In vivo genetic manipulation is used to study the impact of gene deletion or re-expression on β-cell function and organism physiology. Cre-LoxP is a system wherein LoxP sites flanking a gene are recognized by Cre recombinase. Cre transgenic mice are the most prevalent technology used to deliver Cre but many models have caveats of off-target recombination, impaired β-cell function, and high cost of animal production. Inducible estrogen receptor conjugated Cre models face leaky recombination and confounding effects of tamoxifen. As an alternative, we characterize an adeno associated virus (AAV)

The recombination landscape is a key genomic feature that influences genetic diversity and evolutionary dynamics, yet it remains largely unexplored in native chicken populations adapted to harsh environmental conditions. This study, for the first time, mapped high‑resolution recombination events in Iranian indigenous chicken ecotypes (Khazak, Lari, Marandi, and Naked neck) and compared them with two commercial breeds reared in Iran (Arian and Leghorn). The aim was to identify differences in recombination rates, hotspots distribution, and genes located within recombination hotspots. The average

Salmonella is responsible for many nontyphoidal foodborne infections and enteric (typhoid) fever in humans. Of the two Salmonella species, Salmonella enterica is highly diverse and includes 10 known subspecies and approximately 2,600 serotypes. Understanding the evolutionary processes that generate the tremendous diversity in Salmonella is important in reducing and controlling the incidence of disease outbreaks and the emergence of virulent strains. In this study, we aim to elucidate the impact of homologous recombination in the diversification of S. enterica subspecies. Using a data set of pr

The suppression of recombination between sex chromosomes is a widespread feature of genetic sex determination systems. Competing explanations for this evolution fall into two broad categories: recombination arrest driven by the capture of sexually antagonistic variation vs. arrest driven without sex-specific selection. Using population genetic models, we compare the substitution rates of full recombination suppressors (such as inversions) driven by sexually antagonistic selection to those expected under neutrality. We consider both XY and ZW systems, mating ecologies ranging from random mating

OBJECTIVE: To study the detailed nature of genomic microevolution during mixed infection with multiple Helicobacter pylori strains in an individual.
DESIGN: We sampled 18 isolates from a single biopsy from a patient with chronic gastritis and nephritis. Whole-genome sequencing was applied to these isolates, and statistical genetic tools were used to investigate their evolutionary history.
RESULTS: The genomes fall into two clades, reflecting colonisation of the stomach by two distinct strains, and these lineages have accumulated diversity during an estimated 2.8 and 4.2 years of evolution. W

BACKGROUND: Neisseria meningitidis is a naturally transformable, facultative pathogen colonizing the human nasopharynx. Here, we analyze on a genome-wide level the impact of recombination on gene-complement diversity and virulence evolution in N. meningitidis. We combined comparative genome hybridization using microarrays (mCGH) and multilocus sequence typing (MLST) of 29 meningococcal isolates with computational comparison of a subset of seven meningococcal genome sequences.
PRINCIPAL FINDINGS: We found that lateral gene transfer of minimal mobile elements as well as prophages are major forc

Scrub typhus is a zoonotic disease caused by Orientia tsutsugamushi (O. tsutsugamushi). Orientia tsutsugamushi has various genotypes and more new strains with difference in sequences increasingly appeared. Whether the accurateness of one special nested PCR method which amplifies segment instead of entire open reading frame (ORF) sequence meets the current work of identifying new strains and classifying genotypes remains to be confirmed. And the origins and evolution of this organism have not been thoroughly elucidated. Accordingly, in this study, segments and the entire ORF of the 56-kDa type-

The T-cell receptor (TCR) genetic loci undergo an orderly process of recombination in ontogeny in order to generate a diverse array of antigen receptors. Normally occurring, out-of-frame and incomplete rearrangements produce non-productive TCR transcripts. Abnormalities in the rearrangement process occur at very low frequencies but may predominate in inborn errors of recombination. Detecting these abnormalities in surviving pools of lymphocytes is difficult and typically focuses on identification of abnormally rearranged alleles or on detecting abnormalities in recombinase proteins. Thus, ther

Nocardioform actinomycetes are Gram-positive bacteria with high G+C content. Several species of Mycobacterium, Corynebacterium, Nocardia and Rhodococcus are important human or animal pathogens. Transposon mutagenesis and homologous recombination are powerful genetic tools used for the identification of pathogenicity determinants. Transposable elements with potential application to mutagenize pathogenic nocardioform actinomycetes are described. Homologous recombination experiments which have been recently achieved in mycobacteria and related actinomycetes are commented on.

BACKGROUND: Genome elucidation is now in high gear for many organisms, and whilst genetic maps have been developed for a broad array of species, surprisingly, no such maps exist for a crocodilian, or indeed any other non-avian member of the Class Reptilia. Genetic linkage maps are essential tools for the mapping and dissection of complex quantitative trait loci (QTL), and in order to permit systematic genome scans for the identification of genes affecting economically important traits in farmed crocodilians, a comprehensive genetic linage map will be necessary.
RESULTS: A first-generation gen

Extensive cocirculation of CRF01_AE and CRF07_BC in China has created favorable conditions for ongoing intersubtype recombination, contributing to increasing genetic complexity within the local HIV-1 epidemic. In this study, two novel unique recombinant forms composed of CRF01_AE and CRF07_BC were identified in Shenzhen, Guangdong Province. Near-full-length genome sequences were obtained for isolates LS11654 and LS16824. Phylogenetic analysis indicated that both sequences clustered within a CRF01_AE-/CRF07_BC-related lineage but were distinct from previously reported strains. Recombination ana

Urinary schistosomiasis is caused by the blood fluke Schistosoma haematobium, which is predominantly found in Africa. The freshwater snail Bulinus globosus is its main intermediate host. The species that make up the B. globosus group are genetically complex, and their taxonomic status remains controversial. Genetic variation, heterozygosity, and DNA recombination in B. globosus were examined using the mitochondrial cytochrome c oxidase subunit 1 (COI) and the intron 3 region of the arginine kinase gene (AkInt3). A total of 81 B. globosus snails were collected from three different localities in

Hepatitis B virus (HBV) infection is a major public health concern, as chronic HBV infection can lead to liver cirrhosis and increase a person's risk of developing hepatocellular carcinoma (HCC). HBV has been classified into ten genotypes (A to J). Here, we analysed the genotypic diversity and recombination patterns of HBV using 14486 publicly available HBV genome sequences. Partial sequences and sequences with no metadata were filtered out, resulting in a final dataset of 8823 HBV genomes. These sequences were then combined with 41 HBV reference genomes from NCBI GenBank, and a maximum-likeli

Marek's disease virus (MDV), an oncogenic virus belonging to the subfamily Alphaherpesvirinae, causes Marek's disease (MD). Vaccines can control MD but cannot block the viral infection; they are considered imperfect vaccines, which carry the risk of recombination. In this study, six natural recombinant MDV strains were isolated from infected chickens in commercial flocks in China. We sequenced and analysed the genetic characteristics of the isolates (HC/0803, CH/10, SY/1219, DH/1307, DH/1504 and Hrb/1504). We found that the six strains resulted from recombination between the vaccine CVI988/Ris

BACKGROUND: Endemic Burkitt lymphoma (eBL) is potentiated through the interplay of Epstein Barr virus (EBV) and holoendemic Plasmodium falciparum malaria. To better understand EBV's biology and role in eBL, we characterized genome-wide recombination sites and patterns as a source of genetic diversity in EBV genomes in our well-defined population of eBL cases and controls from Western Kenya.
METHODS: EBV genomes representing 54 eBL cases and 32 healthy children from the same geographic region in Western Kenya that we previously sequenced were analyzed. Whole-genome multiple sequence alignment,

As the world's largest waterfowl producer, China faces economic losses from Goose Parvovirus (GPV), worsened by waterfowl circovirus co-infections that increase pathogenicity and immunosuppression. However, current surveillance systems for these viruses lack systematization. This study conducted a comprehensive genetic analysis of GPV and waterfowl circovirus to identify genomic characteristics and recombination events. Surveillance analysis of GPV revealed a significant host-associated genotypic divergence from 2018 to 2024 in China. Goose isolates were predominantly the Mutated GPV (MGPV, 87

The presence or absence of genetic recombination has often been used as one of the criteria for Cryptosporidium species designation and population structure delineation. During a recent study of cryptosporidiosis in reptiles that were housed in the same room, 4 lizards were found to have concurrent infections of C. serpentis (a gastric parasite) and C. saurophilum (an intestinal parasite), and 6 snakes were concurrently infected with C. serpentis, C. saurophilum and a new Cryptosporidium as indicated by PCR-RFLP analysis of the SSU rRNA gene. DNA sequence analysis of cloned PCR products confir

Human adenovirus (HAdV)-114 (P7H3F3) is a newly identified recombinant genotype, while recent studies suggest that it likely represents a previously circulating HAdV-3 strain. A total of 413 strains previously identified as HAdV-3 from 20 Chinese provinces during 2000-2024, along with 125 GenBank-derived HAdV-3 strains (1988-2023), underwent genotype reconfirmation and genetic evolutionary analysis using the penton base, hexon, and fiber genes. Furthermore, 97 representative strains were selected for whole-genome analysis to determine their genetic recombination patterns. Of the 538 analyzed s

Vaccination is a key control measure of COVID-19 by preventing severe effects of disease outcomes, reducing hospitalization rates and death, and increasing immunity. However, vaccination can affect the evolution and adaptation of SARS-CoV-2, largely through vaccine-induced immune pressure. Here we investigated intrahost recombination and single nucleotide variations (iSNVs) on the SARS-CoV-2 genome in non-vaccinated and vaccinated sequences from the Kenyan population to profile intrahost viral genetic evolution and adaptations driven by vaccine-induced immune pressure. We identified recombinat

Recombination is increasingly seen as an important means of shaping genetic diversity in RNA viruses. However, observed recombination frequencies vary widely among those viruses studied to date, with only sporadic occurrences reported in RNA viruses with negative-sense genomes. To determine the extent of homologous recombination in negative-sense RNA viruses, phylogenetic analyses of 79 gene sequence alignments from 35 negative-sense RNA viruses (a total of 2154 sequences) were carried out. Powerful evidence was found for recombination, in the form of incongruent phylogenetic trees between dif
