Multi-omics identification of haptoglobin as a novel target for increased Alzheimer's disease risk associated with obesity through inhibiting the phagocytosis of Aβ by disease-associated microglia.

INTRODUCTION: Obesity may increase Alzheimer's disease (AD) risk, yet the underlying mechanisms remain unclear. METHODS: We investigated this link through global epidemiology, Mendelian randomization (MR), transcriptomics, clinical cohort validation, and mechanistic exploration. RESULTS: High body mass index (BMI)-attributable AD disability-adjusted life years and deaths increased 4-fold from 1990-2021, with projections indicating a tripling by 2050. MR analyses found that elevated BMI was genetically related to increased AD risk. Haptoglobin (HP) was identified as a core mediator between th

Xiao Zhen Fang mitigates cutaneous toxicity by inhibiting PANoptosis: Insights from untargeted metabolomics and transcriptomics.

BACKGROUND: Epidermal growth factor receptor (EGFR) inhibitors and other targeted therapies frequently cause cutaneous toxicities, impairing patient quality of life and treatment adherence. This study investigated the molecular mechanisms underlying the protective effects of Xiao Zhen Fang (XZF), a traditional Chinese medicine formula, against EGFR inhibitor-induced dermatotoxicity. METHODS: An erlotinib-induced mouse model of cutaneous toxicity was established. Transcriptomic and serum metabolomic profiles were collected and integrated to identify differentially expressed genes (DEGs), metab

Single-cell insights into drug response and resistance in inflammatory bowel disease: cellular hallmarks and precision therapy.

BACKGROUND & AIMS: The treatment of inflammatory bowel disease faces a persistent efficacy ceiling, with approximately 30%-50% of patients failing to achieve or sustain remission with current biologics and small-molecule inhibitors. This challenge is partly attributable to profound mucosal heterogeneity. Single-cell and spatial multi-omics technologies have enabled this heterogeneity to be characterized at cellular and spatial resolution. We aimed to synthesize single-cell and spatial multi-omics evidence to clarify the cellular mechanisms underlying therapeutic response and resistance and the

Assessing the therapeutic potential of PDE-5 inhibitors in adults: Insights from a multi-omics study.

Phosphodiesterase-5 inhibitors have beneficial pleiotropic effects and hold promise as adjuvant treatments for cancer, dementia, and other disorders. Sixteen men and women aged 50-60 were administered daily sildenafil/tadalafil for 1 month. We characterized molecular signatures of sildenafil/tadalafil treatment via analyses and multi-omics integration of the serum metabolome and skeletal muscle proteome and transcriptome. In serum, eicosanoids decreased and arginine biosynthesis pathway components increased following sildenafil/tadalafil. In skeletal muscle following sildenafil, blood vessel d

Unveiling the aging-immune axis in irritable bowel syndrome: a multi-omics and machine learning approach to biomarker discovery and validation.

BACKGROUND: Irritable bowel syndrome (IBS) is a prevalent functional gastrointestinal disorder with an elusive pathophysiology. Although immune dysregulation and mild mucosal inflammation are recognized as important factors in IBS, the specific contribution of immunosenescence remains unclear. Prior MR studies on IBS focused on single molecular traits; however, an integrated multi-omics framework for aging-immune genes has not been applied. Here, we integrate cis-eQTL/pQTL/mQTL with machine learning and in vivo validation to identify putatively causal biomarkers and unravel the aging-immune ax

Integrated plasma proteomics and metabolomics reveal immunometabolic pathways and predictive signatures for age-related eye diseases.

BACKGROUND AND AIMS: Age-related eye diseases (AREDs) share aging as a major risk factor, but the systemic molecular changes preceding disease onset remain incompletely understood. We aimed to define the shared and disease-specific immunometabolic architecture of major AREDs and to examine how circulating molecular features relate to retinal phenotypes, pre-diagnostic patterns, and disease risk. METHODS: We performed a large-scale prospective multi-omics study in the UK Biobank integrating baseline plasma proteomics, metabolomics, retinal imaging-derived phenotypes, and longitudinal follow-up

Cross-Omic Comparative Analysis Identifies Transcriptomic Signatures and Exploratory Gene Set-Level Signals in Sporadic Creutzfeldt-Jakob Disease.

Sporadic Creutzfeldt-Jakob disease (sCJD) is a rapidly progressive fatal neurodegenerative disease whose basis of pathogenesis remains incompletely defined. Public datasets allow molecular changes to be compared across transcriptomic, post-transcriptional, and epigenomic layers, but comparisons are limited by differences in tissue source and platform. We performed a cross-omic comparative analysis of four sCJD case-control datasets spanning mRNA, miRNA, and DNA methylation layers. In this study, cross-omic refers to comparison of independently analyzed molecular datasets rather than joint mult

Hierarchical Multi-Omics Trajectory Prediction for fecal microbiota transplantation: a novel machine learning framework for small-sample longitudinal multi-omics integration.

Fecal microbiota transplantation (FMT) has emerged as a highly effective treatment for recurrent Clostridioides difficile infection and is being actively investigated for numerous other conditions. While multi-omics studies have revealed dynamic changes in microbial communities and host metabolism following FMT, existing approaches are primarily descriptive and lack the ability to model individual patient trajectories or identify early biomarkers of treatment response. Small-sample, multi-omics, longitudinal prediction presents unique computational challenges: high dimensionality ($p \gg n$),

Integrated Liver Transcriptomic and Proteomic Analysis Reveals Resistance Mechanisms Against Pseudomonas plecoglossicida in Larimichthys crocea.

Visceral white-nodules disease (VWND), caused by Pseudomonas plecoglossicida, poses a severe threat to the large yellow croaker (Larimichthys crocea) aquaculture industry. Although breeding resistant strains is a promising strategy, the molecular basis of disease resistance in this host remains poorly understood. Here, 1500 fish were artificially infected, and extreme phenotypes (30 resistant, RL; 30 susceptible, SL) were selected based on survival time and liver pathogen load. Liver histopathology revealed that RL fish maintained intact architecture with only mild vacuolation, whereas SL fish

Development of Mycobacterium tuberculosis post in vitro fertilization and embryo transfer: A case series derived from a multi-omics analysis and literature review.

The extensive progress in assisted reproductive technology has facilitated successful pregnancies through in vitro fertilization and embryo transfer (IVF-ET) for patients facing infertility. Pregnancy induces substantial endocrine and immune alterations that may diminish immune function, consequently heightening vulnerability to Mycobacterium tuberculosis (M.tb) infection or reactivation. Hematogenous disseminated pulmonary tuberculosis (TB), tuberculous meningitis, and potential congenital TB are serious complications that may arise after IVF-ET, posing significant risks to both maternal and

Multi-Omics Reveal the Effects and Regulatory Mechanism of Dietary Magnolol Supplementation on Production Performance of Post-Peak Laying Hens.

This study aimed to investigate the therapeutic effects of magnolol on production performance in postpeak laying hens. We divided the hens into three groups (ND, MAG300, MAG500) and conducted a 10-week feeding trial. The results indicated that daily supplementation with magnolol improved the laying rate, reduced the feed-to-egg ratio, controlled liver fat accumulation, and alleviated ovarian oxidative stress and apoptosis. Additionally, 16S rDNA analysis revealed that magnolol increased microbial diversity in the cecum, augmented the abundance of beneficial bacteria, and diminished the abundan

A parametric survival model with bayesian structural equation based on multi-omics integration.

BACKGROUND: Multi-omics integration may provide additional information about the development of tumors and improve the performance of predictive models. The key challenge lies in integrating several omics sources, especially to capture their biological relationships. Previous studies proposed a structural equation model framework to combine two data platforms for predicting survival; however, several limitations remain. RESULTS: In this study, we introduce an extended Bayesian survival model combined with a structural equation model for adaptation to broader applications. The No U-turn Sampli

Single-cell multi-omics in biliary tract cancers: decoding heterogeneity, microenvironment, and treatment strategies.

Biliary tract cancer (BTC) is a highly heterogeneous and aggressive gastrointestinal malignancy, marked by a high mortality rate and limited treatment efficacy. The primary contributing factors include the absence of reliable early detection methods, the anatomical intricacy of the biliary system, the inherently aggressive tumor biology, and the restricted effectiveness of systemic therapies. A profound understanding of molecular characteristics and clinically relevant emerging biomarkers is essential for advancing BTC treatment strategies. Recent developments in single-cell multi-omics techno

Single cell and multi omics dissection of periodontal ligament cells identifies regulatory networks and therapeutic targets in skeletal class II malocclusion.

Skeletal Class II malocclusion is a common dentofacial deformity often associated with dysregulation in the growth and remodeling of periodontal tissues. Understanding the cellular heterogeneity and molecular pathways of periodontal ligament (PDL) cells is crucial for identifying novel therapeutic targets. However, traditional bulk sequencing methods lack the resolution to distinguish cell-type-specific gene expression and epigenetic regulation, limiting insights into the pathogenesis of this condition. To address these limitations, we propose an integrated framework utilizing 5200 high-qualit

Pathological and molecular insights into intravenous leiomyomatosis: an integrative multi-omics study.

Intravenous leiomyomatosis (IVL) is a histologically well differentiated smooth muscle tumor with aggressive behavior, capable of extending throughout the venous system. Understanding how IVL occurs and develops is really important for diagnosing and treating it. Unfortunately, because IVL is quite rare, there aren't many comprehensive studies available. In our research, we carried out an extensive multi-omics study, gathering tissue samples from IVL cases, uterine fibroid, and normal myometrium. The single-cell RNA sequencing analysis revealed a notable difference in cell composition between
