Genetic and dietary determinants of gut microbiome-bile acid interactions in the BXD genetic reference population.

The gut microbiome is crucial in regulating overall physiology and communicates with the host through various microbial-derived metabolites, including secondary bile acids (BAs). However, mechanisms underlying the gut microbiome-BA crosstalk (gMxB) are still poorly understood. Here, we assess the postprandial cecal microbiome, BA levels, and colon transcriptome of male BXD mice fed with a chow or high-fat diet, and find that genetic and dietary factors shift microbiome composition and affect gMxB. Four diet-dependent co-mapping genetic loci associated with gMxB, including the interaction betwe

Skin and Gut Microbiome in Hidradenitis Suppurativa: A Systematic Review.

Hidradenitis suppurativa (HS) is a chronic skin disease that significantly impairs the quality of life of affected individuals. The disease is characterized by persistent purulent lesions in specific anatomical areas, and its pathophysiology involves multiple factors, including inflammation, genetics, the microbiome, and environmental components. Recent research suggests a potential role for pathogenic bacteria in HS, highlighting the importance of the communication between the human host and the microbiome in maintaining homeostasis and immune system reactivity. However, the exact mechanisms

The Emerging Role of the Gut Microbiome in Cardiovascular Disease: Current Knowledge and Perspectives.

The collection of normally non-pathogenic microorganisms that mainly inhabit our gut lumen shapes our health in many ways. Structural and functional perturbations in the gut microbial pool, known as "dysbiosis", have been proven to play a vital role in the pathophysiology of several diseases, including cardiovascular disease (CVD). Although therapeutic regimes are available to treat this group of diseases, they have long been the main cause of mortality and morbidity worldwide. While age, sex, genetics, diet, tobacco use, and alcohol consumption are major contributors (World Health Organizatio

Empirical or culture-guided therapy for microbial keratitis? A plea for data.

In the United States, about 30,000 bacterial corneal ulcers are treated annually. Compared with 100, or even 20, years ago ophthalmologists today have available to them many diagnostic tools (including special media and bacterial identification techniques), and in impressive assortment of antibiotics. Many reviews and book chapters describe the uses of microbiologic studies--from Gram and Giemsa staining to media inoculation to immunofluorescence and even molecular genetics--to identify causative organisms. This literature also describes the formulas for preparation of highly concentrated, "fo

Elevational Changes in Bacterial Microbiota Structure and Diversity in an Arthropod-Disease Vector.

Environmental conditions change rapidly along elevational gradients and have been found to affect community composition in macroscopic taxa, with lower diversity typically observed at higher elevations. In contrast, microbial community responses to elevation are still poorly understood. Specifically, the effects of elevation on vector-associated microbiota have not been studied to date, even though the within-vector microbial community is known to influence vector competence for a range of zoonotic pathogens. Here we characterize the structure and diversity of the bacterial microbiota in an im

The microbiology of oral lichen planus: Is microbial infection the cause of oral lichen planus?

Oral lichen planus (OLP) is a variant of lichen planus (LP), a common chronic mucocutaneous inflammatory disease. Cutaneous lesions of LP are self-limiting, but OLP lesions are non-remissive, alternating periods of exacerbation and quiescence, and only symptomatic treatments exist for OLP. The precise etiology and pathogenesis of OLP are hardly understood, which is a major obstacle to the development of new therapeutics for this disease. OLP is considered a T-cell-mediated inflammatory disease. Although various antigens have been considered, what actually triggers the inflammatory response of

Selenium: A Key Element in Inflammatory Bowel Disease.

Inflammatory bowel disease (IBD) is a multifactorial and complex condition of the gastrointestinal tract shaped by host genetics, immune dysregulation, gut microbiota and environmental determinants, with a steadily rising global prevalence. Although the etiology of IBD remains incompletely understood, chronic inflammation accompanied by oxidative stress, immune dysregulation, and gut dysbiosis is widely recognized as a hallmark of the condition. Given the frequent occurrence of undernutrition in IBD patients, the role of vitamins and micronutrients in modulating disease activity has been recen

Integrative analysis of taste genetics and the dental plaque microbiome in early childhood caries.

Early childhood caries (ECC) is a multifactorial disease mainly caused by the oral microbiome; however, it is also influenced by host genetics and environmental factors. This study investigates the interplay between genetic variants in taste-related genes and the microbiome in ECC. Using a case-control design involving 538 children, we obtained dental plaque microbiome profiles and genetic variants across 55 candidate genes. Including the socioeconomic factor index (SEFI) as one of the confounders, we find a significant association of three taste-gene variants with ECC and microbial diversity.

Gut dysbiosis and metabolic diseases.

Disruption in the composition of the gut microbial flora, the so-called gut dysbiosis, has been associated with and pathogenically implicated in a number of metabolic disorders such as type 2 diabetes mellitus, non-alcoholic fatty liver disease as well as atherosclerosis. We describe the key finding in this domain in terms of the gut dysbiotic effects of obesogenic diets linked to metabolic dysregulations, the cross-talk between host genetics and gut ecology in preclinical models of metabolic syndrome as well as in humans, effect of circadian rhythm on gut microbiome, the regulation of systemi

Type I interferon dysregulation in Systemic Sclerosis.

Systemic Sclerosis (Scleroderma, SSc) is a multifaceted disease characterized by autoimmunity, vasculopathy, and fibrosis affecting the skin and internal organs. Despite advances in the understanding and treatment of SSc in recent years, SSc continues to cause reduced quality of life and premature mortality. Type I interferons (IFNs), a family of cytokines with essential roles in the immune response to microbial infection, play a pathogenic role in certain autoimmune diseases (reviewed elsewhere in this edition). Polymorphisms in interferon-regulatory factors confer an increased risk of SSc, a

Simultaneous profiling of sexually transmitted bacterial pathogens, microbiome, and concordant host response in cervical samples using whole transcriptome sequencing analysis.

Pelvic inflammatory disease (PID) is a female upper genital tract inflammatory disorder that arises after sexually transmitted bacterial infections (STI). Factors modulating risk for reproductive sequelae include co-infection, microbiota, host genetics and physiology. In a pilot study of cervical samples obtained from women at high risk for STIs, we examined the potential for unbiased characterization of host, pathogen and microbiome interactions using whole transcriptome sequencing analysis of ribosomal RNA-depleted total RNAs (Total RNA-Seq). Only samples from women with STI infection contai

Divergent functional roles of D-amino acids secreted by Vibrio cholerae.

The L-forms of amino acids are used in all kingdoms of life to synthesize proteins. However, the bacterium Vibriocholerae, the causative agent of cholera, produces D-amino acids which are released to the environment at millimolar concentrations. We baptized these D-amino acids as non-canonical D-amino acids (NCDAAs) since they are different from those (i.e. D-alanine and D-glutamate) normally present in the bacterial cell wall. In V. cholerae, production of NCDAAs relies on the BsrV enzyme, a periplasmic broad spectrum racemase. BsrV multispecific activity, produces of a wide range of distinct

Environmental influences on the skin microbiome of humans and cattle in rural Madagascar.

BACKGROUND AND OBJECTIVES: The skin harbors a dynamic community of microorganisms, where contact with humans, other animals and the environment can alter microbial communities. Most research on the human skin microbiome features Western populations living in hygienic conditions, yet these populations have vastly different patterns of environmental contact than the majority of people on Earth, including those living in developing countries. METHODOLOGY: We studied skin microbial communities of humans and cattle (zebu) in rural Madagascar to investigate how zebu ownership affects microbial comp

Temporal dynamics of rhizosphere microbiome assembly and carbon-phosphorus coupling in poplar-medicinal plant intercropping systems.

BACKGROUND: Intercropping can reshape the rhizosphere microbiome, but how specific companion plants influence nutrient cycling and host growth remains unclear. We proposed that intercropping poplar with medicinal plants creates distinct rhizosphere niches that select for microbial communities with distinct functional potential, thereby improving tree nutrition. RESULTS: Intercropping significantly promoted poplar growth, with increases in diameter at breast height (DBH) of 15.33%, 14.3%, and 15.23% in systems with Anemarrhena asphodeloides, Belamcanda chinensis, and Saposhnikovia divaricata,

Unique microbial communities and phylosymbiosis signals in herpetofauna.

Microbial symbionts are closely related to the internal and external factors of their host. However, the prevalence of phylosymbiosis (the presence of host phylogenetic signal in microbial community composition) remains controversial, especially in animals collectively referred to as herpetofauna. To expand our understanding of host-microbiota interactions, we analysed 11 697 symbiotic microbiota samples from of 337 herpetofaunal species, covering skin, oral cavity, gut, cloaca, feces, and other body sites. The composition of the microbial communities gradually changes along the digestive trac

Sequence tag-based analysis of microbial population dynamics.

We describe sequence tag-based analysis of microbial populations (STAMP) for characterization of pathogen population dynamics during infection. STAMP analyzes the frequency changes of genetically 'barcoded' organisms to quantify population bottlenecks and infer the founding population size. Analyses of intraintestinal Vibrio cholerae revealed infection-stage and region-specific host barriers to infection and showed unexpected V. cholerae migration counter to intestinal flow. STAMP provides a robust, widely applicable analytical framework for high-confidence characterization of in vivo microbia
