Precise transcription factor (TF) binding to DNA governs gene regulation, yet nucleotide sequence alone often fails to fully capture binding specificity. Although static DNA shape is a recognized determinant of indirect readout, the role of intrinsic conformational flexibility remains underexplored across TF families. Here, we demonstrate that integrating sequence-derived DNA flexibility descriptors into predictive models improves both prediction and mechanistic interpretability of TF-DNA affinity. Across large-scale in vitro data sets encompassing HT-SELEX and protein-binding microarrays for

Cellular environments are crowded systems with reduced solvent polarity, yet how solvent polarity shapes RNA elasticity remains unclear. In this work, our high-precision magnetic tweezers and all-atom molecular dynamics simulations showed that decreasing solvent polarity with ethanol as a model cosolvent produces a biphasic response for double-stranded (ds) RNA: moderate ethanol concentration softens dsRNA, causing a slight decrease in bending persistence length P and stretch modulus S, but high ethanol concentration markedly stiffens dsRNA, reflected by the about twofold increase in P and abo

DNA nanostructure-enabled functional constructs have shown potential to improve healthcare outcomes by offering advanced disease diagnostic and therapeutic strategies. Translating this potential of DNA nanostructure-based constructs to real life applications relies on maintaining and enhancing the structural integrity and functions of the surface-anchored moieties. In this study, we explored the possibility of utilizing choline dihydrogen phosphate (CDHP) solution, an aqueous solution of ionic liquid, to assemble DNA nanostructures of different sizes and complexities with enhanced biostability

Atomic force microscopy (AFM) has demonstrated the ability to resolve single DNA molecules in liquid at a spatial resolution that is sufficient to visualize the double helix structure and variations therein. Such variations can be due to inherent configurational flexibility and may be related to, e.g., DNA sequence, ionic screening, supercoiling, or protein binding. These AFM experiments require DNA to be adhered to a solid and preferably flat support. For high-resolution, in-liquid AFM studies so far, such adhesion has commonly been achieved using Ni2+ ions to electrostatically bridge between

Aptamers, which are short, single-stranded DNA or RNA, are capable of binding to a wide array of targets with exceptional selectivity. Those with high affinity for theophylline have the potential to serve as biosensors, crucial for tracking theophylline levels in the treatment of respiratory conditions. Despite the extensive structural characterization of the RNA theophylline aptamer, the DNA counterpart's ligand-recognition mechanism has remained unclear. Here, we elucidate the DNA theophylline aptamer's ligand-binding mechanism through high-resolution crystal structures of its complexes with

The use of nucleic acids as potential therapeutic tools, sensors, or biomaterials, among other applications, has dramatically increased. Among these, RNA aptamers are of interest due to an innate high specificity toward their cognate targets, which include small molecules, proteins, ions, or cells. In this work, we took advantage of the ability that 8-oxo-7,8-dihydroguanine (8-oxoG) has to participate in unique H-bonding interactions, and probed its use to increase/control the selectivity/affinity of aptamers of RNA and DNA. The chosen model is a 23-nt long RNA (Neo61/Neo1-5'-GGA CUG GGC GAG A

The structures of many non-coding RNAs (ncRNA) are conserved by evolution to a greater extent than their sequences. By predicting the conserved structure of two or more homologous sequences, the accuracy of secondary structure prediction can be improved as compared to structure prediction for a single sequence. Here, we provide protocols for the use of four programs in the RNAstructure suite to predict conserved structures: Multilign, TurboFold, Dynalign, and PARTS. TurboFold iteratively aligns multiple homologous sequences and estimates the pairing probabilities for the conserved structure. D

Chromosome conformation capture (3C) is used to detect three-dimensional chromatin interactions. Typically, chemical crosslinking with formaldehyde (FA) is used to fix chromatin interactions. Then, chromatin digestion with a restriction enzyme and subsequent religation of fragment ends converts three-dimensional (3D) proximity into unique ligation products. Finally, after reversal of crosslinks, protein removal, and DNA isolation, DNA is sheared and prepared for high-throughput sequencing. The frequency of proximity ligation of pairs of loci is a measure of the frequency of their colocalizatio

The limited photon budget of fluorescent dyes is the main limitation for localization precision in localization-based super-resolution microscopy. Points accumulation for imaging in nanoscale topography (PAINT)-based techniques use the reversible binding of fluorophores and can sample a single binding site multiple times, thus elegantly circumventing the photon budget limitation. With DNA-based PAINT (DNA-PAINT), resolutions down to a few nanometers have been reached on DNA-origami nanostructures. However, for long acquisition times, we find a photo-induced depletion of binding sites in DNA-PA

We have computationally analyzed a comprehensive series of Watson-Crick and mismatched B-DNA base pairs, in the gas phase and in several solvents, including toluene, chloroform, ammonia, methanol and water, using dispersion-corrected density functional theory and implicit solvation. Our analyses shed light on how the molecular-recognition machinery behind life's genetic code depends on the medium, in order to contribute to our understanding of the possibility or impossibility for life to exist on exoplanetary bodies. Calculations show how a common non-terran environment like ammonia, less pola

Three-dimensional RNA structures are notoriously difficult to determine, and the link between secondary structure and RNA conformation is only beginning to be understood. These challenges have hindered the identification of guiding principles for small molecule:RNA recognition. We herein demonstrate that the strong and differential binding ability of aminoglycosides to RNA structures can be used to classify five canonical RNA secondary structure motifs through principal component analysis (PCA). In these analyses, the aminoglycosides act as receptors, while RNA structures labeled with a benzof

A set of 90 mer long ssDNA candidates, with different degrees of cytosine (C-levels) (% and clusters) was analyzed for their function as suitable Ag-nanocluster (AgNC) nucleation scaffolds. The sequence (P4) with highest C-level (42.2%) emerged as the only candidate supporting the nucleation process as evident from its intense fluorescence peak at λ660 nm. Shorter DNA subsets derived from P4 with only stable hairpin structures could support the AgNC formation. The secondary hairpin structures were confirmed by PAGE, and CD studies. The number of base pairs in the stem region also contributes t

In this study the influence of the phosphorothioate internucleotide bond on the electronic properties of single and double-stranded short nucleotides has been investigated at the M06-2X/6-31+G** level of theory in the gaseous phase. Due to the chirality of the phosphorus atom in a phosphorothioate (PT) internucleotide diester bond, the adiabatic/vertical mode of electron affinity/ionization potential, spin density and molecular orbital distribution, as well as structural analysis were taken under consideration for the single stranded (ss) R(P) and S(P) diastereomers of d[G(PS)G] and for double

A recent controversy about the presence of arsenic in biological systems prompted us to investigate the possible replacement of phosphorus by arsenic in prebiotic species small enough to be potentially identified in space. Systematic computational experiments were carried out on simple systems able to form a peptide or analogous bond. Density Functional Theory (DFT) within the B3LYP formalism, MP2 and CCSD(T) methods were used to determine the most stable isomers that can possibly form from the [C,H,O,As] and [C,3H,O,As] sets of atoms. It was found that HAsCO, like HPCO and HNCO was the most s

Both chromatin structure and formation of triplex DNA at expanded GAA TTC repeats have been shown to regulate the FXN gene silencing, which causes Friedreich's ataxia. Recent studies have suggested that the presence of heterochromatin at the long expanded GAA TTC repeats, which is enriched in hypoacetylated histones, deters the transcription of the FXN gene. However, neither direct histone binding nor the effect of histone acetylation on the GAA TTC duplex or the GAA GAA TTC triplex has been measured in vitro. In this study, GAA TTC repeating DNAs derived from the human FXN gene, and the GAA G

Long-chain nucleic acids (LCNAs) are increasingly important as diagnostic biomarkers, yet their quantitative detection is often hindered by compact conformations that limit probe accessibility. Here, we report a DNA nanoruler-assisted linearization strategy that mechanically regulates LCNA conformation by employing a rigid DNA tetrahedral framework (DTF) dimer as a nanoruler. This approach anchors the target termini at a predefined nanoscale spacing (∼10-15 nm), imposing defined spatial constraints that stretch and pre-open secondary structures, leading to linearization and enhanced site acces

Stretches of double-stranded DNA sharing the same sequence can recognize each other in cells. This phenomenon, known as homologous recognition, is essential for DNA recombination and repair. Yet, its mechanism remains debated, with purely physical interactions proposed as a contributing factor. Here, we use a minimal DNA nanosensor to quantify homologous pairwise interactions with exquisite precision. We find that homology enhances the duplex-duplex affinity induced by physiological divalent cations and measure the homology-driven recognition free energy as [Formula: see text] per base pair. T

DNA origami nanostructures can adopt multiple conformational states, making an accurate and rapid classification essential for advancing nanoscale fabrication. Although atomic force microscopy (AFM) provides indispensable structural validation, manual per-object labeling for classification is a persistent bottleneck. Here, we introduce an automated classification framework that minimizes user annotation while maintaining high accuracy. The pipeline employs a confidence-based filter to flag uncertain or aggregated objects, which are then selectively relabeled and augmented for iterative retrain

DNA degradation by nucleases is central to genome maintenance, immune defense, and the clearance of extracellular DNA, yet its execution at the single-molecule level remains poorly defined. Here, we use high-speed atomic force microscopy (HS-AFM) to directly visualize the real-time dynamics of DNA digestion by DNase I at nanometer resolution. DNase I repeatedly revisits structurally strained DNA regions before cleavage initiation, revealing a topology-sensitive mode of interaction that is inaccessible to ensemble biochemical approaches. Time-resolved imaging further uncovers a multistep degrad

Magnesium ions (Mg2+) play a crucial role in stabilizing various RNA tertiary motifs, such as pseudoknots, G-quadruplexes, kissing loops, and A-minor motifs, to name a few. Despite their importance, the precise location and role of Mg2+ ions in RNA folding are challenging to characterize both experimentally and computationally. In this study, we employ an all-atom structure-based model integrated with the dynamic counterion condensation (DCC) model to investigate the folding and unfolding transitions of apo SAM-II riboswitch RNA at physiological concentrations of Mg2+.
