Exploring spatial dose information in the parotid gland for xerostomia prediction and local dose patterns in head and neck cancer radiotherapy.

Purpose. To investigate the relationship between spatial parotid dose and the risk of xerostomia in patients undergoing head-and-neck cancer radiotherapy, using machine learning (ML) methods.Methods. Prior to conducting voxel-based ML analysis of the spatial dose, two steps were taken: (1) The parotid dose was standardized through deformable image registration to a reference patient; (2) Bilateral parotid doses were regrouped into contralateral and ipsilateral portions depending on their proximity to the gross tumor target. Individual dose voxels were input into six commonly used ML models, wh

Multiparametric Data-driven Imaging Markers: Guidelines for Development, Application and Reporting of Model Outputs in Radiomics.

This paper is the fifth in a five-part series on statistical methodology for performance assessment of multi-parametric quantitative imaging biomarkers (mpQIBs) for radiomic analysis. Radiomics is the process of extracting visually imperceptible features from radiographic medical images using data-driven algorithms. We refer to the radiomic features as data-driven imaging markers (DIMs), which are quantitative measures discovered under a data-driven framework from images beyond visual recognition but evident as patterns of disease processes irrespective of whether or not ground truth exists fo

Modality-independent representations of small quantities based on brain activation patterns.

Machine learning or MVPA (Multi Voxel Pattern Analysis) studies have shown that the neural representation of quantities of objects can be decoded from fMRI patterns, in cases where the quantities were visually displayed. Here we apply these techniques to investigate whether neural representations of quantities depicted in one modality (say, visual) can be decoded from brain activation patterns evoked by quantities depicted in the other modality (say, auditory). The main finding demonstrated, for the first time, that quantities of dots were decodable by a classifier that was trained on the neur

Multi-cohort transcriptomic analysis with machine learning identifies interferon-related candidate genes in systemic lupus erythematosus.

Systemic lupus erythematosus (SLE) is a heterogeneous autoimmune disease with complex molecular mechanisms. Although transcriptomic studies have revealed prominent interferon signatures in SLE, robust prioritization of candidate genes across independent cohorts remains challenging. In this study, we performed a multi-cohort transcriptomic analysis using publicly available GEO datasets. Differential expression analysis was conducted independently within each cohort to minimize cross-study confounding. Machine learning models, including LASSO, support vector machine, and random forest, were appl

Machine learning reveals immune heterogeneity in recovery-phase samples of pediatric wheezing.

BACKGROUND: Pediatric wheezing diseases are linked to the risk of progression to persistent wheezing or asthma, particularly in cases with chronic airway inflammation and genetic predisposition. Early identification of high-risk children is crucial for timely intervention, yet the recovery phase of wheezing episodes, a transitional period, is often overlooked. METHODS: We integrated RNA-seq data from GEO datasets (GSE113209 and GSE103166), focusing on 39 recovery-phase nasal mucosal samples from two independent cohorts. After log-transformation and batch-effect correction using ComBat, differ

Mouse tissue glycome atlas 2022 highlights inter-organ variation in major N-glycan profiles.

This study presents "mouse tissue glycome atlas" representing the profiles of major N-glycans of mouse glycoproteins that may define their essential functions in the surface glycocalyx of mouse organs/tissues and serum-derived extracellular vesicles (exosomes). Cell surface glycocalyx composed of a variety of N-glycans attached covalently to the membrane proteins, notably characteristic "N-glycosylation patterns" of the glycocalyx, plays a critical role for the regulation of cell differentiation, cell adhesion, homeostatic immune response, and biodistribution of secreted exosomes. Given that t

Stage-wise environmental recovery patterns and cross-domain interactions of planktonic bacterial communities in Zhanjiang Bay following typhoon disturbance.

Typhoon events can abruptly alter local biogeochemical cycles, which may strongly influence microbial community structure and ecological interactions. Climate change is increasing the frequency of extreme weather events such as typhoons, yet the consequences of these disturbances for microbial community structure and interspecific interactions remain insufficiently studied. This study investigated the dynamic responses of bacterioplankton communities in Zhanjiang Bay, a typical semi-enclosed bay, before and after Typhoon Prapiroon. By integrating high-throughput sequencing, phylogenetic null m
