Integrated Multi-Omics Analysis Reveals Molecular Signatures Associated with Growth Divergence in Mandarin Fish (Siniperca chuatsi).

Within-cohort growth heterogeneity constrains aquaculture productivity, and its molecular correlates in carnivorous teleosts are poorly described. We compared the three heaviest and the three lightest individuals (n = 3 biological replicates per group, one fish per replicate) from a single cohort of mandarin fish (Siniperca chuatsi) at 90 days post-hatch, which differed 3.09-fold in body mass (p = 7.1 × 10-5), by combining muscle RNA sequencing with label-free quantitative proteomics of muscle and liver. Muscle transcriptomics identified 827 differentially expressed genes. The proteasome (ko03

iModulonMiner 2.0: multi-modality modularization of prokaryotic bulk, single-cell, and community omics data.

Prokaryotic gene expression datasets, including single-cell transcriptomics and community meta-transcriptomics, are growing rapidly, opening discovery opportunities while creating new analytical challenges. Module detection methods, such as independent component analysis, are powerful tools for expression analysis focused on identifying coordinated gene programs that consistently appear within gene expression compendia. Here, we present iModulonMiner 2.0, an end-to-end expression module detection workflow that adds five main capabilities to address emerging multi-dataset, multi-strain, and mul

The transformative role of single-cell analysis in multifactorial disorders research.

Multifactorial inherited disorders (MIDs) arise from complex interactions between polygenic risk and environmental exposures, presenting major challenges for mechanistic discovery, patient stratification, and targeted therapy development. While traditional approaches like genome-wide association studies (GWAS) and bulk omics profiling have identified broad associations, they often struggle to resolve the cellular context in which these interactions drive pathogenesis.Emergingsingle-cell technologies now offer unprecedented resolution to dissect tissue heterogeneity, define rare or transient di

Multi-omics analysis identifies mitochondrial dysfunction in CD83+ macrophages as a key event in diabetic peripheral neuropathy progression.

BACKGROUND: Diabetic peripheral neuropathy (DPN) is a debilitating diabetic complication marked by progressive nerve fiber loss and dysfunction. While extensive studies have focused on the onset of DPN, the mechanisms underlying its progression remain poorly understood. Once DPN progression occurs, it can render nerve damage irreversible and make treatment more challenging. Emerging evidence suggests that immune and mitochondrial metabolic dysregulation play critical roles in disease exacerbation, yet the specific cell subtype and molecular mediators driving DPN progression have not been syste

AGSI: Adaptive group-enhanced strategy for iterative integration of single-cell multi-omics.

BACKGROUND AND OBJECTIVE: Single-cell multi-omics data integration is critical for understanding cellular heterogeneity and disease mechanisms. However, current methods face two key limitations: (1) uniform evaluation of cross-modal correspondence across all genes, neglecting the modular organization of biological systems, and (2) static integration strategies that fail to accommodate varying degrees of cell-level heterogeneity. To address these challenges, this study proposes AGSI, an adaptive framework for robust multi-omics integration through co-regulated gene modules and iterative reliabi

miR-214-3p exacerbates mitochondrial dysfunction in parkinson's disease: a multi-omics and mechanistic study.

Parkinson’s disease (PD) involves the loss of dopaminergic neurons, and prodromal PD exhibits elevated miR-214-3p, suggesting its role as a biomarker and pathogenic factor. This study investigated miR-214-3p’s effects on mitochondrial function in dopaminergic SH-SY5Y cells and mouse primary cortical neurons. In SH-SY5Y cells, proteomic/transcriptomic analyses and target prediction confirmed GFM1 as a direct target of miR-214-3p. miR-214-3p upregulation downregulated GFM1, causing severe mitochondrial bioenergetic impairment: increased reactive oxygen species (ROS), reduced oxygen consumption,

Bridging ecological processes to elevated antibiotic resistance risk in tomato microbiome under fungicide stress.

From a "One Health" perspective, antibiotic resistance genes (ARGs) harbored by the plant microbiome pose a significant threat to public health, yet their ecological mechanisms under fungicide stress remain largely unexplored. Here, a comprehensive framework integrating selection, dispersal, antagonistic interactions, and horizontal gene transfer (HGT) is established to elucidate the ecological risks and assembly mechanisms of the tomato resistome under fungicide stress, using multi-omics and several validation experiments. The indirect/direct ecological risks of ARGs in aboveground tomato tis

Next-generation brain proteomics: Integrating single-cell, spatial, and multi-omics for clinical biomarker discovery.

The mammalian brain's functional complexity arises from the sophisticated architecture of neurons and glia. This network is essentially defined by its dynamic proteome, which reveals the functional execution underlying neural computation and disease. This review integrates the technological leap in neuroproteomics. It has moved beyond bulk tissue proteome cataloguing to high-sensitivity single-cell and spatial resolution. We detail how next-generation platforms, such as TIMS-PASEF and Orbitrap-Astral, have enabled deeper and faster phenotypic profiling of limited brain samples. However, the pr

Multi-Omics Analyses Reveal Expression Remodeling of Key Glycolytic-Lactate Metabolic Nodes in the Pituitary of High-Altitude Sheep.

BACKGROUND: Most studies of high-altitude adaptation in animals have focused on the heart, lung, blood, and skeletal muscle, whereas systematic evidence regarding metabolism-related expression changes in the pituitary remains limited. The pituitary is an energy-demanding neuroendocrine organ characterized by active glucose utilization and lactate production. However, multi-omics changes associated with glycolysis-lactate metabolism in the pituitary of high-altitude sheep remain undefined. METHODS: Pituitary tissues from adult female sheep living at high altitude were compared with those from

Multi-omics analysis provides mechanistic insights into tanninase-assisted flavor evolution in Phyllanthus emblica L. wine.

Winemaking from Phyllanthus emblica L. is limited by astringency and tannin-associated instability. This study evaluated tanninase pretreatment followed by Saccharomyces cerevisiae fermentation for improving tannin-rich P. emblica L. wine. Metagenomics, LC-MS, and HS-SPME-GC-MS were used to characterize microbial succession and metabolite profiles. A total of 231 non-volatile metabolite features and 183 volatile flavor compounds were putatively annotated. Tanninase pretreatment reduced tannin content from 0.23% to 0.15% before inoculation and was associated with increased ellagic acid, suggest

Multi-omics evaluation of cell lines as models for metastatic prostate cancer.

Cell lines are indispensable tools in prostate cancer research yet their suitability as models for distance metastasis remains incompletely characterized. Here, we conduct a systematic evaluation study using large-scale public multi-omics data. We reveal substantial genomic differences between cell lines and metastatic patient samples, and meanwhile pinpoint cell lines which more closely resemble metastatic prostate cancer. Notably, hypermutation significantly influences the tumor microenvironment, underscoring the importance of considering mutational burden in model selection. Surprisingly, t
