gene expression programs in response to environmental stimuli. The study of regulatory networks taking place in fungal pathogens is a promising research topic that can help in the fight against these pathogens by targeting specific fungal pathways as a whole, instead of targeting more specific effectors of virulence or drug resistance. This review is focused on the analysis of regulatory networks playing a central role in the referred mechanisms in the human fungal pathogens Aspergillus fumigatus, Cryptococ

Organisms use different mechanisms to detect and repair different types of DNA damage, and different species vary in their sensitivity to DNA damaging agents. The cellular slime mold Dictyostelium discoideum has long been recognized for its unusual resistance to UV and ionizing radiation. We have recently cloned three nucleotide excision repair (NER) genes from Dictyostelium , the rep B, D and E genes (the homologs of the human xeroderma pigmentosum group B, D and E genes, respectively). Each of these genes has a unique pattern of expression during the multicellular development of this organis

Multidrug efflux pumps constitute a group of transporters that are ubiquitously found in any organism. In addition to other functions with relevance for the cell physiology, efflux pumps contribute to the resistance to compounds used for treating different diseases, including resistance to anticancer drugs, antibiotics or antifungal compounds. In the case of antimicrobials, efflux pumps are major players in both intrinsic and acquired resistance to drugs currently in use for the treatment of infectious diseases. One important aspect not fully explored of efflux pumps consists on the identifica

Paracoccidioides brasiliensis is a thermally dimorphic fungus, and causes the most prevalent systemic mycosis in Latin America. Infection is initiated by inhalation of conidia or mycelial fragments by the host, followed by further differentiation into the yeast form. Information regarding gene expression by either form has rarely been addressed with respect to multiple time points of growth in culture. Here, we report on the construction of a genomic DNA microarray, covering approximately 25 % of the genome of the organism, and its utilization in identifying genes and gene expression patterns

BrlA is a multifunctional transcription factor identified in specific clades of filamentous fungi, notably within the Hyphomycetes. It is widely involved in sporulation, cell wall stress response and pathogenicity, and plays an important role in fungal growth and development. To investigate the biological function of the FsbrlA in Fusarium solani, this study employed a split-marker homologous recombination strategy to directionally construct FsbrlA knockout and complementation strains. Through analyses of growth and development phenotypes, determination of cell wall components and trehalose co

Plant-pathogenic fungi secrete small proteins, termed effectors, to reprogramme host metabolism and suppress immune responses during infection. Although transcriptional waves of effector expression have been described in several pathosystems, the cis-regulatory elements underlying their temporal coordination remain largely unknown. Here, we investigate the temporal regulation of effector genes in the biotrophic smut fungus Ustilago maydis, a model organism for fungal plant pathogenesis. By integrating transcriptome reanalysis with comparative promoter motif enrichment across biotrophic fungi,

Fusarium proliferatum causes rice spikelet rot and contaminates grains with fumonisins. Here, we report that the methyltransferase FpLaeA is a global regulator essential for its pathogenicity. Deletion of FplaeA impaired conidiation and led to conspicuous accumulation of β-1,3-glucan. The ΔFplaeA mutant failed to produce fumonisin B1 (FB1), accompanied by the downregulation of the biosynthetic gene cluster, depletion of the precursor alanine, and disruption of sphingolipid homeostasis. It also showed defective invasive hyphal growth and attenuated secretion of pectate lyase (PL) and polygalact

Candida albicans, an opportunistic and systemic infection causing fungus, causes skin, nail, and mucosal layer lesions in healthy individuals and hospital borne catheter-related and nosocomial infections. This particular fungus exists in two distinct stages in its life cycle: yeast and hyphae. In this study, 20 signaling pathways associated with 177 proteins from C. albicans were identified to construct a PPI network. The core part of the network consisted of 165 proteins. Network topology analyses revealed that the formed PPI network is biologically robust and scale-free, with significant int

Candida dubliniensis is the most closely related species to C. albicans, one of the leading causes of fungal infections in humans. However, despite sharing many characteristics, C. dubliniensis is significantly less pathogenic. To better understand the molecular underpinnings of these dissimilarities, we focused on the regulation of filamentation, a developmental trait fundamental for host colonization. We generated a collection of 44 C. dubliniensis null mutants of transcription regulators whose orthologs in C. albicans had been previously implicated in filamentous growth. These regulators ar

UNLABELLED: The fungus Candida albicans is a frequent colonizer of humans but also an opportunistic pathogen causing superficial to severe infections, especially in vulnerable individuals. Its broad metabolic flexibility is key for the fungal adaptation to host environments, evasion from immune attack, and virulence. Amino acid metabolism and homeostasis, in particular, are critical for fungal fitness-illustrated by a rapid metabolic shift in response to amino acid starvation to restore intracellular metabolic balance. To investigate the cellular mechanisms underlying such compensatory metabol

Bioethanol production from non-food biomass has emerged as a sustainable alternative to satisfy future energy demands. Kluyveromyces marxianus stands out as a potential consolidated bioprocessing (CBP) strain for high-temperature ethanol production from inulin. Nevertheless, enhancing its fermentation efficiency remains crucial. Here, we characterized its glycolysis regulator KmGcr2p and demonstrated that KmGcr2p boosts the expression of target genes controlled by another glycolysis regulator, KmGcr1p, through their interaction. Furthermore, we engineered the strain Ogcr1 + 2 through co-overex

Transcription factors Fzc9 and Pdr802, characterized by their Zn2Cys6 DNA-binding domain, are essential for the virulence of Cryptococcus neoformans in lung and brain infections. Notably, the in vivo roles of Fzc9 and Pdr802 in contributing to the pathogenicity of C. neoformans are not adequately reflected by the phenotypic characteristics observed in vitro. This study investigates the effects of gene deletion of FZC9 or PDR802 on the proteomic and metabolomic profiles of C. neoformans. Using mass spectrometry analysis, we identified significant changes in protein abundance and metabolite leve

Fusarium head blight (FHB), caused by Fusarium graminearum, is a devastating disease that severely affects crop yield and quality worldwide. The catabolite responsive elements A (CreA) plays a critical role in numerous cellular processes in eukaryotes. In this study, we performed a functional characterization of CreA in F. graminearum. Deletion of FgCreA led to the transcriptional upregulation of FgCyp51A and FgErg6A, consequently resulting in elevated levels of ergosterol. This augmented ergosterol content was observed to improve cellular membrane integrity and diminished sensitivity to demet

Methanol reportedly stimulates citric acid (CA) production by Aspergillus niger and A. tubingensis; however, the underlying mechanisms remain unclear. Here, we elucidated the molecular functions of the citrate exporter gene cexA in relation to CA production by A. tubingensis WU-2223L. Methanol addition to the medium containing glucose as a carbon source markedly increased CA production by strain WU-2223L by 3.38-fold, resulting in a maximum yield of 65.5 g/L, with enhanced cexA expression. Conversely, the cexA-complementing strain with the constitutive expression promoter Ptef1 (strain LhC-1)

Cell size affects almost all biosynthetic processes by controlling the size of organelles and disrupting the nutrient uptake process. Yeast cells must reach a critical size to be able to enter a new cell cycle stage. Abnormal changes in cell size are often observed under pathological conditions such as cancer disease. Thus, cell size must be strictly controlled during cell cycle progression. Here, we reported that the highly conserved 5'-3' exonuclease Xrn1 could regulate the gene expression involved in the cell cycle pathway of Cryptococcus neoformans. Chromosomal deletion of XRN1 caused an i
