Accurate imaging of m6A on specific mRNA with proximity ligation-triggered RCA-FISH (PLTRF-m6A).

N6-methyladenosine (m6A) is one of the main internal modifications in mammalian RNA, playing an important role in gene expression and regulation. Characterization of the expression level and distribution of m6A on specific RNA in situ is necessary to understand methyladenosine-related diseases. Herein, we present a proximity ligation-triggered RCA-FISH for imaging of m6A on specific RNA (PLTRF-m6A). This method can achieve the accurate imaging of mRNA-m6A at single-molecule resolution by avoiding the extra probe-caused nonspecific amplification. And we demonstrate the efficacy of PLTRF-m6A on

Molecular mapping of neuronal architecture using STORM microscopy and new fluorescent probes for SMLM imaging.

Imaging neuronal architecture has been a recurrent challenge over the years, and the localization of synaptic proteins is a frequent challenge in neuroscience. To quantitatively detect and analyze the structure of synapses, we recently developed free SODA software to detect the association of pre and postsynaptic proteins. To fully take advantage of spatial distribution analysis in complex cells, such as neurons, we also selected some new dyes for plasma membrane labeling. Using Icy SODA plugin, we could detect and analyze synaptic association in both conventional and single molecule localizat

Revealing operando surface defect-dependent electrocatalytic performance of Pt at the subparticle level.

Understanding the operando defect-tuning performance of catalysts is critical to establish an accurate structure-activity relationship of a catalyst. Here, with the tool of single-molecule super-resolution fluorescence microscopy, by imaging intermediate CO formation/oxidation during the methanol oxidation reaction process on individual defective Pt nanotubes, we reveal that the fresh Pt ends with more defects are more active and anti-CO poisoning than fresh center areas with less defects, while such difference could be reversed after catalysis-induced step-by-step creation of more defects on

A stimuli-responsive porous carbon nanovehicle for light-initiating and thermo-driving phototheranostics of renal cell carcinoma.

Based on DNA-gated stimuli-responsive nanoscale porous carbon, a smart phototheranostic nanovehicle, which can respond to targeted near-infrared laser irradiation, is assembled. Utilizing single-stranded DNA as a gating molecule through π-π interactions, the nanoscale porous carbon loaded with photothermal organic dyes was completely packaged. Under laser irradiation, synergistic photothermal conversion is initiated, and the temperature rises up to nearly 55°C in the designated region, which provides an ideal local condition for photothermal therapy. In the meantime, heat drives single-strande

Digital phantoms generated by spectral and spatial light modulators.

Источник пометил публикацию как отозванную

A hyperspectral image projector (HIP) based on liquid crystal on silicon spatial light modulators is explained and demonstrated to generate data cubes. The HIP-constructed data cubes are three-dimensional images of the spatial distribution of spectrally resolved abundances of intracellular light-absorbing oxyhemoglobin molecules in single erythrocytes. Spectrally and spatially resolved image data indistinguishable from the real scene may be used as standard data cubes, so-called digital phantoms, to calibrate image sensors and validate image analysis algorithms for their measurement quality, p

A Siderophore-Antibiotic Heterodimer Imaging Agent Enables In Vivo PET Imaging of S. aureus Infections.

Only a handful of bacterial strains are responsible for the majority of clinical infections, with Staphylococcus aureus being the single largest contributor. S. aureus infections can be very hard to confirm and localize. There is a clinical need for improved imaging technologies to detect and characterize bacterial infections allowing for prompt initiation of treatment. We generated a molecule for positron emission tomography (PET) imaging of bacterial infection by linking two clinically used small molecules, Vancomycin (Vanco) and desferrioxamine B (DFO). This siderophore-antibiotic conjugate

Introducing Diinamic, a flexible and robust method for clustering analysis in single-molecule localization microscopy.

Super-resolution microscopy allowed major improvements in our capacity to describe and explain biological organization at the nanoscale. Single-molecule localization microscopy (SMLM) uses the positions of molecules to create super-resolved images, but it can also provide new insights into the organization of molecules through appropriate pointillistic analyses that fully exploit the sparse nature of SMLM data. However, the main drawback of SMLM is the lack of analytical tools easily applicable to the diverse types of data that can arise from biological samples. Typically, a cloud of detection

Enzyme-Activatable Probe for Tumor Bimodal Imaging, Intraoperative Navigation, and Urinalysis.

We develope an enzyme-activatable platform (NO2-RGD-Gd) for the integrated urinary biomarker detection, highcontrast fluorescence-magnetic resonance (MR) dualmodal imaging, and real-time image-guided surgical navigation within a single molecule. The advantages, including the favorable tumor-targeting affinity (RGD peptide), high renal clearance efficiency, and tumor-specific fluorescence activation, are achieved by rationally engineering the molecular architecture. Benefiting from these characteristics, the NO2-RGD-Gd effectively bridges the boundary between diagnosis and therapy, achieving ou

Three-dimensional super-resolution imaging of the midplane protein FtsZ in live Caulobacter crescentus cells using astigmatism.

Single-molecule super-resolution imaging provides a non-invasive method for nanometer-scale imaging and is ideally suited to investigations of quasi-static structures within live cells. Here, we extend the ability to image subcellular features within bacteria cells to three dimensions based on the introduction of a cylindrical lens in the imaging pathway. We investigate the midplane protein FtsZ in Caulobacter crescentus with super-resolution imaging based on fluorescent-protein photoswitching and the natural polymerization/depolymerization dynamics of FtsZ associated with the Z-ring. We quant

Formation of signal transduction complexes during immobile phase of NGFR movements.

Nerve growth factor (NGF) is a secreted neurotrophin involved in the differentiation, growth, and maintenance of neurons. Here, we have used single-molecule imaging to characterize the behavior of Cy3-tagged NGF after binding to receptor complexes on the surfaces of PC12 cells. We show that NGF-receptor complexes have two distinct diffusive states, characterized as mobile and immobile phase. The transition between the two diffusive states occurred reversibly with duration times determined by a single rate limiting process. The abrupt transition to the immobile phase often occurred simultaneous

Cell-to-cell and genome-to-genome variability of adenovirus transcription tuned by the cell cycle.

In clonal cultures, not all cells are equally susceptible to virus infection, and the mechanisms underlying this are poorly understood. Here, we developed image-based single-cell measurements to scrutinize the heterogeneity of adenovirus (AdV) infection. AdV delivers, transcribes and replicates a linear double-stranded DNA genome in the nucleus. We measured the abundance of viral transcripts using single-molecule RNA fluorescence in situ hybridization (FISH) and the incoming 5-ethynyl-2'-deoxycytidine (EdC)-tagged viral genomes using a copper(I)-catalyzed azide-alkyne cycloaddition (click) rea

A near-infrared triggered multi-functional indocyanine green nanocomposite with NO gas release function inducing improved photothermal therapy.

The integration of photothermal and near-infrared (NIR) imaging capabilities of indocyanine green (ICG) small molecules has attracted considerable attention in tumor diagnosis and treatment. However, the abnormal upregulation of cellular heat shock proteins (HSPs) induced by photothermal therapy (PTT) enhances cellular heat resistance, thereby severely affecting the efficacy of PTT. In this study, to address the impact of HSPs on the efficacy of PTT while obtaining high-quality NIR fluorescence imaging in the NIR region, we designed a targeted peptide@ICG nanofluorescent probe encapsulated in

Single-molecule characterization of salivary protein aggregates from Parkinson's disease patients: a pilot study.

Saliva is a convenient and accessible biofluid that has potential as a future diagnostic tool for Parkinson's disease. Candidate diagnostic tests for Parkinson's disease to date have predominantly focused on measurements of α-synuclein in CSF, but there is a need for accurate tests utilizing more easily accessible sample types. Prior studies utilizing saliva have used bulk measurements of salivary α-synuclein to provide diagnostic insight. Aggregate structure may influence the contribution of α-synuclein to disease pathology. Single-molecule approaches can characterize the structure of individ

Atomic force microscopy study of the antigen-antibody binding force on patient cancer cells based on ROR1 fluorescence recognition.

Knowledge of drug-target interaction is critical to our understanding of drug action and can help design better drugs. Due to the lack of adequate single-molecule techniques, the information of individual interactions between ligand-receptors is scarce until the advent of atomic force microscopy (AFM) that can be used to directly measure the individual ligand-receptor forces under near-physiological conditions by linking ligands onto the surface of the AFM tip and then obtaining force curves on cells. Most of the current AFM single-molecule force spectroscopy experiments were performed on cell

STORM Microscopy and Cluster Analysis for PcG Studies.

Advanced microscopy techniques (such as STORM, STED, and SIM) have recently allowed the visualization of biological samples beyond the diffraction limit of light. Thanks to this breakthrough, the organization of molecules can be revealed within single cells as never before. Here, we describe the application of STochastic Optical Reconstruction Microscopy (STORM) for the study of polycomb group of proteins (PcG) in the context of chromatin organization. We present a clustering algorithm to quantitatively analyze the spatial distribution of nuclear molecules (e.g., EZH2 or its associated chromati

Peptide labelling strategies for imaging agents.

The main goal in modern biomedicine is to develop specific diagnostic and therapeutic agents for different diseases. Especially in cancer research tumor targeted molecules are the key factor in the development of new anti-tumor drugs. In addition, the early diagnosis of the disease is an important factor for a successful therapy. Synthetic peptides have been shown to be specific targeting agents for next generation diagnostic and therapeutic agents. Noninvasive in vivo imaging using targeting molecules provides modern method for the diagnosis of the pathological alterations like cancer. To eva

Supramolecular strategy for probing conducting polymers at single molecule level.

Conducting polymers, such as poly(3,4-ethylenedioxythiophene) (PEDOT), represent a cornerstone of organic electronics, yet their investigation at the single-molecule level remains largely unexplored in nanopore systems. In particular, the poor aqueous solubility of PEDOT has so far limited its integration with biological interfaces. Here, we overcome this limitation by exploiting stable aqueous supramolecular dispersions formed by PEDOT complexed with cyclodextrins (CDs) (PEDOT·βCD and PEDOT·γCD). We investigate their interactions with two β-barrel biological nanopores Aerolysin (Ael) and Alph

Single molecule recognition of CD95 receptors on the surface of HepG2 cells under the curcumin.

Hepatocellular carcinoma (HCC) is a serious concern worldwide. The published reports showed that aberrant CD95 receptor expression plays a critical role in apoptosis in liver cancer. While curcumin has shown promise in inducing apoptosis in liver cancer cells, its direct effects on CD95 expression during this process have not been thoroughly investigated. This study aims to quantitatively assess the expression of the CD95 receptor in HepG2 cells treated with different concentrations of curcumin using techniques such as fluorescence staining, single-molecule force spectroscopy (SMFS), and singl

A novel assay for exosomal and cell-free miRNA isolation and quantification.

The use of disease-specific signatures of microRNAs (miRNAs) in exosomes has become promising for clinical applications, either as biomarkers or direct therapeutic targets. However, a new approach for exosome enrichment and quantification of miRNAs is urgently needed for its clinical application, since the commercial techniques have shortcomings in quantity and quality. To overcome these deficiencies, we developed a new method for purification of exosomes with subsequent miRNA extraction, followed by quantitative reverse transcription polymerase chain reaction (RT-qPCR), and compared our assay
