High incidence of intrahepatic cholangiocarcinoma in end-stage renal disease patients in Taiwan: analysis of a nationwide database with molecular insight of aristolochic acid exposure.

Intrahepatic cholangiocarcinoma (iCCA) is the second most common primary liver cancer. Its association with chronic kidney disease (CKD) and end-stage renal disease (ESRD) is unclear. Using Taiwan's National Health Insurance Research Database (NHIRD), we analyzed the relationship between iCCA and CKD/ESRD. Molecular alterations were explored through whole-exome sequencing (WES) and Archer FusionPlex in 24 surgical specimens from 22 CKD/ESRD patients. Aristolochic acid (AA)-related DNA adducts were quantified using liquid chromatography/mass spectrometry. NHIRD showed iCCA incidence was 15.35,

13C Stable Isotope Tracing-Based MFA Reveals the Contribution of Glucose to Glycolytic and TCA Fluxes and Its Application in Depression Research.

Metabolomics is widely applied to dissect metabolic pathways and their correlations with biological phenotypes. Unlike genomics and proteomics, metabolites exhibit substantial heterogeneity in chemical structure, physicochemical properties, and biological origin. Accordingly, pathway enrichment and annotation relying merely on alterations in metabolite abundance are prone to incomplete coverage, ionization bias, and ambiguous annotation, which inevitably impair the accuracy of pathway interpretation. Metabolic flux analysis (MFA) coupled with stable isotope-resolved metabolomics (SIRM) offers

Consensus Molecules Associated with Parkinson's Disease.

Parkinson's disease (PD) has been associated with some types of food and drugs. Here, we query PubMed for the association of PD with foods and drugs, using a list of 217,776 compounds derived from the Human Metabolome Database (HMDB). To calculate associations, a Python script was developed to query PubMed for co-citations of PD with each compound, and adjust this count for compound abundance. Notably, PD is found to be associated with small-molecule drugs, adjunctive therapies, contraindicated drugs, diagnostic agents, biomarkers, conditional essential molecules, and inducers. Drugs include L

Identification of efflux inhibitors through a drug repurposing strategy in Candida albicans.

INTRODUCTION: Candida albicans is a major cause of nosocomial fungal infections, often associated with high morbidity and mortality. The rising resistance to antifungal drugs, particularly azoles, underscores the need for new therapeutic strategies. Among resistance mechanisms, alterations in drug targets and overexpression of efflux pump genes play key roles. Efflux inhibitors can enhance the intracellular drug accumulation, thereby restoring antifungal efficacy and preventing resistance development. Drug repurposing offers a cost-effective and time-efficient alternative for identifying new d

Joint Learning of Drug-Drug Combination and Drug-Drug Interaction via Coupled Tensor-Tensor Factorization with Side Information.

Targeted drug therapies offer a promising approach for treating complex diseases, with combinational drug therapies often employed to enhance therapeutic efficacy. However, unintended drug-drug interactions (DDIs) may undermine treatment outcomes or cause adverse side effects. In this work, we propose a novel joint learning framework for the simultaneous prediction of effective drug combinations and DDIs, based on coupled tensor-tensor factorization. Specifically, we model drug combination therapies and DDI by representing drug-drug-disease associations and DDI profiles as coupled three-way te

Unraveling the toxicological mechanisms of PFAS in metabolic diseases by network toxicology and molecular docking.

BACKGROUND: Perfluoroalkyl and polyfluoroalkyl substances (PFAS), man-made fluorinated chemicals, are widely distributed in the environment and can enter human habitats through various pathways. However, the mechanisms by which PFAS affect metabolic health are not fully understood. OBJECTIVES: Our goal is to systematically uncover the key molecular pathways through which PFAS influence metabolic diseases. METHODS: We selected five representative metabolic diseases: type 2 diabetes mellitus (T2DM), osteoporosis, hyperuricemia, obesity, and non-alcoholic fatty liver disease (NAFLD). Network to

Panax-derived ginsenosides in diabetes-associated cognitive dysfunction: mechanistic evidence and translational barriers.

Diabetes-associated cognitive dysfunction (DACD) arises from interacting metabolic, vascular, inflammatory, and neuronal insults, but evidence for Panax-derived interventions is often overgeneralized across chemically non-equivalent materials. This critical narrative review evaluated whether defined Panax-derived saponins support a coherent mechanism of DACD and identified the evidence needed for translation. A structured multilingual search of eight bibliographic databases, supplemented by a targeted search of Cochrane CENTRAL, followed by deduplication and full-text reassessment, yielded 59

Anti-EBV: Artificial intelligence driven predictive modeling for repurposing drugs as potential antivirals against Epstein-Barr virus.

Epstein-Barr virus (EBV) is linked to various cancers like gastric carcinoma, nasopharyngeal carcinoma, and Burkitt's lymphoma, leading to around 200,000 deaths annually. Despite efforts, FDA-approved drugs to combat EBV infection are lacking. In this endeavor, we have developed an AI/ML based predictive algorithm "Anti-EBV" to find potential antivirals against EBV. We utilized small molecules from the ChEMBL database, which were experimentally tested for antiviral activity against EBV in lytic phase, in terms of IC50 /EC50 values. 17,968 molecular fingerprints and descriptors were computed fo

Leveraging molecular dynamics, physicochemical, and structural analysis to explore OMP33-36 protein as a drug target in Acinetobacter baumannii: An approach against nosocomial infection.

The Acinetobacter baumannii is a member of the "ESKAPE" bacteria responsible for many serious multidrug-resistant (MDR) illnesses. This bacteria swiftly adapts to environmental cues leading to the emergence of multidrug-resistant variants, particularly in hospital/medical settings. In this work, we have demonstrated the outer membrane protein 33-36 (Omp33-36) porin as a potential therapeutic target in A. baumannii and the regulatory potential of phytocompounds using an in-silico drug screening approach. Omp33-36 protein receptor was retrieved from the protein data bank and characterized as a r

Identifying a novel class of lead compounds for monoacylglycerol lipase inhibition: an integrated computational study.

Monoacylglycerol lipase (MAGL) is a serine hydrolase that degrades the endocannabinoid 2-arachidonoylglycerol and other monoacylglycerols in the brain and peripheral tissues. Elevated MAGL levels in invasive malignancies promote tumor growth by releasing free fatty acids, making MAGL inhibition a potential strategy for treating cancer. In this study, a virtual screening workflow began with Pharmit web server, where a pharmacophore was generated based on the X-ray crystal structure of MAGL complexed with its inhibitor, (2-cyclohexyl-1,3-benzoxazol-6-yl){3-[4-(pyrimidin-2-yl)piperazin-1-yl]azeti

A category approach to characterize river sites based on non-target screening and target analysis.

The objective of this study was to characterize monitoring sites with regard to their contaminating sources and to identify potential pollution hotspots as well as previously unknown compounds. Several evaluation methodologies were combined via a category approach consisting of site-specific detections using a combination of an extended target analysis via GC/MS and LC/MS/MS, NTS using LC-reversed phase high resolution MS, and suspect screening via spectral libraries. Furthermore, we considered the fraction of treated wastewater, the agricultural land use, and industry located in the vicinity.

PFC/PFAS concentrations in human milk and infant exposure through lactation: a comprehensive review of the scientific literature.

Per- and polyfluoroalkyl substances (PFAS), previously known as perfluorinated compounds (PFC), are a group of synthetic chemicals widely used over the past decades. Their extensive application, combined with their environmental persistence, has contributed to their ubiquitous presence in the environment and the associated toxicological risks. Regarding humans, blood serum testing remains the primary method for biomonitoring PFAS exposure, while breast milk has also been used due to the transfer of these substances from mothers to infants during lactation. This paper aims to review the scienti
