An Institutional Experience of Genomic Analysis and Methylation Profiling of Thoracic Spinal Meningiomas.

OBJECTIVE: Spinal meningiomas (SMs) are less frequently diagnosed than intracranial meningiomas. While recent advancements in tumor biology have identified key driver genes in SMs through targeted sequencing, few studies have yet to characterize the genomic profiles of these tumors together with their methylation signatures. In this study, we present our institutional experience of a combined genomic and epigenetic analysis of 8 thoracic SMs. METHODS: We performed targeted genomic sequencing and DNA methylation profiling on 8 primary SMs. We further collected relevant clinical information and

DNA barcodes for rapid, whole genome, single-molecule analyses.

We report an approach for visualizing DNA sequence and using these 'DNA barcodes' to search complex mixtures of genomic material for DNA molecules of interest. We demonstrate three applications of this methodology; identifying specific molecules of interest from a dataset containing gigabasepairs of genome; identification of a bacterium from such a dataset and, finally, by locating infecting virus molecules in a background of human genomic material. As a result of the dense fluorescent labelling of the DNA, individual barcodes of the order 40 kb pairs in length can be reliably identified. This

Novel approaches to the prediction, diagnosis and treatment of cardiac late effects in survivors of childhood cancer: a multi-centre observational study.

BACKGROUND: Anthracycline-induced cardiac toxicity is a cause of significant morbidity and early mortality in survivors of childhood cancer. Current strategies for predicting which children are at greatest risk for toxicity are imperfect and diagnosis of cardiac injury is usually made relatively late in the natural history of the disease. This study aims to identify genomic, biomarker and imaging parameters that can be used as predictors of risk or aid in the early diagnosis of cardiotoxicity. METHODS: This is a prospective longitudinal cohort study that recruited two cohorts of pediatric can

Effect of oral omeprazole in reducing re-bleeding in bleeding peptic ulcers: a prospective, double-blind, randomized, clinical trial.

Gliomas are biologically and metabolically heterogeneous brain tumors whose clinical behavior is strongly influenced by lineage-defining genomic alterations such as isocitrate dehydrogenase (IDH1/2) mutation, 1p/19q-codeletion, ATRX loss, TERT promoter mutation, etc. Conventional magnetic resonance imaging (MRI) and tumor tissue biopsy are the clinical standards for diagnosis, tumor grading, and treatment planning. The conventional MRI/ magnetic resonance spectroscopy (MRS) identifies structural and vascular changes, and easy-to-measure high concentration metabolites. However, conventional MRS

Automatic Detection of Genetics and Genomics of Eye Disease Using Deep Assimilation Learning Algorithm.

Diabetic retinopathy (DR) is one of the most prevalent genetic diseases in human and it is caused by damage to the blood vessels in the eye retina. If it is undetected and untreated at right time, it can lead to vision loss. There are many medical imaging and processing technologies to improve the diagnostic process of DR to overcome the lack of human experts. In the existing image processing methods, there are issues such as lack of noise removal, improper clustering segmentation and less classification accuracy. This can be accomplished by automatic diagnosis of DR using advanced image proce

Graph Neural Network Model for Prediction of Non-Small Cell Lung Cancer Lymph Node Metastasis Using Protein-Protein Interaction Network and 18F-FDG PET/CT Radiomics.

The image texture features obtained from 18F-fluorodeoxyglucose positron emission tomography/computed tomography (18F-FDG PET/CT) images of non-small cell lung cancer (NSCLC) have revealed tumor heterogeneity. A combination of genomic data and radiomics may improve the prediction of tumor prognosis. This study aimed to predict NSCLC metastasis using a graph neural network (GNN) obtained by combining a protein-protein interaction (PPI) network based on gene expression data and image texture features. 18F-FDG PET/CT images and RNA sequencing data of 93 patients with NSCLC were acquired from The

Tracking HIV-1 DNA fate from cell culture to humanized mice tissues.

Unambiguous identification of HIV reservoirs is essential for their characterization and for developing curative strategies. A major obstacle to curing HIV is the persistence of silent viral genomes in host cells that evade immune detection and resist therapy. Here, we present a fluorescence microscopy-based method for direct in vivo visualization of full-length double-stranded HIV-1 DNA, an achievement not previously realized. To achieve this, we developed an advanced imaging platform adapted for replication-competent HIV-1. This system leverages a bacterial-derived two-component tagging stra

The Past, Present, and Future of Dyslipidemia: A Narrative Review.

Cardiovascular disease (CVD) remains the leading global cause of death, with dyslipidemia as its most modifiable driver of atherosclerotic CVD. The burden is especially severe in India, where early-onset disease and a distinct lipid profile, marked by elevated triglycerides, low high-density lipoprotein cholesterol (HDL-C), and small dense low-density lipoprotein (sdLDL) particles, contribute to increased lifetime risk. The pathophysiology of atherosclerosis has evolved from the cholesterol-centric model to the response-to-retention hypothesis, highlighting the role of apolipoprotein B (ApoB)-

Improved Etiological Diagnosis of Nonresolving or Slowly Resolving Pneumonia Through Combined Endobronchial Ultrasound-Guided Biopsy and Metagenomic Sequencing.

Background: Nonresolving or slowly resolving pneumonia (NRP) poses a diagnostic challenge because infectious and noninfectious etiologies often mimic community-acquired pneumonia on imaging. Endobronchial ultrasound-guided transbronchial lung biopsy (EBUS-TBLB) improves tissue acquisition for peripheral lesions, whereas metagenomic next-generation sequencing (mNGS) offers culture-independent pathogen detection. Whether their combination enhances etiological clarification of NRP remains uncertain. Methods: A total of 109 consecutive adults with NRP unresponsive to standard antimicrobial therapy

Are we closer to achieving precision medicine for migraine treatment? A narrative review.

BACKGROUND: The term 'precision medicine' encompasses strategies to optimize diagnosis and outcome prediction and to tailor treatment for individual patients, in consideration of their unique characteristics. The greater availability of multifaceted datasets and strategies to model such data have made precision medicine increasingly possible in recent years. Precision medicine is especially needed in the migraine field since the response to migraine treatments is not universal amongst all individuals with migraine. OBJECTIVE: To provide a narrative review describing contributions to achieving

Evidence-based diagnosis and locoregional therapy for hepatocellular carcinoma.

Early identification of hepatocellular carcinoma (HCC) is crucial to improving the results of therapy and for patients to be eligible for liver transplantation. Recent advances in noninvasive imaging technology include various techniques of harmonic ultrasound, new ultrasound contrast agents, multislice helical computed tomography and rapid high-quality magnetic resonance. The imaging diagnosis relies on the hallmark of arterial hypervascularity with portal venous washout. Since the use of better radiological techniques has improved the accuracy of noninvasive diagnosis, the role of liver biop

Gen2Epi: an automated whole-genome sequencing pipeline for linking full genomes to antimicrobial susceptibility and molecular epidemiological data in Neisseria gonorrhoeae.

BACKGROUND: Recent adva1nces in whole genome sequencing (WGS) based technologies have facilitated multi-step applications for predicting antimicrobial resistance (AMR) and investigating the molecular epidemiology of Neisseria gonorrhoeae. However, generating full scaffolds of N. gonorrhoeae genomes from short reads, and the assignment of molecular epidemiological information (NG-MLST, NG-MAST, and NG-STAR) to multiple assembled samples, is challenging due to required manual tasks such as annotating antimicrobial resistance determinants with standard nomenclature for a large number of genomes.

An intelligent healthcare system for rare disease diagnosis utilizing electronic health records based on a knowledge-guided multimodal transformer framework.

Rare diseases are a common problem with millions of patients globally, but their diagnosis is difficult because of varied clinical presentations, small sample size, and disparate biomedical data sources. Current diagnostic tools are not able to combine multimodal information effectively, which results in a timely or wrong diagnosis. To fill this gap, this paper suggests a smart multimodal healthcare framework integrating electronic health records (EHRs), genomic sequences, and medical imaging to improve the detection of rare diseases. The framework uses Swin Transformer to extract hierarchical

Detection of complete and partial chromosome gains and losses by comparative genomic in situ hybridization.

Comparative genomic in situ hybridization (CGH) provides a new possibility for searching genomes for imbalanced genetic material. Labeled genomic test DNA, prepared from clinical or tumor specimens, is mixed with differently labeled control DNA prepared from cells with normal chromosome complements. The mixed probe is used for chromosomal in situ suppression (CISS) hybridization to normal metaphase spreads (CGH-metaphase spreads). Hybridized test and control DNA sequences are detected via different fluorochromes, e.g., fluorescein isothiocyanate (FITC) and tetraethylrhodamine isothiocyanate (T

Image-based epigenetic profiling with deep learning and high-speed super-resolution microscopy.

BACKGROUND: Comprehensive profiling of epigenetic states is essential for understanding gene regulation and disease mechanisms. Sequencing-based methods such as ChIP-seq, Hi-C, and RNA-seq provide genome-wide views of histone modifications and 3D genome organization, but lack spatial resolution within single nuclei. RESULTS: Here we present an image-based epigenetic profiling framework that combines high-speed super-resolution microscopy with deep learning. Using models of (i) histone deacetylase inhibition in HEK293T cells and (ii) Rett syndrome iPS cells carrying MECP2 mutations, our approac
