Perivascular Astrocytic Gliosis Induced by Retinal Gene Therapy.

This retrospective follow-on study reviewed 25 consecutive patients with genetically confirmed choroideremia who were treated with subretinal AAV2-CAG-REP1 in dose-escalation gene therapy clinical trials conducted at Oxford University Hospitals NHS Foundation Trust and the University Eye Hospital Tübingen. Six patients in Oxford received 1010 vector genomes in 100 µL, while a further 19 patients across both centers received 1011 vector genomes in 100 µL. Although the primary safety outcomes of both investigator-led academic studies have previously been reported, retinal imaging changes were ob

Live imaging and interactome analysis of Zika and chikungunya viral RNAs via dual-action aptamer tag.

Arthropod-borne, positive-sense RNA viruses encompass many human pathogens posing significant health threats worldwide. Understanding intracellular dynamics and host-factor interactions of the viral genome is essential for devising effective antiviral strategies. Here, we engineer dual-labeled Zika and chikungunya viruses incorporating a Mango-II aptamer for RNA pulldown and real-time imaging, achieving high-resolution imaging of flavivirus RNA in live cells. Tandem imaging with viral replication proteins revealed intracellular dynamics of replication complexes and RNA molecules of these virus

The Theranostic Genome.

Theranostic drugs represent an emerging path to deliver on the promise of precision medicine. However, bottlenecks remain in characterizing theranostic targets, identifying theranostic lead compounds, and tailoring theranostic drugs. To overcome these bottlenecks, we present the Theranostic Genome, the part of the human genome whose expression can be utilized to combine therapeutic and diagnostic applications. Using a deep learning-based hybrid human-AI pipeline that cross-references PubMed, the Gene Expression Omnibus, DisGeNET, The Cancer Genome Atlas and the NIH Molecular Imaging and Contra

Radiogenomics of lung cancer.

Machine learning (ML) and artificial intelligence (AI) are aiding in improving sensitivity and specificity of diagnostic imaging. The rapid adoption of these advanced ML algorithms is transforming imaging analysis; taking us from noninvasive detection of pathology to noninvasive precise diagnosis of the pathology by identifying whether detected abnormality is a secondary to infection, inflammation and/or neoplasm. This is led to the emergence of "Radiobiogenomics"; referring to the concept of identifying biologic (genomic, proteomic) alterations in the detected lesion. Radiobiogenomic involves

Profiling Chromosome Topological Features by Super-Resolution 3D Structured Illumination Microscopy.

Three-dimensional structured illumination microscopy (3D-SIM) and fluorescence in situ hybridization on three-dimensional preserved cells (3D-FISH) have proven to be robust and efficient methodologies for analyzing nuclear architecture and profiling the genome's topological features. These methods have allowed the simultaneous visualization and evaluation of several target structures at super-resolution. In this chapter, we focus on the application of 3D-SIM for the visualization of 3D-FISH preparations of chromosomes in interphase, known as Chromosome Territories (CTs). We provide a workflow

Mitochondrial haplotypes associated with biomarkers for Alzheimer's disease.

Various studies have suggested that the mitochondrial genome plays a role in late-onset Alzheimer's disease, although results are mixed. We used an endophenotype-based approach to further characterize mitochondrial genetic variation and its relationship to risk markers for Alzheimer's disease. We analyzed longitudinal data from non-demented, mild cognitive impairment, and late-onset Alzheimer's disease participants in the Alzheimer's Disease Neuroimaging Initiative with genetic, brain imaging, and behavioral data. We assessed the relationship of structural MRI and cognitive biomarkers with mit

Semiquantitative analysis of integrated genomes of human T-lymphotropic virus type I in asymptomatic virus carriers.

A semiquantitative estimation of human T-lymphotropic virus type I (HTLV-I) integration by peripheral blood mononuclear cells (PBMC) was performed. Genomic DNA samples derived from 134 HTLV-I carriers were subjected to 40 or 60 cycles of the polymerase chain reaction to amplify the pol region of HTLV-I. The HTLV-I genome was detected by dot hybridization using a 32P-labeled oligonucleotide probe for the pol region. The radioactivity of hybridized dot membranes was then counted with an RI Imaging System (Ambis Inc, San Diego, CA) and the HTLV-I genome dose was determined by comparison with stan

A 3D genome atlas of human tonsil and the role of loop extrusion in B cell somatic hypermutation.

B cell maturation within the germinal center tissue microenvironment involves immunoglobulin gene diversification by somatic hypermutation (SHM). How three-dimensional (3D) genome architecture influences SHM is not fully understood. We leveraged sequencing-based and image-based 3D genomics and transcriptomics to map single-cell 3D genome organization and gene expression across cell types and states in human tonsils and in B cell lymphoma cell lines. These analyses revealed trajectories of compartment, looping, and nuclear position changes during the B cell immune response and activation of SHM

Integrating genomic and phenomic data improves prediction of key traits in potato breeding.

Potato breeding faces challenges due to clonal propagation and complex polyploid genetics, limiting the rate of genetic gain. Predictive breeding integrating genomic and high-throughput phenotypic data offers potential to enhance selection accuracy. Here we evaluated multiple regression models combining genomic single-nucleotide polymorphism (SNP) data and unmanned aerial vehicle-derived image-based traits across diverse potato clones and cultivars to predict key agronomic traits. Combining genomic and phenomic data significantly improved prediction accuracy for total tuber yield compared with

An Explainable Deep Model for Risk Scoring and Accurate Radionecrosis Identification Following Brain Metastasis Stereotactic Radiosurgery.

PURPOSE: As survival improves for patients with brain metastases (BM), distinguishing local recurrence (LR) from radionecrosis (RN) is a growing neuro-oncologic challenge. We aimed to develop an explainable deep learning model to noninvasively distinguish RN from LR in patients with non-small cell lung cancer following stereotactic radiosurgery. METHODS AND MATERIALS: A second-order heavy-ball neural ordinary differential equation (HBNODE) deep learning framework was designed. It enabled dynamic tracking of input evolution within a deep neural network, integrating magnetic resonance (MR), cli

Temporal Viral Genome-Protein Interactions Define Distinct Stages of Productive Herpesviral Infection.

Herpesviruses utilize multiple mechanisms to redirect host proteins for use in viral processes and to avoid recognition and repression by the host. To investigate dynamic interactions between herpes simplex virus type 1 (HSV-1) DNA and viral and host proteins throughout infection, we developed an approach to identify proteins that associate with the infecting viral genome from nuclear entry through packaging. To accomplish this, virus stocks were prepared in the presence of ethynyl-modified nucleotides to enable covalent tagging of viral genomes after infection for analysis of viral genome-pro

Mendelian randomization studies of brain MRI yield insights into the pathogenesis of neuropsychiatric disorders.

BACKGROUND: Observational studies have identified various associations between neuroimaging alterations and neuropsychiatric disorders. However, whether such associations could truly reflect causal relations remains still unknown. RESULTS: Here, we leveraged genome-wide association studies (GWAS) summary statistics for (1) 11 psychiatric disorders (sample sizes varied from n = 9,725 to 1,331,010); (2) 110 diffusion tensor imaging (DTI) measurement (sample size n = 17,706); (3) 101 region-of-interest (ROI) volumes, and investigate the causal relationship between brain structures and neuropsych

Mega-Enhancer Bodies Organize Neuronal Long Genes in the Cerebellum.

Dynamic regulation of gene expression plays a key role in establishing the diverse neuronal cell types in the brain. Recent findings in genome biology suggest that three-dimensional (3D) genome organization has important, but mechanistically poorly understood functions in gene transcription. Beyond local genomic interactions between promoters and enhancers, we find that cerebellar granule neurons undergoing differentiation in vivo exhibit striking increases in long-distance genomic interactions between transcriptionally active genomic loci, which are separated by tens of megabases within a chr

Location of oncogene-induced DNA damage sites revealed by quantitative analysis of a DNA counterstain.

Oncogene activation is a key driver of cancer development, inducing aberrant cellular proliferation and DNA replication stress. This in turn, leads to DNA damage-which accumulates in specific genomic regions-contributing to genomic instability in cancer. However, the interplay between oncogene-induced DNA damage and chromatin organization is still poorly understood. In this study, we introduce a QUantitative ANalysis of DNA cOunterstains (QUANDO) to investigate the subnuclear localization of DNA damage in single-cell nuclei of U937-PR9 cells, an in vitro model of acute promyelocytic leukemia (

Association of the RPA3-UMAD1 locus with interstitial lung diseases complicated with rheumatoid arthritis in Japanese.

OBJECTIVES: The genetic background of rheumatoid arthritis-interstitial lung disease (RA-ILD) has been evaluated in Europeans, but little knowledge has been obtained in non-Europeans. This study aimed to elucidate genome-wide risk of RA-ILD in non-Europeans. METHODS: We performed an initial genome-wide association study (GWAS) of RA-ILD in the Japanese population. By conducting the meta-analysis of the three GWAS datasets of the RA cohorts and biobank of Japanese, our study included 358 RA-ILD cases and 4550 RA subjects without ILD. We then conducted the stratified analysis of the effect of t

Perturb-tracing enables high-content screening of multiscale 3D genome regulators.

Three-dimensional (3D) genome organization becomes altered during development, aging, and disease1-23, but the factors regulating chromatin topology are incompletely understood and currently no technology can efficiently screen for new regulators of multiscale chromatin organization. Here, we developed an image-based high-content screening platform (Perturb-tracing) that combines pooled CRISPR screen, a new cellular barcode readout method (BARC-FISH), and chromatin tracing. We performed a loss-of-function screen in human cells, and visualized alterations to their genome organization from 13,00

Multi-scale systems genomics analysis predicts pathways, cell types, and drug targets involved in normative variation in peri-adolescent human cognition.

An open challenge in human genetics is to better understand the systems-level impact of genotype variation on developmental cognition. To characterize the genetic underpinnings of peri-adolescent cognition, we performed genotype-phenotype and systems analysis for binarized accuracy in nine cognitive tasks from the Philadelphia Neurodevelopmental Cohort (~2,200 individuals of European continental ancestry aged 8-21 years). We report a region of genome-wide significance within the 3' end of the Fibulin-1 gene (P = 4.6 × 10-8), associated with accuracy in nonverbal reasoning, a heritable form of

Genomic variants and variations in malformations of cortical development.

Malformations of cortical development (MCDs) are a common cause of neurodevelopmental delay and epilepsy and are caused by disruptions in the normal development of the cerebral cortex. Several causative genes have been identified in patients with MCD. There is increasing evidence of role of de novo mutations, including those occurring post fertilization, in MCD. These somatic mutations may not be detectable by traditional methods of genetic testing performed on blood DNA. Identification of the genetic cause can help in guiding families in future pregnancies. Research has highlighted how elucid
