Lack of strand-specific repair of UV-induced DNA lesions in three genes of the archaeon Sulfolobus solfataricus.

In all organisms, specialized systems are devoted to repair of DNA lesions induced by exposure to UV light. In both Eucarya and Bacteria, UV-induced pyrimidine dimers in the transcribed strand of active genes are repaired at a faster rate compared to the non-transcribed strand and the rest of the genome. Preferential repair of transcribed strands requires the Transcription-Repair Coupling Factor in Escherichia coli and the CSA and CSB proteins in humans. These factors are needed for coupling of transcription to nucleotide excision repair (NER), a major pathway for repair of UV-induced lesions.

Cobamide Fingerprints in Foods: A Molecular Framework for Re-Evaluating Dietary Vitamin B12 Sources.

Vitamin B12 is synthesized exclusively by certain bacteria and archaea and is generally absent from unfortified plant-derived foods. However, food composition data often rely on microbiological assays that lack chemical specificity and may overestimate nutritionally relevant vitamin B12 by detecting inactive corrinoids. This Perspective proposes cobamide fingerprinting, defined as the proportion of biologically active vitamin B12 (B12%) relative to total corrinoids, as a framework for evaluating dietary vitamin B12 sources. Foods with similar total corrinoid contents may differ substantially i

Mycobacterial extracellular vesicles and host pathogen interactions.

Mycobacteria, like other bacteria, archaea and eukaryotic cells, naturally release extracellular vesicles (EVs) to interact with their environment. EVs produced by pathogenic bacteria are involved in many activities including cell-cell communication, immunomodulation, virulence and cell survival. Although EVs released by thick cell wall microorganisms like mycobacteria were recognized only recently, studies of Mycobacterium tuberculosis EVs already point to their important roles in host pathogen interactions, opening exciting new areas of investigation. This minireview will summarize the curre

Seeding subfamilies in glycoside hydrolase family 116: New insights into the function and inhibitor sensitivity of subfamily 2.

Among glycoside hydrolase (GH) families and characterized enzymes reported in CAZy, GHs from Archaea remain largely underrepresented. Recent 'omics' studies have uncovered numerous uncharacterized GH sequences from extremophilic Archaea, providing unprecedented opportunities to study their diversity, structure, function, and properties. The GH family 116 (GH116) was originally built around a characterized archaeal member, revealing homologous sequences in Eukaryota and Bacteria. Although previous studies proposed or attempted GH116 subdivision into distinct subfamilies associated with differen

Sodium-induced lipid bilayer phase transition for an ester lipid and phase transition resistance for an ether branched-lipid.

Environmental factors such as temperature and ion concentration can induce the phase transition from the liquid-crystalline to gel phase. In our work, we investigate the effect of temperatures and NaCl concentrations on phase transitions for two model lipids, i.e., an ether linked lipid with methyl branches (phosphatidyl glycerophosphate methyl ester, PGP-Me) and a more common ester phospholipid (dimyristoylphosphatidylcholine, DMPC). At 5.0 M NaCl 30 °C, the temperature closest to DMPC's phase transition temperature (Tm) in pure water, DMPC experiences a phase transition, but PGP-Me does not.

Alkane-oxidizing consortia produce substantial amounts of disaccharides.

Consortia of archaea and partner bacteria couple the anaerobic oxidation of alkanes to sulfate reduction. While the catabolic pathways in anaerobic alkane-oxidizing archaea (ANKA) have been extensively studied, their anabolic capacities remain poorly understood. Here, we examined nine enrichment cultures dominated by ANKA and their partner bacteria for small-molecular compounds using solvent extraction and gas chromatographic analysis of derivatized extracts. All alkane-degrading cultures contained substantial amounts of disaccharides in their metabolite pools. Cold-adapted methane-oxidizing c

Discarded diversity: novel megaphages, auxiliary metabolic genes, and virally encoded CRISPR-Cas systems in landfills.

BACKGROUND: Viruses are the most abundant microbial entities on the planet, impacting microbial community structure and ecosystem services. Despite outnumbering bacteria and archaea by an order of magnitude, viruses have been comparatively underrepresented in reference databases. Metagenomic examinations have illustrated that viruses of bacteria and archaea have been specifically understudied in engineered environments. Here we employed metagenomic and computational biology methods to examine the diversity, host interactions, and genetic systems of viruses predicted from 27 samples taken from

Soil-microbial communities respond less than plant communities to synthetic- or bio-herbicides applied to address the exotic grass-fire cycle in rangelands.

The exotic grass-fire cycle is degrading semiarid rangelands, such as the vast areas of shrub-steppe in North America now invaded by fire-promoting cheatgrass. Chemical- or bio-herbicides are sprayed onto soils to inhibit the invaders, but information on chemical- or bio-herbicide impacts to soil microbial communities is limited. We asked how the soil-microbiome responded to the bioherbicide Pseudomonas fluorescens strain ACK55 in comparison to the separate and combined effects of a conventional pre-emergent chemical herbicide, imazapic, in two cheatgrass-invaded sagebrush-steppe sites. Longitudinal transkingdom gut microbial approach towards decompensation in outpatients with cirrhosis.

OBJECTIVE: First decompensation development is a critical milestone that needs to be predicted. Transkingdom gut microbial interactions, including archaeal methanogens, may be important targets and predictors but a longitudinal approach is needed. DESIGN: Cirrhosis outpatients who provided stool twice were included. Group 1: compensated, group 2: 1 decompensation (decomp), group 3: >1 decompensationwere followed and divided into those who remained stable or decompensated. Integrated meta-omic analyses of the gastrointestinal tract microbiome in patients undergoing allogeneic hematopoietic stem cell transplantation.

In patients undergoing allogeneic hematopoietic stem cell transplantation (allo-HSCT), treatment-induced changes to the gastrointestinal tract (GIT) microbiome have been linked to adverse outcomes, most notably graft-versus-host disease (GvHD). However, it is presently unknown whether this relationship is causal or consequential. Here, we performed an integrated meta-omic analysis to probe deeper into the GIT microbiome changes during allo-HSCT and its accompanying treatments. We used 16S and 18S rRNA gene amplicon sequencing to resolve archaea, bacteria, and eukaryotes within the GIT microbio

The Survival and Resistance of Halobacterium salinarum NRC-1, Halococcus hamelinensis, and Halococcus morrhuae to Simulated Outer Space Solar Radiation.

UNLABELLED: Solar radiation is among the most prominent stress factors organisms face during space travel and possibly on other planets. Our analysis of three different halophilic archaea, namely Halobacterium salinarum NRC-1, Halococcus morrhuae, and Halococcus hamelinensis, which were exposed to simulated solar radiation in either dried or liquid state, showed tremendous differences in tolerance and survivability. We found that Hcc. hamelinensis is not able to withstand high fluences of simulated solar radiation compared to the other tested organisms. These results can be correlated to signi

Nonorthologous replacement of lysyl-tRNA synthetase prevents addition of lysine analogues to the genetic code.

Insertion of lysine during protein synthesis depends on the enzyme lysyl-tRNA synthetase (LysRS), which exists in two unrelated forms, LysRS1 and LysRS2. LysRS1 has been found in most archaea and some bacteria, and LysRS2 has been found in eukarya, most bacteria, and a few archaea, but the two proteins are almost never found together in a single organism. Comparison of structures of LysRS1 and LysRS2 complexed with lysine suggested significant differences in their potential to bind lysine analogues with backbone replacements. One such naturally occurring compound, the metabolic intermediate S-

Characterisation of the bacterial and archaeal microbiota in processed colostrum collected from a spring-calving dairy herd.

Colostrum feeding is critical for neonatal calf health, providing immunoglobulins (Ig) and other bioactive compounds that support immune function and early microbiome development. While the microbiota of fresh colostrum has been characterised, colostrum on commercial dairy farms is often refrigerated and reheated prior to feeding - practices that may alter its microbial composition. Therefore, the objective of this study was to characterise the prokaryotic community of refrigerated and reheated (processed) colostrum collected immediately before calf feeding. Twenty-one processed colostrum samp

The Chaetocerosphere: Chaetoceros Species and Associated Prokaryotes in a Coastal Area.

The phycosphere, the organic-rich microenvironment surrounding phytoplankton cells, mediates interactions between algae and other microorganisms, mainly prokaryotes. We investigated associations between Chaetoceros spp., one of the most abundant diatom genera in coastal waters, and particle-attached prokaryotic communities. Monthly samples were collected from October 2017 to September 2018 at a fixed station in the Gulf of Naples (Italy). Light microscopy counts of Chaetoceros were integrated with 16S rRNA gene metabarcoding data, and bipartite network analyses were applied to infer putative s

Chemosynthesis enables microbial communities to flourish in a marine cave ecosystem.

Chemosynthesis, an ancient metabolism that uses chemical compounds for energy and biomass generation, occurs across the ocean. Although chemosynthesis typically plays a subsidiary role to photosynthesis in the euphotic ocean, it is unclear whether it plays a more important role in aphotic habitats within this zone. Here, we compared the composition, function, and activity of microorganisms colonising the sediment of a marine cave at mesophotic depth, across a transect from the entrance to the interior. Microbes thrived throughout this ecosystem, with interior communities having higher diversit

Microbiome and resistome of the European bison (Bison bonasus).

After facing extinction in the early 20th century, populations of the two remnant genetic lines of European bison are now under continuous health monitoring. Faecal samples were taken from five Polish and one German herd of European bison over the course of several years. Through metagenomic sequencing, the bacterial and archaeal microbiome as well as the resistome of these samples could be characterized. Significant differences were mainly found between the bacterial microbiome of samples taken from droppings as opposed to rectal samples. Apart from this, the microbiome and resistome had low

Cadmium toxicity on communities of ammonia-oxidizing microorganisms.

The oxidation of ammonia to nitrite, which constitutes the initial and rate-limiting step in the nitrification process, plays a pivotal role in the transformation of ammonia within soil ecosystems. Due to its susceptibility to a range of pollutants, such as heavy metals, pesticides, and pharmaceuticals, nitrification serves as a valuable indicator in the risk assessment of chemical contaminants in soil environments. Here, we analyzed the effects of cadmium (Cd) treatment on soil potential nitrification rate (PNR), and the abundance of ammonia-oxidizing archaea (AOA) and ammonia-oxidizing bacte

uBin: A manual refining tool for genomes from metagenomes.

Resolving bacterial and archaeal genomes from metagenomes has revolutionized our understanding of Earth's biomes yet producing high-quality genomes from assembled fragments has been an ever-standing problem. While automated binning software and their combination produce prokaryotic bins in high throughput, their manual refinement has been slow, sometimes difficult or missing entirely facilitating error propagation in public databases. Here, we present uBin, a GUI-based, standalone bin refiner that runs on all major operating platforms and was additionally designed for educational purposes. Whe

Convergent Community Assembly among Globally Separated Acidic Cave Biofilms.

Acidophilic bacteria and archaea inhabit extreme geochemical "islands" that can tell us when and how geographic barriers affect the biogeography of microorganisms. Here, we describe microbial communities from extremely acidic (pH 0 to 1) biofilms, known as snottites, from hydrogen sulfide-rich caves. Given the extreme acidity and subsurface location of these biofilms, and in light of earlier work showing strong geographic patterns among snottite Acidithiobacillus populations, we investigated their structure and diversity in order to understand how geography might impact community assembly. Microbial community composition and hydrochemistry of underexplored geothermal waters in Croatia.

In Croatia, a variety of geothermal springs with a wide temperature range and varied hydrochemical conditions exist, and they may harbor different niches for the distribution of microbial communities. In this study, 19 different sites, mainly located in central and eastern Croatia, were selected for primary characterization of spring hydrochemistry and microbial community composition. Using 16S rRNA gene amplicon sequencing, it was found that the bacterial communities that dominated most geothermal waters were related to Proteobacteria and Campylobacteria, while most archaeal sequences were re
