DNA and RNA Methylation in Periodontal and Peri-implant Diseases.

Periodontal and peri-implant diseases are primarily biofilm-induced pathologies in susceptible hosts affecting the periodontium and dental i … he titanium surface. Beyond traditional perspectives, recent evidence highlights the involvement of RNA methylation (e.g., N6-methyladenosine [m6A], N6,2'-0-dimethyladenosine [m6Am]) in periodontitis and peri-implantitis lesions, playing vital roles in the innate immune response, production of inflammatory cytokines, and activation of dendritic cells. Both DNA an …

m5C RNA methylation: a potential mechanism for infectious Alzheimer's disease.

Alzheimer's disease (AD) is a neurodegenerative disorder caused by a variety of factors, including age, genetic susceptibility, cardiovascular disease, traumatic brain injury, and environmental factors. The pathogenesis of AD is largely associated with the overproduction and accumulation of amyloid-β peptides and the hyperphosphorylation of tau protein in the brain. Recent studies have identified the presence of diverse pathogens, including viruses, bacteria, and parasites, in the tissues of AD patients, underscoring the critical role of central nervous system infections in inducing pathologic

RNA m6A methylation and regulatory proteins in pulmonary arterial hypertension.

m6A (N6‑methyladenosine) is the most common and abundant apparent modification in mRNA of eukaryotes. The modification of m6A is regulated dynamically and reversibly by methyltransferase (writer), demethylase (eraser), and binding protein (reader). It plays a significant role in various processes of mRNA metabolism, including regulation of transcription, maturation, translation, degradation, and stability. Pulmonary arterial hypertension (PAH) is a malignant cardiopulmonary vascular disease characterized by abnormal proliferation of pulmonary artery smooth muscle cells. Despite the existence o

Predicting genes associated with RNA methylation pathways using machine learning.

RNA methylation plays an important role in functional regulation of RNAs, and has thus attracted an increasing interest in biology and drug discovery. Here, we collected and collated transcriptomic, proteomic, structural and physical interaction data from the Harmonizome database, and applied supervised machine learning to predict novel genes associated with RNA methylation pathways in human. We selected five types of classifiers, which we trained and evaluated using cross-validation on multiple training sets. The best models reached 88% accuracy based on cross-validation, and an average 91% a…

Liquid Chromatography-Mass Spectrometry for Analysis of RNA Adenosine Methylation.

Dynamic RNA modifications recently were considered to constitute another realm for biological regulation in the form of "RNA epigenetics". N 6-methyladenosine (m6A), one of the most important modifications on RNA, plays a fundamental role in epigenetic regulation of the mammalian transcriptome. We recently established various liquid chromatography-electrospray ionization-mass spectrometry (LC-ESI-MS/MS)-based methods for the sensitive and accurate determination of modified nucleosides in both DNA and RNA. Here, we describe a protocol to analyze m6A in RNA by LC-ESI-MS/MS. And this protocol als

Cell-cycle-driven noncanonical ubiquitination of METTL14 orchestrates RNA methylation.

The precise temporal control of global mRNA methylation during the cell cycle is critical, yet the underlying mechanism remains unknown. Here we elucidate a noncanonical ubiquitination-mediated regulatory mechanism whereby RLIM deposits predominantly K27-linked ubiquitin (K27-Ub) on the m6A methyltransferase METTL14 in a cell-cycle-programmed manner. This modification modulates enzymatic activity by controlling METTL3-METTL14 complex assembly and RNA substrate engagement, independent of protein stability. We discover that transcriptome-wide mRNA m6A level, K27-Ub intensity on METTL14 and RLIM …

RNA methylation homeostasis in ocular diseases: All eyes on Me.

RNA methylation is a pivotal epigenetic modification that adjusts various aspects of RNA biology, including nuclear transport, stability, and the efficiency of translation for specific RNA candidates. The methylation of RNA involves the addition of methyl groups to specific bases and can occur at different sites, resulting in distinct forms, such as N6-methyladenosine (m6A), N1-methyladenosine (m1A), 5-methylcytosine (m5C), and 7-methylguanosine (m7G). Maintaining an optimal equilibrium of RNA methylation is crucial for fundamental cellular activities such as cell survival, proliferation, and …

m6A RNA methylation in neural plasticity, brain aging, and neurodegenerative vulnerability.

m6A is a pervasive post-transcriptional RNA modification that regulates RNA splicing, stability, localization, and translation in the brain. In this review, we outline the core m6A regulatory machinery and summarize its spatial organization across neurons and glial cells, highlighting established roles in brain development, synapse formation, and axon growth. We then focus on experience-dependent plasticity, synthesizing evidence that neuronal activity and environmental inputs dynamically reshape m6A to regulate immediate-early transcription and local translation at synapses across sensory, co

ZC3H13 Loss Drives Cancer Metastatic Progression by Disrupting m6A RNA Methylation.

UNLABELLED: Aggressive metastatic cancer remains a major clinical challenge because of the unclear underlying mechanisms and the limited treatment options available. N6-Methyladenosine (m6A) is a reversible modification of RNA that is frequently altered in cancer, and inhibitors targeting regulators of this process have been shown to block tumorigenesis. A better understanding of the role of m6A modifications in driving metastatic properties could help reveal potential strategies to prevent and treat metastasis. In this study, we discovered loss of the m6A writer complex component ZC3H13 as a

Dynamics and regulatory roles of RNA m6A methylation in unbalanced genomes.

N6-methyladenosine (m6A) in eukaryotic RNA is an epigenetic modification that is critical for RNA metabolism, gene expression regulation, and the development of organisms. Aberrant expression of m6A components appears in a variety of human diseases. RNA m6A modification in Drosophila has proven to be involved in sex determination regulated by Sxl and may affect X chromosome expression through the MSL complex. The dosage-related effects under the condition of genomic imbalance (i.e. aneuploidy) are related to various epigenetic regulatory mechanisms. Here, we investigated the roles of RNA m6A m

Detection of N6-methyladenosine in SARS-CoV-2 RNA by methylated RNA immunoprecipitation sequencing.

N 6 -methylation of adenosine (m6A) is the most abundant internal mRNA modification and is an important post-transcriptional regulator of gene expression. Here, we describe a protocol for methylated RNA immunoprecipitation sequencing (MeRIP-Seq) to detect and quantify m6A modifications in severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) RNA. The protocol is optimized for low viral RNA levels and is readily adaptable for other applications. For complete details on the use and execution of this protocol, please refer to Li et al. (2021).

Toxicological Perspectives on RNA m1A Methylation: Biological Processes and Pathological Consequences.

RNA N1-methyladenosine (m1A) methylation is dynamically regulated by methyltransferases (TRMT6/61/61B/10C), demethylases (ALKBH1/3), and binding proteins (YTHDF1/2/3), which collectively fine-tune gene expression through site-specific modifications. Exogenous environmental factors such as persistent organic pollutants, heavy metals, and radiation can trigger cellular oxidative stress and stimulate the secretion of reactive oxygen species and senescence-associated secretory phenotypes. The concurrent accumulation of these damaging agents, along with dysregulation of intracellular conditions inc
