Inherited Mendelian defects of nuclear-mitochondrial communication affecting the stability of mitochondrial DNA.

The presence of mtDNA abnormalities inherited as Mendelian traits indicates the existence of mutations in nuclear genes affecting the integrity of the mitochondrial genome. Two groups of nucleus-driven abnormalities have been described: qualitative alterations of mtDNA, i.e. multiple large-scale deletions of mtDNA, and quantitative decrease of the mtDNA copy number, i.e. tissue-specific depletion of mtDNA. Autosomal dominant or recessive (adPEO), progressive ophthalmoplegia and autosomal-recessive mitochondrial neurogastrointestinal encephalomyopathy (MNGIE), are three neurodegenerative disord

Epigenetic mechanisms of osteoarthritis risk in human skeletal development.

The epigenome, including the methylation of cytosine bases at CG dinucleotides, is intrinsically linked to transcriptional regulation. The tight regulation of gene expression during skeletal development is essential, with ~1/500 individuals born with skeletal abnormalities. Furthermore, increasing evidence is emerging to link age-associated complex genetic musculoskeletal diseases, including osteoarthritis (OA), to developmental factors including joint shape. Multiple studies have shown a functional role for DNA methylation in the genetic mechanisms of OA risk using articular cartilage samples

The genetic architecture of trabecular bone score and association with fracture: a genome-wide association and meta-analysis.

BACKGROUND: Trabecular bone score (TBS) is a texture-based measurement derived from DXA scans, which describes the distribution of mineral across the vertebral bodies. Identifying its genetic determinants is crucial for enhancing understanding of its biological basis and clarifying its relationship with fracture risk. METHODS: We conducted a large-scale genome-wide association study (GWAS) of TBS from 44,767 participants (95.08% European ancestry). Sex heterogeneity was assessed through sex-stratified GWAS. Post-GWAS analyses included functional annotation, gene-set enrichment analysis, and c

Predicting risk of ischemic stroke: A transformer model using genomic data.

BACKGROUND AND OBJECTIVE: Ischemic stroke is a leading cause of mortality and long-term disability worldwide. Genetic factors contribute to IS susceptibility, yet conventional polygenic risk score approaches are primarily based on additive effects and may not fully capture non-linear relationships or positional context and interactions among genetic variants. This study aimed to develop and evaluate a transformer-based genomic model incorporating position-wise genotype embedding for IS risk prediction. METHODS: We conducted a genome-wide association study using the UK Biobank dataset to ident

Dynamic Expression Quantitative Trait Locus Mendelian Randomization in Activated CD4-Positive T Cells Nominates SMDT1 and CMTM7 as Candidate Genes in Pancreatic Cancer.

Pancreatic ductal adenocarcinoma (PDAC) is largely refractory to immune checkpoint blockade. Conventional Mendelian randomization (MR) using steady-state expression quantitative trait loci (eQTLs) may miss regulatory effects that emerge during CD4 + T-cell activation. We used a two-stage genetic framework. Fixed-effect meta-analysis across four PDAC GWAS served as an exploratory cross-cohort discovery screen, followed by GCST90041814 as the ancestry-matched European primary analysis. Associations were assessed by colocalization, summary-data-based MR with HEIDI testing, and DICE/eQTLGen replic…
