Evaluating emerging molecular diagnostics for severe infections in neutropenic patients with hematological malignancies.

INTRODUCTION: Neutropenia significantly increases infection risk in hematologic malignancies. Clinical signs are often subtle and fever may be the only indicator. Molecular diagnostic methods promise faster, more sensitive pathogen detection compared to conventional methods, aiming to improve timely and appropriate therapy. AREAS COVERED: This review summarizes emerging molecular diagnostics for severe infections in neutropenic hematological malignancies, focusing on microbiological performance and, where available, clinical impact. We conducted a search in PubMed and Embase using subject hea

Purulent meningitis in X-linked agammaglobulinemia: one case report.

X-linked agammaglobulinemia (XLA) is characterized by a triad of primary immunodeficiency, profound hypogammaglobulinemia due to absent antibody production, and a consequent predisposition to severe and recurrent bacterial infections. We employed next-generation sequencing (NGS) on patients with immunodeficiency and their immediate relatives to facilitate the diagnosis and genetic counseling of XLA, thereby improving our understanding of this rare disorder.

Targeted deep sequencing identifies mosaicism in patients with immune dysregulation.

BACKGROUND: Identifying genetic mechanisms of inborn errors of immunity (IEI) is important for diagnosis and treatment of patients, yet most patients with suspected IEI have negative genetic testing results. Genetic mosaicism is an emerging mechanism of IEI, but it is challenging to identify. OBJECTIVE: We used a discovery-based approach to identify mosaic variants in genes relevant to immune dysregulation in patient and healthy cohorts. METHODS: We developed custom panels for high-depth sequencing of genes known or hypothesized to cause dominant immune dysregulation. Samples from 452 patien

Mining natural history collections for molecular treasures: mitogenomes and nuclear ribosomal transcription units of proteocephalid tapeworms (Onchoproteocephalidea) via genome skimming.

The potential of natural history collections to address biological questions has been increasingly recognized with the advent of high-throughput sequencing (HTS) and museomics approaches. However, their use remains largely underexplored for most taxonomic groups. This is particularly true for proteocephalid cestodes (Onchoproteocephalidea I), for which extensive material is available in helminthological collections. Here, we subjected ethanol-preserved specimens deposited in two helminthological collections to HTS using a genome skimming approach. This allowed us to recover dozens of mitogenom

An optimized protocol for isolating Rhinosporidium seeberi sporangia from rhinosporidiosis tissue and extracting genomic DNA for next-generation sequencing.

BACKGROUND: Rhinosporidium seeberi is the causative agent of rhinosporidiosis, a chronic granulomatous disease. Progress in the comprehensive genomic characterization of this organism, which is indispensable for elucidating its pathogenic mechanisms, has been hindered due to challenges in isolating high-quality genomic DNA from infected tissues without host genome carryover. Here, we described an optimized protocol for isolating intact R. seeberi sporangia from infected tissues and extracting high-quality DNA, suitable for downstream molecular biology applications, such as high-throughput geno

How to improve pre-operative diagnostics of pancreatobiliary lesions? From immunohistochemistry to Next Generation Sequencing.

Preoperative cytopathology of pancreatobiliary neoplastic lesions is a sensitive and specific method and is irreplaceable in the diagnosis and clinical management of these diseases. Pathologists should make every attempt to provide diagnosis as precise as possible and minimize the rate of "atypical" results, which create management dilemmas. The diagnostic accuracy of cytopathology can be significantly improved by judicious use of ancillary studies, including immunohistochemistry and molecular genetics. Next generation sequencing (NGS) is the latest addition to pancreatobiliary cytopathology d

Next-generation sequencing technologies for helminth diagnostics and surveillance in ruminants: shifting diagnostic barriers.

Helminth infections in grazing ruminants are a major issue for livestock farming globally, but are unavoidable in outdoor grazing systems and must be effectively managed to avoid deleterious effects to animal health, and productivity. Next-generation sequencing (NGS) technologies are transforming our understanding of the genetic basis of anthelmintic resistance (AR) and epidemiological studies of ruminant gastrointestinal parasites. They also have the potential to not only help develop and validate molecular diagnostic tests but to be directly used in routine diagnostics integrating species-sp

Next-generation sequencing technology reveals the viruses carried by poultry in the live poultry market of Guangdong, China.

This study aimed to analyze the species and abundance of viruses carried by avian species in live poultry markets. In 2022, we collected 196 bird samples from two representative live poultry markets in Guangdong, China, of which 147 were randomly selected for metatranscriptome sequencing to construct a metatranscriptome library. This analysis yielded 17 viral families. Statistical analysis of the virus abundance of the six libraries showed that Picornaviridae, Retroviridae, Coronaviridae, and Othomyxoviridae were more abundant in the J1, J2, and J3 libraries, and Coronaviridae, Retroviridae, a

16S rRNA Next-Generation Sequencing May Not Be Useful for Examining Suspected Cases of Spontaneous Bacterial Peritonitis.

Background and Objectives: Ascites, often associated with liver cirrhosis, poses diagnostic challenges, particularly in detecting bacterial infections. Traditional methods have limitations, prompting the exploration of advanced techniques such as 16S rDNA next-generation sequencing (NGS) for improved diagnostics in such low-biomass fluids. The aim of this study was to investigate whether the NGS method enhances detection sensitivity compared to a conventional ascites culture. Additionally, we aimed to explore the presence of a microbiome in the abdominal cavity and determine whether it has a s

The pangenome analysis of the environmental source Salmonella enterica highlights a diverse accessory genome and a distinct serotype clustering.

Salmonella remains the leading cause of foodborne infections globally. Environmental reservoirs, particularly aquatic bodies, serve as conduits for the fecal-oral transmission of this pathogen. While the gastrointestinal tract is traditionally considered the primary habitat of Salmonella, mounting evidence suggests the bacterium's capacity for survival in external environments. The application of advanced technological platforms, such as next-generation sequencing, facilitates a comprehensive analysis of Salmonella's genomic features. This study aims to characterize the genomic composition of
