Mining Filarial Genomes for Diagnostic and Therapeutic Targets.

Filarial infections of humans cause some of the most important neglected tropical diseases. The global efforts for eliminating filarial infections by mass drug administration programs may require additional tools (safe macrofilaricidal drugs, vaccines, and diagnostic biomarkers). The accurate and sensitive detection of viable parasites is essential for diagnosis and for surveillance programs. Current community-wide treatment modalities do not kill the adult filarial worms effectively; hence, there is a need to identify and develop safe macrofilaricidal drugs. High-throughput sequencing, mass s

Integrated approach toward the discovery of glyco-biomarkers of inflammation-related diseases.

Glycobiology has contributed tremendously to the discovery and characterization of cancer-related biomarkers containing glycans (i.e., glyco-biomarkers) and a more detailed understanding of cancer biology. It is now recognized that most chronic diseases involve some elements of chronic inflammation; these include cancer, Alzheimer's disease, and metabolic syndrome (including consequential diabetes mellitus and cardiovascular diseases). By extending the knowledge and experience of the glycobiology community regarding cancer biomarker discovery, we should be able to contribute to the discovery o

A comparison of contact patterns derived from the population structure in agent-based models and empirical contact survey data.

Agent-based models (ABMs) are powerful tools for simulating disease spread, relying on individual-level interaction rules from which emergent dynamics arise. An important component in ABMs is contact behaviour. To reduce computational complexity, contact behaviour in ABMs is often assumed as random mixing within structurally defined settings (as, e.g., workplaces). with setting composition typically based on empirical data such as census information. However, the validity of this approach to represent contacts remains unclear. To address this gap, we compare the contact structure derived throu

Predicting miRNA-disease association via graph attention learning and multiplex adaptive modality fusion.

miRNAs are a class of small non-coding RNA molecules that play important roles in gene regulation. They are crucial for maintaining normal cellular functions, and dysregulation or dysfunction of miRNAs which are linked to the onset and advancement of multiple human diseases. Research on miRNAs has unveiled novel avenues in the realm of the diagnosis, treatment, and prevention of human diseases. However, clinical trials pose challenges and drawbacks, such as complexity and time-consuming processes, which create obstacles for many researchers. Graph Attention Network (GAT) has shown excellent pe

bCNN-Methylpred: Feature-Based Prediction of RNA Sequence Modification Using Branch Convolutional Neural Network.

RNA modification is vital to various cellular and biological processes. Among the existing RNA modifications, N6-methyladenosine (m6A) is considered the most important modification owing to its involvement in many biological processes. The prediction of m6A sites is crucial because it can provide a better understanding of their functional mechanisms. In this regard, although experimental methods are useful, they are time consuming. Previously, researchers have attempted to predict m6A sites using computational methods to overcome the limitations of experimental methods. Some of these approache

Computational Investigation of S781F Mutation-Induced Remodeling of the Staphylococcal Nuclease Domain-Containing Protein 1-Argonaute 2 Interface.

MicroRNA (miRNA)-guided gene silencing depends on the accurate assembly and regulation of the RNA-induced silencing complex (RISC), in which Argonaute-2 (Ago2) interacts with accessory proteins to facilitate complex stability and catalytic activity. Staphylococcal nuclease domain-containing protein 1 (SND1) is an important component of the RISC and a transcriptional co-regulator implicated in multiple cancers; however, the structural consequences of disease-associated SND1 mutations remain poorly understood. In this study, an integrated computational workflow combining protein-protein docking,

Bioinformatics and system biology approach to identify the influences of COVID-19 on cardiovascular and hypertensive comorbidities.

Severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) infected individuals that have hypertension or cardiovascular comorbidities have an elevated risk of serious coronavirus disease 2019 (COVID-19) disease and high rates of mortality but how COVID-$19$ and cardiovascular diseases interact are unclear. We therefore sought to identify novel mechanisms of interaction by identifying genes with altered expression in SARS-CoV-$2$ infection that are relevant to the pathogenesis of cardiovascular disease and hypertension. Some recent research shows the SARS-CoV-$2$ uses the angiotensin convert

Transcriptomic profiling of feline teeth highlights the role of matrix metalloproteinase 9 (MMP9) in tooth resorption.

Tooth resorption (TR) in domestic cats is a common and painful disease characterised by the loss of mineralised tissues from the tooth. Due to its progressive nature and unclear aetiology the only treatment currently available is to extract affected teeth. To gain insight into TR pathogenesis, we characterised the transcriptomic changes involved in feline TR by sequencing RNA extracted from 14 teeth (7 with and 7 without signs of resorption) collected from 11 cats. A paired comparison of teeth from the same cat with and without signs of resorption identified 1,732 differentially expressed gene

Synthetic biology for bioengineering virus-like particle vaccines.

Vaccination is the most effective method of disease prevention and control. Many viruses and bacteria that once caused catastrophic pandemics (e.g., smallpox, poliomyelitis, measles, and diphtheria) are either eradicated or effectively controlled through routine vaccination programs. Nonetheless, vaccine manufacturing remains incredibly challenging. Viruses exhibiting high antigenic diversity and high mutation rates cannot be fairly contested using traditional vaccine production methods and complexities surrounding the manufacturing processes, which impose significant limitations. Virus-like p

Convergence of cryo-electron microscopy and artificial intelligence in integrative structural biology: A critical review of advances, synergies, and implications for molecular biophysics and drug discovery.

Structural biology has entered a period of rapid methodological change defined by the convergence of cryo-electron microscopy (cryo-EM) and artificial intelligence (AI)-driven structure prediction. Prior reviews have generally addressed cryo-EM instrumentation or AI structure prediction individually, or their combination primarily from a structural biology or drug discovery perspective; a microscopy-centred synthesis tracing this convergence from detector physics and image-processing workflows through validation standards to in situ cryo-electron tomography (cryo-ET), while situating AI tools

Biology-informed reinterpretation of lattice radiotherapy using non-local bystander signalling and anatomy-aware vascular sink modelling.

Objective.Lattice radiotherapy is usually evaluated using physical dose metrics such as target coverage, peak-to-valley dose ratio (PVDR), and organ-at-risk (OAR) dose, but these metrics do not explicitly represent non-local biological signalling. This study developed a hypothesis-generating computational framework to test whether synthetic head-and-neck lattice dose patterns retain the same interpretation after non-local signalling and anatomy-aware vascular uptake are included.Approach.A reaction-diffusion model propagated ROS-like and cytokine-like signals from TOPAS-derived dose distributi

meth-SemiCancer2: a cancer subtyping framework leveraging domain adaptation with contrastive learning for batch effect correction in DNA methylation profiles.

BACKGROUND: Cancer subtyping is essential for precision oncology, enabling early diagnosis, targeted therapy, and improved prognosis. DNA methylation is a powerful molecular marker for subtype classification, but its application is hindered by high dimensionality, batch effects, and the scarcity of subtype-labeled datasets. We previously developed meth-SemiCancer, a semi-supervised framework that leverages unlabeled methylation data to improve subtype prediction. While effective, meth-SemiCancer did not explicitly address batch effect correction or robust representation learning, limiting its

Efficient detection and typing of phage-plasmids.

UNLABELLED: Phage-plasmids (P-Ps) are temperate phages that replicate as plasmids during lysogeny. Despite their high diversity, they carry genes similar to phages and plasmids. This leads to gene exchanges and to the formation of hybrid or defective elements, which limits accurate detection of P-Ps. To address this challenge, we developed tyPPing, an easy-to-use method that efficiently detects and types P-Ps with high accuracy. It searches for distinct frequencies and sets of conserved proteins to separate P-Ps from plasmids and phages. tyPPing's strength comes from both its precise predictio
