Multi-omics identifies L-rhamnose as a metabolic regulator that enhances glycolysis to promote hair follicle growth.

BACKGROUND: Hair follicle-regenerating drugs are essential for alopecia treatment, yet their discovery remains a key challenge in dermatology. PURPOSE: This study aims to identify small molecule compounds that promote hair growth and investigate their underlying mechanisms. METHODS: A gene panel was designed based on single-cell and bulk RNA-sequencing data, and chemical genomics was employed to screen potential hair-inducing compounds. The lead candidate was validated using an in vivo mouse model of anagen induction and an ex vivo human hair follicle organ culture system. Transcriptomic, me

Spatial multi-omics identifies aggressive prostate cancer signatures highlighting pro-inflammatory chemokine activity in the tumor microenvironment.

Understanding the characteristics of the tumor microenvironment (TME) associated with aggressive prostate cancer (PCa) is essential for accurate diagnosis and treatment. We interrogated spatially resolved multi-omics data to find molecular stratifiers of aggressive PCa. We report an aggressive prostate cancer (APC) gene expression signature predictive of increased risk of relapse and metastasis in a cohort of 1,588 patients. Further, we present a chemokine-enriched-gland (CEG) signature specific to non-cancerous prostatic glands from patients with aggressive cancer. The CEG signature is charac

Integrative multi-omics analysis of metabolic dysregulation induced by occupational benzene exposure in mice.

Type 2 Diabetes Mellitus (T2DM) is a significant public health burden. Emerging evidence links volatile organic compounds (VOCs), such as benzene to endocrine disruption and metabolic dysfunction. However, the effects of chronic environmentally relevant VOC exposures on metabolic health are still emerging. Building on our previous findings that benzene exposure at smoking levels (50 ppm) induces metabolic impairments in male mice, we investigated the effects of benzene exposure below OSHA's Occupational Exposure Limit (OEL) on metabolic health. Adult male C57BL/6 mice were exposed to 0.9 ppm b

Oxidative stress-regulatory role of miR-10b-5p in the diabetic human cornea revealed through integrated multi-omics analysis.

AIMS/HYPOTHESIS: Prominent features of diabetic corneal disease are oxidative stress, neuropathy and epitheliopathy including delayed wound healing and dysfunction of limbal epithelial stem cells. We hypothesised that regulatory miRNAs altered in the diabetic cornea, such as miR-10b-5p, may be responsible for these abnormalities. We aimed to understand the molecular impact of miR-10b-5p increase in human diabetic vs non-diabetic limbal epithelial cells (LECs) enriched in limbal epithelial stem cells by identifying its target genes and proteins and testing it as a potential therapy for inhibiti

Unveiling the Evolutionary History of European Vipers and Their Venoms From a Multi-Omic Approach.

Snake genomes attract significant attention from multiple disciplines, including medicine, drug bioprospection, and evolutionary biology. However, genomic research within the Viperidae family has mostly focused on the subfamily Crotalinae, while the true vipers (Viperinae) have largely been overlooked. European vipers (Vipera) have been the subject of extensive research due to their phylogeographic and ecological diversification, as well as their venoms. Nevertheless, phylogeography and systematics in this genus have primarily relied on biased information from mitochondrial genes, which fail t

Integrative Omics Reveals Glutamine Catabolism-Driven Apoptotic Suppression in Monocytes upon Mechanical Unloading.

Osteoclasts derived bone marrow monocytes have been documented to modulate bone quality by directly sensing mechanical forces. However, the mechanisms by which osteoclasts perceive and respond to mechanical disturbances remain unclear. Through integrating multi-omics data of bone tissues from hindlimb unloading (HLU) and control mice, it is revealed that glutamine (Gln) catabolism-induced suppression of apoptosis is critical for monocytes sensing and responding to mechanical unloading. Gln uptake is essential for the survival of monocytes under mechanical unloading. Deprivation of Gln or block

Atrazine exposure induces abnormal swimming behavior of tadpoles under light and/or dark stimuli: A comprehensive multi-omics insights from eyes and brain.

Atrazine, a widely used pesticide, can damage organs and affect the respond ability of aquatic animals to environmental stimuli. To explore the amphibian response to light and/or dark stimuli following pesticide exposure, a comparative analysis was conducted on the swimming behavior of Pelophylax nigromaculatus tadpoles (Gs 8 - Gs 36, from fertilised egg to forelimb appearance) following a 60-day exposure period to atrazine. Additionally, an examination of ocular structures, eye metabolism, and brain transcription was undertaken across the treatment groups. This comprehensive approach aimed to

Multi-omic markers of intraductal papillary mucinous neoplasms progression into pancreatic cancer.

Pancreatic ductal adenocarcinoma (PDAC) is the most lethal and common form of pancreatic cancer, it has no specific symptoms, and most of the patients are diagnosed when the disease is already at an advanced stage. Chemotherapy typically has only a modest effect, making surgery the most effective treatment option. However, only a small percentage of patients are amenable to surgery. One viable strategy to reduce PDAC death burden associated with the disease is to focus on precursor lesions and identify markers able to predict who will evolve into PDAC. While most PDACs are believed to be prece

An integrated multi-omics approach allowed ultra-rapid diagnosis of a deep intronic pathogenic variant in PDHX and precision treatment in a neonate critically ill with lactic acidosis.

The diagnosis of mitochondrial disorders is complex. Rapid whole genome sequencing is a first line test for critically ill neonates and infants allowing rapid diagnosis and treatment. Standard genomic technology and bioinformatic pipelines still have an incomplete diagnostic yield requiring complementary approaches. There are currently limited options for rapid additional tests to continue a diagnostic work-up after a negative rapid whole-genome sequencing result, reflecting a gap in clinical practice. Multi-modal integrative diagnostic approaches derived from systems biology including proteom

Multi-omic analysis revealed the immunological patterns and diagnostic value of exhausted T cell-derived PTTG1 in patients with psoriasis.

BACKGROUND: Psoriasis, characterized by chronic inflammation, is a persistent skin condition that is notoriously challenging to manage and prone to relapse. Despite significant advancements in its treatment, many adverse reactions still occur. Therefore, exploring the mechanisms behind the occurrence and development of psoriasis is extremely important. METHODS: The weighted correlation network analysis (WGCNA) algorithm was used to identify phenotype-related genes in patients with psoriasis. We recruited clinical samples of patients with psoriasis, and used single-cell RNA sequencing (scRNA-s

A multi-omics Mendelian randomization study identifies new therapeutic targets for alcohol use disorder and problem drinking.

Integrating proteomic and transcriptomic data with genetic architectures of problematic alcohol use and alcohol consumption behaviours can advance our understanding and help identify therapeutic targets. We conducted systematic screens using genome-wise association study data from ~3,500 cortical proteins (N = 722) and ~6,100 genes in 8 canonical brain cell types (N = 192) with 4 alcohol-related outcomes (N ≤ 537,349), identifying 217 cortical proteins and 255 cell-type genes associated with these behaviours, with 36 proteins and 37 cell-type genes being new. Although there was limited overlap

Applying metabolic modeling and multi-omics to elucidate the biotransformation mechanisms of marine algal toxin domoic acid (DA) in sediments.

Domoic acid (DA)-producing algal blooms are a global marine environmental issue. However, there has been no previous research addressing the question regarding the fate of DA in marine benthic environments. In this work, we investigated the DA fate in the water-sediment microcosm via the integrative analysis of a top-down metabolic model, metagenome, and metabolome. Results demonstrated that biodegradation is the leading mechanism for the nonconservative attenuation of DA. Specifically, DA degradation was prominently completed by the sediment aerobic community, with a degradation rate of 0.068

Multi-omics analyses highlight molecular differences between clinical and neuropathological diagnoses in Alzheimer's disease.

Both clinical diagnosis and neuropathological diagnosis are commonly used in literature to categorize individuals as Alzheimer's disease (AD) or non-AD in omics analyses. Whether these diagnostic strategies result in distinct profiles of molecular abnormalities is poorly understood. Here, we analysed one of the most commonly used AD omics datasets in the literature from the Religious Orders Study and Memory and Aging Project (ROSMAP) cohort and compared the two diagnosis strategies using brain transcriptome and metabolome by grouping individuals as non-AD and AD according to clinical or neurop

Integrated multi-omics profiling landscape of organising pneumonia.

BACKGROUND: Organising pneumonia (OP) is one of the most common and lethal diseases in the category of interstitial pneumonia, along with lung cancer. Reprogramming of lipid metabolism is a newly recognized hallmark of many diseases including cancer, cardiovascular disorders, as well as liver fibrosis and sclerosis. Increased levels of ceramides composed of sphingosine and fatty acid, are implicated in the development of both acute and chronic lung diseases. However, their pathophysiological significance in OP is unclear. The aim of this study was to investigate the role of lipid metabolism re

Multi-omics analysis detail a submicroscopic inv(15)(q14q15) generating fusion transcripts and MEIS2 and NUSAP1 haploinsufficiency.

Inversions are balanced structural variants that often remain undetected in genetic diagnostics. We present a female proband with a de novo Chromosome 15 paracentric inversion, disrupting MEIS2 and NUSAP1. The inversion was detected by short-read genome sequencing and confirmed with adaptive long-read sequencing. The breakpoint junction analysis revealed a 96 bp (bp) deletion and an 18 bp insertion in the two junctions, suggesting that the rearrangement arose through a replicative error. Transcriptome sequencing of cultured fibroblasts revealed normal MEIS2 levels and 0.61-fold decreased expre
