Multi-omics reveal molecular changes during suspension adaptation of HEK293 cells.

Human embryonic kidney 293 (HEK293) cells have been successfully adapted from adherent to suspension culture and widely applied in both scientific research and the pharmaceutical industry. Although some studies investigated the variances between established adherent and suspension HEK293 cells of different strains, specific alterations in the cells during this consecutive process of suspension adaptation and possible factors driving this process have not been well described. Here, we adapted adherent HEK293 to suspension with desirable cell growth and high productivity for recombinant adenovir

Vaginal microbiota impacts of a Lactobacillus crispatus live biotherapeutic and predictors of colonization in randomized controlled trial.

Bacterial vaginosis (BV) affects >25% of women worldwide and often recurs after standard-of-care metronidazole (MTZ) treatment. LACTIN-V, a live biotherapeutic product (LBP) containing Lactobacillus crispatus strain CTV-05, significantly reduced recurrent BV in a phase 2b clinical trial, but efficacy was incomplete. Here, we characterize microbiota and immune effects using multi-omics and define correlates of treatment success. By week 12, an L. crispatus-dominant microbiota was achieved in 30% of LBP recipients compared with 9% of placebo recipients (benefit ratio: 3.31; p < 0.005). This is p

Multi-omics analysis of the gut microbiome and carotid artery atherosclerosis in men with and without HIV.

BACKGROUND: How gut microbiota alterations may contribute to host inflammation and metabolomic profiles affecting atherosclerosis is not fully elucidated, especially in the context of HIV. METHODS: We examined associations between gut microbial features (measured by shotgun metagenomics) and subclinical carotid atherosclerosis, as assessed by high-resolution B-mode ultrasound, in 359 men from the MACS/WIHS Combined Cohort Study. We measured 822 plasma metabolites using LC-MS/MS, and up to 2866 circulating proteins by the Olink Explore 3072/384 platform (with a primary focus on 617 proteins re

Mechanistic and omics based integrative approaches reveal genetic and molecular basis of drought resilience in sesame (Sesamum indicum L.).

Sesame (Sesamum indicum L.), is one of the earliest domesticated oilseed crops. It is valued for its exceptional oil content, bioactive compounds, and adaptability to diverse agroclimatic conditions. However, its production remains highly susceptible to water scarcity particularly terminal drought and intermittent moisture deficits that in turn severely compromise the yield and oil quality. Recent advances in genomics, transcriptomics, proteomics, metabolomics, epigenomics, and phenomics have placed sesame as an emerging model for multi-omics-driven stress research. These approaches have uncov

Longitudinal dynamics of the maternal gut virome associate with metabolic features of preterm birth.

Preterm birth (PTB) remains a major pregnancy complication, yet the role of the maternal gut virome in its etiology is largely unknown. Here we show that the maternal gut virome undergoes ecological destabilization prior to PTB, coupled with distinct host metabolic remodeling. Nested within the Tongji-Huaxi-Shuangliu Birth Cohort, we integrate longitudinal gut virome and bacteriome profiles from 300 stool samples, alongside matched serum metabolomes and clinical profiles, from 100 pregnant women (50 with PTB and 50 with term birth) across early, middle, and late pregnancy. We reveal that altho

Characterization of the metabolome and proteome of stem cell-derived human primordial germ cell-like cells: a multi-omics approach.

Primordial germ cells (PGCs) are the population of cells that, in the human embryo, are initially specified at day 12 post-fertilization and form the precursor cells for future gametes. Although in vitro differentiation of PGCs from human stem cells has been achieved, these human PGC-like cells (hPGCLCs) fail to completely mature without the use of ex vivo human or animal gonadal soma. Previous studies in mice revealed that several metabolic changes occur during the specification and maturation of these cells, which are essential for their developmental progress. However, little is known about

Integrating proteomics and metabolomics to elucidate the regulatory mechanisms of pimpled egg production in chickens: Multi-omics analysis of the mechanism of pimpled egg formation.

Eggshells not only protect the contents of the egg from external damage but are also a key factor influencing consumer choice, second only to price. In the later stages of egg production, the incidence of pimpled eggs significantly increases, severely affecting the hatchability and food safety of the eggs. This study compares the differences in the uterine proteomes and metabolomes of hens producing pimpled eggs and those producing normal eggs, aiming to identify the proteins and metabolites that may play a crucial role in the formation of pimpled eggs. A total of 242 differentially expressed

Multi-omics analysis of gut-liver axis reveals the mechanism by which sulforaphane alleviates liver injury in Cyprinus carpio exposed to triphenyltin.

This study investigates the protective effects of sulforaphane (SFN) against triphenyltin (TPT)-induced hepatotoxicity, immune dysfunction and gut microbiota dysbiosis in Cyprinus carpio. Cyprinus carpio were divided into three groups and exposed for 8 weeks, including control, 10 μg/L TPT and 10 μg/L TPT + 10 mg/kg SFN group. This result showed that TPT exposure induced significantly (P < 0.05) hepatotoxicity, evidenced by increasing hepatic total bile acid (TBA) and total cholesterol levels, while upregulating Hsp70/90 and downregulating lysozyme gene expression. SFN supplementation reduced

Multi-omics joint analysis and identification of candidate genes for the rate of right ovarian degeneration in geese.

Avian species exhibit a notable asymmetry in their reproductive systems, with the left ovary maturing into a functional organ and the right ovary degenerating. This asymmetry is widespread across bird species, yet the molecular underpinnings of right ovarian degeneration are not fully understood. In this study, we constructed a cellular atlas of the degenerating right ovary in geese through single-cell transcriptome sequencing (scRNA-seq), revealing distinct cellular compositions and gene expression profiles. Meanwhile, we identified variations in the rate of right ovarian degeneration among i

Multi-omics analysis reveals the molecular mechanism of silibinin rescue the toxic effects of butyl benzyl phthalate on porcine preimplantation embryos.

Butyl benzyl phthalate (BBP), a widely used plasticizer and solvent, has raised concerns due to its pervasive presence in the environment and human bodies, prompting worries about its potential health risks. This study aims to uncover the impact of BBP on pre-implantation embryo development and its underlying mechanisms. The experimental results indicate that BBP exposure significantly inhibits the development process of early embryos, reducing the proportion of embryos reaching key formation stages. Through transcriptomic and metabolomic analyses, we found that BBP exposure leads to marked ch

Multi-omics prognostic marker discovery and survival modelling: a case study on multi-cancer survival analysis of women's specific tumours.

Survival analysis plays a critical role in predicting patient outcomes and guiding personalized cancer therapies. Although multi-omics data provide rich biological insights, their high dimensionality poses significant challenges for robust analysis and clinical implementation. While many studies rely on the traditional Cox proportional hazards model, few have explored alternative survival algorithms combined with rigorous feature selection to identify low-dimensional, clinically feasible prognostic signatures that retain strong predictive power comparable to models using the full feature set.
