Potent new small-molecule inhibitor of botulinum neurotoxin serotype A endopeptidase developed by synthesis-based computer-aided molecular design.

Botulinum neurotoxin serotype A (BoNTA) causes a life-threatening neuroparalytic disease known as botulism. Current treatment for post exposure of BoNTA uses antibodies that are effective in neutralizing the extracellular toxin to prevent further intoxication but generally cannot rescue already intoxicated neurons. Effective small-molecule inhibitors of BoNTA endopeptidase (BoNTAe) are desirable because such inhibitors potentially can neutralize the intracellular BoNTA and offer complementary treatment for botulism. Previously we reported a serotype-selective, small-molecule BoNTAe inhibitor w

In silico research on new sulfonamide derivatives as BRD4 inhibitors targeting acute myeloid leukemia using various computational techniques including 3D-QSAR, HQSAR, molecular docking, ADME/Tox, and molecular dynamics.

Acute myeloid leukemia, a serious condition affecting stem cells, drives uncontrollable myeloblast proliferation, leading to accumulation. Extensive research seeks rapid, effective chemotherapeutics. A potential option is a BRD4 inhibitor, known for suppressing cell proliferation. Sulfonamide derivatives probed essential structural elements for potent BRD4 inhibitors. To achieve this goal, we employed 3D-QSAR molecular modeling techniques, including CoMFA, CoMSIA, and HQSAR models, along with molecular docking and molecular dynamics simulations. The validation of the 2D/3D QSAR models, both in

An Experimental and Computational Investigation of the Kinetics of Branched Butyl Radicals 2-Methylpropan-1-yl and 2-Methylpropan-2-yl with Molecular Oxygen.

We have measured the rate coefficient for the reaction between the 2-methylpropan-1-yl radical and molecular oxygen as a function of temperature and pressure in both He and N2 bath gases using photoionization mass spectrometry. Similar measurements were performed for the 2-methylpropan-2-yl radical. It was found that 2-methylpropan-1-yl reacts much slower with O2 than 2-methylpropan-2-yl both in the falloff region and near the high-pressure limit. We complemented the experimental work by constructing master-equation models for both reaction systems to simulate their kinetics under conditions n

Computational renaissance in herbal medicine: A 20-year bibliometric deciphering of molecular dynamics simulations reshaping traditional Chinese medicine drug discovery.

Molecular dynamics (MD) simulations have emerged as pivotal tools for deciphering the molecular mechanisms of Traditional Chinese Medicine (TCM), yet a comprehensive analysis of their global impact has not been conducted. We conducted a 20-year bibliometric analysis (2006-2025 December 31) of 6054 publications from the Web of Science Core Collection, Scopus and CNKI employing R packages and VOSviewer to map publication trends, collaborations, thematic evolution, and disease foci. Annual output surged from 1 article in 2006 to 1268 in 2024, representing a 1268-fold increase over the 19-year per

Integrated computational modeling of chalcone-based inhibitors targeting carbonic anhydrase I and II: 3D-QSAR, molecular docking, and dynamics simulations.

Carbonic anhydrase isoforms I and II (hCA-I and hCA-II) are metalloenzymes involved in essential physiological processes and represent relevant therapeutic targets for disorders such as glaucoma and osteoporosis. Chalcones have emerged as promising scaffolds for carbonic anhydrase inhibition; however, their structure-activity relationships, particularly for non-sulfonamide derivatives, remain insufficiently explored from a computational point of view. In this study, a dataset of 118 chalcone derivatives has been analyzed by using a three-dimensional quantitative structure-activity relationship

Computational Drug Design Approaches for the Identification of Novel Antidiabetic Compounds from Natural Resources through Molecular Docking, ADMET, and Toxicological Studies.

Type 2 diabetes mellitus (T2DM) is usually depicted by relative insulin deficiency, raised blood glucose levels, and the predominant risk factor, insulin resistance. Hence, the development of insulin sensitizer drugs targeting PPAR-γ receptors has expanded enormous interest as an attractive choice for T2DM treatment. Thiazolidinediones (TZD) enhance insulin sensitivity either by directly functioning on gene transcription of the PPARγ receptor related to glucose homeostasis or by systemic sensitization of insulin and, therefore, improved hyperglycemia in a wide range of patients. However, sever

Computational Prediction of the Potential Target of SARS-CoV-2 Inhibitor Plitidepsin via Molecular Docking, Dynamic Simulations and MM-PBSA Calculations.

Severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) replication depends on the interaction between the viral proteins and the human translation machinery. The cytotoxic peptide plitidepsin was found to inhibit CoV-2 up to 90 % at a concentration of 0.88 nM. In vitro studies suggest that this activity may be attributed to the inhibition of the eukaryotic translation elongation factor 1A (eEF1A). However, recent reports raised the potential for other cellular targets which plitidepsin may use to exert its potent antiviral activity. The lack of data about these potential targets represen

An integrated computational approach of molecular dynamics simulations, receptor binding studies and pharmacophore mapping analysis in search of potent inhibitors against tuberculosis.

Tuberculosis is an infectious chronic disease caused by obligate pathogen Mycobacterium tuberculosis that affects millions of people worldwide. Although many first and second line drugs are available for its treatment, but their irrational use has adversely lead to the emerging cases of multiple drug resistant and extensively drug-resistant tuberculosis. Therefore, there is an intense need to develop novel potent analogues for its treatment. This has prompted us to develop potent analogues against TB. The Mycobacterium tuberculosis genome provides us with number of validated targets to combat

Computer aided-molecular design and synthesis of a high selective molecularly imprinted polymer for solid-phase extraction of furosemide from human plasma.

Highly selective molecularly imprinted polymers (MIPs) for solid-phase extraction and determination of furosemide in human plasma have been designed and prepared. In order to study the intermolecular interactions in the pre-polymerization mixture and to find a suitable functional monomer in MIP preparation, a computational approach was developed. It was based on the comparison of the binding energy of the complexes between the template and functional monomers. Having confirmed the results of computational method, three MIPs were synthesized with different functional monomers, i.e. acrylamide (

Molecular docking studies of dithionitrobenzoic acid and its related compounds to protein disulfide isomerase: computational screening of inhibitors to HIV-1 entry.

BACKGROUND: Entry of HIV-1 into human lymphoid requires activities of viral envelope glycoproteins gp120 and gp41, and two host-cell proteins, the primary receptor CD4 and a chemokine co-receptor. In addition, a third cell-surface protein called protein disulfide isomerase (PDI) is found to play a major role in HIV-1 entry. PDI is capable of mediating thio-disulfide interchange reactions and could enable the reduction of gp120 disulfide bonds, which triggers the major conformational changes in gp120 and gp41 required for virus entry. In this scenario, inhibition of HIV-1 entry can be brought a

A computational exploration of the SRC/PIK3CA/EGFR signaling axis linking PPCP exposure to preterm birth based on network toxicology and molecular docking.

OBJECTIVE: Pharmaceuticals and personal care products (PPCP) are ubiquitous environmental contaminants with potential endocrine-disrupting properties. Although maternal exposure to PPCP is widespread, the molecular mechanisms linking complex mixtures of PPCP to preterm birth (PTB) risk remain unclear. The present study aimed to explore potential molecular correlations between priority PPCP exposure and PTB, and to screen candidate hub genes and signaling axes rather than clarify definitive causal mechanisms. METHODS: Using an integrated computational network toxicology approach, we investigat

Suppressing Nonradiative Losses via Computation-Guided Molecular Design of Self-Assembled Interfacial Layers for High-Performance Organic Solar Cells.

The rational design of efficient self-assembled interlayers (SAIs) is pivotal for overcoming the efficiency bottleneck in organic solar cells (OSCs), in which substantial nonradiative energy losses limit further performance improvements. In this study, guided by theoretical calculations, we report a series of new SAI materials (BT-nBZCz; n = 2, 3, and 4) based on a benzocarbazole core functionalized with a benzo[b]thiophene (BT) unit, and systematically investigate their impact on nonradiative losses and OSC performance. Notably, binary OSCs incorporating BT-4BZCz achieve a significantly highe
