Electrochemical biosensors for DNA hybridization and DNA damage.

Recent trends in the development of DNA biosensors for nucleotide sequence-specific DNA hybridization and for the detection of the DNA damage are briefly reviewed. Changes in the redox signals of base residues in DNA immobilized at the surface of carbon or mercury electrodes can be used as a sign of the damage of DNA bases. Some compounds interacting with DNA can produce their own redox signals on binding to DNA. Covalently closed circular (usually supercoiled) DNA attached to the electrode surface can be used for a sensitive detection of a single break of the DNA sugar-phosphate backbone and

A comparative study of detection of hepatitis E virus RNA by RT-PCR and digoxin probe techniques.

Techniques for detecting hepatitis E virus nucleic acid by RT-PCR and digoxin probe spot hybridization tests were developed. The examination by RT-PCR test of 250 stored stool specimens from patients with acute hepatitis E gave a positive rate of 40.9% and was positive in one stool specimen collected 28 days after the patient had contracted the illness. Serologic examination yielded a positive rate of 66.7%, and also utilizing the DIG probe labelled with PCR product it was 66.6%. RT-PCR with the digoxin probe proved to be suitable for clinical diagnosis and basic research on hepatitis E.

Combining ultrastructure expansion microscopy with immunofluorescence and Oligopaint DNA FISH.

Expansion microscopy (ExM) enlarges biological samples by embedding them in a swellable hydrogel, enabling nanoscale imaging of subcellular structures with standard light microscopes. This offers an accessible alternative to super-resolution methods. ExM has yet to be combined with the Oligopaint DNA fluorescence in situ hybridization (FISH) technology. We present an optimized ExM workflow for simultaneous Oligopaint DNA FISH and immunofluorescence (IF) in intact Drosophila ovaries. The protocol incorporates nucleic-acid anchoring, reliable protein retention, and digestion conditions that pres

Localization of feline gammaherpesvirus 1 in lymphoid tissues and pulmonary fibrotic lesions of naturally infected cats.

Feline gammaherpesvirus 1 (FcaGHV1) is a recently identified member of the Gammaherpesvirinae detected in domestic cats; however, its tissue distribution and pathological relevance remain incompletely defined. This study investigated the localization of FcaGHV1 in naturally infected cats and evaluated potential relationships between viral presence and histopathologic lesions. Fresh tissues from 42 domestic cats submitted for routine necropsy in Thailand were screened for FcaGHV1 using quantitative polymerase chain reaction targeting the glycoprotein B gene, followed by sequencing confirmation.

Rauscher-leukemia-virus-related sequences in human DNA: presence in some tissues of some patients with hemotopoietic neoplasias and absence in DNA from other tissues.

A [3H[cDNA probe synthesized from the RNA genome of Rauscher murine leukemia virus (MuLVR) and purified by hybridization to MuLVR70S RNA was hybridized to DNA from human normal and hemotopoietic neoplasia tissues. This cDNA hybridized completely to its homologous 70S RNA and was free of self-complementary sequences. Sequences complementary to MuLVR cDNA were found in DNA from tissues of some patients with leukemia (2 of 8), Hodgkin's disease (3 of 10), and one patient with multiple myeloma. DNA from spleen and kidney of a patient with nonneoplastic disease did not contain detectable MuLVR-rela

Programmable Immunity: DNA Nanostructures in Cancer Immunotherapy.

Despite significant progress in cancer immunotherapy, challenges such as limited immune activation, tumor immune evasion, low response rates in solid tumors and off-target effects continue to hinder therapeutic efficacy. These challenges necessitate strategies to remodel the immune-suppressive tumor microenvironment (TME) into an immune activated state. Over the past decade, nanotechnology-based cancer immunotherapies have gained considerable attention for their ability to modulate the TME and stimulate immune responses. Among these, DNA nanotechnology-based systems have emerged as highly prom

Biosensor for the specific detection of a single viable B. anthracis spore.

A simple membrane strip-based biosensor for the detection of viable B. anthracis spores was developed and combined with a spore germination procedure as well as a nucleic acid amplification reaction to identify as little as one viable B. anthracis spore in less than 12 h. The biosensor is based on identification of a unique mRNA sequence from the anthrax toxin activator (atxA) gene encoded on the toxin plasmid, pXO1. Preliminary work relied on plasmid vectors in both E. coli and B. thuringiensis expressing the atxA gene. Once the principle was firmly established, the vaccine strain of B. anthr

False-positive polymerase chain reaction results for human papillomavirus in lichen planus. Potential laboratory pitfalls of this procedure.

BACKGROUND: The polymerase chain reaction (PCR) is a common tool in laboratory evaluation of tissue samples. It has been particularly useful in testing for nucleic acids of infectious organisms implicated in the pathogenesis of cutaneous diseases. OBJECTIVE: Our purpose was to evaluate archival biopsy material (paraffin-embedded) of lichen planus for human papillomavirus (HPV) DNA with PCR and in situ hybridization (ISH). METHODS: Tissue sections were obtained from 13 specimens of lichen planus and 10 control tissues. Standard methods for PCR and ISH were used to evaluate the presence of HPV

Localized hybridization chain reaction on self-assembled DNA nanospheres overcomes the kinetics-stability-complexity trilemma in miRNA sensing.

Enzyme-free nucleic acid amplification circuits, such as the hybridization chain reaction (HCR), hold immense promise for molecular diagnostics but are fundamentally constrained by a persistent trilemma in biological applications: the trade-off between reaction kinetics, probe stability, and manufacturing complexity. Here, we overcome this challenge by introducing a Localized HCR Nanosphere (LHCR-NS), a self-assembling DNA nanodevice that leverages spatial confinement to simultaneously accelerate reaction speed, enhance biostability, and simplify fabrication. The LHCR-NS is constructed from a

Thermal drying synthesized density-tunable and high stability nonthiolated spherical nucleic acids for split aptamer and lateral flow biosensors.

Spherical nucleic acids (SNAs) have attracted considerable interest in designing biosensors. Our group recently developed a thermal drying method to fabricate SNAs with an ultrahigh density of cost-effective nonthiolated DNA containing a polyadenine block. In this study, functional properties of such SNAs in two types of biosensors were investigated using aptamer and hybridization-based model detection systems. For aptamer-based target recognition, we observed that a high DNA density on SNAs hindered target binding. To address this, short dilution strands were introduced to decrease probe dens

Cells from Hertwig's epithelial root sheath do not transcribe amelogenin.

Recent experimental evidence has led to the interpretation that "enamel-like" material is deposited along the forming mouse molar root surfa … cts. For these HERS cell-derived proteins to contain both amelogenin epitopes and yet fail to yield nucleic acid hybridization signals suggests that either gene rearrangement and/or alternative processing of messenger RNAs from the structural gene locus operate to produce immunologically related motifs sharing insufficient complementarity at the nucleotide level to permit e …

A Single lncRNA-Initiated Multiple Rolling Circle Amplification Based on Proximity Hybridization for One-Step Ratiometric Fluorescence Detection of lncRNAs in Breast Cancer.

Long noncoding RNAs (lncRNAs) orchestrate critical control over gene expression dynamics, and their aberrant expression is a well-documented driver of malignant tumor initiation and progression. Herein, we developed a single lncRNA-initiated multiple rolling circle amplification (RCA) method with simple operation, rapid detection, high sensitivity, and excellent stability for one-step detection of lncRNAs in breast cancer. In this approach, we constructed a specialized primer that cannot hybridize to the circular template under conventional conditions. The target lncRNA (mammalian metastasis-r

Target recognition initiated reverse hybridization mediated cascade amplification for sensitive Pseudomonas aeruginosa analysis.

Pseudomonas aeruginosa (P. aeruginosa) is a significant opportunistic pathogen associated with nosocomial infections, particularly in pediatric populations, where it can lead to severe clinical manifestations, including P. aeruginosa-associated meningitis. To meet the critical need for highly sensitive detection of P. aeruginosa, a novel fluorescent biosensor utilizing a three-way junction (TWJ) probe has been developed. This biosensor capitalizes on the specific binding interaction between P. aeruginosa and a tailored aptamer embedded within a DNA TWJ structure. Upon target binding, the doubl

Confined CHA-HCR system for sensitive and specific detection of ANXA2 mRNA in adenomyosis tissues.

Isothermal, enzyme-free amplification techniques, such as the hybridization chain reaction (HCR) and catalytic hairpin assembly (CHA), have gained significant attention for mRNA analysis. Despite their potential, these methods still face challenges, including false positives and low amplification efficiency. To overcome these limitations, we have developed a confined catalytic hairpin assembly and hybridization chain reaction (CHA-HCR) system that utilizes cholesterol-modified hairpin probes to enhance the sensitivity and specificity of mRNA detection. This system integrates cholesterol-modifi

Labeling of human centromeres using an alphoid DNA consensus sequence: application to the scoring of chromosome aberrations.

Precise identification of centromeres is required for accurate scoring of asymmetrical chromosome aberrations, such as dicentrics. The centromeric regions of all human chromosomes can be labeled by in situ hybridization of a 30 nucleotide oligomer having the sequence of a conserved region of an alphoid DNA consensus sequence. Fluorescent detection of the hybridized probe allows rapid identification of centromeres and accurate scoring of dicentrics, multicentrics, acentric fragments, and the centromeric content of ring chromosomes. This procedure provides a novel approach for scoring these comp

Dispersed repeats and structural reorganization in subclover chloroplast DNA.

The plastid genome from subclover, Trifolium subterraneum, is unusual in a variety of respects, compared with other land-plant chloroplast DNAs. Gene mapping of subclover chloroplast DNA reveals major structural reorganization of the genome. Ten clusters of genes are rearranged in both order and orientation. Eight large inversions are sufficient to explain this reorganization; however, the actual evolutionary changes may have been more complex. For example, a fine-scale analysis of a set of ribosomal protein genes reveals the occurrence of insertions, deletions, and transpositions. Associated

Identification of species-specific DNA sequences in North American blackflies.

Blackflies are vectors for Onchocerca volvulus, a filarial parasite that infects tens of millions of people in Africa and Latin America. Different species of the insect vectors, varying greatly in their ability to transmit the infection, may populate overlapping geographical regions and be morphologically similar. A rapid and reliable method for distinguishing among blackfly species is presently not available. We have isolated cloned DNAs coding for repetitive sequences that can distinguish between two species of North American blackflies, Simulium pictipes and Simulium vittatum. These DNAs do

The use of Y-chromosome-specific repeated DNA sequences in the analysis of testis development in an XX/XY mouse.

A study, by means of Y-chromosome-specific repeated DNA probes, of mouse (ST) with small testes is reviewed. Mouse ST was shown to be a somatic mosaic of 10% XY and 90% XX cells. The cellular composition of the azoospermic testis reflected the overall proportions of XX and XY cells but it was found that XY cells predominated in the Sertoli cells of the testis tubules. These findings have been interpreted to indicate a fundamental role for the Sertoli cell in inducing testis organization in the indifferent gonadal rudiment, involving the expression of the Y chromosome.

Transposition of a long member of the L1 major interspersed DNA family into the mouse beta globin gene locus.

A long member of the highly repeated long interspersed DNA family L1Md (for L1 in Mus domesticus) has integrated by transposition into a target site which lies between the two adult beta globin genes of mouse. DNA hybridization and nucleotide sequence analysis show that this target site, which is part of the single copy DNA flanking the globin genes, is interrupted by the L1 element in one chromosome but is uninterrupted in both allelic and ancestral chromosomes. Other large DNA rearrangements of the region between the two adult beta globin genes are also associated with these allelic chromoso
