Expression profiling of the gibberellin 2-oxidase gene CsGA2ox2 (Cucumis sativus L.) reveals stage- and tissue-specific transcript accumulation during fruit development.

BACKGROUND: Gibberellins (GAs) regulate fruit set and expansion, and their endogenous levels are controlled in part through catabolic inactivation. GA2ox enzymes convert bioactive GAs into inactive forms, but the expression of GA2ox genes during cucumber fruit development has not been characterised in a tissue-resolved manner. METHODS: Cucumber (Cucumis sativus L.) '9930' fruit were sampled at 0, 7, 14, 21 and 28 days after pollination. The inner fleshy tissue (pulp) and the outer fruit wall (pericarp) were separated, and CsGA2ox2 transcript abundance was quantified by quantitative real-time

Defense to Sclerotinia sclerotiorum in oilseed rape is associated with the sequential activations of salicylic acid signaling and jasmonic acid signaling.

Signaling pathways mediated by salicylic acid (SA) and jasmonic acid (JA) are widely studied in various host-pathogen interactions. For oilseed rape (Brassica napus)-Sclerotinia sclerotiorum interaction, little information of the two signaling molecules has been described in detail. In this study, we showed that the level of SA and JA in B. napus leaves was increased with a distinct temporal profile, respectively, after S. sclerotiorum infection. The application of SA or methyl jasmonate enhanced the resistance to the pathogen. Furthermore, a set of SA and JA signaling marker genes were identi

Integrated analysis of miRNAs and their targets reveals that miR319c/TCP2 regulates apical bud burst in tea plant (Camellia sinensis).

The roles of microRNA-mediated epigenetic regulation were highlighted in the bud dormancy-activity cycle, implying that certain differentially expressed miRNAs play crucial roles in apical bud burst, such as csn-miR319c/TCP2. microRNAs (miRNAs) are a class of small non-coding RNAs that regulate gene expression by targeting mRNA transcripts for cleavage or directing translational inhibition. To investigate whether miRNAs regulate bud dormancy-activation transition in tea plant, which largely affects the yield and price of tea products and adaptability of tea trees, we constructed small RNA libr

Flooding-induced transcriptomic responses and yield stability in oil palm (Elaeis guineensis).

Flooding response in oil palm involves a subtle or broad transcriptional strategy, each associating differently to yield stability across flooding depths. ADH1 baseline expression discriminates these response types. Oil palm is among the world's most productive oil crops, yet information on its response to flooding is limited despite increasing flooding frequency associated with climate change. In this study, leaf transcriptomes from oil palms in the field sampled under non-flooding, low-flooding, and high-flooding conditions revealed two distinct transcriptomic response types, designated as G

Pervasive and context-dependent homeologous expression remodeling in intersubspecific diploid F1 hybrids and segmental allotetraploids of rice.

Allopolyploidy combines hybridization and whole-genome doubling (WGD), yet their impacts on homeologous expression asymmetry across tissues and environments remain to be fully understood. Using Oryza sativa ssp. japonica Nipponbare and ssp. indica 9311, we generated reciprocal F1 hybrids and their genome-doubled segmental allotetraploids, and profiled leaf and root transcriptomes under normal, cold, and low-nitrogen conditions. For each tissue and condition, an in silico 1:1 mixture of parental transcriptome reads was used as a reference for parental expression state. Reciprocal F1 hybrids con

Integrating physiological and transcriptomic analyses reveal the role of LrDREB2B in thermotolerance of Lycoris radiata.

Heat stress (HS) has become an increasingly severe constraint on plant growth, quality and yield under global warming. However, the thermotolerance mechanisms of Lycoris radiata (L. radiata) remain underexplored. Here, we found that high temperature (42°C) induced rapid leaf wilting and rolling L. radiata leaves, accompanied by decreased chlorophyll content, reduced Fv/Fm and relative water content, and increased membrane damage and ROS accumulation. Further transcriptome analysis revealed significant enrichment the term of "response to heat", and we mainly focused on DREB-A2 transcription fac

Plant-Compatible Xenium In Situ Sequencing: Protocol for Spatial Transcriptomics in Medicago truncatula Roots and Nodules.

Elucidating the spatial and temporal regulation of gene expression during plant organogenesis is crucial for enabling precise crop improvement strategies that incorporate beneficial traits into crops while avoiding adverse effects. Root nodules, specialized organs formed in symbiosis with nitrogen-fixing bacteria, provide a valuable system to study cell-type-specific gene networks in a symbiosis-induced developmental context. However, capturing these dynamics at cellular resolution in intact plant tissues remains technically challenging. Spatial transcriptomics technologies developed for anima

The Early Response to Urea, Nitrate, or Ammonium and Iron Resupply in Tomato Roots Highlights the Induction of FER, bHLHs, UMAMITs, and MATEs.

Depending on the nitrogen (N) form available to roots, plants activate different transcriptional and metabolic pathways; this can consequently translate into differences in the composition and release of root exudates. To address the existing knowledge gap regarding the relationship between the availability of Iron (Fe) and different N forms applied (nitrate, ammonium, or urea), the molecular mechanisms activated by plants to promote their acquisition have been investigated using omics data integration ("exudomic" × transcriptomic analyses). The transcriptomic and metabolomic analyses reveal a

Chromosome doubling is associated with enhanced self-compatibility and transcriptional remodeling of pollen-pistil interactions in Lycium chinense.

Cytology and 72-sample pistil transcriptomes link chromosome doubling to self-compatibility in autotetraploid Lycium chinense through altered pollen-pistil responses and candidate S-RNase trafficking and detoxification pathways. Polyploidy can reshape plant reproductive traits and self-compatibility systems, yet the mechanisms underlying ploidy-associated transitions to self-compatibility remain poorly understood. In this study, diploid and autotetraploid Lycium chinense were compared using floral morphology, stigma receptivity, pollen viability, and pollen tube cytology, controlled pollinatio

Co-expression analysis provides a new strategy for mining key metabolites and genes in response to drought stress in Agropyron mongolicum.

Drought is a major natural disaster that affects plant growth. Agropyron mongolicum possesses a wide range of drought tolerance genes acquired during its long evolution and adaptation to harsh environments. However, the regulatory mechanisms for drought resistance in A. mongolicum are complex, limiting the development and utilization of gene resources in response to drought stress. In this study, we examined differences in morphological, physiological, metabolite and transcript levels between the drought-tolerant (T) and drought-sensitive (S) genotypes of A. mongolicum to identify key metaboli

miRNA-Mediated Regulation of Meloidogyne arenaria Responses in Wild Arachis.

MicroRNAs (miRNAs) are key post-transcriptional regulators of plant development and stress responses, with many being conserved across diverse plant lineages. In this study, we investigated the expression profiles of miRNAs and their corresponding target genes in Arachis stenosperma, a wild peanut relative that exhibits robust resistance to root-knot nematodes (RKN). Small RNA sequencing of nematode-infected roots identified 107 miRNA loci, of which 93 corresponded to conserved miRNA families and 14 represented novel candidates, designated as miRNOVO. Among these, 18 miRNAs belonging to 11 con

Plant cis-regulatory grammar: Decoding the multidimensional code of transcriptional regulation for programmable crop engineering.

Cis-regulatory elements (CREs) orchestrate the spatiotemporal precision of gene expression that underlies plant development, adaptation, and domestication. Decoding the cis-regulatory grammar of plant genomes remains a central challenge in modern biology, with profound implications for programmable crop engineering. Here, recent conceptual and technological advances are synthesized to reshape our understanding of plant CREs. This review first argues that CRE function is not only an intrinsic property of DNA sequence alone but also emerges from a multidimensional context, including chromatin ac
