Natural history and agricultural collections contain hundreds of millions of specimens classified in terms of time, space and taxonomy. Since the first success of ancient DNA (aDNA) isolation in the 1980s, these repositories, including herbaria for plants, have been intensively used to support studies in taxonomy, macroevolution and genetic responses to anthropogenic activities. For herbarium specimens, aDNA is usually extracted from leaf samples and is highly fragmented (typically length of 50-100 bp). To optimise the amount of data retrieved and minimise destructive sampling, we isolated DNA

Extrachromosomal circular DNA (eccDNA) is an emerging class of mobile genetic elements that exist independently of linear chromosomes. Initially recognized for its role in cancer pathogenesis, eccDNA is now gaining traction in plant genomics as a potent driver of genome plasticity. In this Review, we summarize the latest research findings on eccDNA biology, focusing on its biogenesis, detection methodologies, and functional mechanisms. In addition, we propose a unifying concept of eccDNA as a dynamic "adaptive genomic regulator" in plants, instrumental in mediating gene dosage amplification, e

The potential value of DNA barcoding for the identification of medicinal plants and authentication of traded plant materials has been widely recognized; however, a number of challenges remain before DNA methods are fully accepted as an essential quality control method by industry and regulatory authorities. The successes and limitations of conventional DNA barcoding are considered in relation to important members of the Lamiaceae. The mint family (Lamiaceae) contains over one thousand species recorded as having a medicinal use, with many more exploited in food and cosmetics for their aromatic

Endophytic actinomycetes have shown unique plant growth promoting as well as antagonistic activity against fungal phytopathogens. In the present study forty-two endophytic actinomycetes recovered from medicinal plants were evaluated for their antagonistic potential and plant growth-promoting abilities. Twenty-two isolates which showed the inhibitory activity against at least one pathogen were subsequently tested for their plant-growth promoting activities and were compared genotypically using DNA based fingerprinting, including enterobacterial repetitive intergenic consensus (ERIC) and BOX rep

Next generation long-read sequencing is a powerful approach to generate de novo genome assemblies, however it requires high-quality and high molecular weight (HMW) DNA to reach near-chromosome level assemblies. Some plants are reported as recalcitrant to high-quality HMW DNA extraction due to high levels of secondary metabolites. Streptocarpus schliebenii (Gesneriaceae) is one of those highly recalcitrant plants and its DNA extraction failed repeatedly with previously published protocols. Percoll™ is a silica-based colloid coated with polyvinylpyrrolidone and utilized for various aspects in ph

The cell cycle-regulated DNA methyltransferase CcrM is conserved in most Alphaproteobacteria, but its role in bacteria with complex or multicentric genomes remains unexplored. Here, we compare the methylome, the transcriptome and the phenotypes of wild-type and CcrM-depleted Agrobacterium tumefaciens cells with a dicentric chromosome with two essential replication origins. We find that DNA methylation has a pleiotropic impact on motility, biofilm formation and viability. Remarkably, CcrM promotes the expression of the repABCCh2 operon, encoding proteins required for replication initiation/part

Various feeding studies have been conducted with the different species of animals to evaluate the possible transfer of transgenic DNA (tDNA) from genetically modified (GM) feed into the animal tissues. However, the conclusions drawn from most of such studies are sometimes controversial. Thus, in the present study, an attempt has been made to evaluate the fate of tDNA in rabbits raised on GM cotton-based diet through PCR analysis of the DNA extracted specifically from blood, liver, kidney, heart and intestine (jejunum). A total of 48 rabbits were fed a mixed diet consisting variable proportions

The mechanisms of response to radiation exposure are conserved in plants and animals. The DNA damage response (DDR) pathways are the predominant molecular pathways activated upon exposure to radiation, both in plants and animals. The conserved features of DDR in plants and animals might facilitate interdisciplinary studies that cross traditional boundaries between animal and plant biology in order to expand the collection of biomarkers currently used for radiation exposure monitoring (REM) in environmental and biomedical settings. Genes implicated in trans-kingdom conserved DDR networks often

UNLABELLED: Identity of causative agent of rhinosporidiosis (Rhinosporidium seeberi) has been controversial since the disease was described in 1900. Extensive sequence alignments and phylogenetic analyses of 16S rRNA gene detected recently by us in R. seeberi , revealed 99% similarity with 16S rDNA in chloroplasts of flowering plants. Study demonstrates R. seeberi is a pigmented prokaryote displaying some characteristics of cyanobacteria, and contains 16S rDNA present in chloroplasts of all groups of land plants. This study and our recent publication of 2006 are the first molecular studies usi

PREMISE: In plants, organellar DNA is predominantly maternally inherited, but biparental and paternal inheritance have also been observed. Specific mechanisms, such as plastid exclusion during pollen mitosis or genome degradation, ensure maternal inheritance. Certain factors, including low temperatures, disrupt cytoskeletal functions, thereby increasing paternal plastid transmission. Despite these findings, the ecological and evolutionary drivers of these inheritance modes remain unclear. We explored the traits associated with biparental and paternal inheritance to reveal the contributing ecol

In taxonomic research, traditional phylogenetic tree and structure analyses of genetic data are increasingly complemented by machine-learning-based identification and representation learning. Although the amount of DNA data needed to train state-of-the-art machine learning models often exceeds what can realistically be collected and sequenced in biological studies, the number of samples can be extended artificially through data augmentation. Genetic data augmentation usually refers to the introduction of random base variations, translocations, and reverse complementing. These augmentations do

Hydrogen sulfide (H2S) is a gasotransmitter that contributes to plant stress responses. In this study, we investigated the mechanisms underlying H2S-induced priming in rice drought tolerance. Combining transcriptomic and epigenomic analyses, we show that H2S pretreatment establishes a coordinated regulatory program associated with enhanced stress resilience. H2S attenuated drought-induced transcriptional changes while promoting the expression of dehydrin genes, a hallmark of the primed state. Under non-stress conditions, H2S triggered sustained transcriptional reprogramming, including activati

DNA motif is the pattern shared by similar fragments in DNA sequences, which plays a key role in regulating gene expression, and DNA motif discovery has become a key research topic. Exact planted ( l, d )-motif search (PMS) is one of the motif discovery approaches, which aims to find from t sequences all the ( l, d )-motifs that are motifs of l length appearing in at least qt sequences with at most d mismatches. The existing exact PMS algorithms are only suitable for small datasets of DNA sequences. The development of high-throughput sequencing technology generates vast amount of DNA sequence

Inclination of leaf and plant height are important agronomic traits that are closely related to grain yields. Proteins involved in regulating free auxin (IAA) levels have a central role in modulating rice leaf angle and plant height. In this study, a rice mutant (named lc4) was found to have enlarged leaf angles and exhibit dwarfism compared to wild-type (WT) plants. Flanking analysis revealed that the mutation was caused by a T-DNA insertion at 270 bp upstream of the oxalate oxidase 2 (OsOxO2) ATG start codon. The insertion significantly increased the transcript levels of indole-3-acetic acid

The global market for plant-based protein foods is rapidly expanding; however, complex supply chains and multi-step processing pose substantial traceability challenges. This study applied DNA metabarcoding to identify plant-derived ingredients in plant-based protein foods, involving the amplification and sequencing of short DNA marker fragments. To enhance the efficiency of species detection, a dual-marker approach using ITS2 and trnL(UAA) was applied to analyze a mock mixed library containing 37 confirmed species. Following database comparison and selection, the NCBI nucleotide database was a

Climatic adaptation of plants involves the adjustment of carbon transport to achieve an optimal balance between carbon assimilation and carbon utilization. This study describes a potential molecular mechanism of this adjustment by investigating the climate-dependent regulation of SUCROSE TRANSPORTER 2 (SUC2) in the model plant Arabidopsis thaliana. SUC2 is responsible for loading photosynthetically-produced sucrose into the leaf vascular system. Its protein and mRNA abundance in A. thaliana natural accessions were found to correlate with leaf sucrose export and summer temperature. Exploration

Plant-based phenolic acids are abundantly present in fruits, vegetables, and other plant-based sources. Their broad spectrum of biological properties has sparked substantial interest among researchers. Hence, it seems that studies are required about the effects of phenolic acids on the structure and function of biomacromolecules. This study aimed to investigate the binding interactions of two plant-derived phenolic acids, gentisic and protocatechuic acid, with calf thymus DNA (CT-DNA) and trypsin. Experimental analyses were performed using fluorescence spectroscopy, FTIR, antioxidant assays, a
