Thyroid hormone signaling causally influences pancreatic disease risk: Evidence from Mendelian randomization and multi-omics integration.

The relationship between thyroid function and pancreatic disease has been observed clinically, yet causality remains unestablished. We applied bidirectional Mendelian randomization using genetic instruments from genome-wide association studies encompassing over 500,000 individuals to determine causal relationships. We demonstrate that genetic liability to hypothyroidism substantially protects against acute pancreatitis (odds ratio 0.37, 95 % CI 0.17-0.80). Genetically elevated basal metabolic rate increases acute pancreatitis risk (OR 1.16) while decreasing chronic pancreatitis risk (OR 0.77),

Occupational dust exposure is associated with cardiovascular risk via glycerophospholipid metabolism and IL-6-mediated endothelial inflammation: Insights from multi-omics integration.

Occupational dust is a widespread environmental contaminant associated with cardiovascular disease risk, yet its underlying molecular mechanisms remain insufficiently elucidated. This study investigated the associations between occupational respirable dust exposure (CDE) and early indicators of cardiovascular risk in 8662 participants from the China-Northern Anhui Coal Workers Cohort (C-NACWC). To explore potential mechanisms, we employed an integrative multi-omics approach, combining serum lipidomics from these participants with publicly available single-cell RNA sequencing data (GSE159677) f

A Gut Feeling: An Exploratory Multi-Omics Study of Gut Microbiome Dysbiosis and Metabolome and Lipidome Alterations in GATA2 Deficiency.

GATA2 deficiency predisposes patients to recurrent infections, myelodysplastic neoplasms (MDSs), and malignancies through disrupted hematopoiesis and immune dysfunction. The role of the gut microbiome (GM) in this condition remains poorly defined. In this multicenter study, we analyzed GM composition, metabolomic, and lipidomic profiles in 12 Italian GATA2-deficient patients, comparing non-HSCT and post-HSCT GATA2-deficient individuals with healthy controls. Non-HSCT patients showed a relative enrichment of Proteobacteria-associated Gram-negative taxa, accompanied by increased levels of metabo

Emodin Exerts Dual Hepatoprotective/Hepatotoxic Effects Dependent on Metabolic Microenvironment via Gut-Liver Axis Crosstalk: A Multi-Omics Study in MAFLD and Normal Mice.

Emodin exhibits promising hepatomodulatory potential, yet its precise actions remain poorly characterized across distinct hepatic pathological states. Dose-dependent effects of emodin (40, 80, and 120 mg/kg) were investigated in mice with metabolic dysfunction-associated steatotic liver disease (MASLD), as well as healthy control mice, through integrated histopathological, biochemical, metabolomic, and gut microbiota profiling. The 80 mg/kg dose tended to yield the most favorable hepatoprotective outcomes in MASLD mice, whereas the 120 mg/kg dose was accompanied by apparent adverse hepatic alt

Potential risk proteins for suicide attempts: multi-omics analysis based on European population biobanks.

Suicide is defined as an intentional act of ending one's own life. Suicide attempt (SA) is a significant risk factor for suicide death. Research on SA has progressed from socio-psychological perspectives to the molecular and genetic levels. While the biological mechanisms underlying genome-wide association studies (GWAS) identified risk loci remain largely unclear. To investigate the potential risk mechanisms, we constructed a systematic analytic pipeline using brain protein quantitative trait locus (pQTL) datasets (Banner, N=152; ROSMAP, N=376), a brain expression quantitative trait locus (eQ

Multi-Omics Integration and Causal Inference Identify HSD17B1 as a Potential Nobiletin Target Linking Neurosteroid Metabolism to Alzheimer's Disease.

Alzheimer's disease (AD) is characterized not only by neuronal dysfunction but also by profound remodeling of the brain microenvironment, including immune-glial activation and metabolic dysregulation. Increasing evidence also implicates neurosteroid-related pathways in AD and dementia. Nobiletin has shown neuroprotective effects in AD-related models, but its upstream human targets and mechanism-based translational relevance remain insufficiently defined. Here, we integrated multi-omics analyses, interpretable machine learning, causal inference, structural modeling, and experimental validation

Multi-omics analysis of saccharomyces boulardii supplementation reveals coordinated microbiome, metabolic, and immune signaling changes accompanying tumor suppression.

The gut microbiome shapes cancer progression and treatment responses, yet scalable microbiome-targeted interventions remain limited. We screened commercial probiotics for activation of the host aryl hydrocarbon receptor (AhR) and identified the yeast Saccharomyces boulardii as a consistent AhR activator. In an immunocompetent syngeneic colorectal cancer model, daily oral gavage of S. boulardii slowed growth of established subcutaneous tumors without detectable tumor colonization. Integrated profiling of the gut microbiome, circulating metabolites, cytokines, and tumor transcriptomes revealed a

X-intNMF: a cross- and intra-omics regularized NMF framework for multi-omics integration.

MOTIVATION: The rapid accumulation of multi-omics data presents a valuable opportunity to advance our understanding of complex diseases and biological systems, driving the development of integrative computational methods. However, the complexity of biological processes, spanning multiple molecular layers and involving intricate regulatory interactions, requires models that can capture both intra- and cross-omics relationships. Most existing integration methods primarily focus on sample-level similarities or intra-omics feature interactions, often neglecting the interactions across different om

Beyond the Transcriptome: Leveraging Cellular Indexing of Transcriptomes and Epitopes by Sequencing (CITE-seq) for Deeper Cellular Insights.

The advent of single-cell genomics has revealed profound cellular heterogeneity, yet transcriptomic profiling alone often fails to show the functional proteomic state of a cell. Cellular indexing of transcriptomes and epitopes by sequencing (CITE-seq) emerged to bridge this critical gap, enabling the simultaneous quantification of RNA and surface protein expression within individual cells. This transformative technology leverages oligonucleotide-conjugated antibodies to assess protein abundance using a panel of marker-specific tags, which are cocaptured with cellular messenger RNA in single-ce

Integrative transcriptomic and metabolomic analysis of Drynaria roosii reveals genes involved in the biosynthesis of medicinal compounds.

The rhizome of Drynaria roosii (Drynariae Rhizoma) holds significant medicinal and economic value. It is traditionally used to promote blood circulation, remove blood stasis, and strengthen the kidneys and bones. However, the distribution and biosynthetic pathways of medicinal compounds in different tissues of D. roosii remain unclear. In this study, non-targeted metabolomics and transcriptomics analyses were conducted on leaves, stems, and tubers of D. roosii, and a high-quality reference transcriptome was obtained using Pacific BioSciences (PacBio) single-molecule real-time (SMRT) sequencing

The mechanisms underlying ester enhancement and higher alcohol reduction in Chi-flavor base liquor brewing via Limosilactobacillus fermentum fortification: A multi-omics investigation.

Chi-flavor Baijiu is a unique liquor in the Pearl River Delta region. Ethyl lactate is the key flavor with low content in base liquor, affecting qualities of Chi-flavor Baijiu. To address this issue, Limosilactobacillus fermentum Y8 (Y8) isolated from sour mash, was used to fortify the fermentation. Results showed that contents of ethyl acetate and ethyl lactate reached to 663.55 mg/L and 604.25 mg/L, increased by 334.97% and 331.26%, respectively, with that of ethanol unchanged and main higher alcohols reduced significantly. Metagenomic analysis revealed that Lactiplantibacillus, Limosilactob

MiTo: tracing the phenotypic evolution of somatic cell lineages via mitochondrial single-cell multi-omics.

Mitochondrial single-cell lineage tracing has recently emerged as a scalable and non-invasive tool to trace somatic cell lineages. However, the reliability and resolution of this technology remains highly debated. Here, we present MiTo, a novel end-to-end framework for robust mitochondrial single-cell lineage tracing data analysis. Benchmarked against real-world datasets, MiTo outperforms state-of-the-art methods and baselines in data pre-processing and clonal inference. Applied to a time-resolved dataset of breast cancer evolution (>2,500 cells), MiTo accurately infers ground-truth cell linea

Integrative multi-omics analysis unravels the metabolic landscape and reveals serum biomarkers for early diagnosis of hyperuricemia.

BACKGROUND: Hyperuricemia (HUA) is a major risk factor for gout and multiple metabolic disorders. Although serum uric acid (UA) is the gold standard for HUA diagnosis, it fails to reflect early metabolic disturbances and shows limited predictive value for asymptomatic HUA. This study sought to elucidate the pathological mechanisms underlying HUA and identify novel diagnostic biomarkers beyond UA. METHODS: This study enrolled 195 patients with HUA and 98 healthy controls. Global metabolomics and proteomics profiling were performed to characterize molecular alterations underlying HUA. Based on

Shaping breast cancer progression in obesity: Insights from advanced models and omics tools.

Obesity is a negative prognostic factor in BC, a heterogeneous and complex disease representing the leading cause of mortality from female cancer. Within the breast tumour microenvironment (TME), adipocytes, fibroblasts, immune cells and the extracellular matrix are aberrantly activated in obesity, leading to inflammatory responses, together with hormonal and metabolic changes, and activation of oncogenic pathways that facilitate disease progression. To fully grasp the metabolic complexity and heterogeneity of obese BC patients, proper experimental models, able to mimic the aberrant interactio

Multi-omics network inference with a Gaussian copula model.

BACKGROUND: Inferring partial correlation networks is essential in systems biology to uncover direct interactions between biological entities. Traditional Gaussian graphical models rely on the assumption of normally distributed data; this assumption is not satisfied when dealing with multi-omics datasets comprising heterogeneous data types such as continuous and discrete variables. RESULTS: We propose a novel likelihood-based approach for network inference using a Gaussian copula model with semiparametric pairwise-likelihood estimation of the latent correlation matrix. The inferred correlatio
