Clinical evaluation of the isothermal amplification assays for the detection of four common respiratory viruses in children with pneumonia.

Respiratory viruses are recognized as serious causes of morbidity and mortality in lower respiratory tract infections in patients. Isothermal amplification assays are increasingly used in their detection because of their rapidity, simplicity and cost-effectiveness, when compared to traditional molecular diagnostic methods. However, systematic assessment of these assays in the clinical settings is rarely reported. MEDLINE (Pubmed) searches were done analysing subject headings and words in the abstract related to isothermal amplification assay and virus. Selected loop-mediated isothermal amplifi

Impact of dengue virus (DENV) co-infection on clinical manifestations, disease severity and laboratory parameters.

BACKGROUND: The co-circulation of 4 DENV serotypes in geographically expanding area, has resulted in increasing occurrence of DENV co-infections. However, studies assessing the clinical impact of DENV co-infections have been scarce and have involved small number of patients. This study explores the impact of DENV co-infection on clinical manifestations and laboratory parameters. METHODS: This retrospective study involved consecutive hospitalized patients with non-structural protein 1 (NS1) antigen positivity during an outbreak (Jan to April 2014). Multiplex RT-PCR was performed directly on NS

Validation of a new Aspergillus real-time PCR assay for direct detection of Aspergillus and azole resistance of Aspergillus fumigatus on bronchoalveolar lavage fluid.

Azole resistance in Aspergillus fumigatus is increasingly reported. Here, we describe the validation of the AsperGenius, a new multiplex real-time PCR assay consisting of two multiplex real-time PCRs, one that identifies the clinically relevant Aspergillus species, and one that detects the TR34, L98H, T289A, and Y121F mutations in CYP51A and differentiates susceptible from resistant A. fumigatus strains. The diagnostic performance of the AsperGenius assay was tested on 37 bronchoalveolar lavage (BAL) fluid samples from hematology patients and 40 BAL fluid samples from intensive care unit (ICU)

High prevalence of spotted fever group rickettsiae in Amblyomma variegatum from Uganda and their identification using sizes of intergenic spacers.

The spotted fever group (SFG) rickettsiae are obligate intracellular bacteria transmitted by ticks that cause several tick-borne rickettsioses in humans worldwide. This study was intended to determine the prevalence of SFG rickettsiae in Amblyomma variegatum from 7 districts across Uganda. In addition to sequencing of gltA and ompA genes, identification of Rickettsia species based on the sizes of highly variable intergenic spacers, namely, dksA-xerC, mppA-purC, and rpmE-tRNA(fMet) was carried out. Application of multiplex PCR for simultaneous amplification of 3 spacers combined with capillary

Environmental ocurrence of Salmonella Dublin in Midwest U.S. dairy-beef operations: Associations with biosecurity and farm management.

BACKGROUND: Salmonella Dublin (S. Dublin) affects both cattle health and public safety due to its host adaptation, antimicrobial resistance, and persistence in subclinical carriers. Although well documented in dairy systems, its epidemiology in U.S. dairy-origin cattle raised for beef (dairy-beef) remains understudied. OBJECTIVE: To design and validate a multiplex PCR (mPCR) assay for environmental detection of S. Dublin, apply mPCR alongside culture to estimate environmental occurrence in dairy-beef farms, and identify farm-level practices associated with detection. METHODS: Previously desc

Statistical Genetics of DMD Gene Mutations in a Kazakhstan Cohort: MLPA/NGS Variant Validation and Genotype-Phenotype Modelling.

Background: Duchenne muscular dystrophy (DMD) results from pathogenic variants in the DMD gene, one of the most significant and most mutation-prone genes in the human genome. Although global mutation registries are well developed, genetic data from Central Asian populations remain extremely limited, leaving essential gaps in regional epidemiology and in the understanding of genotype-phenotype patterns. Methods: We conducted a retrospective analysis of patients with genetically confirmed dystrophinopathy in Kazakhstan. Variants were identified using multiplex ligation-dependent probe amplificat

Phylogrouping of Pseudomonas aeruginosa from burn patients reveals distinct group 3 characteristics.

Introduction. Pseudomonas aeruginosa is a bacterial pathogen that causes acute infections in burned patients which can be very difficult to treat due to the high frequency of antibiotic-resistant strains. In 2019, whole-genome analysis led to the identification of five P. aeruginosa phylogroups including both clinical and environmental isolates. One of these phylogroups (Group 3) is highly genetically divergent and has been recently reclassified as Pseudomonas paraeruginosa based on genomic analysis, although there is no phenotypic difference with other P. aeruginosa phylogroups.Hypothesis. We

A multiplex targeted NGS panel for identifying pathogens in canine neurological and reproductive diseases.

INTRODUCTION: Multiple pathogens can infect the canine reproductive and central nervous systems, including organisms that are zoonotic, such as Brucella canis, pathogenic Leptospira spp., Anaplasma phagocytophilum, Histoplasma capsulatum, and Blastomyces dermatitidis. In this study, we developed a targeted next-generation sequencing (tNGS) panel to identify common infectious agents related to neurologic and reproductive disease in canines while incorporating less common zoonotic agents into a single test. METHODS: Primer pools were developed to detect 34 pathogens and used in two multiplex PC

Epidemiologic Characteristics of 1.4 Million Multiplex PCR Tests for 12 Urogenital and Sexually Transmitted Infection Pathogens in Korea (2021-2024).

Sexually transmitted infections (STIs) remain a global health concern, but large-scale multiplex PCR surveillance data are limited. This study aimed to characterize sex- and age-specific distributions, temporal patterns, and co-infection dynamics of 12 urogenital and sexually transmitted infection (STI) pathogens in Korea. We retrospectively analyzed 1,399,431 multiplex PCR test records (902,713 females, 496,718 males) collected nationwide between 2021 and 2024. Positivity rates were stratified by sex, age, month, season, and year. Co-infection coverage and inter-pathogen correlations were ass

Investigation of genotype-phenotype and familial features of Turkish dystrophinopathy patients.

Duchenne muscular dystrophy (DMD) and Becker muscular dystrophy (BMD) are X-linked recessive allelic muscle diseases caused by dystrophin gene mutations. Eight hundred thirty-seven patients admitted between 1997 and 2022 were included in the study. Two hundred twenty patients were analyzed by multiplex PCR (mPCR) alone. Five hundred ninety-five patients were investigated by multiplex ligation-dependent probe amplification (MLPA), and 54 patients were examined by sequencing. Deletion was detected in 60% (132/220) of the cases in the mPCR group only and in 58.3% (347/595) of the cases with MLPA

Forensically relevant anatomical brain regions cannot be sub-differentiated by RNA expression analysis.

The contextualization of biological traces generated by severe head injuries can be beneficial for criminal investigations. Here we aimed to identify and validate mRNA candidates for a robust sub-differentiation of forensically and traumatologically relevant brain regions. To this purpose, massively parallel sequencing of whole transcriptomes in sample material taken from four different areas of the cerebral cortex (frontal, temporal, parietal, occipital lobe) was performed, followed by bioinformatical data analysis, classification, and biostatistical candidate selection. Candidates were evalu

Antimicrobial prescribing after rapid influenza PCR implementation in the emergency department.

INTRO: Influenza shares common symptoms with bacterial pneumonia, which may result in unnecessary antibiotic prescriptions in the emergency department (ED) when the diagnosis is unknown. Rapid influenza polymerase chain reaction (PCR) tests have reduced turnaround times compared to standard multiplex PCR respiratory panels allowing for earlier diagnosis, which may improve antimicrobial stewardship outcomes in the ED. This study aims to compare antibiotic and antiviral use before and after deployment of the rapid influenza PCR in the ED. METHODS: This single-center, retrospective, cohort study
