Leveraging Long-Read Sequencing to Bridge the Diagnostic and Equity Gaps in Differences of Sex Development (DSD).

Congenital Adrenal Hyperplasia (CAH) can result from variants in several genes but is most frequently caused by deletions and gene conversions in the segmentally duplicated RCCX module, which contains the CYP21A2 gene and its pseudogene. Current genetic tests vary greatly by laboratory, method, and consequently diagnostic ability. Less severe forms of CAH are frequently under- or mis-diagnosed, and phenotype/genotype correlations remain incomplete, hampering genetic counseling and prediction of long-term outcomes. Emerging technologies using long-read sequencing (LRS) have transformed molecula

Comparative plastid genomics of Gastrochilus (Orchidaceae) with insights into molecular markers and phylogeny.

BACKGROUND: Gastrochilus (Orchidaceae) is a genus of epiphytic orchids valued for horticultural and medicinal purposes. However, the structural and evolutionary features of its plastid genomes have not been systematically examined. Here, we characterize the complete plastid genomes of 23 Gastrochilus species, elucidating structural features and key variations to provide new insights into their evolutionary significance. RESULTS: The plastid genomes showed a typical quadripartite structure, ranging from 146,183 to 148,666 bp in length. Each genome encodes 120 genes, comprising 74 protein-codin

Local cluster of gonorrhoea strains harbouring the Neisseria meningitidis porA gene: a re-emerging diagnostic escape mutant.

OBJECTIVES: To investigate Neisseria gonorrhoeae specimens that exhibit diagnostic escape when the gonococcal porA pseudogene is employed as the target of nucleic-acid amplification tests (NAATs). METHODS: Eight NAAT specimens, from five patients, were identified as potential N. gonorrhoeae diagnostic escape mutants over a 7-month period (2023-2024) in Scotland. All specimens tested positive for N. gonorrhoeae on the first-line NAAT, which uses the opa gene target. However, all tested porA negative with confirmatory testing using a NAAT which included both opa and porA targets. To investigate

Refining the detection of complex rearrangements in 15q15.3 region involving the STRC gene in hereditary hearing loss patients.

Hearing loss (HL) is the most common sensory disability worldwide, with GJB2-GJB6 connexin alterations (DFNB1) being the most frequent causes of non-syndromic hearing loss (NSHL). Recent studies have also highlighted the STRC gene as a significant contributor to NSHL, with its incidence potentially approaching that of connexin alterations. Despite advances in next-generation sequencing (NGS), molecular diagnosis remains challenging for many NSHL patients, often due to the complexity of analyzing the STRC gene. This is largely attributed to its location in a tandemly duplicated region and the p

Molecular and functional characterization of flavin-containing monooxygenases (FMO1-6) in tree shrews.

Flavin-containing monooxygenases (FMOs) are a family of important drug oxygenation enzymes that, in humans, consist of five functional enzymes (FMO1-5) and a pseudogene (FMO6P). The tree shrew is a non-rodent primate-like species that is used in various biomedical studies, but its usefulness in drug metabolism research has not yet been investigated. In this study, tree shrew FMO1-6 cDNAs were isolated and characterized by sequence analysis, tissue expression, and metabolic function. Compared with human FMOs, tree shrew FMOs showed sequence identities of 85-90 % and 81-89 %, respectively, for c

High carrier frequency of CYP21A2 gene mutations in Southern India - underscoring the need for genetic testing in Congenital Adrenal Hyperplasia.

PURPOSE: Congenital Adrenal Hyperplasia (CAH) is one of the highly prevalent autosomal recessive endocrine disorders. The majority of CAH cases result from mutations in the CYP21A2 gene, leading to 21-hydroxylase deficiency. However, with the pseudogene-associated challenges in CYP21A2 gene analysis, routine genetic diagnostics and carrier screening in CAH are not a part of the first-tier investigations in a clinical setting. Furthermore, there is a lack of data on the carrier frequency for 21-OH deficiency. Therefore, this study is aimed at investigating the carrier frequency of common pseudo

Molecular basis and genetic testing strategies for diagnosing 21-hydroxylase deficiency, including CAH-X syndrome.

Congenital adrenal hyperplasia (CAH) is a group of autosomally recessive disorders that result from impaired synthesis of glucocorticoid and mineralocorticoid. Most cases (~95%) are caused by mutations in the CYP21A2 gene, which encodes steroid 21-hydroxylase. CAH patients manifest a wide phenotypic spectrum according to their degree of residual enzyme activity. CYP21A2 and its pseudogene (CYP21A1P) are located 30 kb apart in the 6q21.3 region and share approximately 98% of their sequences in the coding region. Both genes are aligned in tandem with the C4, SKT19, and TNX genes, forming 2 segme

Long-read Amplicon Sequencing of the CYP21A2 in 48 Thai Patients With Steroid 21-Hydroxylase Deficiency.

CONTEXT: Congenital adrenal hyperplasia is most commonly caused by 21-hydroxylase deficiency (21-OHD), an autosomal recessive disorder resulting from biallelic pathogenic variants (PVs) in CYP21A2. With a highly homologous pseudogene and various types of single nucleotide and complex structural variants, identification of PVs in CYP21A2 has been challenging. OBJECTIVE: To leverage long-read next-generation sequencing combined with locus-specific polymerase chain reaction (PCR) to detect PVs in CYP21A2 and to determine its diagnostic yield in patients with 21-OHD. METHODS: Forty-eight Thai pa

Genome-wide association study of periodontal health measured by probing depth in adults ages 18-49 years.

The etiology of chronic periodontitis clearly includes a heritable component. Our purpose was to perform a small exploratory genome-wide association study in adults ages 18-49 years to nominate genes associated with periodontal disease-related phenotypes for future consideration. Full-mouth periodontal pocket depth probing was performed on participants (N = 673), with affected status defined as two or more sextants with probing depths of 5.5 mm or greater. Two variations of this phenotype that differed in how missing teeth were treated were used in analysis. More than 1.2 million genetic marke

Identification of connexin43 (alpha1) gap junction gene mutations in patients with hypoplastic left heart syndrome by denaturing gradient gel electrophoresis (DGGE).

Gap junction channels formed by the connexin43 protein are considered to play crucial roles in development and function because they allow the direct cell-to-cell exchange of molecules that mediate multiple signaling events. Previous results have shown that connexin43 channels are intricately gated by phosphorylation and that disruption of this regulation gives rise to severe heart malformations and defects of laterality in human, chick and frog. Here we report the identification of connexin43 gene mutations that represent a minor population of connexin43 alleles, which could be reliably detec

Complete genomic sequence and analysis of 117 kb of human DNA containing the gene BRCA1.

Over 100 distinct disease-associated mutations have been identified in the breast-ovarian cancer susceptibility gene BRCA1. Loss of the wild-type allele in > 90% of tumors from patients with inherited BRCA1 mutations indicates tumor suppressive function. The low incidence of somatic mutations suggests that BRCA1 inactivation in sporadic tumors occurs by alternative mechanisms, such as interstitial chromosomal deletion or reduced transcription. To identify possible features of the BRCA1 genomic region that may contribute to chromosomal instability as well as potential transcriptional regulatory

Optimizing next-generation sequencing for genetic diagnosis in autosomal dominant polycystic kidney disease.

PURPOSE: Autosomal dominant polycystic kidney disease (ADPKD) affects 1:1000, causing 5% to 10% of kidney failure. The primary disease gene, PKD1, has 6 pseudogenes with 97% to 99% homology, a >12-kb transcript, high GC content, and polypyrimidine tracts. Although long-range polymerase chain reaction with Sanger sequencing has been the "gold-standard," next-generation sequencing (NGS) is increasingly used. METHODS: We performed exome sequencing (ES) on 203 ADPKD patients in 171 families from the Consortium for Radiologic Imaging Studies of Polycystic Kidney Disease cohort, with prior "gold-st…

Comparative pan-genomics and in vivo validation identify genetic factors important for virulence of Salmonella enterica serovar Gallinarum and serovar Enteritidis in the avian host.

Salmonella enterica subspecies enterica serovar Gallinarum biovar Gallinarum (SGa) and Pullorum (SPu) are avian-specific pathogens causing systemic disease, while S. Enteritidis (SEnt) is a broad host range serovar causing gastroenteritis. The genomic mechanisms underlying this difference in host range and pathogenicity remain incompletely understood. Here, we performed a large-scale pan-genome analysis of 5440 poultry-derived genomes (4927 SEnt, 106 SGa, 407 SPu) integrated with functional chicken and macrophage experiments. Compared with SEnt, avian-specific SGa and SPu exhibited extensive p

Subterranean Traits of the Visual System in Mandarin Voles (Lasiopodomys mandarinus): Structural Remodeling and Functional Degeneration.

The visual systems of subterranean mammals often exhibit significant physiological and structural modifications due to light-restricted habitats, as widely reported. However, as subterranean species with a relatively short divergence time from their above-ground relatives, Mandarin voles (Lasiopodomys mandarinus) have been the subject of limited research regarding their visual characteristics, and potential parallels in their visual system's environment-induced changes remain unclear. We systematically analyzed the visual system of Mandarin voles, using their above-ground sister species Brandt

The absence of thrombin-like activity in Bothrops erythromelas venom is due to the deletion of the snake venom thrombin-like enzyme gene.

Snake venom thrombin-like enzymes (SVTLEs) are serine proteinases that clot fibrinogen. SVTLEs are distributed mainly in venoms from snakes of the Viperidae family, comprising venomous pit viper snakes. Bothrops snakes are distributed throughout Central and South American and are responsible for most venomous snakebites. Most Bothrops snakes display thrombin-like activity in their venoms, but it has been shown that some species do not present it. In this work, to understand SVTLE polymorphism in Bothrops snake venoms, we studied individual samples from two species of medical importance in Braz

An evolutionary insight into the hatching strategies of pipefish and seahorse embryos.

Syngnathiform fishes carry their eggs in a brood structure found in males. The brood structure differs from species to species: seahorses carry eggs within enclosed brood pouch, messmate pipefish carry eggs in the semi-brood pouch, and alligator pipefish carry eggs in the egg compartment on abdomen. These egg protection strategies were established during syngnathiform evolution. In the present study, we compared the hatching mode of protected embryos of three species. Electron microscopic observations revealed that alligator pipefish and messmate pipefish egg envelopes were thicker than those

Scientific visits to the Aland Islands.

Three research trips performed by the Stockholm teams in 1957, 1977, and 1992 are described in this paper. At the 1957 visit we showed that the family members of the original family and a few others, as described by von Willebrand, had the same coagulation defects as the Swedish patients with von Willebrand's disease (vWD) (prolonged bleeding time, low FVIII levels and a normal platelet factor 3) and that fraction I-0 normalized the defect. At the 1977 visit we showed that the bleeding disorder described in many papers by von Willebrand and collaborators over the years could be divided into fo

Human chorionic gonadotropin beta subunit genes CGB1 and CGB2 are transcriptionally active in ovarian cancer.

Human chorionic gonadotropin beta subunit (CGB) is a marker of pregnancy as well as trophoblastic and nontrophoblastic tumors. CGB is encoded by a cluster of six genes, of which type II genes (CGB3/9, 5 and 8) have been shown to be upregulated in relation to type I genes (CGB6/7) in both placentas and tumors. Recent studies revealed that CGB1 and CGB2, originally considered as pseudogenes, might also be active, however, the protein products of these genes have not yet been identified. Our study demonstrates the presence of CGB1 and CGB2 transcripts in ovarian carcinomas. While CGB1 and CGB2 ge…
