Analysis of the nitrogen-fixing ability of the diazotrophic community living in the rice rhizosphere using a novel test tube chemostat culture.

The rice rhizosphere is a hot spot for nitrogen fixation using carbon sources from root exudates. We herein investigated the intensity of the nitrogen-fixing ability of each diazotroph interacting with other bacteria within the rhizosphere microbiota. We established the Test Tube Chemostat replicating Rice Rhizosphere (TCRR) based on four characteristics of the rice rhizosphere: root exudates, percolation, radial oxygen loss, and soil. The TCRR flora constructed by culturing paddy soil using TCRR showed the pH and high nitrogen-fixing ability of the rice rhizosphere. Twenty-five species of dia

Sulfur-cycling diazotrophs dominate nitrogen fixation in seagrass sediments.

Diazotrophs, the microbes capable of fixing dinitrogen, are essential for providing bioavailable nitrogen that supports marine primary production. Traditionally, nitrogen fixation in seagrass sediments has been linked primarily to heterotrophic sulfate reduction, leaving the roles of other metabolic processes, like sulfur oxidation, largely unexplored. Here, we employed metagenomic and metatranscriptomic approaches to explore the distribution, metabolic capabilities, and activity of diazotrophs in sediments dominated by the seagrass Halophila ovalis in a subtropical bay in Hong Kong. Our resul

Manipulation of rhizosphere microbiome by Microbacterium sp. GB16_1_BI to promote plant growth.

AIM: The bioinoculant properties of a newly identified ammonium-releasing novel strain of Actinomycetota-Microbacterium bengalense sp. nov. GB16_1_BI (Accession number: SRX9280401) on the microbiome structure of rice rhizosphere were assessed. METHODS AND RESULT: GB16_1_BI may inhibit most bacteria present in the rice rhizosphere as well as encouraged the growth of rare bacteria specific to the waterlogged rice rhizosphere. The genome sequence as well as untargeted metabolome analyses of GB16_1_BI showed abundance of secondary metabolites with probable antimicrobial activity. Amplicon sequenc

Field-aged rice hull biochar stimulated the methylation of mercury and altered the microbial community in a paddy soil under controlled redox condition changes.

Mercury (Hg) contaminated paddy soils are hot spots for methylmercury (MeHg) which can enter the food chain via rice plants causing high ris … rmation. For future directions, the demethylation potential of Hyphomicrobium assemblages and other nitrogen-fixing bacteria should be elucidated. Additionally, different organic matter inputs on paddy soils under constant and dynamic redox conditions could unravel the relationship between Hg (de)methylation, microbial carbon utilization and nitrogen cycling.

PII protein is essential for transcriptional regulation of anf gene cluster for iron-only nitrogenase in Rhodopseudomonas palustris.

In addition to catalyzing the biological nitrogen fixation, iron-only (Fe-only) nitrogenase is also able to reduce carbon dioxide (CO2) to f … e gene cluster, could provide strategies to better control the expression of iron-only nitrogenase. Nitrogen-fixing bacteria that constitutively express iron-only nitrogenase have the potential to be developed into promising biofertilizers, as their nitrogen-fixing activity is enhanced and independent of molybdenum availability in the soil.

Alleviation of CO2-Induced Reductions in Tomato Photosynthesis Under Deficit Irrigation by Purple Nonsulfur Photosynthetic Bacteria.

The stimulatory effect of elevated CO2 (eCO2) on photosynthesis in most C3 crops under water deficit often declines over time due to photosynthetic acclimation. An exception occurs in plants inoculated with symbiotic nitrogen-fixing bacteria. Photosynthetic bacteria (PSB), specifically anoxygenic purple nonsulfur bacteria (Rhodopseudomonas palustris in this study), a group of nitrogen-fixing bacteria, are effective in enhancing crop photosynthesis. Therefore, this study investigated the synergistic effects of PSB and eCO2 in alleviating the effects of deficit irrigation and enhancing photosynt…

Iron oxide minerals: promising materials for sustainable rice production via stimulating iron-reducing diazotrophs.

This mini-review highlights the emerging agricultural applications of iron oxides, the primary form of iron and one of the most abundant elements on Earth. Rice yield is strongly influenced by soil nitrogen fertility, which is supported by biological nitrogen fixation. Using soil metatranscriptomic analysis and isolation-cultivation experiments, we recently discovered iron-reducing Deltaproteobacteria as the predominant but previously overlooked drivers of nitrogen fixation in paddy soil. As these bacteria utilize Fe3+ as an electron acceptor during anaerobic respiration, we hypothesized that

Chemolithoautotrophic diazotrophs dominate dark nitrogen fixation in mangrove sediments.

Diazotrophic microorganisms regulate marine productivity by alleviating nitrogen limitation. So far chemolithoautotrophic bacteria are widely recognized as the principal diazotrophs in oligotrophic marine and terrestrial ecosystems. However, the contribution of chemolithoautotrophs to nitrogen fixation in organic-rich habitats remains unclear. Here, we utilized metagenomic and metatranscriptomic approaches integrated with cultivation assays to investigate the diversity, distribution, and activity of diazotrophs residing in Zhangzhou mangrove sediments. Physicochemical assays show that the stud

Cullin 3 substrate-adaptor protein 1 (MtCSP1) modulates nodulation through interaction with the GTPase ARFA1.

Legume plants have the capacity to incorporate atmospheric nitrogen by establishing an endosymbiotic interaction with soil bacteria resulting in the formation of nitrogen-fixing nodules. Bacteria are internalized through a tightly regulated process that requires membrane remodelling and vesicle trafficking, which are controlled by small GTPases. Members of the ARF family of GTPases mediate vesicle budding in a wide range of biological processes; however, the modulation of ARF members, their subcellular localization and the formation of complexes with other proteins during the root nodule symbi

Tubulin Cytoskeleton Organization in Cells of Determinate Nodules in Vigna radiata, Vigna unguiculata, and Lotus corniculatus.

Tubulin cytoskeleton rearrangements play an important role in the cell differentiation of symbiotic nodules in legumes. However, the organization of the tubulin cytoskeleton has been investigated only for four legume species forming determinate nodules (with limited nodule meristem activity). In this study, microtubule organization was studied in three species (Vigna radiata, V. unguiculata, and Lotus corniculatus) with determinate nodules using confocal laser scanning microscopy and quantitative analyses. Histological organization in young nodules of V. radiata and V. unguiculata resembled th

Utilization of Legume-Nodule Bacterial Symbiosis in Phytoremediation of Heavy Metal-Contaminated Soils.

With the increasing industrial activity of the growing human population, the accumulation of various contaminants in soil, including heavy metals, has increased rapidly. Heavy metals as non-biodegradable elements persist in the soil environment and may pollute crop plants, further accumulating in the human body causing serious conditions. Hence, phytoremediation of land contamination as an environmental restoration technology is desirable for both human health and broad-sense ecology. Legumes (Fabaceae), which play a special role in nitrogen cycling, are dominant plants in contaminated areas.

Inoculation of new rhizobial isolates improve nutrient uptake and growth of bean (Phaseolus vulgaris) and arugula (Eruca sativa).

BACKGROUND: In the current agricultural model, the massive use of chemical fertilizer causes environmental and economic losses. Inoculation of plant-growth-promoting (PGP) nitrogen-fixing bacteria is an alternative to the use of nitrogen, phosphorus and potassium fertilizers. In this study, rhizobia strains isolated from common bean (Phaseolus vulgaris) root nodules were evaluated in an effort to identify an efficient nitrogen-fixing rhizobia strain able to improve bean germination and growth. RESULTS: Common bean plants were collected from seven sites in southern Brazil, and 210 native rhizo…

Regulatory mechanisms of CH4 : air volume ratios on metabolic flux partitioning in methane-oxidizing bacteria and their impact on single cell protein biosynthetic efficiency.

INTRODUCTION: C1 gas bioconversion for single-cell protein (SCP) production offers dual environmental benefits by mitigating greenhouse gases and generating protein resources. This study systematically determined optimal methane-to-air ratios (CH4:air, v/v) for enhancing methane-oxidizing bacteria (MOB) growth and SCP yield under three distinct nitrogen assimilation modes: nitrate-driven pMMO expression, ammonium-driven sMMO expression, and nitrogen-fixing sMMO expression. METHODS: Experiments were conducted under three nitrogen assimilation regimes: nitrate-fed pMMO expression, ammonium-fed
