Deciphering the dynamic genetic architecture of adult-plant salinity tolerance in bread wheat using multi-model GWAS and genomic prediction.

BACKGROUND: Soil salinity is a major constraint to wheat productivity, necessitating the identification of robust genetic loci for breeding. This study aims to dissect the genetic architecture of adult-plant salinity tolerance in a diverse panel of 298 Iranian wheat accessions. A multi-model GWAS framework (MLM, FarmCPU, and BLINK) was deployed under moderate (6 dS/m) and severe (12 dS/m) salinity stress. High-confidence consensus marker-trait associations (MTAs) were validated through comparative synteny analysis with the rice genome. Furthermore, the genomic predictive ability of gBLUP was e…

Widespread genomic islands are hotspots of genome variations and mosaicism in giant viruses.

Giant viruses in the phylum Nucleocytoviricota possess exceptionally large and mosaic genomes, yet the mechanisms underlying their remarkabl … mes. Notably, many genomic islands are enriched in bacterial homologs, and several exhibit striking synteny with genomic regions recovered from co-occurring bacterial genomes, supporting large-scale genetic exchange between bacteria and giant viruses. Together, these findings identify genomic islands as pervasive and dynamic drivers of giant virus genome …

Identification of the HAK/KUP/KT Potassium Transporter Gene Family in Sweet Potato and Functional Characterization of IbHAK5A.

Potassium (K+) is an essential mineral element for plant growth and development. Members of the HAK/KUP/KT (HAK) gene family serve pivotal r … IbHAK gene, including protein physicochemical properties, chromosome distribution, gene structure, synteny, and promoter cis-elements. Notably, five IbHAK5 genes (IbHAK5A-IbHAK5E) clustered on the HAK gene tree with AtHAK5, OsHAK5, and ZmHAK5. This suggests that small-scale duplication events likely drove the expansion of HAK5 in sweet potato. Among them …

Comprehensive analysis of colony-stimulating factor genes and immunostimulatory effects of CSF3a in rainbow trout (Oncorhynchus mykiss).

Colony-stimulating factors (CSFs) play critical roles in the host response to tissue injury and pathogenic infection. In this study, we conducted a comprehensive genome-wide analysis and identified seven csf genes in rainbow trout (Oncorhynchus mykiss). Comparative analyses of gene structure, conserved synteny, and protein sequence alignment further supported their annotation and orthology with other vertebrate csf genes. Although csf3 has been identified in several teleost species, its biological functions remain largely uncharacterized. Here, we reported that rainbow trout csf3 (Rtcsf3) gene…

Characterization and functional analysis of toll-like receptor 4 in Chinese soft-shelled turtle Pelodiscus sinensis.

Mammalian Toll-like receptor 4 (TLR4) recognizes lipopolysaccharide (LPS) in initiating the innate immune responses. Early studies indicate that turtles are more resistant to LPS challenge than mammals. It remains unknown if turtles express TLR4 and why they are more resistant to LPS. In this study, TLR4 gene from Chinese soft-shelled turtle, Pelodiscus sinensis, was cloned and characterized. The full length cDNA of turtle TLR4 (tTLR4) consists of 3396 base pairs with an 2499-bp open reading frame, encoding 833 amino acids. Phylogenetic and syntenic analyses suggest that tTLR4 is to be ortholo

Pseudomonas syringae pv. tabaci 8018 is Virulent Against Tobacco Cultivars N509 and Burley21 Due to Spontaneous Mutation in hopAZ1.

The complete genome sequence of a relatively weak virulent tobacco pathogen, Pseudomonas syringae pv. tabaci 8018 (Pta8018) was determined to elucidate key genetic elements that cause disease. Genome comparison of Pta8018 to the previously available P. syringae pv. tabaci strains revealed that Pta8018 and Pta11528 had high genome synteny, with an approximately 5 Mb chromosome inversion in Pta6605. Furthermore, Pta8018 had lost the pathogenicity island GI-1 including a tabtoxin biosynthesis gene cluster and showed weak virulence on Nicotiana tabacum 'Xanthi NC' (Xanthi). When inoculated into se…

Genome-wide characterization of the caspase family genes in different sturgeons: Insights into lineage-specific expansion and immune responses.

Caspases are pivotal executioners of apoptosis and inflammation, playing critical roles in vertebrate immune defense. However, their evolutionary dynamics and functional characteristics in basal ray-finned fish, such as sturgeons, remain largely unexplored. In this study, we performed a genome-wide identification and characterization of the caspase (CASP) gene family in three sturgeons (Acipenser ruthenus, Polyodon spathula, and Acipenser sinensis). Phylogenetic and synteny analyses revealed a lineage-specific expansion of the sturgeon CASPs repertoire, particularly within the CASP8 and CASP3/…
