DiSPA: differential substructure-pathway attention for drug response prediction.

MOTIVATION: Accurate prediction of drug response in precision medicine requires models that capture how specific chemical substructures interact with cellular pathway states. However, most existing deep learning approaches treat chemical and transcriptomic modalities independently or combine them only at late stages, limiting their ability to model fine-grained, context-dependent mechanisms of drug action. In addition, vanilla attention mechanisms are often sensitive to noise and sparsity in high-dimensional biological networks, hindering both generalization and interpretability. RESULTS: We

MWENA: a novel sample re-weighting-based algorithm for disease classification and data interpretation using extracellular vesicles omics data.

BACKGROUND AND OBJECTIVE: Extracellular vesicles (EVs), considered as a form of liquid biopsy, have gained significant attention in recent years due to their stability and the preservation of disease markers. Research studies underscore the clinical significance of molecules found in EVs, highlighting their role as communicative mediators between cells. However, analyzing this data is challenging due to noisy measurements, having far more variables than samples, and some groups (e.g., disease subtypes or experimental conditions) having much less data than others. We therefore develop an algori

deep-AMPpred: A Deep Learning Method for Identifying Antimicrobial Peptides and Their Functional Activities.

Antimicrobial peptides (AMPs) are small peptides that play an important role in disease defense. As the problem of pathogen resistance caused by the misuse of antibiotics intensifies, the identification of AMPs as alternatives to antibiotics has become a hot topic. Accurately identifying AMPs using computational methods has been a key issue in the field of bioinformatics in recent years. Although there are many machine learning-based AMP identification tools, most of them do not focus on or only focus on a few functional activities. Predicting the multiple activities of antimicrobial peptides

Interpretable Cancer Survival Prediction by Fusing Semantic Labelling of Cell Types and Whole Slide Images.

Survival prediction involves multiple factors, such as histopathological image data and omics data, making it a typical multimodal task. In this work, we introduce semantic annotations for genes in different cell types based on cell biology knowledge, enabling the model to achieve interpretability at the cellular level. Since these cell type annotations are derived from the unique sites of origin for each cancer type, they can be more closely aligned with morphological features in whole slide images (WSIs) and address the issue of genomic annotation ambiguity. We then propose a multimodal fusi

EXPLORING THE PROGNOSTIC NECROPTOSIS-RELATED GENES AND UNDERLYING MECHANISM IN SEPSIS USING BIOINFORMATICS.

Sepsis is a life-threatening disease due to a dysregulated host response to infection, with an unknown regulatory mechanism for prognostic necroptosis-related genes (NRGs). Using GEO datasets GSE65682 and GSE134347, we identified six NRG biomarkers ( ATRX , TSC1 , CD40 , BACH2 , BCL2 , and LEF1 ) with survival and diagnostic significance through Kaplan-Meier (KM) and receiver operating characteristic (ROC) analyses. Afterward, the ingenuity pathway analysis (IPA) highlighted enrichment in hepatic fibrosis pathways and BEX2 protein. Moreover, we examined their regulatory targets and functional

Identification of potential therapeutic targets from bioinformatics analysis of necroptosis and immune infiltration in acute myocardial infarction.

INTRODUCTION: Acute myocardial infarction (AMI) is a serious, deadly disease with a high incidence. However, it remains unclear how necroptosis affects the pathophysiology of AMI. Using bioinformatic analyses, this study investigated necroptosis in AMI. METHODS: We obtained the GSE66360 dataset related to AMI by the GEO database. Venn diagrams were used to identify necroptosis-related differential genes (NRDEGs). The genes with differential expression in AMI were analyzed using gene set enrichment analysis, and a PPI network was established. A transcription factor prediction and enrichment an

Riddling Substitution of "hsa" to "has" in the Enigmatic MicroRNA Nomenclature.

This concise review and analysis offers an initial unpacking of a previously under-recognized issue within the microRNA research and communications field regarding the inadvertent use of "has" instead of "hsa" in article titles in the microRNA nomenclature. This subtle change, often the result of grammar auto correction tools, introduces considerable ambiguity and confusion among readers and researchers in reporting of microRNA-related discoveries. The impact of this issue cannot be underestimated, as precise and consistent nomenclature is vital for science communication and computational retr

The GENESIS database and tools: A decade of discovery in Mendelian genomics.

In the past decade, human genetics research saw an acceleration of disease gene discovery and further dissection of the genetic architectures of many disorders. Much of this progress was enabled via data aggregation projects, collaborative data sharing among researchers, and the adoption of sophisticated and standardized bioinformatics analyses pipelines. In 2012, we launched the GENESIS platform, formerly known as GEM.app, with the aims to 1) empower clinical and basic researchers without bioinformatics expertise to analyze and explore genome level data and 2) facilitate the detection of nove

Complex Disease Genes Identification Using a Heterogeneous Network Embedding Approach.

Finding the causal relation between a gene and a disease using experimental approaches is a time-consuming and expensive task. However, computational approaches are cost-efficient methods for identifying candidate genes. This article proposes a new heterogeneous biological network embedding approach, named NetEM, to identify disease-associated genes. To evaluate NetEM, we examine six complex diseases, including peroxisomal disorders, sarcoma, grave's disease, lysosomal storage diseases, blood coagulation disorders, and cardiomyopathy hypertrophic. Our experiments indicate that NetEM outperform

Roles of tetraspanins during trophoblast development: bioinformatics and new perspectives.

Tetraspanins are a superfamily of membrane proteins found in all eukaryotic organisms. They act as scaffold molecules that regulate the traffic and function of other membrane/signaling proteins, resulting in important downstream cellular consequences. The aim of this work was to use transcriptomes and bioinformatics analysis to identify the tetraspanins (and their partners) involved in trophoblast differentiation. We built a protein-protein interaction network around tetraspanins which revealed that tetraspanins CD9, CD81, and CD82 show a specific expression during trophoblast differentiation.

Next-generation bioinformatics: using many-core processor architecture to develop a web service for sequence alignment.

MOTIVATION: Bioinformatics algorithms and computing power are the main bottlenecks for analyzing huge amount of data generated by the current technologies, such as the 'next-generation' sequencing methodologies. At the same time, most powerful microprocessors are based on many-core chips, yet most applications cannot exploit such power, requiring parallelized algorithms. As an example of next-generation bioinformatics, we have developed from scratch a new parallelization of the Needleman-Wunsch (NW) sequence alignment algorithm for the 64-core Tile64 microprocessor. The unprecedented performan

Systems biology to unravel Western diet-associated triggers in inflammatory bowel disease.

The global rise in inflammatory bowel disease (IBD) and other non-communicable diseases (NCDs) over the past five decades has coincided with the widespread adoption of a Western diet and lifestyle. These conditions, characterised by chronic inflammation, are shaped by complex interactions between genetic, environmental, immunological, and microbial factors. The Western diet rich in, refined sugars, unhealthy fats, ultra-processed foods and excess salt, is increasingly recognised as a major contributor to immune dysfunction, microbial dysbiosis, and compromised intestinal barrier integrity, all

PCA disjoint models for multiclass cancer analysis using gene expression data.

MOTIVATION: Microarray expression profiling appears particularly promising for a deeper understanding of cancer biology and to identify molecular signatures supporting the histological classification schemes of neoplastic specimens. However, molecular diagnostics based on microarray data presents major challenges due to the overwhelming number of variables and the complex, multiclass nature of tumor samples. Thus, the development of marker selection methods, that allow the identification of those genes that are most likely to confer high classification accuracy of multiple tumor types, and of

GMSF: A Dual-Path Multimodal Framework for Enzyme Function Prediction via Difference Graph Encoding and Multiscale Semantic Fusion.

Enzymes play a central role in green chemistry and biomanufacturing. However, precise enzyme selection via Enzyme Commission (EC) number prediction remains a critical bottleneck between the retrosynthetic pathway planning and experimental implementation. Existing computational methods predominantly rely on single-modality representations that either lose spatial topological structures or treat reactions as static snapshots, failing to capture the explicit atom-level state transitions in chemical bond evolution. To address these limitations, we propose GMSF, a dual-path multimodal deep learning
