Stage-preferential transcriptome profiling reveals senescence associated transcriptional programs linked to nutrient remobilization in rice flag leaves during grain filling.

Leaf senescence during grain filling in cereals redistributes carbon, nitrogen, and mineral nutrients from source leaves to developing grains, thereby strongly affecting yield formation. Here, we profiled rice flag leaf transcriptomes at five reproductive stages (1 week before heading, heading, and 1, 3, and 5 weeks after heading) and identified stage-preferential genes using an intersection-based criterion in which genes upregulated at one stage were compared with those at all other stages. Transcriptional reprogramming was most pronounced at heading, with 419 preferentially expressed genes,

Mining and identification of factors influencing multi-branch plasticity in ornamental kale.

Transcriptome-revealed plant hormones and nutrients are key factors influencing branching in ornamental kale. Topping treatment and exogenous hormones application revealed that auxin and SLs inhibited lateral buds outgrowth, respectively. Plant architecture is a crucial horticultural characteristic in ornamental kale as the variety of branching patterns significantly enhances the esthetic appeal of garden plants. The factors influencing multi-branch plasticity in ornamental kale are yet to be elucidated. In this study, we mined the key branching genes by comparing the transcriptomes of a singl

Four classes of salicylate-induced tobacco genes.

We have identified and characterized fragments of 15 salicylic acid (SA) early response genes. The kinetics of induction and response to cycloheximide (CHX) treatment allowed classification of genes into four groups. Classes I-III are characterized by immediate-early responses, showing increased accumulation of mRNA within 30 min of SA treatment. Moreover, CHX did not block induction of these genes, indicating that latent cellular factors mediate the SA response. Class IV genes were induced more slowly, but still within 2 to 3 h of SA treatment, and required protein synthesis for expression. A

Adaptation to Plant Defence in an Agricultural Insect Pest: Integrating Genome Scans and Gene Expression in the Soybean Aphid Reveals Multi-Genic Pathways.

In agroecosystems, intense selection pressures cause species to adapt and spread, often leading to the evolution and persistence of pests. Understanding how pests rapidly adapt can help develop sustainable strategies for their management and improve agroecosystem health. Pest adaptation involves stable variations in DNA sequence, as well as dynamic shifts in gene expression, often mediated by non-coding regulatory elements. We examined adaptation to plant defences in the soybean aphid, Aphis glycines, in which virulent aphids have overcome plant defences and avirulent aphids have not. Previous

Temporal and stimulus-specific transcriptional responses of maize to a biostimulant mixture of quillaja extract and fulvic acid.

Biostimulant-induced responses in plants are dynamic, involving rapid signaling events followed by slower, downstream transcriptional and metabolic adjustments. To characterize the temporal molecular responses of maize to two biostimulant formulations, including fulvic acid (BLG) and mixture of fulvic acid and Quillaja extract (BLGQ), RNA sequencing was performed on leaf tissues collected at two time points representing the early (3 h) and later (27 h) transcriptional responses following biostimulant application. Differential gene expression, functional enrichment, and transcription factor ana

Multi-omics integration reveals tissue-specific biosynthesis of sesquiterpenoids in the medicinal plant Eupatorium lindleyanum.

BACKGROUND: Eupatorium lindleyanum is a medicinal plant rich in bioactive sesquiterpenoids, yet the genetic and regulatory basis underlying their biosynthesis remains completely unexplored. In particular, the marked tissue-specific accumulation of these compounds-abundant in aerial organs but scarce in roots-lacks a molecular explanation. RESULTS: Here, we integrated UPLC-MS/MS-based metabolomics with RNA-Seq transcriptomics to comprehensively profile sesquiterpenoid metabolites and their associated gene expression signatures across root, stem, leaf, and flower tissues of Eupatorium lindleyan

Ectopic, but not endogenous, expression of the transcription factor gene MpSETA disrupts epidermal tissue formation in Marchantia polymorpha.

Basic helix-loop-helix (bHLH) transcription factors form dimers that regulate the expression of their downstream genes and drive morphogenesis in multicellular eukaryotes. We recently revealed that a bHLH heterodimer consisting of MpSETA (also known as MpSMF) and MpICE2 (also known as MpSCRM2) coordinately controls the development of the seta, a diploid sporophytic tissue, in the liverwort Marchantia polymorpha. Ectopic expression of MpSETA in the haploid thallus causes abnormalities in epidermal tissue formation, but whether native MpSETA has any role in haploid tissue formation was unclear.

Transcriptome and Metabolome-Based Analysis Reveals the Molecular Mechanisms Underlying the Differences in Tanshinone and Salvianolic Acid Content Between Salvia miltiorrhiza Roots and Leaves.

Background/Objectives: Salvia miltiorrhiza (Danshen) is a well-known medicinal herb in traditional Chinese medicine. It produces tanshinones and salvianolic acids as key bioactive constituents in its roots, yet the molecular basis for their tissue-specific accumulation is still poorly understood. This study aims to identify candidate functional genes involved in the biosynthesis of tanshinones and salvianolic acids, and to reveal the molecular basis underlying their tissue-specific accumulation in S. miltiorrhiza. Methods: For this purpose, we compared transcriptomic and metabolomic difference

RNA tomography reveals spatial gene expression maps of Arabidopsis thaliana roots infected with Heterodera schachtii.

Plant-parasitic cyst nematodes, such as Heterodera schachtii, cause substantial crop losses world-wide and induce specialized feeding structures in host roots, yet the molecular mechanisms underlying feeding structure initiation and development remain poorly understood. We introduce RNA tomography for plants, a powerful untargeted spatial transcriptomics technology that allows studying gene expression at high spatial resolution. We applied RNA tomography to Arabidopsis (Arabidopsis thaliana) roots infected with H. schachtii, capturing 96 consecutive cross sections of 20 micrometers at 1- and 2

Out of the blue: family-wide loss of anthocyanin biosynthesis in Cucurbitaceae.

Plant pigmentation secrets are among the oldest interests of plant scientists, with pigments such as chlorophyll, carotenoids, flavonoids and betalains contributing to the diversity of hues in higher plants. Anthocyanins, a class of flavonoids responsible for vibrant shades of pink, red and blue pigmentation, are almost ubiquitous in angiosperms but are replaced by betalains in some families in the order Caryophyllales. We investigated anthocyanin pigmentation in Cucurbitaceae, one of the largest fruit and vegetable families, characterised by white and yellow flowers and red, orange and green

Pollen-Specific Protein PSP231 Activates Callose Synthesis to Govern Male Gametogenesis and Pollen Germination.

Spatiotemporally regulated callose deposition is an essential, genetically programmed phenomenon that promotes pollen development and functionality. Severe male infertility is associated with deficient callose biosynthesis, highlighting the significance of intact callose deposition in male gametogenesis. The molecular mechanism that regulates the crucial role of callose in production of functional male gametophytes remains completely unexplored. Here, we provide evidence that the gradual upregulation of a previously uncharacterized cotton (Gossypium hirsutum) pollen-specific SKS-like protein (

Biogenesis, features, and functions of coding transcripts-derived siRNAs in plants.

Plant small RNAs (sRNAs) are pivotal regulators of development, genome stability, and environmental adaptation. In plants, endogenous sRNAs are broadly grouped into microRNAs (miRNAs) and small interfering RNAs (siRNAs). siRNAs can be further subdivided into those derived from noncoding transcripts, such as transposable elements and long noncoding RNAs, and those generated from protein-coding transcripts. Among these, coding transcript-derived siRNAs (ct-siRNAs) represent a critical link between RNA quality control (RQC) and post-transcriptional gene silencing. When RNA decay and RQC pathways

OsCYCD7;1 rigidly determines guard mother cell division in rice.

Functional stomata depend on paired guard cells that arise from a single symmetric division of the guard mother cell (GMC). However, the mechanism governing this division in grasses with unique dumbbell-shaped guard cells remains poorly understood. Here, we identify OsCYCD7;1 as an essential component for GMC division in rice. OsCYCD7;1 was strictly confined to pre-divisional GMCs, and its knockout prevented GMC division. OsSMR9, a plant CDK (cyclin-dependent kinase) inhibitor, physically interacted with OsCYCD7;1 and suppressed GMC division. Yeast one-hybrid (Y1H) and EMSA assays revealed OsM

Turnip mosaic virus alters phosphorus metabolism and shoot-root allocation without resource competition.

Plant viruses affect production through symptom induction in host plants. These symptoms could partially arise from nutrient deprivation: The resource competition hypothesis posits that massive viral replication deprives hosts of essential nutrients, yet direct evidence for phosphorus (P) competition is lacking. Moreover, it is reported that biotic stresses can lead to alterations on P metabolism. Using a hydroponic system enabling separate analysis of shoots and roots in adult Arabidopsis thaliana plants, we investigated whether Turnip mosaic virus (TuMV) drawed significant P internal pools l

Plant cells at the organ surface use mechanical cues to activate a specific growth-control program.

During morphogenesis of multicellular organs, cells in distinct positions need to meet specific functional requirements to form the appropriate tissue type. For example, epidermal tissues need to form at the organ surface. In plants, the epidermis is widely considered essential for morphogenesis due to its role in both restricting and promoting growth. In the root, epidermal cells are partially covered by a protective root cap and partially positioned at the organ surface. Here, we propose that epidermal cells at the organ surface have unique requirements for growth control due to high mechani

Genomic and cell-specific regulation of benzylisoquinoline alkaloid biosynthesis in opium poppy.

Opium poppy is a crop of great commercial value as a source of several opium alkaloids for the pharmaceutical industries including morphine, codeine, thebaine, noscapine, and papaverine. Most enzymes involved in benzylisoquinoline alkaloid (BIA) biosynthesis in opium poppy have been functionally characterized, and opium poppy currently serves as a model system to study BIA metabolism in plants. BIA biosynthesis in opium poppy involves two biosynthetic gene clusters associated respectively with the morphine and noscapine branches. Recent reports have shown that genes in the same cluster are co-

TavWA1 is critical for wheat growth by modulating cell morphology and arrangement.

Plant growth is determined by the production of cells and initiation of new organs. Exploring genes that control cell number and cell size is of great significance for understanding plant growth regulation. In this study, we characterized two wheat mutants, ah and dl, with abnormal growth. The ah mutant is a naturally occurring variant characterized by severe dwarfism, increased tiller number, and reduced grain length, while the dl mutant is derived from an ethyl methane sulfonate (EMS)-mutagenized population and exhibits smaller grain size and slightly reduced plant height. Touch, light, wounding: how anaesthetics affect plant sensing abilities.

Anaesthetics affect not only humans and animals but also plants. Plants exposed to certain anaesthetics lose their ability to respond adequately to various stimuli such as touch, injury or light. Available results indicate that anaesthetics modulate ion channel activities in plants, e.g. Ca2+ influx. The word anaesthesia means loss of sensation. Plants, as all living creatures, can also sense their environment and they are susceptible to anaesthesia. Although some anaesthetics are often known as drugs with well-defined target to their animal/human receptors, some other are promiscuous in their

Spatiotemporal and Transcriptional Characterization on Tanshinone Initial Synthesis in Salvia miltiorrhiza Roots.

Tanshinones are the bioactive constituents of Danshen (Salvia miltiorrhiza Bunge), which is used in Traditional Chinese Medicine to treat cardiovascular and other diseases, and they synthesize and accumulate in the root periderm of S. miltiorrhiza. However, there is no relevant report on the initial stage of tanshinone synthesis, as well as the root structure and gene expression characteristics. The present study aims to provide new insights into how these bioactive principles begin to synthesize by characterizing possible differences in their biosynthesis and accumulation during early root de

Salicylic acid in plant defence--the players and protagonists.

Salicylic acid (SA) is synthesised by plants in response to challenge by a diverse range of phytopathogens and is essential to the establishment of both local and systemic-acquired resistance (SAR). SA application induces accumulation of pathogenesis-related (PR) proteins. Mutations leading to either reduced SA production or impaired SA perception enhance susceptibility to avirulent and virulent pathogens. However, our knowledge of the primary signalling components activating SA biosynthesis and linking to PR proteins accumulation is rudimentary. We review progress towards characterising key p
