Multiomics analysis reveals an association of ASIP with the gray coat color pattern in donkeys.

Coat color variation in domestic animals provides important insights into the genetic mechanisms of phenotypic diversity. The gray coat of Hetian gray donkeys is a distinctive breed characteristic, yet its genetic basis remains elusive. We integrated multiomics data from 175 domestic donkeys, including whole-genome sequencing, RNA-seq (n = 6), and Oxford Nanopore Technologies (ONT) sequencing (n = 8). Genome-wide association study (GWAS) and selection signature analyses identified the agouti signaling protein (ASIP) locus as the top candidate associated with the gray coat phenotype. Transcript…

A platform for deep topographic multiomic mapping of the bone marrow environment in multiple myeloma

ABSTRACT Multiple myeloma is a genetically complex plasma cell malignancy in which profound intra-tumoral heterogeneity shapes disease progression and therapeutic resistance. Genomic subclones dynamically emerge and evolve under treatment pressure, yet their spatial organization within intact bone marrow remains poorly defined. We hypothesized that genetically distinct myeloma subclones occupy spatially discrete ecological niches associated with unique molecular and microenvironmental states. To test this, we here demonstrate a proof-of-concept spatial tri-omics workflow combining laser captur

Integrative multiomics dissection of LSM7 as a prognostic biomarker and therapeutic target in hepatocellular carcinoma.

ObjectiveHepatocellular carcinoma (HCC) has a poor prognosis, necessitating novel biomarkers. The role of LSM7 (Like-Sm protein 7), an RNA-binding protein, in HCC remains unclear.MethodsWe employed a multiomics strategy using transcriptomic data from TCGA, GTEx, GEO, and ICGC to evaluate LSM7's expression and prognostic value. A protein-protein interaction (PPI) network was constructed via STRING, followed by Gene Ontology/KEGG/Gene Set Enrichment Analysis (GSEA) functional enrichment analysis. The relationship between LSM7 and the immune infiltration landscape was assessed using single-sample…

Gut-ovary axis and multiomic insights into PCOS in a DHEA-induced rat model.

This study aims to investigate gut microbiota and metabolomes of fecal, cecum, serum, and ovarian tissues in a DHEA-induced rat polycystic ovary syndrome (PCOS) model and explore the gut-ovary axis in PCOS pathogenesis. Rats were treated with DHEA or sesame oil to create PCOS and Control groups. The PCOS model was confirmed by ovarian morphology, estrous cycle, and serum hormone levels (FSH, LH, and E2). Stool, serum, cecum, and ovarian tissues underwent untargeted metabolomic analysis, and gut microbiota were assessed using 16S rRNA sequencing. Differentially expressed metabolites (DEMs) were

Single-cell multiomic analysis unveils the immune landscape dynamics of graves' ophthalmopathy.

Graves' ophthalmopathy (GO) is an autoimmune disease that occurs concurrently with Graves' disease, potentially leading to facial disfigurement and irreversible vision loss. However, the molecular characteristics of cellular changes in the peripheral immune environment of GO patients remain unclear. This study presents a multi-omics single-cell analysis of peripheral blood from GO patients and healthy controls, revealing key molecular alterations in immune cell subpopulations. We identify increased chromatin accessibility and regulatory activity of pro-inflammatory factors, such as FOS and NF-

Multiomic Analysis of Calf Muscle in Peripheral Artery Disease and Chronic Kidney Disease.

BACKGROUND: Chronic kidney disease (CKD) has emerged as a significant risk factor that accelerates atherosclerosis, decreases muscle function, and increases the risk of amputation or death in patients with peripheral artery disease (PAD). However, the modulators underlying this exacerbated pathobiology are ill-defined. Recent work has demonstrated that uremic toxins are associated with limb amputation in PAD and have pathological effects in both the limb muscle and vasculature. Herein, we use multiomics to identify novel modulators of disease pathobiology in patients with PAD and CKD. METHODS…

Neurotoxicity of propylene glycol butyl ether: Multiomic evidence from human brainspheres.

Exposure to solvents may contribute to the development of neurodevelopmental and neurodegenerative diseases. Glycol ethers consist in a widely used class of organic solvents leading to workers and consumers exposure via many applications. Ethylene glycol ethers are gradually being replaced by propylene glycol ethers thought to be less toxic. However, their neurotoxicity is not systematically assessed before placing them on the market. Therefore, this study investigated the potential neurotoxicity of propylene glycol butyl ether (PGBE) for which no official occupational limit has been establish

A multiomics analysis identifies retinol metabolism in fibroblasts as a key pathway in wound healing.

Impaired wound healing poses a major and increasingly frequent health problem. Among the key players in the healing process are fibroblasts, but their metabolic profile in healing wounds is largely unknown. Using a combination of transcriptomics, targeted proteomics, and metabolomics, we identified retinol metabolism as a top regulated pathway in wound fibroblasts. This is functionally relevant, since even a mild retinol deficiency caused a delay in wound closure and reepithelialization, which mainly resulted from misdirected keratinocyte migration on the new granulation tissue. Quantitative p

Single-cell multiomic analysis identifies macrophage subpopulations in promoting cardiac repair.

Cardiac mononuclear phagocytic cells (Cardiac MPCs) participate in maintaining homeostasis and orchestrating cardiac responses upon injury. However, the function of specific MPC subtypes and the related cell fate commitment mechanisms remain elusive in regenerative and nonregenerative hearts due to their cellular heterogeneities. Using spatiotemporal single-cell epigenomic analysis of cardiac MPCs in regenerative (P1) and nonregenerative (P10) mouse hearts after injury, we found that P1 hearts accumulate reparative Arg1+ macrophages, while proinflammatory S100a9+Ly6c+ monocytes are uniquely ab

Multiomic Mass Spectrometry Imaging to Advance Future Pathological Understanding of Ocular Disease.

Determining the locations of proteins within the eye thought to be involved in ocular pathogenesis is important to determine how best to target them for therapeutic benefits. However, immunohistochemistry is limited by the availability and specificity of antibodies. Additionally, the perceived role of both essential and non-essential metals within ocular tissue has been at the forefront of age-related macular degeneration (AMD) pathology for decades, yet even key metals such as copper and zinc have yet to have their roles deconvoluted. Here, mass spectrometry imaging (MSI) is employed to ident

Multiomic proximity labeling in vivo by D-amino-acid-activated peroxidase reaction.

Understanding the spatial organization of biomolecules in living organisms is a central but challenging goal in biology. Here, we introduce peroxidase reactions activated by D-amino acids (PRADA), which uses an engineered oxidase to convert nonproteinogenic D-amino acids into H2O2 for in situ activation of a genetically fused peroxidase. PRADA enables versatile proximity-based chemistries, including protein labeling, RNA labeling and functional polymer assembly, with minimal toxicity and background. We demonstrate that PRADA is broadly applicable inside living organisms, including flies, worms

Spatial Multiomic Analyses Reveal Carcinogenic Pathways in End-Stage Renal Disease.

UNLABELLED: Patients with end-stage renal disease (ESRD) are at increased risk of acquired cystic kidney disease (ACKD) and renal tumors, but the molecular basis of such disorders remains elusive. In this study, we performed spatial immunogenomic analyses on 268 specimens from 43 patients with ACKD and associated tumors. The molecular landscape of ESRD-associated tumors is different from that of sporadic renal cell carcinoma. Single-cell and spatial analyses have shown that ACKD is under an inflammatory environment and that the renal cysts in ACKD are derived from proximal tubular cells that h

Multiomic profiling of canine immune and metabolic aging in a cohort of young and senior beagles.

INTRODUCTION: Developing a comprehensive understanding of canine aging requires integration of immune, metabolic, and genetic changes across molecular layers. While high-throughput omics have been widely applied to human aging, canine studies have typically used single modalities or small cohorts, limiting systems-level insight, particularly for immune and metabolic aging. To address this gap, we generated a multiomic immune and metabolic aging reference in a cohort of senior and young beagle dogs. METHODS: We performed untargeted serum metabolomics in 50 canines (25 senior and 25 young). Add
