Barcoded Sleeping Beauty Transposons as Mobile Reporters of Chromatin Architecture.

Transposon integration is influenced by genomic context, but the contribution of three-dimensional genome organization to transposon mobility remains poorly understood. Here, we developed T7-Mediated Unique-barcode Recovery sequencing (TMUR-seq), combining T7-based junction enrichment with uniquely barcoded Sleeping Beauty (SB) transposons to track secondary transposition events and their relationships to individual donor sites. Using this approach, we characterized genome-wide secondary SB transposition in human cells and analyzed the effects of genomic distance, donor-specific directionality

Increased resolution of African swine fever virus genome patterns based on profile HMMs of protein domains.

African swine fever virus (ASFV), belonging to the Asfarviridae family, was originally described in Africa almost 100 years ago and is now spreading uncontrolled across Europe and Asia and threatening to destroy the domestic pork industry. Neither effective antiviral drugs nor protective vaccines are currently available. Efforts to understand the basis for viral pathogenicity and the development of attenuated potential vaccine strains are complicated by the large and complex nature of the ASFV genome. We report here a novel alignment-free method of documenting viral diversity based on profile

Birt-Hogg-Dubé syndrome.

Birt-Hogg-Dubé (BHD) syndrome is an autosomal dominant tumour predisposition disorder caused by pathogenic variants in the folliculin (FLCN) gene. It is characterized by benign skin tumours, renal neoplasia and cystic lung disease, with a risk of spontaneous pneumothorax. Although historically considered rare, population genomic data indicate that FLCN pathogenic variants are substantially more common than expected from clinically ascertained cases, suggesting that many variant carriers are not currently recognized in clinical practice. Advances in the molecular biology of BHD syndrome have es

A histidine-mediated supramolecular mechanism links temperature and pH activation of the sperm channel CatSper.

The cation channel of sperm, CatSper, is a sperm-specific calcium channel essential for male fertility across metazoans. CatSper is activated by intracellular alkalinization, membrane depolarization, and elevated temperature, which together ensure maximal current generation. However, the structural mechanisms by which these physiological stimuli jointly regulate channel activation remain poorly understood, in part because CatSper is an unusually complex ~15-subunit assembly organized in zigzag supramolecular arrays along the sperm flagellum. Here, we combine comparative genomics across 47 spec

Artificial intelligence-enabled multi-omics biomarkers for immune checkpoint blockade: mechanisms, predictive modeling, and clinical translation.

Immune checkpoint inhibitors (ICIs) have transformed oncology, yet durable benefit remains confined to a minority of patients, revealing the limitations of single biomarkers such as PD-L1 expression, tumor mutational burden, and microsatellite instability. Multi-omics profiling, spanning genomics, transcriptomics, epigenomics, proteomics, metabolomics, microbiomics, and imaging-derived radiomics/pathomics, enables a systems-level interrogation of tumor-immune interactions. It captures lineage plasticity, antigen-presentation defects, metabolic and epigenetic suppression, stromal remodeling, an

Contemporary implantable cardiac device trials for sudden cardiac death and future guidelines: how can we shape the future?

INTRODUCTION: Sudden cardiac death (SCD) remains a major cause of mortality despite substantial progress in heart failure management and arrhythmia prevention. Current implantable cardioverter-defibrillator (ICD) guideline recommendations, mainly based on left ventricular ejection fraction (LVEF), are largely derived from historical trials and may no longer reflect contemporary patient populations or therapies. AREAS COVERED: This review critically appraises the historical and contemporary ICD evidence base with particular attention to evolving background therapy, competing risks of non-arrhy

High-Content CRISPR Screening: Methods and Applications.

Clustered regularly interspaced short palindromic repeats (CRISPR)-Cas9 screening has become a central technology in functional genomics, enabling genome-scale interrogation via pooled perturbations. Early CRISPR screens employed survival or simple phenotypic readouts to identify essential genes and drug resistance mechanisms. However, as biological questions have shifted toward understanding regulatory networks, cellular heterogeneity, and context-dependent gene functions, there has been increasing demand for screening strategies capable of capturing complex cellular phenotypes beyond cell fi

Neurofilament Light Chain (NfL) in Neurodegenerative Diseases: Biological and Clinical Significance, Multi-Omics Integration, and AI-Driven Biomarker Modeling for Precision Therapy.

Neurodegenerative diseases represent a major cause of disability and death, but early diagnosis, prognosis, and therapeutic monitoring are challenging due to biological heterogeneity and the absence of disease-specific biomarkers. Neurofilament light chain (NfL) is a highly sensitive fluid biomarker of neuroaxonal injury with well-established clinical utility in selected neurological disorders, especially in disease monitoring and prognostic evaluation. However, since NfL is not disease-specific, the interpretation has to be integrated with complementary molecular, imaging, and clinical biomar

Overcoming cancer resistance in pancreatic cancer: toward dynamic precision oncology.

Pancreatic ductal adenocarcinoma (PDAC) remains a highly lethal malignancy, largely because of its profound and evolving therapeutic resistance. Resistance is not determined by a single molecular alteration but arises from interconnected mechanisms, including intrinsic resistance, treatment-induced adaptive resistance, acquired resistance, genomic evolution, clonal selection, cancer stemness, phenotypic plasticity, metabolic adaptation, and tumor microenvironment-mediated effects. Emerging therapeutic approaches targeting KRAS/RAS signaling, stromal and immune components, metabolic dependencie

Reprogramming our fate: a postdoctoral reflection on current challenges and prospects for developmental biology.

Developmental biology stands at a crossroads. While some have suggested the field is in decline, we, early-career developmental biologists, see an era of renewal driven by conceptual expansion, technical innovation, and cross-disciplinary integration. In this Commentary, we reflect on discussions from a 2024 workshop of postdoctoral scholars from across North America, outlining shared challenges and opportunities that will shape the field's future. We argue that the perceived crisis in developmental biology stems not from a lack of relevance, but from a narrow definition that overlooks its bro

"Case report": Whole-exome sequencing reveals compound heterozygous variants in the EIF2B5 gene in a familial case of vanishing white matter.

Vanishing white matter (VWM) is a rare autosomal recessive leukodystrophy associated with pathogenic variants in any of the five genes (EIF2B1-5) that encode subunits of the eukaryotic translation initiation factor 2B (eIF2B). Here, we present a case of a 26-year-old female patient from a non-consanguineous Amerindian Bolivian family, with clinical and neuroimaging findings suggestive of early-onset VWM, characterized by slowly progressive neurological deterioration in the absence of ovarian disorder. Whole-exome sequencing revealed a novel pair of compound heterozygous variants in the EIF2B5

A novel androgen resistance gene mutation (p.G590W) in complete androgen insensitivity syndrome: Emphasizing the need for early gonadectomy and integrated patient care.

Complete androgen insensitivity syndrome is a rare 46,XY disorder of sex development caused by mutations in the androgen receptor gene, resulting in androgen resistance despite a normal male karyotype. Individuals with complete androgen insensitivity syndrome typically present with female external genitalia, primary amenorrhea, and a heightened risk of gonadal germ cell tumors. Herein, we report the case of a 30-year-old woman who was diagnosed with complete androgen insensitivity syndrome at 18 years of age during evaluation for primary amenorrhea. Chromosomal analysis revealed a 46,XY karyot

Redefining Malignant Hyperthermia: Multi-Omics Insights into a Complex Anesthetic Disorder.

BACKGROUND: Malignant hyperthermia (MH) is a rare but serious pharmacogenetic disorder triggered by specific anesthetic agents, leading to a rapid and often fatal hypermetabolic response. While its genetic roots - primarily involving RYR1 and CACNA1S mutations - are well documented, many susceptible individuals remain undiagnosed until they are exposed to the triggering anesthetic. Despite dantrolene being an instrumental drug in combatting MH mortality, global access remains inconsistent, and morbidity rates remains high. Current diagnostic tools are invasive and limited to specialized center

Case report: Novel SIN3A loss-of-function variant as causative for hypogonadotropic hypogonadism in Witteveen-Kolk syndrome.

Pubertal delay can be due to hypogonadotropic hypogonadism (HH), which may occur in association with anosmia or hyposmia and is known as Kallmann syndrome (OMIM #308700). Recently, hypogonadotropic hypogonadism has been suggested to overlap with Witteveen-Kolk syndrome (WITKOS, OMIM #613406) associated with 15q24 microdeletions encompassing SIN3A. Whether hypogonadotropic hypogonadism is due to haploinsufficiency of SIN3A or any of the other eight genes present in 15q24 is not known. We report the case of a female patient with delayed puberty associated with intellectual disability, behavior p

Evaluation of Glycogen Storage Patients: Report of Twelve Novel Variants and New Clinical Findings in a Turkish Population.

Glycogen storage diseases (GSDs) are clinically and genetically heterogeneous disorders that disturb glycogen synthesis or utilization. Although it is one of the oldest inherited metabolic disorders, new genetic methods and long-time patient follow-ups provide us with unique insight into the genotype-phenotype correlations. The aim of this study was to share the phenotypic features and molecular diagnostic results that include new pathogenic variants in our GSD cases. Twenty-six GSD patients were evaluated retrospectively. Demographic data, initial laboratory and imaging features, and current

IL-11 is a crucial determinant of cardiovascular fibrosis.

Fibrosis is a common pathology in cardiovascular disease. In the heart, fibrosis causes mechanical and electrical dysfunction and in the kidney, it predicts the onset of renal failure. Transforming growth factor β1 (TGFβ1) is the principal pro-fibrotic factor, but its inhibition is associated with side effects due to its pleiotropic roles. We hypothesized that downstream effectors of TGFβ1 in fibroblasts could be attractive therapeutic targets and lack upstream toxicity. Here we show, using integrated imaging-genomics analyses of primary human fibroblasts, that upregulation of interleukin-11 (

Emerging pathogens of gilthead seabream: characterisation and genomic analysis of novel intracellular β-proteobacteria.

New and emerging environmental pathogens pose some of the greatest threats to modern aquaculture, a critical source of food protein globally. As with other intensive farming practices, increasing our understanding of the biology of infections is important to improve animal welfare and husbandry. The gill infection epitheliocystis is increasingly problematic in gilthead seabream (Sparus aurata), a major Mediterranean aquaculture species. Epitheliocystis is generally associated with chlamydial bacteria, yet we were not able to localise chlamydial targets within the major gilthead seabream lesion
