Transcriptional regulation of the stem cell leukemia gene (SCL)--comparative analysis of five vertebrate SCL loci.

The stem cell leukemia (SCL) gene encodes a bHLH transcription factor with a pivotal role in hematopoiesis and vasculogenesis and a pattern of expression that is highly conserved between mammals and zebrafish. Here we report the isolation and characterization of the zebrafish SCL locus together with the identification of three neighboring genes, IER5, MAP17, and MUPP1. This region spans 68 kb and comprises the longest zebrafish genomic sequence currently available for comparison with mammalian, chicken, and pufferfish sequences. Our data show conserved synteny between zebrafish and mammalian S…

Genomic and functional characterization of Bacillus subtilis subsp. subtilis INPA R296 with emulsifying activity in cultivation with residual soybean oil.

Biosurfactants are amphiphilic microbial metabolites with potential to reduce surface and interfacial tension and to promote emulsification. … hetic gene clusters (BGCs), including NRPS clusters related to surfactin and fengycin biosynthesis. Synteny analyses indicated conservation of these clusters among phylogenetically related Bacillus strains. Functional assays showed that culture-medium composition influenced cell growth, emulsification indices, and emulsifying activity. UHPLC-HRMS/MS combi …

A conserved zinc-finger gene BmZFO721 regulates meiosis and female fertility in silkworm, Bombyx mori.

Accurate meiotic progression during oogenesis is fundamental to oocyte maturation and female fertility in sexually reproducing organisms. In lepidopteran insects, however, the upstream regulators governing female meiotic progression, particularly ovary-specific functional genes, remain largely uncharacterized, and their in vivo roles in oocyte development are poorly understood. Here, we identified a gene encoding an ovary-specific C2H2-type zinc-finger protein (ZFP), designated BmZFO721 (Bombyx mori Zinc-Finger Ovary gene 721). Phylogenetic and genomic synteny analyses reveal that BmZFO721 is …

Identification of genes encoding GRF transcription factors in Taraxacum kok-saghyz Rodin and their potential role in response to salt stress.

GRF transcription factors (GRF) are pivotal regulators of plant development and stress tolerance, but their functional repertoire in the rubber crop Taraxacum kok-saghyz (Russian dandelion) remains entirely uncharacterized. Genome-wide analysis of the T. kok-saghyz genome identified 10 TkGRF members, unevenly distributed across eight chromosomes and phylogenetically resolved into five clades. All TkGRFs contained the canonical QLQ and WRC domains, confirming their identity as bona fide GRF transcription factors. Synteny analysis further established close evolutionary conservation of these 10 T…

Genome-Wide Identification of the ZmNF-Y Transcription Factor Family in Maize and Functional Characterization of ZmNF-YA7 in Drought Tolerance.

The nuclear factor Y (NF-Y) transcription factor family plays crucial roles in plant growth, development, and stress responses. However, studies on the NF-Y family in maize remain relatively limited. In this study, we identified 53 NF-Ys in the maize genome, which were classified into ZmNF-YA, ZmNF-YB, and ZmNF-YC subfamilies. These genes exhibited diverse physicochemical properties and were unevenly distributed across the 10 chromosomes. Synteny analysis revealed 48 collinear gene pairs between maize and rice, indicating close evolutionary relationships. Gene structure and conserved motif ana…

Functional stomach loss preceding body inflation evolution in Tetraodontiformes: Evidence of gene loss and rapid evolution.

Tetraodontiformes species exhibit several evolutionary innovations, notably the convergent evolution of two traits in some clades: defensive body inflation and the loss of acid-peptic digestion. It has been widely believed that the evolution of body inflation drove the loss of gastric digestion, as ingesting seawater during inflation would hinder acidification and ultimately lead to the loss of gastric digestion. Leveraging accumulating genome resources, we investigated the presence, synteny, gene expression, and rapid evolution of nine genes associated with acid-peptic digestion across seven …

Homeology of sex chromosomes in Amazonian Harttia armored catfishes supports the X-fission hypothesis for the X1X2Y sex chromosome system origin.

The Neotropical monophyletic catfish genus Harttia represents an excellent model to study karyotype and sex chromosome evolution in teleosts. Its species split into three phylogenetic clades distributed along the Brazilian territory and they differ widely in karyotype traits, including the presence of standard or multiple sex chromosome systems in some members. Here, we investigate the chromosomal rearrangements and associated synteny blocks involved in the origin of a multiple X1X2Y sex chromosome system present in three out of six sampled Amazonian-clade species. Using 5S and 18S ribosomal D…

Tpo knockout in zebrafish partially recapitulates clinical manifestations of congenital hypothyroidism and reveals the involvement of TH in proper development of glucose homeostasis.

Congenital hypothyroidism (CH) is a highly prevalent but treatable neonatal endocrine disorder. Thyroid peroxidase (TPO) catalyzes key reactions in thyroid hormone (TH) synthesis. TPO mutations have been found to underlie approximately 5% of congenital hypothyroidism in Chinese patients with more severe phenotypes, the treatment of whom usually requires a higher dose of L-thyroxine. The Tpo gene of zebrafish has 66% homology with the human TPO gene, and synteny analysis has indicated that it is likely a human TPO ortholog. In this study, we generated a tpo-/- mutant zebrafish line through knoc…

Chlamydial infection induces pathobiotype-specific protein tyrosine phosphorylation in epithelial cells.

Members of the genus Chlamydia are strict obligate intracellular pathogens that exhibit marked differences in host range and tissue tropism despite sharing a remarkable level of genomic synteny. These pathobiotype differences among chlamydiae are also mirrored in their early interactions with cultured mammalian host cells. Chlamydial attachment and entry is known to trigger protein tyrosine phosphorylation. In this study, we examined the kinetics and pattern of protein tyrosine phosphorylation induced by infection with a comprehensive collection of chlamydial strains exhibiting diversity in ho…

The genome sequence of Trypanosoma brucei gambiense, causative agent of chronic human african trypanosomiasis.

BACKGROUND: Trypanosoma brucei gambiense is the causative agent of chronic Human African Trypanosomiasis or sleeping sickness, a disease endemic across often poor and rural areas of Western and Central Africa. We have previously published the genome sequence of a T. b. brucei isolate, and have now employed a comparative genomics approach to understand the scale of genomic variation between T. b. gambiense and the reference genome. We sought to identify features that were uniquely associated with T. b. gambiense and its ability to infect humans. METHODS AND FINDINGS: An improved high-quality d

Analysis of genomic differences among Clostridium botulinum type A1 strains.

BACKGROUND: Type A1 Clostridium botulinum strains are a group of Gram-positive, spore-forming anaerobic bacteria that produce a genetically, biochemically, and biophysically indistinguishable 150 kD protein that causes botulism. The genomes of three type A1 C. botulinum strains have been sequenced and show a high degree of synteny. The purpose of this study was to characterize differences among these genomes and compare these differentiating features with two additional unsequenced strains used in previous studies. RESULTS: Several strategies were deployed in this report. First, University of…
