Proteomics signatures of human breast cancer: A systematic review.

INTRODUCTION: Proteomics can play an important role in advancing the discovery of cancer biomarkers. We aimed to synthesize current evidence concerning proteome signatures and molecular pathways involved in human breast cancer (BC). METHODS: A search was conducted to identify studies reporting large-scale proteome differences between samples from patients with BC and cancer-free controls or between tumor tissue and cancer-free tissue. The Search Tool for the Retrieval of Interacting Genes/Proteins (STRING) database was used to create a protein-protein interaction (PPI) network and perform fun

Novel biomarkers of crescentic glomerulonephritis identified by urinary proteomics.

INTRODUCTION: Crescentic glomerulonephritis (CrGN) with rapidly progressive renal function loss necessitates prompt pathology diagnosis and treatment. Non-invasive biomarkers are crucial in cases where renal biopsy is unavailable or unsuitable. Urinary proteomics, particularly data-independent acquisition (DIA) proteomics, might provide potential indicators. METHODS: We recruited crescentic nephritis proved by renal biopsy at Peking Union Medical College Hospital (PUMCH) from May 2022 to April 2023 and age-matched nephritis, acute kidney injury (AKI), and health controls. The CrGN group is th

Decoding recurrent pregnancy loss: insights from comparative proteomics studies.

Recurrent pregnancy loss represents a common disorder that affects up to 2% of the women aiming at childbirth with long-term consequences on family and society. Factors contributing to it in more than half of the cases are still unknown. Comparative proteomic analysis can provide new insights into the biological pathways underlining the pathogenesis of recurrent pregnancy loss. Until now, chorionic villi, decidua, placenta, endometrium, and maternal blood from women with recurrent pregnancy loss have been analyzed by comparative proteomics studies. In this review, we aimed to provide a critica

Proteomics signatures associated with hip arthropathy in ankylosing spondylitis.

OBJECTIVE: Ankylosing spondylitis (AS) is a chronic inflammatory disease primarily affecting the axial skeleton and peripheral joints, with hip arthropathy representing a severe complication that critically impairs mobility. While persistent inflammation is a hallmark of AS, the molecular mechanisms driving hip involvement remain poorly characterized. This study aimed to identify and validate protein biomarkers associated with hip arthropathy progression in AS through integrated proteomic and functional analyses. METHODS: Liquid chromatography-mass spectrometry (LC-MS/MS) was employed to scre

Semi-supervised Bayesian integration of multiple spatial proteomics datasets.

The subcellular localisation of proteins is a key determinant of their function. High-throughput analyses of these localisations can be performed using mass spectrometry-based spatial proteomics, which enables us to examine the localisation and relocalisation of proteins. Furthermore, complementary data sources can provide additional sources of functional or localisation information. Examples include protein annotations and other high-throughput 'omic assays. Integrating these modalities can provide new insights as well as additional confidence in results, but existing approaches for integrati

Insights from Mass Spectrometry-Based Proteomics on Cryptococcus neoformans.

Cryptococcus neoformans is an opportunistic fungal pathogen and causative agent of cryptococcosis and cryptococcal meningitis (CM). Cryptococcal disease accounts for up to 19% of AIDS-related mortalities globally, warranting its label as a pathogen of critical priority by the World Health Organization. Standard treatments for CM rely heavily on high doses of antifungal agents for long periods of time, contributing to the growing issue of antifungal resistance. Moreover, mortality rates for CM are still incredibly high (13-78%). Attempts to create new and effective treatments have been slow due

Feasibility of plasma proteomics in patients with immune thrombocytopenia.

ITP is an acquired autoimmune bleeding disorder characterized by an isolated thrombocytopenia. The pathophysiology is highly multifactorial and involves antibody- and/or cytotoxic T cell-mediated killing of platelets and disruption of megakaryocyte function hampering platelet production. ITP remains a diagnosis of exclusion, and due to the high degree of variability between patients, it remains challenging to predict disease courses and responses to therapeutic agents. Hence, diagnostic and therapeutic laboratory biomarkers are highly warranted. To address this issue, in their paper, Jiang and

Identification of RVFV Host Factors Using Quantitative Interaction Proteomics.

Affinity enrichment coupled with liquid chromatography-tandem mass spectrometry (AE-LC-MS/MS) enables a comprehensive study of virus-host protein-protein interactions in cells and tissues infected with Rift Valley fever virus (RVFV) or ectopically expressing RVFV proteins. Depending on the research question, different experimental setups with carefully chosen controls are needed. Here, we describe the detailed workflow of sample preparation, processing, and cleanup, while also outlining critical points to consider when designing and performing AE-LC-MS/MS experiments.

Spatial Proteomics for the Molecular Characterization of Breast Cancer.

Breast cancer (BC) is a major global health issue, affecting a significant proportion of the female population and contributing to high rates of mortality. One of the primary challenges in the treatment of BC is the disease's heterogeneity, which can lead to ineffective therapies and poor patient outcomes. Spatial proteomics, which involves the study of protein localization within cells, offers a promising approach for understanding the biological processes that contribute to cellular heterogeneity within BC tissue. To fully leverage the potential of spatial proteomics, it is critical to ident

A framework for ultra-low-input spatial tissue proteomics.

Spatial proteomics combining microscopy-based cell phenotyping with ultrasensitive mass-spectrometry-based proteomics is an emerging and powerful concept to study cell function and heterogeneity in (patho)physiology. However, optimized workflows that preserve morphological information for phenotype discovery and maximize proteome coverage of few or even single cells from laser microdissected tissue are currently lacking. Here, we report a robust and scalable workflow for the proteomic analysis of ultra-low-input archival material. Benchmarking in murine liver resulted in up to 2,000 quantified

Biomarker-Development Proteomics in Kidney Transplantation: An Updated Review.

Kidney transplantation (KT) is the optimal therapeutic strategy for patients with end-stage renal disease. The key to post-transplantation management is careful surveillance of allograft function. Kidney injury may occur from several different causes that require different patient management approaches. However, routine clinical monitoring has several limitations and detects alterations only at a later stage of graft damage. Accurate new noninvasive biomarker molecules are clearly needed for continuous monitoring after KT in the hope that early diagnosis of allograft dysfunction will lead to a

Evaluation of the Molecular Mechanisms of Sepsis Using Proteomics.

Sepsis is a complex syndrome promoted by pathogenic and host factors; it is characterized by dysregulated host responses and multiple organ dysfunction, which can lead to death. However, its underlying molecular mechanisms remain unknown. Proteomics, as a biotechnology research area in the post-genomic era, paves the way for large-scale protein characterization. With the rapid development of proteomics technology, various approaches can be used to monitor proteome changes and identify differentially expressed proteins in sepsis, which may help to understand the pathophysiological process of se

Comprehensive Proteomics Profiling Reveals Circulating Biomarkers of Hypertrophic Cardiomyopathy.

BACKGROUND: Hypertrophic cardiomyopathy (HCM) is caused by mutations in the genes coding for proteins essential in normal myocardial contraction. However, it remains unclear through which molecular pathways gene mutations mediate the development of HCM. The objectives were to determine plasma protein biomarkers of HCM and to reveal molecular pathways differentially regulated in HCM. METHODS: We conducted a multicenter case-control study of cases with HCM and controls with hypertensive left ventricular hypertrophy. We performed plasma proteomics profiling of 1681 proteins. We performed a spars

Enhancing Top-Down Proteomics of Brain Tissue with FAIMS.

Proteomic investigations of Alzheimer's and Parkinson's disease have provided valuable insights into neurodegenerative disorders. Thus far, these investigations have largely been restricted to bottom-up approaches, hindering the degree to which one can characterize a protein's "intact" state. Top-down proteomics (TDP) overcomes this limitation; however, it is typically limited to observing only the most abundant proteoforms and of a relatively small size. Therefore, fractionation techniques are commonly used to reduce sample complexity. Here, we investigate gas-phase fractionation through high
